Genomics meets transgenics in search of the elusive Cryptosporidium drug target.

Cryptosporidium is an important pathogen of humans, and a challenging model for the laboratory. The parasite genome sequence, accessible through a comprehensive database, now provides exciting opportunities for urgently needed advances. Comparative genomics, combined with the genetic system in the related parasite Toxoplasma gondii, outlines a detailed Cryptosporidium parvum metabolic map and facilitates cell biological analyses. New targets for Cryptosporidium drug and vaccine development can be identified and validated based on this approach.

Primer on medical genomics. Part III: Microarray experiments and data analysis.

Genomics has been defined as the comprehensive study of whole sets of genes, gene products, and their interactions as opposed to the study of single genes or proteins. Microarray technology is one of many novel tools that are allowing global and high-throughput analysis of genes and gene products. In addition to an introduction on underlying principles, the current review focuses on the use of both complementary DNA and oligodeoxynucleotide microarrays in gene expression analysis. Genome-wide experiments generate a massive amount of data points that require systematic methods of analysis to ex…

Brachypodium distachyon. A new model system for functional genomics in grasses.

A new model for grass functional genomics is described based on Brachypodium distachyon, which in the evolution of the Pooideae diverged just prior to the clade of "core pooid" genera that contain the majority of important temperate cereals and forage grasses. Diploid ecotypes of B. distachyon (2n = 10) have five easily distinguishable chromosomes that display high levels of chiasma formation at meiosis. The B. distachyon nuclear genome was indistinguishable in size from that of Arabidopsis, making it the simplest genome described in grasses to date. B. distachyon is a self-fertile, inbreeding…

The impact of genomics on the search for novel tuberculosis drugs.

The emergence of multidrug-resistant strains of Mycobacterium tuberculosis has highlighted the need for new drugs to treat tuberculosis. Drugs that either shorten the overall duration of therapy or that simplify the regimen would significantly improve compliance and hence reduce treatment failure rates. The drug development process begins with identification and validation of specific targets. These may be relevant for inhibiting growth of the bacterium in vitro, and hence yield novel bactericidal agents, or they may be required at other stages of growth, such as survival in host macrophages.

Genome Sequencing and Interrogation of Genome Databases: A Guide to Neisseria meningitidis Genomics.

Whole genome sequencing (WGS) has revolutionized molecular microbiology, allowing the population biology of bacterial pathogens to be examined with greater accuracy and detail. The study of Neisseria meningitidis isolates, in particular, has benefitted from the availability of WGS data allowing outbreak cases, hyper-invasive lineages, molecular epidemiology, and vaccine coverage to be determined. Here, we describe a suite of protocols for the optimum recovery and analysis of WGS data, including a brief overview of methods for N. meningitidis DNA extraction, sequencing, and analysis. Downstream

Genome architecture, rearrangements and genomic disorders.

An increasing number of human diseases are recognized to result from recurrent DNA rearrangements involving unstable genomic regions. These are termed genomic disorders, in which the clinical phenotype is a consequence of abnormal dosage of gene(s) located within the rearranged genomic fragments. Both inter- and intrachromosomal rearrangements are facilitated by the presence of region-specific low-copy repeats (LCRs) and result from nonallelic homologous recombination (NAHR) between paralogous genomic segments. LCRs usually span approximately 10-400 kb of genomic DNA, share >or= 97% sequence i

Socio-genomics of intellectual disability in African populations: top research-producing countries.

BACKGROUND: Intellectual disability (ID) is a condition that is disproportionately represented in Low-and-Middle-Income countries (LMICs), including Africa, where socioeconomic and healthcare disparities contribute to a higher burden. Although prevalence estimates suggest a greater impact in African populations than in high-income regions, data remain limited and heterogeneous. ID has a highly diverse etiology driven by a complex interplay of genetic and environmental factors that contributes to significant regional variability in its presentation. METHODS: This review aims to examine the lan

The Complete Chloroplast Genome of Dioscorea hypoglauca: Comparative Genomics and Phylogenetic Insights.

The complete chloroplast genome of Dioscorea hypoglauca-a medicinal plant native to southern China-was assembled and characterized. The genome is circular, 153,219 bp in length, and follows the typical quadripartite organization: a large single-copy (LSC) region of 83,692 bp, a small single-copy (SSC) region of 18,813 bp, and two inverted repeat (IR) regions, each 25,357 bp. In total, 129 genes were annotated, including 84 protein-coding genes, 37 tRNA genes, and eight rRNA genes. Thirty-five simple sequence repeats (SSRs) were detected; most were mononucleotide A/T repeats. A comparison with

Interpretable Multimodal Cancer Prototyping with Whole Slide Images and Incompletely Paired Genomics.

Multimodal approaches that integrate histology and genomics hold strong potential for precision oncology. However, phenotypic and genotypic heterogeneity limits the quality of intra-modal representations and hinders effective inter-modal integration. Furthermore, most existing methods overlook real-world clinical scenarios where genomics may be partially missing or entirely unavailable. We propose a flexible multimodal prototyping framework to integrate whole slide images and incomplete genomics for precision oncology. Our approach has four key components: 1) Biological Prototyping using text …

Genomics Reveal Population Crash and Range Contraction in Elusive Fijian Hylaeus Bees.

The conservation of pollinators is of particular interest due to their keystone role in ecosystem function, but is hindered by systematic geographic and methodological biases such that baseline data are not often readily available. Islands are useful as simplified systems to understand evolutionary processes, are known to host higher bee species richness per unit area than mainland regions, and have disproportionate representation of threatened species. We used low-lying and canopy sampling paired with mitochondrial and genomic data to assess a recently discovered clade of canopy-specialist Fi

This review delves into brain imaging genomics, an interdisciplinary field merging brain imaging, genomics, and additional biomarkers with clinical data. The primary aim is to uncover new insights into the brain's phenotypic, genetic, and molecular characteristics. We emphasize recent advances in genome-wide association studies and transcriptome-wide association studies, especially their integration with MRI-derived phenotypes in humans. These studies are crucial for understanding how various factors influence brain structure and function in normal and pathological states. Furthermore, this re…

Bridging Genomics and Pharmacoepidemiology to Expand Treatment Options for Alcohol Use Disorder.

Alcohol use disorder (AUD) is a chronic, relapsing condition and a major public health problem. However, few medications are approved to treat AUD, and those available show limited efficacy. Drug repurposing is a cost-effective strategy to identify novel therapeutic uses for existing medications. Here, we describe a pipeline that integrates genetic and electronic health record (EHR) data to identify and evaluate drugs to be repurposed for treating AUD. Our approach comprises 1) alcohol-associated gene identification and biological network generation; 2) mapping drugs to target proteins; 3) fil

Rethinking Advanced Renal Cell Carcinoma: Integrative Genomics, Immunotherapy, and Molecular-Orthomolecular Strategies.

Renal cell carcinoma (RCC) is acknowledged as a heterogeneous malignancy underlined by complex genetic, metabolic, and immune dysregulation. In particular, molecular studies have revealed distinct oncogenic mechanisms that have been exploited and studied as therapeutic intervention targets. These include hypoxia-driven signaling, chromosomal translocations, and gene fusion events that affect tumor progression. This review provides a comprehensive overview of these targets and rethinks RCC management. Therapeutic concepts include the targeting of genomic fusion biology with emerging cell-based

SCLC TumorMiner: A genomics platform for small cell lung cancer precision oncology.

Small cell lung cancer (SCLC) is among the most aggressive malignancies. Unlike many other cancers, it is not represented in The Cancer Genome Atlas, and available datasets are fragmented across institutions, disease stages, and treatment settings. RNA sequencing provides a powerful and cost-effective approach, but the high dimensionality of transcriptomic data and the heterogeneity of patient cohorts pose significant challenges. To address such challenges, we developed SCLC TumorMiner (https://discover.nci.nih.gov/SclcTumorMinerCDB/), which includes 50 tumor samples from relapsed patients at
