Correlation of structure and activity in ansamycins: structure, conformation, and interactions of antibiotic rifamycin S.

The crystal and molecular structure of the DNA-dependent RNA polymerase inhibiting antibiotic rifamycin S (C37H45O12N) as a dihydrate has been determined, and the conformation necessary for activity has been correlated with those of other active rifamycins. The orthorhombic unit cell, space group P212121 with dimensions of a = 13.010 (2), b = 14.236 (2), c = 20.571 (4) A, contains 4 molecules. The structure was solved by a combination of vector search and direct methods and refined anisotropically to an R factor of 0.048 for 2855 reflections. The conformation of the ansa chain differs from tho

Crystal structure of 1:1 complex of barbital with 1-methylimidazole.

The prediction of a strong hydrogen-bonding interaction between barbital and 1-methylimidazole was confirmed. Two crystal complexes were obtained, 1:1 and 2:1, and the X-ray structure was determined for the 1:1 complex, which is monoclinic, space group P21/c, with a = 12.236(3) A, b = 11.332(4) A, c = 12.495(4) A, and beta = 120.67(1) degrees. The structure contains disk-shaped hydrogen-bonded tetramers with two molecules of each kind. There is a short NH...N hydrogen bond (2.82 A) in which barbiturate provides the NH donor.

Predicting molecular recognition features in protein sequences with MoRFchibi 2.0.

Molecular Recognition Features (MoRFs) are segments within disordered protein regions (IDRs) that undergo a disorder-to-order transition upon binding to their partners. Identifying MoRFs remains a significant challenge. This paper introduces MoRFchibi 2.0, a specialized prediction tool designed to identify the locations of MoRFs within protein sequences. Our results show that MoRFchibi 2.0 outperforms all existing MoRF and general predictors of protein-binding sites within IDRs, including the top-performing models from the Critical Assessment of protein Intrinsic Disorder (CAID) rounds 1, 2, a

Scaling multimodal materials representation learning with synthetic narratives.

Artificial intelligence is increasingly applied to inverse materials design, including crystals and molecules. For molecular systems, multimodal models that integrate chemical structures with natural language have enabled flexible, instruction-driven reasoning. However, approaches for crystalline materials remain limited by the scarcity and imbalanced bias of available crystal datasets and the weak semantic supervision provided by peer-reviewed literature. We introduce a contrastive language-crystals model (CLaC), a multimodal contrastive learning framework that aligns crystal structures with

Classifying Mouse RPE Morphometric Heterogeneity Using REShAPE: An AI-Based Image Analysis Tool.

Retinal degenerative diseases caused by retinal pigment epithelium (RPE) dysfunction affect specific areas of the retina. Regions of molecular and phenotypic RPE heterogeneity have been described in the human eye and are thought to underlie geographic differential RPE sensitivity to degeneration. The mouse is one of the most widely used models to study retinal degeneration. A deeper understanding of mouse RPE heterogeneity can facilitate the interpretation of the observed phenotypes in models of retinal degeneration. In this study, we used an AI-based image analysis algorithm (REShAPE) to gene

[Advances in Animal Modeling in the Study of Bone-Vascular Axis Comorbidities].

Osteoporosis and cardiovascular calcification, two major age-related chronic diseases that China is confronting today, pose serious threats to public health. Previous studies have reported overlapping connections in the pathological processes and molecular mechanisms of these two diseases, particularly concerning inflammation, oxidative stress, and dysregulation of mineral metabolism, and that these two diseases tend to share common pathogenic factors. However, research exploring the comorbidity mechanisms of the two diseases remains limited in both depth and scope, largely due to the lack of

A Method for Increasing the Robustness of Stable Feature Selection for Biomarker Discovery in Molecular Medicine Developed Using Serum Small Extracellular Vesicle Associated miRNAs and the Barrett's Oesophagus Disease Spectrum.

The biomarker development field within molecular medicine remains limited by the methods that are available for building predictive models. We developed an efficient method for conservatively estimating confidence intervals for the cross validation-derived prediction errors of biomarker models. This new method was investigated for its ability to improve the capacity of our previously developed method, StaVarSel, for selecting stable biomarkers. Compared with the standard cross validation method, StaVarSel markedly improved the estimated generalisable predictive capacity of serum miRNA biomarke

Understanding Molecular Mechanisms and Identifying Key Processes in Chronic Radiation Cystitis.

Chronic radiation cystitis (CRC) is a consequence of pelvic radiotherapy and affects 5-10% of patients. The pathology of CRC is without curative treatment and is characterized by incontinence, pelvic pain and hematuria, which severely degrades patients' quality of life. Current management strategies rely primarily on symptomatic measures and have certain limitations. Thanks to a better understanding of the pathophysiology of radiation cystitis, studies targeting key manifestations such as inflammation, neovascularization and cell atrophy have emerged and are promising avenues for future treatm

Animal models of cutaneous and hepatic fibrosis.

Fibrosis occurs as a part of normal wound healing. However, excessive or dysregulated fibrosis can lead to severe organ dysfunction and is a feature of a variety of diseases. Due to its insidious onset, fibrosis tends to go undetected in its early stages. This is in part why these diseases remain so poorly understood. Animal models have provided a means to examine these early stages and to isolate and understand the effect of perturbations in signaling pathways, chemokines, and cytokines. Here, we summarize recent progress in the understanding of the molecular pathogenesis of fibrosis, both it

Growth factors and cytokines in hair follicle development and cycling: recent insights from animal models and the potentials for clinical therapy.

Hair growth disorders, particularly those that lead to hair loss (alopecia), are common and frequently cause significant mental anguish in affected individuals. The mechanisms underlying the majority of these disorders are unknown. However, insights into the specific molecular mechanisms of hair follicle development and cycling have recently been made using animal models, particularly mice that over- or underexpress a specific gene for a growth factor or cytokine. Other animal models have demonstrated that certain growth factors and cytokines can prevent much of the alopecia caused by cancer c

Prediction of tertiary structures in 'scorpion-toxin' type proteins.

In the three-dimensional architecture of macromolecules, the structural stability and proper folding manifest due to cooperative packing interaction of various segments. Hydrophobicity is the major factor stabilizing protein-protein associations. In the disulfide-containing proteins, S-S bonds are integral part of structural motifs and large part of the protein-folding problem can be reduced to identifying and understanding motifs and subdomains of these proteins. Identifying such a motif with S-S bonds in 'scorpion-toxin' type proteins, and from model-building studies, five tertiary structura

Molecular basis of the apparent near ideality of urea solutions.

Activity coefficients of urea solutions are calculated to explore the mechanism of its solution properties, which form the basis for its well-known use as a strong protein denaturant. We perform free energy simulations of urea solutions in different urea concentrations using two urea models (OPLS and KBFF models) to calculate and decompose the activity coefficients. For the case of urea, we clarify the concept of the ideal solution in different concentration scales and standard states and its effect on our subsequent analysis. The analytical form of activity coefficients depends on the concent

Macrophage-associated epithelial-mesenchymal transition in human breast cancer: contextualizing innate immune sensing programs.

To determine whether innate immune-sensing activity is associated with epithelial-mesenchymal transition (EMT) and related tumor-aggressiveness programs in human breast cancer. We analyzed RNA sequencing and clinical data from The Cancer Genome Atlas breast cancer cohort (n = 1087). Gene expression-based signatures were constructed for innate immune sensing, interferon signaling, CD8 T cells, macrophages, EMT, invasion, and metastasis. Associations were evaluated using Pearson correlation, Cox proportional hazards models, and multivariable linear regression, including adjustment for PAM50 mole

GDPD5-CD55-EGFR competitive binding axis regulates radioresistance and lipid accumulation in rectal cancer.

Resistance to neoadjuvant chemoradiotherapy in rectal cancer diminishes survival benefits, potentially due to dysregulated lipid metabolism, though the mechanisms are unclear. Using the MSigDB database and GSE68204 cohort, we identified lipid metabolism genes linked to radiotherapy resistance. We developed resistant cell lines and xenograft models, and through multi-algorithm analysis (SVM-RFE, RF, LASSO), pinpointed key genes. Molecular mechanisms were explored via Western blotting, co-immunoprecipitation, molecular docking, and functional assays, validated in patient-derived organoids. Our s

SynFrag: Synthetic Accessibility Predictor Based on Fragment Assembly Generation in Drug Discovery.

AI-driven molecular generation encounters a "generation-synthesis gap": most computationally designed molecules cannot be synthesized in laboratories, limiting AI-assisted drug design (AIDD) applications. Current approaches to assess synthetic accessibility (SA) include computer-aided synthesis planning (CASP) tools that perform retrosynthetic searches and machine learning-based SA prediction models that provide rapid scoring. CASP tools are computationally expensive for high-throughput screening, while existing SA prediction models may lack chemical synthesis logic or exhibit variable perform

Foxp2 mutations and abnormal brain and gastrointestinal development: insights from animal models of speech-language and autism spectrum disorders.

Autism spectrum disorder (ASD) and speech and language disorder (SLD) are distinct neurodevelopmental conditions, yet both share overlapping communication impairments. Forkhead box P2 (FOXP2), a key transcription factor involved in speech and language development, harbors pathogenic mutations such as R553H, which cause SLD and have been suggested to contribute to aspects of ASD-related phenotypes. This review synthesizes insights from animal models to explore the molecular mechanisms by which Foxp2 mutations disrupt the development of the cerebral cortex, thalamus, and enteric nervous system.

Advances in the Treatment of Diabetic Kidney Disease With Traditional Chinese Medicine.

Diabetic kidney disease (DKD) persists as the predominant etiology of end-stage renal disease globally. Despite advances in conventional pharmacotherapies, which primarily target single pathogenic pathways, a considerable residual risk of renal function decline and end-stage renal disease progression remains unresolved, highlighting the need for alternative therapeutic paradigms. This review involves dissecting and integrating mechanistic insights derived from preclinical investigations, including in vitro cellular models, in vivo animal models of DKD, and molecular biology-based analyses. Multi-Omics and Artificial Intelligence in Cardiovascular Medicine: From Mechanistic Insights to Clinical Translation.

Background: Cardiovascular diseases (CVDs) remain the leading global cause of mortality, yet a critical "translational gap" persists: Conventional biomarkers often fail to detect subclinical stages or predict individual disease trajectories. While single-omics studies have proliferated, the field lacks a unified framework synthesizing these molecular layers with advanced computational intelligence. Aim: This review addresses this gap by evaluating the synergistic integration of multi-omics and Artificial Intelligence (AI) to transition from descriptive markers toward predictive precision cardi
