Systems approaches for optimizing CO2 fixation pathways.

We survey recent works on designing and implementing CO2 fixation pathways. We describe how these studies reveal a gap between a well-designed pathway and a productive strain. This gap includes phenomena that are often not accounted for in design, such as hidden enzyme energy usage and regulatory rewiring during adaptive evolution. Several systems biology tools can help overcome this gap. Kinetic models can be generated rapidly using new algorithms, and when coupled with retrobiosynthesis, can evaluate pathway dynamics and stability in the context of the native network. Quantitative and intera…

A biogenic principle within the constructal law: The flow of information in biological systems.

The Constructal Law states that 'for a finite-size flow system to persist in time (to live) it must evolve such that it provides greater and greater access to the currents that flow through it.' Arising from thermodynamics, this illuminating principle explains the properties and design features of many physical systems. It is now proposed that the definition of 'currents that flow' within the Constructal Law should be recognized to include the flow of information in living systems as a biogenic corollary. As the foundation of our biological system, cells seek to maximize their effective inform

Mosquito genomics: progress and challenges.

The whole-genome sequencing of mosquitoes has facilitated our understanding of fundamental biological processes at their basic molecular levels and holds potential for application to mosquito control and prevention of mosquito-borne disease transmission. Draft genome sequences are available for Anopheles gambiae, Aedes aegypti, and Culex quinquefasciatus. Collectively, these represent the major vectors of African malaria, dengue fever and yellow fever viruses, and lymphatic filariasis, respectively. Rapid advances in genome technologies have revealed detailed information on genome architecture

Systematic characterization of multi-omics landscape between gut microbial metabolites and GPCRome in Alzheimer's disease.

Shifts in the magnitude and nature of gut microbial metabolites have been implicated in Alzheimer's disease (AD), but the host receptors that sense and respond to these metabolites are largely unknown. Here, we develop a systems biology framework that integrates machine learning and multi-omics to identify molecular relationships of gut microbial metabolites with non-olfactory G-protein-coupled receptors (termed the "GPCRome"). We evaluate 1.09 million metabolite-protein pairs connecting 408 human GPCRs and 335 gut microbial metabolites. Using genetics-derived Mendelian randomization and integ…

Radiation-related treatment effects across the age spectrum: differences and similarities or what the old and young can learn from each other.

Radiation related effects in children and adults limit the delivery of effective radiation doses and result in long-term morbidity affecting function and quality of life. Improvements in our understanding of the etiology and biology of these effects, including the influence of clinical variables, dosimetric factors, and the underlying biological processes have made treatment safer and more efficacious. However, the approach to studying and understanding these effects differs between children and adults. Using the pulmonary and skeletal organ systems as examples, comparisons are made across the

Semliki forest virus and Kunjin virus RNA replicons elicit comparable cellular immunity but distinct humoral immunity.

RNA replicons offer a number of qualities which make them attractive as vaccination vectors. Both alphavirus and flavivirus replicon vaccines have been investigated in preclinical models yet there has been little direct comparison of the two vector systems. To determine whether differences in the biology of the two vectors influence immunogenicity, we compared two prototypic replicon vectors based on Semliki Forest virus (SFV) (alphavirus) and Kunjin virus (KUN) (flavivirus). Both vectors when delivered as naked RNAs elicited comparable CD8+ T cell responses but the SFV vectors elicited greate

Constructal law in biosystems: The physics of design and evolution in flow architectures.

Introduced by Bejan in 1996, the constructal law asserts that a finite-size flow system must evolve into configurations that provide easier access to the currents that flow through it in order to persist in time. This paper synthesizes the application of this principle to biosystems across multiple levels of biological organization, unifying evidence from physiology, animal locomotion, plant biology, microbiology, cellular biology, neurobiology, and social biology within a common framework. Tree-shaped vascular and bronchial networks; Kleiber's 3/4 power law of metabolism; the 1/4 power laws o

Synthetic approaches as empirical tools for testing evolutionary theory.

Evolutionary biology has traditionally inferred process from patterns in extant organisms and the fossil record, leaving many foundational questions constrained by their historical nature. Over the past two decades, a growing family of synthetic approaches-high-throughput mapping such as deep mutational scanning, reconstructive experiments such as ancestral sequence reconstruction, controlled evolution, and synthetic biology in the narrower sense-have made it possible to test these questions directly by systematically exploring sequence space, reconstructing historical states, replaying evolut

Biological consilience of hydrogen sulfide and nitric oxide in plants: Gases of primordial earth linking plant, microbial and animal physiologies.

Hydrogen sulfide (H2S) is produced in the mammalian body through the enzymatic activities of cystathionine β-synthase (CBS), cystathionine γ-lyase (CSE) and 3-mercaptopyruvate sulfurtransferase (3MST). A growing number of studies have revealed that biogenic H2S produced in tissues is involved in a variety of physiological responses in mammals including vasorelaxation and neurotransmission. It is now evident that mammals utilize H2S to regulate multiple signaling systems, echoing the research history of the gaseous signaling molecules nitric oxide (NO) and carbon monoxide (CO) that had previous

Multi-omics Data Integration.

Human diseases are multi-factorial, affecting multiple aspects of a homeostatic system. Recent advances in high-throughput technology have allowed the generation of various omics datasets from large cohorts at affordable costs and hence made it possible to study the complex dynamical systems perturbed in human diseases. Studying the complex perturbed systems offers a mechanistic understanding to identify druggable targets and offers new avenues for individualised medical intervention. Mechanisms driving complex human diseases cannot be explored merely by single omics-focused studies. In additi

Cell free systems for biodesign.

Cell-free systems (CFS) have emerged as transformative tools in synthetic biology, enabling the execution of complex biological reactions such as transcription and translation outside the confines of living cells. By eliminating the cellular membrane, CFS allows unprecedented control over biochemical conditions, facilitating rapid prototyping (up to 10x faster than traditional in vivo systems), streamlined design-build-test cycles, and the direct production of proteins, including those that are toxic or difficult to express in vivo. Rooted in pivotal discoveries from the 1960s, CFS technologie

Secretory System Components as Potential Prophylactic Targets for Bacterial Pathogens.

Bacterial secretory systems are essential for virulence in human pathogens. The systems have become a target of alternative antibacterial strategies based on small molecules and antibodies. Strategies to use components of the systems to design prophylactics have been less publicized despite vaccines being the preferred solution to dealing with bacterial infections. In the current review, strategies to design vaccines against selected pathogens are presented and connected to the biology of the system. The examples are given for Y. pestis, S. enterica, B. anthracis, S. flexneri, and other human

Systems Analysis of Thrombus Formation.

The systems analysis of thrombosis seeks to quantitatively predict blood function in a given vascular wall and hemodynamic context. Relevant to both venous and arterial thrombosis, a Blood Systems Biology approach should provide metrics for rate and molecular mechanisms of clot growth, thrombotic risk, pharmacological response, and utility of new therapeutic targets. As a rapidly created multicellular aggregate with a polymerized fibrin matrix, blood clots result from hundreds of unique reactions within and around platelets propagating in space and time under hemodynamic conditions. Coronary a…

CellTarget: a convex optimisation approach to discover cellular objectives.

Metabolic network models are widely used in systems and synthetic biology to study cellular metabolism from microbes to mammals. However, their application to mammalian cells remains limited by the scarcity of intracellular flux measurements relative to network size. As a result, mammalian metabolic models are typically underdetermined and require optimisation-based assumptions to be solved. Unlike microbial systems, mammalian cells do not generally operate under growth-maximising objectives, making objective specification particularly challenging. To address this limitation, we propose CellTa

Chemical modification as a tool in nonaqueous enzymology.

Nonaqueous solvents have been widely regarded as incompatible media for enzymes. Nevertheless, there is now an extensive body of literature on nonaqueous activity of enzymes in living systems as well as tools of chemistry and biology enhancing the compatibility of enzymatic processes in nonaqueous environments. Likewise, a series of chemical modification development campaigns have demonstrated the power of nonaqueous approaches, offering a unique opportunity in a broad array of fields spanning chemical biology, enzyme engineering, food science, nanoscience, and sustainable chemistry. Rational Design of a Dual-Reactivity-Based Fluorescent Probe for Visualizing Intracellular HSNO.

Thionitrous acid (HSNO), the smallest S-nitrosothiol, is emerging as a potential key intermediate in cellular redox regulation linking two signaling molecules H2 S and NO. However, the chemical biology of HSNO remains poorly understood. A major hurdle is the lack of methods for selective detection of HSNO in biological systems. Herein, we report the rational design, synthesis, and evaluation of the first fluorescent probe TAP-1 for HSNO detection. TAP-1 showed high selectivity and sensitivity to HSNO in aqueous media and cells, providing a useful tool for understanding the functions of HSNO in
