Chromosome-Level Genome Assembly and Transcriptome Analysis of the Chinese Bahaba (Bahaba taipingensis).

The Chinese bahaba (Bahaba taipingensis) is a critically endangered species found in the coastal waters of the South China Sea and East China Sea, which has garnered significant attention due to its ecological, economic, and medicinal value. In this study, we present a high-quality genome assembly of the Chinese bahaba. By employing a combination of PacBio HiFi, ONT ultra-long and Hi-C sequencing data, we assembled 686.86 Mb genome sequences, consisting of 83 contigs with a contig N50 of 30.02 Mb. Then, the initial assembly was further anchored onto 24 chromosomes, of which only 2 contain 3 ga

Long non-coding RNAs in female infertility: Advancing from molecular insights to clinical relevance.

A broad range of genetic and epigenetic factors contributes to female infertility, a substantial proportion of which is related to ovulatory disorders. Any factor that disrupts the normal function of key ovarian components, including the follicle, the enclosed oocyte, and surrounding somatic cells, may contribute to female infertility. Investigating the molecular factors involved in folliculogenesis and reproductive pathways may substantially improve the treatment of diseases affecting the female reproductive system. Long non-coding RNAs (lncRNAs), as key regulators of molecular and biological

Unraveling HBV Life Cycle by Fluorescent Microscopy Imaging.

The hepatitis B virus (HBV) is a worldwide hepatotropic virus despite the availability of a highly effective vaccine. Currently, the most efficacious treatment against HBV infection is the use of interferon and nucleos(t)ide analogs, which effectively suppress viral replication but do not eradicate infection. Consequently, studies are still ongoing to identify novel molecules with antiviral properties. Interfering with HBV trafficking in infected cells is an approach that would greatly benefit from the diverse techniques of microscopy. However, several challenges arise in employing such techni

Molecular genetic diagnosis of Bernard-Soulier syndrome in Iranian patients: reporting three novel mutations.

BACKGROUND: Bernard-Soulier syndrome (BSS), a rare inherited platelet disorder, is characterized by macrothrombocytopenia, typically with mild to moderate thrombocytopenia, and abnormal expression of the GPIb-IX-V complex on the platelet surface. BSS is caused by missense, nonsense, and frameshift mutations in the GP1BA, GP1BB, and GP9 genes. This study aimed to characterize the mutations associated with BSS in Iranian patients. METHODS: This study investigated eight patients diagnosed with BSS. The coding regions of three genes associated with BSS (GP1BA, GP1BB, and GP9) were subjected to po

Re-Emergence and Characterization of a Highly Pathogenic Getah Virus on a Pig Farm in Guangdong Province, China.

Getah virus (GETV), a mosquito-borne virus capable of infecting multiple economically important animal species, poses a potential epidemic risk. In May 2024, one pig farm from Heyuan, Guangdong Province, China, suffered reproductive disorders in sows and diarrhea in newborn piglets. Out of the six blood samples that were collected, three tested strongly positive for GETV, yielding a positivity rate of 50%. Moreover, a GETV strain (designated GDHYLC2024) was successfully isolated and identified. The viral titer of GDHYLC2024 was 107.687 TCID50/mL in Vero cells. Its genome was composed of 11,688

Targeted loss of heterozygosity in Candida albicans using CRISPR-Cas9.

The diploid genome of the fungal pathogen Candida albicans is highly heterozygous, with most allele pairs diverging at either the coding or regulatory level. When faced with selection pressure like antifungal exposure, this hidden genetic diversity can provide a reservoir of adaptive mutations through loss of heterozygosity (LOH) events. Validating the potential phenotypic impact of LOH events observed in clinical or experimentally evolved strains can be difficult due to the challenge of precisely targeting one allele over the other. Here, we show that a CRISPR-Cas9 system can be used to overc

Functional Characterization of the Hephaestin Variant D568H Provides Novel Mechanistic Insights on Iron-Dependent Asbestos-Induced Carcinogenesis.

A local disruption of iron homeostasis leading to oxidative stress is considered one of the main mechanisms of asbestos-related genotoxicity. Another aspect contributing to the risk of developing pathological consequences upon asbestos exposure is individual genetic factors. In a previous study, we identified a coding SNP in the hephaestin gene (HEPH) that protects against developing asbestos-related thoracic cancer. Heph is a ferroxidase that promotes iron export in concert with the permease ferroportin (Fpn1). Here, we performed an in-depth functional characterization of the HephD568H varian

MALAT1 SNP (rs619586) shows a protective effect against type 1 diabetes mellitus, while the miR-146a SNP (rs57095329) is linked to an increased risk of developing the disease.

BACKGROUND: Type 1 diabetes mellitus (T1DM), one of the most distinct and intricate metabolic diseases, is characterized by the death of pancreatic β-cells, which leads to a lack of insulin secretion and, ultimately, hyperglycemia. The condition is more common in children and adolescents. Long non-coding RNAs (LncRNAs) and microRNAs (miRNAs) regulate gene expression at the post-transcriptional level. They are essential to the control of several vital physiological processes. Many diseases have been linked to genetic variations in LncRNAs and miRNAs, though, their significance in type 1 diabete

miRNA dysregulation in depression: unraveling the interplay between neuroplasticity, HPA axis dysfunction, and neuroinflammation.

Major depressive disorder (MDD) is a common psychiatric illness with chronic poor mood, cognitive impairment, and neurovegetative symptoms. Genetic, environmental, and neurochemical variables are involved. A recent study shows that microRNAs (miRNAs), tiny, non-coding RNAs that regulate gene expression, play a major role in MDD development and progression. These miRNAs affect depression-related neuroplasticity, inflammation, stress, and synaptic function. Dysregulation of miR-124, miR-135, and miR-16 affects neurotransmitter signaling and neurotrophic support, particularly serotonin, dopamine,

Loss of paired immunoglobin-like type 2 receptor B gene associated with age-related macular degeneration impairs photoreceptor function in mouse retina.

Genome-wide association studies have uncovered mostly non-coding variants at over 60 genetic loci linked to susceptibility for age-related macular degeneration (AMD). To ascertain the causal gene at the PILRB/PILRA locus, we used a CRISPR strategy to produce germline deletions in the mouse paired immunoglobin-like type 2 receptor (Pilr) genes that encode highly related activating (PILRB) and inhibitory (PILRA) receptors. We show that a combined loss of Pilrb1 and Pilrb2, but not Pilra, leads to an early but relatively stationary defect as the electroretinography (ERG) amplitudes of Pilrb1/2-/-

Coagulation factor XII haploinsufficiency is protective against venous thromboembolism in a population-scale multidimensional analysis.

Coagulation factor XII has been identified as a potential drug target that could prevent thrombosis without increasing the risk of bleeding. However, human data to support the development of factor XII-directed therapeutics are lacking. To assess the role of factor XII in venous thromboembolism, we examine genetic variation in the coding region of the F12 locus across 703,745 participants in the UK Biobank and NIH All of Us biorepositories. We find that heterozygous carriers of nonsense, frameshift, and essential splice site variants in F12 are protected against venous thromboembolism without

A novel mutation in ZP3 causes human ovulatory dysfunction and oocyte maturation arrest.

BACKGROUND: Ovulatory dysfunction and oocyte maturation arrest are among the common causes of female infertility, but the genetic etiology of these phenotypes is not well understood. The ZP3 gene is responsible for coding the oocyte zona pellucida (ZP), and ZP3 mutation clinically manifests as abnormal zona pellucida or empty follicle syndrome. Nevertheless, its role in the process of ovulation and maturation of oocytes has rarely been reported. CASE PRESENTATION: In our study, we performed whole-exome sequencing in a 26-year-old proband with ovulatory dysfunction and oocyte maturation arrest

Comparison of genomic assembly and annotation based on two clones of avian pathogenic Escherichia coli.

Methods for assembly and annotation of whole genomic sequences were compared for six strains of avian pathogenic Escherichia coli (APEC). Two vertically transferred E. coli clones, represented by three isolates all belonging to pulse field genome electrophoresis (PFGE) type 65- sequence type (ST)95 and three isolates belonging to PFGE type 47- ST131, were selected for Illumina short read sequencing. There was no significant difference between SPAdes and CLC Genomic Workbench for benchmark parameters to assemble the short reads. The six strains were also sequenced by long read sequencing (Nanop

The effect of HOTAIR gene variants on the development of bladder cancer and its clinicopathological characteristics in a Caucasian population.

BACKGROUND: The age-adjusted rate of Bladder cancer (BC) in Türkiye is quite high, and genetic factors are effective in BC. Long non-coding RNAs (lncRNAs) synthesized from the HOTAIR gene have been shown to promote tumor progression in many cancers. rs874945 and rs4759314 polymorphisms in the HOTAIR gene cause changes in the expression levels of lncRNAs synthesized from this gene. The aim of this study was to explore for the first time the association of these variants with BC in a Caucasian population. METHODS: The present study explored the HOTAIR gene polymorphisms in 98 BC patients and in

Impact of aldosterone deficiency on the development of diuretic resistance in mice.

The effect of diuretics can be limited by stimulation of counter-regulatory mechanisms, eventually leading to diuretic resistance. It is thought that the mineralocorticoid aldosterone might contribute to the development of diuretic resistance. To test this, we challenged genetically modified mice with or without a deletion of the gene coding for the aldosterone synthase (AS) with furosemide, hydrochlorothiazide (HCT) and triamterene. Urinary excretion was studied in metabolic cages; kidneys were studied for expression of sodium transporters. In both genotypes, a 4-day treatment with HCT via dr

Epigenetic pharmacology in aging: from mechanisms to therapies for age-related disorders.

Aging is a multidimensional process regulated by the interplay of genetic and environmental factors, with epigenetic alterations serving as a central regulatory hub. Aberrant DNA methylation patterns, dysregulation of histone-modifying enzymes (e.g., SIRT1, EZH2), and non-coding RNA-mediated mechanisms collectively remodel gene expression networks, impacting critical pathways such as cellular senescence and mitochondrial homeostasis. This establishes an "environment-epigenome-disease" causal axis, closely associated with pathologies including β-amyloid deposition in Alzheimer's disease, athero

Upstream SOX9 deletion in a 46,XY girl with acampomelic campomelic dysplasia and absent minipuberty.

BACKGROUND: Campomelic dysplasia (CD) is a rare congenital skeletal dysplasia frequently associated with differences of sex development (DSD). In about 10% of affected individuals, the bowing of the long bones (campomelia) is absent, referred to as acampomelic campomelic dysplasia (ACD). Most patients with ACD carry heterozygous pathogenic variants within the SOX9 coding region or balanced chromosomal rearrangements involving the 17q24 region. A rarer mechanism involves deletions located upstream of the SOX9 gene. Only five ACD cases with upstream deletions of SOX9 have been reported in the me

A review of recent studies on the pathogenesis of Systemic Sclerosis: focus on fibrosis pathways.

Systemic Sclerosis (SSc) is a systemic autoimmune disease of unknown etiology characterized by the development of frequently progressive cutaneous and internal organ fibrosis accompanied by severe vascular alterations. The pathogenesis of SSc is highly complex and, despite extensive investigation, has not been fully elucidated. Numerous studies have suggested that unknown etiologic factors cause multiple alterations in genetically receptive hosts, leading to SSc development and progression. These events may be functionally and pathologically interconnected and include: 1) Structural and functi
