Zn2+-induced electronic polarization and local reactivity in melanin-like dopamine oligomers: a DFT study.

CONTEXT: Melanin-like dopamine oligomers are promising biomaterials due to their biocompatibility and metal-chelating ability. In this work, Zn2+-chelated melanin-related structures were investigated to clarify the effects of metal coordination on their electronic structure. The results indicate that Zn2+ coordination induces significant electronic polarization, modifies local reactivity patterns, and activates the coordination sites. The theoretical results are also consistent with available spectroscopic observations, providing molecular-level insight into the antibacterial behavior of these

Local Active-Site Architecture Directs Divergent Carbocation Cascades in Sesterterpene Synthases.

Type I terpene synthases generate complex polycyclic scaffolds through carbocation cascades. However, how closely related enzymes convert a common C25 precursor to distinct sesterterpene frameworks remains unresolved. Here, we combine high-resolution crystal structures with systematic mutagenesis of four bacterial sesterterpene synthases to define the structural basis for pathway divergence. These analyses show how local active-site interactions within a conserved fold redirect carbocation trajectories and thereby control product formation. The structures reveal a preorganized binding mode tha

Tied to Work: Topologically Knotted SPOUT Methyltransferases and UCH Deubiquitinases in Cellular Biochemistry.

Topologically knotted proteins are emerging as functional elements of the proteome rather than structural curiosities. Among the recurring protein knot types, the 31 trefoil, 52 Gordian and 71 septoil knots provide useful models for understanding how topology may reshape catalysis, substrate recognition, folding and mechanical behaviour. This review focuses on two systems in which these links can already be made with unusual clarity: the 31-knotted SPOUT methyltransferase superfamily and the 52-knotted ubiquitin C-terminal hydrolases (UCHs). In SPOUT methyltransferases, the knot defines a comp

Stepwise preparation, structure, and in vitro biotestings of the monoribbed-heterodifunctionalized bis-α-benzildioximate iron(II) clathrochelates with two terminal biorelevant groups as potential cytotoxic agents.

The title novel cage complexes were prepared using two-stage nucleophilic substitution of their dichloromacrobicyclic precursor and characterized using elemental analysis, MALDI-TOF mass, UV-vis, 1H and 13C{1H} NMR spectra, and single-crystal XRD experiments. Their chemical compositions suggest an existence of 3D-shaped molecules in either neutral or zwitter-ionic forms and molecular drawings were evaluated basing on most likely hydrogen bonds in the crystals. Effect of proton intramolecular transfer on peculiarities of charge distribution was theoretically studied using XRD structures of two

Four IgG Antibodies and Protein G Are Shapeshifters.

Studying protein structure dynamics is key to understanding protein function modulation. Alternative protein conformations are well discriminated from each other by nanoESI mass spectrometry and ion mobility measurements. Experimentally determined collisional cross-sections were compared to calculated collisional cross-sections of fifteen peptides, single-domain proteins, and protein complexes. The multi-domain proteins investigated here, four immunoglobulin G (IgG) antibodies and protein G, are present as compacted/folded "native" conformations in neutral buffered solutions, and they are iden

Engineering isoform-selective miniprotein binders to the fetal form of the insulin receptor.

The fetal form of the insulin receptor (IRA) is predominantly expressed in many cancers, where IR signaling promotes progression of the disease. Alternatively, the adult IR isoform (IRB) is predominantly expressed in normal tissues. Previous attempts to target IR indiscriminately via dual IR/IGF1R tyrosine kinase inhibitors frequently failed due to on-target off-tumor effects. However, an IRA-specific therapeutic has the potential to specifically target cancer while sparing normal tissues. Furthermore, an IRA-specific binder would advance research regarding this disease-associated isoform. Yet

Cancer mutations in RAD51 and its paralogues.

The RAD51 recombinase is central to repair of DNA damage arising from stalled or collapsed replication forks and DNA double strand breaks. Its essential role is revealed by the fact that this function evolved in bacteria but was retained in eukaryotes. In humans some of the RAD51 functions have been relegated to several paralogues which evolved by gene duplication. In addition to mutations, most cancers are also characterized by increased chromosomal instability manifesting as translocations, deletions, insertions, and other more complex forms of chromosomal re-arrangements. Given the central

The Role of Terminal Heavy Chalcogenide Ligands in Enabling Hydride Transfer Reactivity of W═E (E = S, Se) Models for Molybdenum Hydroxylases.

Whereas molybdenum-dependent hydroxylases in the xanthine oxidase family catalyze site-selective C-H hydroxylation reactions using terminal molybdenum sulfide (Mo═S) active sites, certain variants such as nicotinate dehydrogenase (NDH) replace the sulfide ligand by a selenide (Mo═Se) to enable activation of less reactive C-H bonds. To probe the origins of this dependence on terminal chalcogenide identity, we prepared and crystallographically characterized a synthetic model complex of the NDH active site, [(bdt)W(O)2Se]2-, a dioxotungsten(VI) selenide complex supported by benzene-1,2-dithiolate

In Vitro-Prepared A30P Alpha-Synuclein Fibrils Adopt the Conserved and Disease-Relevant Greek Key Fold.

The pathological hallmark of Parkinson disease (PD) is the formation of the protein alpha-synuclein (Asyn) into β-sheet-rich, self-templating fibrils in the brain. Since the first atomic structure of wild-type Asyn fibrils was determined nearly a decade ago, several other in vitro structures of hereditary mutant fibrils and structures derived from post-mortem diseased patient tissue have been determined by solid-state nuclear magnetic resonance (SSNMR) spectroscopy and cryo-electron microscopy. These structures have not only expanded the library of structures available for computational modeli

Resolving competing evolutionary histories in joint ancestral state reconstruction.

Ancestral state reconstruction (ASR) is a foundational tool in comparative biology, offering insights into the evolutionary history of lineages. With each new evolutionary model, our ability to estimate ancestral states with increased biological realism has improved. However, the field has primarily relied on marginal reconstructions, which focus on individual nodes. This framework is analytically tractable and appropriate for node-specific hypotheses, but it is not designed to identify the most probable sequence of evolutionary events across a tree. We argue that for researchers interested in

The lower γ region supports forward rotation in the latter half of the 80° substep of F1-ATPase.

F1-ATPase achieves unidirectional rotation of its γ shaft through coordinated conformational cycling of the α3β3 ring, yet how shaft-ring interactions contribute to the directionality of rotation remains unclear. Here we analyzed an axle-less TF1, in which the lower γ region is truncated, by combining single-molecule rotation assays with cryo-EM structural analysis under catalysis conditions. Under ATP-saturated conditions, wild-type TF1 exhibited three pauses per turn corresponding to the catalytic dwells, whereas axle-less TF1 exhibited six, revealing an additional intermediate dwell that ma

Cryo-EM structure of bacteriophage Nocturne116: insights into the architecture of c2-like Lactococcus viruses.

UNLABELLED: Nocturne116 is a small bacterial virus with a prolate head and a flexible, non-contractile tail that infects an insect-associated strain of Lactococcus lactis. Nocturne116 has little sequence similarity to other bacteriophages and represents a diverged virus lineage that includes the Lactococcus phage Q54 and phages of the Ceduovirus genus. To better understand the molecular architecture of this group of viruses, we determined the three-dimensional structure of the Nocturne116 virion. The head of the Nocturne116 phage is composed of two types of capsid proteins: the major capsid pr

Dynamic structures of dengue virus serotype 2 secreted NS1 and their interactions with heparan sulfate.

Dengue secreted non-structural protein 1 (sNS1) contributes to the vascular permeability symptom of severe dengue hemorrhagic fever. Previous flavivirus sNS1 structures suggest that they predominantly exist as loose tetramers. Here, we report two stable tetramer structures (3.1-3.6 Å) together with loose tetramers. Formation of the stable tetramers involves a dramatic rearrangement of their N-terminal regions compared to the loose tetramers. We observe a higher molecular weight complex (HMWC) comprising dimeric sNS1 and heat shock proteins, which exhibits much lower endothelial hyperpermeabili

Conservation and Specificity in Bacillus Biofilm Dynamics: On Structure and Function of B. cereus Camelysins.

The B. cereus family comprises members highly pathogenic for mammals or insects, with B. anthracis and B. thuringiensis respectively as notable examples. The biofilm operon of these bacteria encodes two TasA-like proteins, the 60% identical Camelysins CalY1 and CalY2. In this study, we observed that at neutral pH CalY2 alone polymerizes readily into filaments, whereas CalY1 forms a polydispersed mixture of oligomers without filament formation. However, at basic or acidic pH CalY1 also modestly polymerizes. CalY2 polymerization into filaments involves ß-sheet remodeling via donor strand complem

Cryo-EM structure of ribosome from pathogenic protozoa Entamoeba histolytica reveals unique features of its architecture.

Entamoeba histolytica, an anaerobic protozoan parasite, is the causative agent of amoebiasis, bloody diarrhea, and liver abscesses in humans. Amoebiasis is more predominant in tropical areas with poor sanitation conditions, and it remains the fourth leading cause of death due to a protozoan infection. E. histolytica life cycle spans between an infective 'cyst stage' and an active disease-causing 'trophozoite stage'. We have isolated ribosomes from the trophozoite stage of E. histolytica. Here, we report single particle cryo-EM structures of the 53S ribosome large subunit (LSU), and 75S associa

The conformational landscape of human transthyretin revealed by cryo-EM.

Transthyretin (TTR) is a natively tetrameric thyroxine transporter in blood and cerebrospinal fluid whose misfolding and aggregation causes TTR amyloidosis. A rational drug design campaign identified the small molecule tafamidis (Vyndamax) as a stabilizer of the native TTR fold, and this aggregation inhibitor is regulatory agency approved for the treatment of TTR amyloidosis. Here we used cryo-EM to investigate the conformational landscape of this 55 kDa tetramer in the absence and presence of one or two ligands, revealing inherent asymmetries in the tetrameric architecture and previously unob

Structures of ΔD421 Truncated Tau Fibrils.

The microtubule-associated protein tau aggregates into pathological β-sheet amyloid fibrils in Alzheimer's disease (AD) and other neurodegenerative diseases. In these aggregates, tau is chemically modified, including abnormal hyperphosphorylation and truncation. Truncation after D421 in the C-terminal domain occurs at early stages of AD. Here we investigate the structures of ΔD421-truncated 0N4R tau fibrils assembled in vitro in the absence of anionic cofactors. Using solid-state NMR spectroscopy and cryoelectron microscopy, we show that ΔD421-truncated 0N4R tau forms homogeneous fibrils whose

How short peptides disassemble tau fibrils in Alzheimer's disease.

Reducing fibrous aggregates of the protein tau is a possible strategy for halting the progression of Alzheimer's disease (AD)1. Previously, we found that in vitro, the D-enantiomeric peptide (D-peptide) D-TLKIVWC disassembles ultra-stable tau fibrils extracted from the autopsied brains of individuals with AD (hereafter, these tau fibrils are referred to as AD-tau) into benign segments, with no energy source other than ambient thermal agitation2. To consider D-peptide-mediated disassembly as a potential route to therapeutics for AD, it is essential to understand the mechanism and energy source

Mouse radial spoke 3 is a metabolic and regulatory hub in cilia.

Cilia are microtubule-based organelles that have important roles in cell sensing, signaling and motility. Recent studies have revealed the atomic structures of many multicomponent ciliary complexes, elucidating their mechanisms of action. However, little is known about the structure, proteome and function of full-length radial spoke 3 (RS3), a conserved complex that transmits mechanochemical signals to coordinate ciliary motility. Here, we combined single-particle cryo-electron microscopy, cryo-electron tomography, proteomic analysis and computational modeling to determine the three-dimensiona
