The activity, divergence, and evolutionary degradation of modern-day homing endonucleases and behavior of their reconstructed ancestors.

Homing endonucleases (HEs) are selfish genetic elements that drive the mobilization of their own coding sequences, often in concert with surrounding introns. Homing endonuclease genes (HEGs) usually display life cycles in which they accumulate inactivating mutations after invading a host genomic target site, leading to eventual removal from the genome. We identified several hundred novel HEGs and determined the distribution of their proteins' behaviors and activities. Approximately 10% are expressed as well-folded functional proteins that cleave predictable DNA target sites. Another ∼20% displ

Cross-border spread, lineage displacement and evolutionary rate estimation of rabies virus in Yunnan Province, China.

BACKGROUND: Rabies is an important but underestimated threat to public health, with most cases reported in Asia. Since 2000, a new epidemic wave of rabies has emerged in Yunnan Province, southwestern China, which borders three countries in Southeast Asia. METHOD: We estimated gene-specific evolutionary rates for rabies virus using available data in GenBank, then used this information to calibrate the timescale of rabies virus (RABV) spread in Asia. We used 452 publicly available geo-referenced complete nucleoprotein (N) gene sequences, including 52 RABV sequences that were recently generated

The evolutionary footprint of histidine in hemoglobin and myoglobin: an implication towards their function.

Hemoglobin and myoglobin are essential oxygen-binding proteins whose structural integrity is critical for proper function. This study performs atomic-level comparisons of wild-type and mutant forms to investigate how specific mutations impact oxygen-binding affinity. Substitution of the proximal histidine, responsible for coordinating the iron atom in the heme group, with tyrosine results shortening of bond distances in haemoglobin, while Van der Waals clashes in myoglobin; impairing function of both. Other mutations (α125Leu > Pro, β34Val > Asp, β63His > Tyr, β92His > Asn) compromise the prot

Disruption of mitonuclear coadaptation and compensatory evolution after an extreme dietary shift in carnivorous butterflies.

Mitochondrial function depends on tight coordination between mitochondrial and nuclear genomes, which requires long-term coevolution to maintain mitonuclear coadaptation. While mitonuclear incompatibility is typically studied in the context of hybridization, other evolutionary scenarios that may disrupt coadaptation between the two genomes remain less explored. Here, we propose that extreme ecological niche shifts may disrupt mitonuclear coadaptation, which we test in carnivorous Miletinae butterflies with an extreme dietary transition. By generating high-quality genome assemblies, we found th

Tracing the origin and evolution of specialized biosynthetic pathways in marine organisms.

Harmful algal blooms (HABs) pose public health and ecological risks in aquatic environments. HABs drive the bioaccumulation of a specific family of specialized metabolites known as "kainoids." Kainoid derivatives, such as kainic acid (KA) and domoic acid (DA), are among the most toxic marine-derived metabolites produced by a limited number of algal species. While recent studies have provided insights into the molecular basis of KA and DA production in red algae and diatoms, knowledge of the biosynthesis of kainoids remains insufficient. In a new report published in mBio, Wood-Rocca et al. deco

Single-cell chromatin accessibility profiling reveals regulatory mechanisms and evolution in pig brains.

BACKGROUND: Pig brains serve as a valuable biomedical model for studying brain-related diseases due to their significant structural similarities to the human brain. Furthermore, the long-term domestication and artificial selection of domestic pigs have profoundly shaped their brains, making them an interesting subject for research. However, a comprehensive understanding of the regulatory mechanisms governing pig brain function and their impact on various phenotypes remains elusive due to the high degree of cellular heterogeneity present in the brain. RESULTS: In this study, we profiled 71,798

Drug mode of action and resource constraints modulate antimicrobial resistance evolution.

An increasingly important goal in the design of antimicrobial treatment regimens is to minimise the probability of resistance evolving, without harming individual patients' outcomes. A key characteristic to consider when choosing an antibiotic for treatment is its mode of action: bacteriostatic (growth-inhibiting) or bactericidal (mortality-inducing). We present a theoretical model comparing the efficacy of bacteriostatic, bactericidal, and intermediate drugs at preventing the evolutionary rescue of an initially susceptible bacterial population. We find that, all else equal, in resource-abunda

Evolutionary divergence between homologous X-Y chromosome genes shapes sex-biased biology.

Sex chromosomes are a fundamental aspect of sex-biased biology, but the extent to which homologous X-Y gene pairs ('the gametologs') contribute to sex-biased phenotypes remains hotly debated. Although these genes tend to exhibit large sex differences in expression throughout the body (XX females can express both X members, and XY males can express one X and one Y member), there is conflicting evidence regarding the degree of functional divergence between the X and Y members. Here we develop and apply co-expression fingerprint analysis to characterize functional divergence between the X and Y m

Contingent Convergence: The Ability To Detect Convergent Genomic Evolution Is Dependent on Population Size and Migration.

Outlier scans, in which the genome is scanned for signatures of selection, have become a prominent tool in studies of local adaptation, and more recently studies of genetic convergence in natural populations. However, such methods have the potential to be confounded by features of demographic history, such as population size and migration, which are considerably varied across natural populations. In this study, we use forward-simulations to investigate and illustrate how several measures of genetic differentiation commonly used in outlier scans (FST, DXY and Δπ) are influenced by demographic v

Apomixis imposes evolutionary costs by reducing recombination efficiency and disrupting segregation.

Sexual reproduction facilitates the purging of deleterious mutations via recombination. Apomixis, defined by asexual seed formation, involves suppressed meiosis, thereby reducing the efficacy of purifying selection. However, the evolutionary consequences of apomixis remain poorly understood. In this study, we used wild citrus (Citrus hindsii), which has both sexual and apomictic (adventitious embryony) lineages, as a diploid genetic system (2n = 2x = 18). We performed a cross between a sexual and an apomictic individual (pollen donor), generated haplotype-resolved genome assemblies for the two

Organization and evolution of the virosphere and the replicator space.

Viruses are obligate symbionts of cellular life forms that can replicate only within host cells and typically form virions (virus particles) to spread among host organisms. Virions numerically dominate the biosphere, exceeding the number of cells several-fold, and also comprise the main reservoir of genetic diversity on earth. Nearly all organisms host multiple, diverse viruses. Unlike cellular organisms, viruses have genomes (genetic information carriers incorporated into virions) that consist of all forms of RNA and DNA, suggesting an evolutionary connection between extant viruses and the pr

Biosurfactants direct the evolutionary dynamics of surface-associated microbial systems.

Surface-associated microbial systems experience spatial constraints that can intensify stochastic lineage loss through genetic drift and alter how natural selection acts on competing lineages. A key feature of these systems is that steep resource gradients typically confine growth to a narrow band of cells located at the biomass periphery. This restricts the effective population size and constrains lineage interactions, thereby accelerating stochastic lineage exclusion. Here, we demonstrate that biosurfactants, which are secreted by many bacteria, can modulate the evolutionary dynamics of thes

Heterogeneity in microbial antibiotic responses: genetic basis and within-host evolution.

Antibiotic response phenotypes have traditionally been classified as either sensitive or resistant. However, accumulating evidence indicates that bacterial responses to antibiotics are far more heterogeneous than previously appreciated. A growing set of new descriptors-including antibiotic persistence, tolerance, heteroresistance, resilience, and perseverance-has been introduced to capture noncanonical antibiotic phenotypes, which are widespread in bacteria and recognized as a cause of treatment failure. Although defined by different criteria, these phenotypes all converge on the heterogeneous

The extreme diversity of retinal amacrine cells has deep evolutionary roots.

Amacrine cells (ACs) comprise a heterogeneous class of inhibitory neurons in the vertebrate retina, exhibiting morphological and functional complexity rivaling that of cortical interneurons. Here, we integrate single-cell and single-nucleus transcriptomic atlases from 24 vertebrate species to reconstruct the evolutionary origins of this extreme diversity. We identify 42 orthologous AC types, most of which exhibit a one-to-one correspondence across amniotes and, in many cases, across vertebrates. While core molecular identities are conserved, AC types vary in abundance and gene expression acros

Antimutator and Mutational Spectrum Effects Can Combine to Reduce Evolutionary Potential in Escherichia coli ΔnudJ.

The rate of spontaneous mutation is a key factor in determining the capacity of a population to adapt to a novel environment, for example, a bacterial population exposed to antibiotics. Genetic and environmental factors controlling the mutation rate commonly also cause shifts in the relative rates of different mutational classes, i.e. the mutational spectrum. When the mutational spectrum is altered, the relatively enriched and depleted mutations may differ in their fitness effects. Here, we explore how a reduced mutation rate and altered mutational spectrum can contribute to adaptation in Esch

Eastern Equine Encephalitis Virus Taxonomy, Genomics, and Evolution.

Eastern equine encephalitis virus (EEEV; Togaviridae, Alphavirus) is an arthropod-borne virus (arbovirus) primarily maintained in an enzootic cycle between Culiseta melanura (Coquillett) and passerine birds. EEEV, which has the highest reported case- fatality rate among arbovirus in the Americas, is responsible for sporadic outbreaks in the Eastern and Midwest United States. Infection is associated with severe neurologic disease and mortality in horses, humans, and other vertebrate hosts. Here, we review what is known about EEEV taxonomy, functional genomics, and evolution, and identify gaps i

A new species in the major malaria vector complex sheds light on reticulated species evolution.

Complexes of closely related species provide key insights into the rapid and independent evolution of adaptive traits. Here, we described and studied Anopheles fontenillei sp.n., a new species in the Anopheles gambiae complex that we recently discovered in the forested areas of Gabon, Central Africa. Our analysis placed the new taxon in the phylogenetic tree of the An. gambiae complex, revealing important introgression events with other members of the complex. Particularly, we detected recent introgression, with Anopheles gambiae and Anopheles coluzzii, of genes directly involved in vectorial

Insights on the role of hox genes in the emergence of the pentadactyl ground state.

Tetrapods are characterized by the presence of digits at the distal end of their limbs, which have emerged during the transition from fins to limbs. While variations in digit number are observed in extant tetrapods, most have five digits per limb and divergence from this pentadactyl ground state is always a reduction in digit number. Paleontological data revealed that stem-group tetrapods were polydactylous indicating that the evolution from fish fin to modern tetrapod limbs involved two major transitions; the emergence of digits and the shift from polydactyly to pentadactyly. The absence of l

Analysis of an evolutionary species-area relationship.

Large islands typically have more species than comparable smaller islands. Ecological theories, the most influential being the equilibrium theory of island biogeography, explain the species-area relationship as the outcome of the effect of area on immigration and extinction rates. However, these theories do not apply to taxa on land masses, including continents and large islands, that generate most of their species in situ. In this case, species-area relationships should be driven by higher speciation rates in larger areas, a theory that has never been quantitatively tested. Here we show that

Hypothesis--origin of the parietal cell: microorganism?

Parietal cells, which exist in the stomach and in Meckel's diverticulum of the ileum, secrete hydrochloric acid by means of H+,K(+)-ATPase (alpha- and beta-subunits) in the human body. Although parietal cells are generated from progenitor cells (stem cells), their lifespan (approximately 150-200 days) is distinctly longer than that of surface epithelial cells (4 days), which are also derived from stem cells. Microorganisms, including bacteria (both aerobic and anaerobic), are able to pump H+ out by means of H(+)-ATPase. Of interest is that 19% of the human H+,K(+)-ATPase (alpha-subunit) compri
