In vitro selection of a single-stranded DNA molecular recognition element against atrazine.

Widespread use of the chlorotriazine herbicide, atrazine, has led to serious environmental and human health consequences. Current methods of detecting atrazine contamination are neither rapid nor cost-effective. In this work, atrazine-specific single-stranded DNA (ssDNA) molecular recognition elements (MRE) were isolated. We utilized a stringent Systematic Evolution of Ligands by Exponential Enrichment (SELEX) methodology that placed the greatest emphasis on what the MRE should not bind to. After twelve rounds of SELEX, an atrazine-specific MRE with high affinity was obtained. The equilibrium

Cadmium disrupts the DNA damage response by destabilizing RNF168.

Cadmium (Cd) is a dispensable element for the human body and is usually considered a carcinogen. Occupational and environmental Cd exposure leads to sustained cellular proliferation in some tissues and tumorigenesis via an unclear mechanism. Here, we evaluated the role of Cd in the DNA damage response (DDR). We found that Cd exposure causes extensive DNA double-strand breaks (DSBs) and prevents accumulation of ubiquitination signals at these sites of DNA damage. Cd treatment compromises 53BP1 and BRCA1 recruitment to DSBs induced by itself or DNA damaging agents and partially inactivates the G

A novel easy-to-desorb eluant contributes to address environmental contamination of African swine fever virus.

African swine fever virus (ASFV) is a highly pathogenic and rapidly disseminated virus with strong viability in the environment, suggesting the importance of environmental detection for prevention and control in all the pig industry. However, the detection results of environmental swabs cannot always reflect the accurate status of viral pollution, leading to persistent ASFV environmental contamination. In this study, we developed an ASFV eluant with higher environmental ASFV detection efficiency relative to 0.85% saline solution, which obtains the patent certificate issued by the China Intelle

Insights into the molecular mechanisms underlying phthalates-induced nephrotoxicity.

Phthalates are the most common environmental toxicantsthat are added to plastics to improve their elasticity and extensibility. Different products such as baby toys, personalcare products, packaging materials and pharmaceutical products contain various phthalates like Di-(2-ethylhexyl) phthalate (DEHP), Dibutyl phthalate (DBP), etc. During processing, transportation and preparation, these phthalates can leach out into food anddrinks. Despite their commercial advantages, phthalates have shown multi-organ toxicity, including nephrotoxicity. Phthalates exposure can lead to morphological as well a

Real-time PCR quantification of Dehalococcoides populations: methods and applications.

Dehalococcoides species are responsible for the reductive dehalogenation of an impressive range of common, persistent environmental contaminants. These microorganisms are difficult to both obtain and grow in pure culture, and so are often studied while they exist in consortia using molecular techniques. In particular, a significant number of quantitative real-time PCR (qPCR) assays targeting Dehalococcoides spp. have been reported. Initial qPCR methods targeted the 16S rRNA gene, however, because strains with the same 16S rRNA gene sequence can have different dehalogenating abilities, reductiv

Harnessing soft DNA nanospheres as a superior alternative to hard nanoparticles for boosting DNAzyme-based colorimetric sensing of lead ions.

Lead ions (Pb2+), as a persistent and bioaccumulative environmental toxin, pose a significant threat to public health, demanding ultrasensitive and field-deployable detection methods. Conventional sensors often struggle with a trade-off between sensitivity and stability, especially when employing hard nanomaterial enhancers like gold nanoparticles. However, the practical utility of these inorganic nanoprobes is often compromised by their susceptibility to surface passivation (biofouling) and aggregation in salt-rich or protein-rich environments. Herein, we introduce a novel concept of a soft-m

Breast cancer family history and allele-specific DNA methylation in the legacy girls study.

Family history, a well-established risk factor for breast cancer, can have both genetic and environmental contributions. Shared environment in families as well as epigenetic changes that also may be influenced by shared genetics and environment may also explain familial clustering of cancers. Epigenetic regulation, such as DNA methylation, can change the activity of a DNA segment without a change in the sequence; environmental exposures experienced across the life course can induce such changes. However, genetic-epigenetic interactions, detected as methylation quantitative trait loci (mQTLs; a

Cell type-dependent induction of DNA damage by 1800 MHz radiofrequency electromagnetic fields does not result in significant cellular dysfunctions.

BACKGROUND: Although IARC clarifies radiofrequency electromagnetic fields (RF-EMF) as possible human carcinogen, the debate on its health impact continues due to the inconsistent results. Genotoxic effect has been considered as a golden standard to determine if an environmental factor is a carcinogen, but the currently available data for RF-EMF remain controversial. As an environmental stimulus, the effect of RF-EMF on cellular DNA may be subtle. Therefore, more sensitive method and systematic research strategy are warranted to evaluate its genotoxicity. OBJECTIVES: To determine whether RF-EM

PostExcision Events in Human Nucleotide Excision Repair.

The nucleotide excision repair system removes a wide variety of DNA lesions from the human genome, including photoproducts induced by ultraviolet (UV) wavelengths of sunlight. A defining feature of nucleotide excision repair is its dual incision mechanism, in which two nucleolytic incision events on the damaged strand of DNA at sites bracketing the lesion generate a damage-containing DNA oligonucleotide and a single-stranded DNA gap approximately 30 nucleotides in length. Although the early events of nucleotide excision repair, which include lesion recognition and the dual incisions, have been

Evolution of DNA methylation patterns in the Brassicaceae is driven by differences in genome organization.

DNA methylation is an ancient molecular modification found in most eukaryotes. In plants, DNA methylation is not only critical for transcriptionally silencing transposons, but can also affect phenotype by altering expression of protein coding genes. The extent of its contribution to phenotypic diversity over evolutionary time is, however, unclear, because of limited stability of epialleles that are not linked to DNA mutations. To dissect the relative contribution of DNA methylation to transposon surveillance and host gene regulation, we leveraged information from three species in the Brassicac

Abnormal Homocysteine Metabolism: An Insight of Alzheimer's Disease from DNA Methylation.

Alzheimer's disease (AD) is a chronic neurodegenerative disease in the central nervous system that has complex pathogenesis in the elderly. The current review focuses on the epigenetic mechanisms of AD, according to the latest findings. One of the best-characterized chromatin modifications in epigenetic mechanisms is DNA methylation. Highly replicable data shows that AD occurrence is often accompanied by methylation level changes of the AD-related gene. Homocysteine (Hcy) is not only an intermediate product of one-carbon metabolism but also an important independent risk factor of AD; it can af

The 32P-postlabeling assay for DNA adducts.

32P-postlabeling analysis is an ultrasensitive method for the detection and quantitation of carcinogen-DNA adducts. It consists of four principal steps: (i) enzymatic digestion of DNA to nucleoside 3'-monophosphates; (ii) enrichment of the adduct fraction of the DNA digest; (iii) 5'-labeling of the adducts by transfer of 32P-orthophosphate from [gamma-32P]ATP mediated by polynucleotide kinase (PNK); (iv) chromatographic or electrophoretic separation of the labeled adducts or modified nucleotides and quantitation by measurement of their radioactive decay. The assay requires only microgram quant

Biophysical and structural insights into Azamethiphos-DNA interactions.

Azamethiphos (AZA), an organophosphate pesticide, is well-known for its cholinesterase inhibition and associated toxic risks to non-target organisms. Its high-water solubility facilitates environmental contamination and persistence, increasing the risk of human exposure through bioaccumulation in agricultural products. This study investigates AZA's DNA-binding potential and underlying interaction mechanisms. Using in silico techniques, we analyzed AZA's interactions with DNA, revealing that hydrogen bonding plays a crucial role in stabilizing the AZA-DNA complex. The study found that AZA prefe

Electrochemical biosensor strategy combining DNA entropy-driven technology to activate CRISPR-Cas13a activity and triple-stranded nucleic acids to detect SARS-CoV-2 RdRp gene.

By merging DNA entropy-driven technology with triple-stranded nucleic acids in an electrochemical biosensor to detect the SARS-CoV-2 RdRp gene, we tackled the challenges of false negatives and the high cost of SARS-CoV-2 detection. The approach generates a CRISPR-Cas 13a-activated RNA activator, which then stimulates CRISPR-Cas 13a activity using an entropy-driven mechanism. The activated CRISPR-Cas 13a can cleave Hoogsteen DNA due to the insertion of two uracil (-U-U-) in Hoogsteen DNA. The DNA tetrahedra changed on the electrode surface and can therefore not construct a three-stranded struct

A minimal hybridization capture approach for the parallel enrichment and cost-effective detection of ancient human pathogens.

The preservation of ancient DNA in archaeological remains enables the identification of past disease agents. However, pathogen DNA is typically highly diluted by host and environmental DNA, limiting detection. Here, we present a proof-of-concept study in which RNA probes for in-solution hybridization capture were designed to improve the detectability of a predefined set of 12 pathogens. We validate the method by reporting enrichment rates of ∼2,000-folds for Yersinia pestis in six individuals from 17th and 18th century French plague cemeteries, enabling the detection of the plague agent with m

How to make DNA methylome wide association studies more powerful.

Genome-wide association studies had a troublesome adolescence, while researchers increased statistical power, in part by increasing subject numbers. Interrogating the interaction of genetic and environmental influences raised new challenges of statistical power, which were not easily bested by the addition of subjects. Screening the DNA methylome offers an attractive alternative as methylation can be thought of as a proxy for the combined influences of genetics and environment. There are statistical challenges unique to DNA methylome data and also multiple features, which can be exploited to i

Microwave-assisted digestion combined with silica-based spin column for DNA isolation from human bones.

A protocol for the extraction of DNA from ancient skeletal material was developed. Bone specimen samples (powder or slice), buffer, pretreatment, and extraction methodologies were compared to investigate the best conditions yielding the highest concentration of DNA. The degree of extract contamination by polymerase chain reaction (PCR) inhibitors was compared as well. Pretreatment was carried out using agitation in an incubator shaker and microwave digestion. Subsequently, DNA from bones was isolated by the classical organic phenol-chloroform extraction and silica-based spin columns. Decalcifi
