Standardized Annotation of Quantitative Proteomics Datasets Using SDRF-Proteomics.

Proteomics datasets require detailed and standardized metadata annotation to ensure reproducibility, reusability, and alignment with FAIR (Findable, Accessible, Interoperable, Reusable) principles. This chapter presents a practical, hands-on workflow for annotating a label-free proteomics dataset using the Sample and Data Relationship Format for Proteomics (SDRF-Proteomics), a HUPO-PSI and EuBIC-MS standard that has been adopted by major proteomics data repositories. We demonstrate the process on a COVID-19 nasal-swab dataset (PXD020394), showing how to derive sample and assay metadata from th

Toxicogenomics of glutathione S-transferase (GST) gene family members: Chemical-gene interactions and potential implications of gene deletions.

A toxicogenomic analysis of GSTT1 and GSTM1 genes was performed in this study. Diseases, gene-chemical interactions, expression profiles, and biological processes associated with both genes were analyzed using data and tools from STRING and The Comparative Toxicogenomics Database. Protein interaction networks detailed the participation of Gstt1 (Mus musculus) and GSTM1 (Homo sapiens) in the detoxification of xenobiotics. Metabolism of long-chain fatty acids, glutathione and multiple xenobiotics were observed among the top-10 biological processes in GST protein networks. Different types of canc

AlphaDIA enables DIA transfer learning for feature-free proteomics.

The scale of data generated for mass-spectrometry-based proteomics and modern acquisition strategies poses a challenge to bioinformatic analysis. Search engines need to make optimal use of the data for biological discoveries while remaining statistically rigorous, transparent and performant. Here we present alphaDIA, a modular open-source search framework for data-independent acquisition (DIA) proteomics. We developed a feature-free identification algorithm that performs machine learning directly on the raw signal and is particularly suited for detecting patterns in data produced by time-of-fl

Considerations for Docking of Selective Angiotensin-Converting Enzyme Inhibitors.

The angiotensin-converting enzyme (ACE) is a two-domain dipeptidylcarboxypeptidase, which has a direct involvement in the control of blood pressure by performing the hydrolysis of angiotensin I to produce angiotensin II. At the same time, ACE hydrolyzes other substrates such as the vasodilator peptide bradykinin and the anti-inflammatory peptide N-acetyl-SDKP. In this sense, ACE inhibitors are bioactive substances with potential use as medicinal products for treatment or prevention of hypertension, heart failures, myocardial infarction, and other important diseases. This review examined the mo

Shared proteomic effects of cerebral atherosclerosis and Alzheimer's disease on the human brain.

Cerebral atherosclerosis contributes to dementia via unclear processes. We performed proteomic sequencing of dorsolateral prefrontal cortex in 438 older individuals and found associations between cerebral atherosclerosis and reduced synaptic signaling and between RNA splicing and increased oligodendrocyte development and myelination. Consistently, single-cell RNA sequencing showed cerebral atherosclerosis associated with higher oligodendrocyte abundance. A subset of proteins and modules associated with cerebral atherosclerosis was also associated with Alzheimer's disease, suggesting shared mec

In-depth analysis of the human tear proteome.

The tears, a critical body fluid of the surface of the eye, contain an unknown number of molecules including proteins/peptides, lipids, small molecule metabolites, and electrolytes. There have been continued efforts for exploring the human tear proteome to develop biomarkers of disease. In this study, we used the high speed TripleTOF 5600 system as the platform to analyze the human tear proteome from healthy subjects (3 females and 1 male, average age: 36±14). We have identified 1543 proteins in the tears with less than 1% false discovery rate, which represents the largest number of human tear

E-pharmacophore based virtual screening of potent lead molecules against Cystic Fibrosis: An in silico study.

Cystic fibrosis is an autosomal recessive condition caused by mutations in the CFTR gene, which encodes the CFTR protein. Currently, CF is a life-limiting illness that has a limited cure. The present study aimed to identify top leads against CFTR protein with F508del in comparison with Lumacaftor. In this study, a homology model of the NBD domain of CFTR protein was developed using the available NBD domain crystal structure. The protein model was refined through apo dynamics. Energy-optimized pharmacophore mapping was carried out to identify essential features for CFTR, resulting in a model wi

Exploration of key drug target proteins highlighting their related regulatory molecules, functional pathways and drug candidates associated with delirium: evidence from meta-data analyses.

BACKGROUND: Delirium is a prevalent neuropsychiatric medical phenomenon that causes serious emergency outcomes, including mortality and morbidity. It also increases the suffering and the economic burden for families and carers. Unfortunately, the pathophysiology of delirium is still unknown, which is a major obstacle to therapeutic development. The modern network-based system biology and multi-omics analysis approach has been widely used to recover the key drug target biomolecules and signaling pathways associated with disease pathophysiology. This study aimed to identify the major drug target

The role of the TARDBP gene in osteonecrosis of the femoral head: Bioinformatics analysis and mechanistic exploration.

Osteonecrosis of the femoral head (ONFH) is a condition caused by venous stasis, impaired arterial blood flow, or destruction of the femoral head, often resulting in the localized death of bone cells and bone marrow components, leading to joint collapse. Although the pathogenesis of ONFH is complex, recent attention has focused on the role of the TAR DNA-binding protein (TARDBP) gene and its encoded protein, TDP-43, in the disease process. TDP-43, which plays a role in neurodegenerative diseases, may also regulate apoptosis, oxidative stress, and immune responses in ONFH. This study utilized t

Identification of ULK1 as a novel mitophagy-related gene in diabetic nephropathy.

BACKGROUND: Accumulating evidence indicates that mitophagy is crucial for the development of diabetic nephropathy (DN). However, little is known about the key genes involved. The present study is to identify the potential mitophagy-related genes (MRGs) in DN. METHODS: Five datasets were obtained from the Gene Expression Omnibus (GEO) database and were split into the training and validation set. Then the differentially expressed MRGs were screened and further analyzed for GO and KEGG enrichment. Next, three algorithms (SVM-RFE, LASSO and RF) were used to identify hub genes. The ROC curves were

Bioinformatics analysis and construction of phylogenetic tree of aquaporins from Echinococcus granulosus.

Cyst echinococcosis caused by the matacestodal larvae of Echinococcus granulosus (Eg), is a chronic, worldwide, and severe zoonotic parasitosis. The treatment of cyst echinococcosis is still difficult since surgery cannot fit the needs of all patients, and drugs can lead to serious adverse events as well as resistance. The screen of target proteins interacted with new anti-hydatidosis drugs is urgently needed to meet the prevailing challenges. Here, we analyzed the sequences and structure properties, and constructed a phylogenetic tree by bioinformatics methods. The MIP family signature and Pr

Insights towards sulfonamide drug specificity in α-carbonic anhydrases.

Carbonic anhydrases (CAs, EC 4.2.1.1) are a group of metalloenzymes that play important roles in carbon metabolism, pH regulation, CO2 fixation in plants, ion transport etc., and are found in all eukaryotic and many microbial organisms. This family of enzymes catalyzes the interconversion of CO2 and HCO3(-). There are at least 16 different CA isoforms in the alpha structural class (α-CAs) that have been isolated in higher vertebrates, with CA isoform II (CA II) being ubiquitously abundant in all human cell types. CA inhibition has been exploited clinically for decades for various classes of di

Development of a host blood meal database: de novo sequencing of hemoglobin from nine small mammals using mass spectrometry.

We report the successful de novo sequencing of hemoglobin using a mass spectrometry-based approach combined with automatic data processing and manual validation for nine North American species with currently unsequenced genomes. The complete α and β chain of all nine mammalian hemoglobin samples used in this study were successfully sequenced. These sequences will be appended to the existing database containing all known hemoglobins to be used for identification of the mammalian host species that provided the last blood meal for the tick vector of Lyme disease, Ixodes scapularis.

Fragment-based lead discovery: screening and optimizing fragments for thermolysin inhibition.

Fragment-based drug discovery has gained a foothold in today's lead identification processes. We present the application of in silico fragment-based screening for the discovery of novel lead compounds for the metalloendoproteinase thermolysin. We have chosen thermolysin to validate our screening approach as it is a well-studied enzyme and serves as a model system for other proteases. A protein-targeted virtual library was designed and screening was carried out using the program AutoDock. Two fragment hits could be identified. For one of them, the crystal structure in complex with thermolysin i

Identification of Neisseria meningitidis outer membrane vesicle complexes using 2-D high resolution clear native/SDS-PAGE.

The identification and characterization of meningococcal outer membrane vesicle complexes can be important for gaining an in-depth understaining of their structure and functionality. Analysis of the vesicle complexome by 'traditional' 2-D analysis, in which isoelectrofocusing is used for separation in the first dimension, is hampered by the high hydrophobicity and extreme isoelectric points of many relevant proteins. Analysis of the meningococcal outer membrane vesicle complexome using Blue Native (nondenaturing) electrophoresis instead of isoelectrofocusing in the first dimension showed sever
