Targeting Glucosylceramide Synthase: Innovative Drug Repurposing Strategies for Lysosomal Diseases.

Sphingolipidoses, a subgroup of lysosomal storage diseases (LSDs), are rare and debilitating disorders caused by defects in sphingolipid metabolism. Despite advancements in treatment, therapeutic options remain limited. Miglustat, a glucosylceramide synthase EC 2.4.1.80 (GCS) inhibitor, is one of the few available pharmacological treatments; however, it is associated with significant adverse effects that impact patients' quality of life. Drug repurposing offers a promising strategy to identify new therapeutic agents from approved drugs, expanding treatment options for rare diseases with limite

Coupled-cluster treatment of complex open-shell systems: the case of single-molecule magnets.

We investigate the reliability of two cost-effective coupled-cluster methods for computing spin-state energetics and spin-related properties of a set of open-shell transition-metal complexes. Specifically, we employ the second-order approximate coupled-cluster singles and doubles (CC2) method and projection-based embedding that combines equation-of-motion coupled-cluster singles and doubles (EOM-CCSD) with density functional theory (DFT). The performance of CC2 and EOM-CCSD-in-DFT is assessed against EOM-CCSD. The chosen test set includes two hexaaqua transition-metal complexes containing Fe(I

DSMV-DDI: A dual-level pharmacological semantic and stereochemical visual representation learning framework for drug-drug interaction prediction.

Drug-drug interactions (DDIs) are a major cause of adverse drug events in clinical practice, especially under polypharmacy settings where patients receive multiple medications simultaneously. Reliable computational prediction of DDIs is therefore essential for improving medication safety and supporting clinical decision-making. Despite recent advances in computational DDI prediction, existing methods often struggle to jointly model multi-granularity pharmacological semantics and stereochemical molecular characteristics, limiting their ability to generalize to previously unseen drugs under cold

From mechanistic modeling to AI-driven design: computational strategies for targeting the γ-secretase complex.

Advancements in computational biology are transforming the study of complex membrane proteins and their therapeutic targeting. The γ-secretase complex, a quintessential intramembrane protease implicated in Alzheimer's disease (AD) and more than 150 other substrates, provides a powerful exemplar to illustrate this transformative shift. Traditional γ-secretase inhibitors have been constrained by off-target toxicity, particularly through disruption of Notch signaling, underscoring the need for deeper mechanistic insights, now increasingly enabled by modern computational methodologies. We evaluate

The Molecular Basis of Malignant Pleural Mesothelioma.

Malignant pleural mesothelioma (MPM) is a rare, aggressive malignancy of the pleural lining associated with asbestos exposure in greater than 80% of cases. It is characterized by molecular heterogeneity both between patients and within individual tumors. Next-generation sequencing technology and novel computational techniques have resulted in a greater understanding of the epigenetic, genetic, and transcriptomic hallmarks of MPM. This article reviews these features and discusses the implications of advances in MPM molecular biology in clinical practice.

Interpretable QSPR Modeling of Bipolar Disorder Drugs Using Topological Indices and Machine Learning Regression.

The increasing demand for efficient and interpretable computational methods for molecular property prediction has stimulated the development of quantitative structure-property relationship (QSPR) models based on graph-theoretical molecular descriptors. Topological indices are numerical descriptors derived from graph-theoretical representations of chemical structures and are widely used in QSPR studies to predict physicochemical and biological properties. In this study, degree-based and neighborhood-degree-sum-based topological indices were computed for 18 drugs used to treat bipolar disorder a

Delta-Augmented Subsystem Density Functional Theory: A Study Across Diverse Systems.

In this study, we expand upon and benchmark the Kim-Gordon method (KG), a subsystem density functional theory (DFT) approach appended with a machine-learned correction to compensate for errors in the kinetic energy term and thereby match Kohn-Sham (KS) DFT accuracy. This correction is obtained through 'delta- learning' based on KS-DFT data. The method promises sampling of configurations for condensed molecular systems at the Kohn-Sham DFT level of accuracy at a fraction of the computational cost. Despite encouraging results for liquid water, it was not obvious whether the scheme had more gener

Catalytic difluorocarbene insertion enables access to fluorinated oxetane isosteres.

Skeletal editing of heterocyclic building blocks offers an appealing way to expand the accessible chemical space by diversifying molecular scaffolds for drug discovery. Despite the recent boom in this area, catalytic strategies that directly introduce fluorine into the backbone of small-ring heterocycles remain rare owing to the challenges of strain-induced ring cleavage and defluorination. Here we describe a copper-catalysed approach for skeletal expansion of oxygen heterocycles by reaction with a difluorocarbene species generated in situ to induce carbon atom insertion. The α,α-difluoro-oxet

Peptidomimetic Star Polymers for Targeting Biological Ion Channels.

Four end-functionalized star polymers that could attenuate the flow of ionic currents across biological ion channels were first de novo designed computationally, then synthesized and tested experimentally on mammalian K+ channels. The 4-arm ethylene glycol conjugate star polymers with lysine or a tripeptide attached to the end of each arm were specifically designed to mimic the action of scorpion toxins on K+ channels. Molecular dynamics simulations showed that the lysine side chain of the polymers physically occludes the pore of Kv1.3, a target for immuno-suppression therapy. Two of the compo

Computational drug design strategies applied to the modelling of human immunodeficiency virus-1 reverse transcriptase inhibitors.

Reverse transcriptase (RT) is a multifunctional enzyme in the human immunodeficiency virus (HIV)-1 life cycle and represents a primary target for drug discovery efforts against HIV-1 infection. Two classes of RT inhibitors, the nucleoside RT inhibitors (NRTIs) and the nonnucleoside transcriptase inhibitors are prominently used in the highly active antiretroviral therapy in combination with other anti-HIV drugs. However, the rapid emergence of drug-resistant viral strains has limited the successful rate of the anti-HIV agents. Computational methods are a significant part of the drug design proc

Compaction of chromatin domains regulates target search times of proteins.

Protein molecules must efficiently locate specific DNA sequences within the densely packed chromatin of the cell nucleus. We investigate how the spatial organisation of chromatin, specifically its organisation into Topologically Associating Domains (TADs), fundamentally affects this search process. Using exact analytical theory and simulations of different models of chromatin, we show that target search within compact, highly connected chromatin domains can leverage intersegmental jumps to significantly decrease search times. Further, we establish that there exists an optimal degree of polymer
