X-linked immunodeficiency with hyper-IgM (HIGM1) is a rare disorder, characterized by recurrent infections associated with very low or absent IgG and IgA, and normal to increased IgM serum levels. The disease has been earlier mapped to the q26-27 region of the X-chromosome. We have identified a novel molecule expressed on the surface of activated T cells, which was designated TRAP (Tumor necrosis factor Related Activation Protein), and could demonstrate that TRAP is a ligand for the CD40 receptor expressed on B cells. Our mapping of the TRAP gene to the Xq26.3-27.1 region suggested a causal re

Recent advances in high-resolution genomic technologies have revealed that several syndromes are associated with submicroscopic chromosomal deletions and, less frequently, duplications, thereby substantially contributing to the functional annotation of the human genome. Among these structural variants, recurrent microdeletions or microduplications often disrupt dosage-sensitive genes, leading to shared phenotypic outcomes in affected individuals. While features such as congenital heart defects, neurodevelopmental delays, and intellectual disability (ID) have been extensively studied, phenotype

Accurately identifying topologically associated domains (TADs) from high-throughput chromosome conformation capture (Hi-C) contact maps is fundamental to decoding chromatin architecture and its regulatory functions. Despite numerous existing tools, achieving a balance between computational time and the mathematical optimality of TAD partitions remains a significant challenge. In this study, we formulate TAD identification as a graph partitioning problem guided by the principle of Infomap entropy minimization. We introduce InfoTAD, a novel algorithm that models the hierarchical organization of

Broad-host-range IncA and IncC (A/C) conjugative plasmids propagate multidrug resistance in bacteria and mobilize chromosomal resistance islands, including Salmonella Genomic Island 1 (SGI1), across genera. A/C plasmids mobilize SGI1 at very high frequencies and are inhibited by SGI1. Here, we show that SGI1 and kin encode a fertility inhibitor, which we named CtiC (for 'Conjugative Transfer Inhibition of IncC'), that hampers A/C plasmid transfer. Fertility inhibition facilitates the propagation of SGI1, which is known to be destabilized by coresident A/C plasmids. ctiC expression is both cons

Monosomal karyotype (MK) comprises chromosomal abnormalities defined as either one single autosomal monosomy with structural abnormalities (MK1) or two or more distinct autosomal monosomies (MK2). MK is a predictive factor for extremely poor prognosis in patients with acute myeloid leukemia (AML), and not all patients are eligible for allogeneic hematopoietic cell transplantation (HCT). Using registry data from the Japan Society for Transplantation and Cellular Therapy, we retrospectively analyzed 892 AML patients with MK who underwent initial HCT between 2000 and 2017. The median follow-up am

Small Cell Carcinoma of the Ovary (SCCO) is an extremely rare form of ovarian cancer characterised by bi-allelic mutations in the SMARCA4 gene, a member of the SWI/SNF chromatin remodelling complex. Most previous analyses have characterised SCCO using whole exome sequencing; we present the treatment plans of two SCCO patients with post-treatment analysis of whole genome sequencing and tumour RNA sequencing which include structural variant and mutational signature analysis not previously reported in the literature for this cancer type. Both patients underwent salpingo-oophorectomy followed by B

Dehydroepiandrosterone (DHEA), a steroid hormone critical to reproductive health, is widely used to improve outcomes in assisted reproductive technologies, though its molecular targets and mechanisms remain incompletely defined. In our previous studies, we identified DHEA as a ligand for the male reproductive-related receptor ADGRG2 and elucidated the recognition mechanism between DHEA and ADGRG2 using Cryo-EM structure of ADGRG2 in complex with DHEA and Gs. However, it remains unclear whether DHEA acts as a physiological ligand for ADGRG2 to regulate its functions. Using ADGRG2-deficient mice

Genes encoding DUF568 domain-containing proteins participate in plant stress adaptation. To elucidate the functional role of DUF568 domain-containing genes in Trichoderma-induced wheat defense responses against wheat Fusarium crown rot, we performed a genome-wide identification and characterization of the TaDUF568 gene family in hexaploid wheat (Triticum aestivum L.). In this study, a total of 33 TaDUF568 family genes were systematically identified and characterized at the genome-wide level, exhibiting uneven chromosomal distribution and diverse physicochemical properties. Panax ginseng is a perennial plant of the Araliaceae family. Ginsenosides in ginseng are important secondary metabolites with extremely high economic value. The NLP family constitutes an important class of transcription factors in plants that participate in regulating plant growth, development, secondary metabolism, and other biological processes. In this study, we identified 20 members of the NLP gene family in ginseng. Analyses were performed on gene structure, chromosomal localization and collinearity relationships, phylogenetic relationships, expression patterns, and cis-acting elements. T

Persistent taxonomic uncertainty has plagued the Trichiuridae family (hairtails), a group of ecologically and commercially significant fishes, a result of conflicting morphological criteria and historical misclassifications. While molecular approaches have advanced understanding their taxonomy, mitochondrial-based analyses and misapplied nomenclature have obscured species boundaries and population dynamics. Here, we integrate a chromosome-level genome assembly of Trichiurus japonicus with whole-genome resequencing of congeneric species to resolve the taxonomic ambiguity in Trichiurus. Combinin

Campomelic dysplasia (CD) is a rare skeletal disorder characterized by the hallmark sign of bent femur or tibial bones or both. Subsequently, patients were identified as having features of CD but lacking the bent limbs. This constellation was later described as acampomelic campomelic dysplasia (ACD). Both CD and ACD are caused by anomalies in the SOX9 gene. Historically, CD has a high mortality rate, and ACD patients are often described similarly. Parents may be counseled to consider pregnancy termination or palliative care. This manuscript describes an index patient with ACD who exhibits prol

Neurodevelopmental disorders (NDDs) often remain unexplained due to limited assessment of non-coding genomic elements. Motivated by recent reports implicating RNU4-2, which encodes a spliceosomal small nuclear RNA (snRNA), we analyzed whole-genome sequencing data from 15 450 Korean individuals, including 2797 unrelated NDD probands. Rare pathogenic RNU4-2 variants were identified in 20 probands (0.72%), including 17 (85%) with a recurrent n.64_65insT variant. RNA secondary structure modeling and molecular dynamics simulations demonstrated that n.64_65insT disrupts the U4/U6 snRNA duplex and im

Improving glucosinolate (GSL) profiles in rapeseed (Brassica napus)-high in leaves for pathogen resistance but low in seeds for meal quality-is a key breeding goal, yet its genetic basis remains unclear. Here, we present a chromosome-level genome assembly for ZY821, an elite high-GSL variety, generated using long-read sequencing and Hi-C scaffolding. Comparative analysis with the low-GSL variety ZS11 identified three major homoeologous exchange (HE) events and extensive structural variation. Notably, an A09-C09 HE event replaced the low-expression BnaC09.MYB28 allele with the high-expression B

BACKGROUND: The testis exhibits the highest tissue-specific gene expression of all organs, including both coding and non-coding genes. Our previous study reported that Teshl, a testis-specific long noncoding RNA, associates with heat shock factor 2 (HSF2), a transcription factor, to regulate Y chromosome gene expression and sperm fertility. RESULTS: We conducted an in-depth analysis of the function and molecular mechanisms of Teshl using Teshl-knockout (KO) mice. Remarkably, the absence of Teshl caused abnormal acrosome biogenesis during spermiogenesis, resulting in malformed and disorganized

MOTIVATION: Malaria, caused by Plasmodium parasites, imposes a significant public health burden. While Plasmodium falciparum remains the primary target of elimination strategies due to its high mortality rate, lesser-known species such as P. malariae, P. vivax, and P. knowlesi continue to contribute to substantial human morbidity. Genomic approaches, including whole-genome sequencing, offer powerful tools for understanding the biology, transmission, and emerging drug resistance of these neglected Plasmodium species. However, there is an urgent need for informatic tools to summarize and visuali

The t(8;21) acute myeloid leukemia (AML) is driven by the AML1-ETO (AE) fusion protein formed through the translocation of chromosomes 8 and 21, which mediates AML malignant transformation via epigenetic reprogramming and cooperative genetic events. This review comprehensively delineates the molecular pathogenesis of the disease, emphasizing that splice isoforms such as AE9a acquire enhanced leukemogenic potential due to the loss of critical structural domains. Emerging evidence demonstrates that epigenetic dysregulation-including aberrant DNA methylation, dysregulated histone modifications, a

MED14 is the largest subunit in the Mediator complex and plays a key role in regulating RNA polymerase II-mediated transcription, but its developmental function remains largely unknown. Here, we show that med14 is required for the proper formation of multi-organs, including the heart, pectoral fin, vertebrae, cloaca, and pronephros, most of which are derived from the mesoderm and are generally affected by VACTERL association, a syndrome with higher prevalence in males. Using this animal model, we further demonstrated that failures in cell fate decisions during organogenesis, but not in early m

Epigenetic modulation has emerged as a central strategy that can change the fate of tumour cells to offer more rational and precise approaches by modulating reversible changes in chromatin structure, regulating gene expression without altering DNA sequence. Many reports have indicated the contributions of abnormal epigenetic alterations, particularly DNA methylation and histone modification patterns, as well as their association with non-coding RNA interactions during cancer emergence, development or resistance to standard therapies. Ongoing studies on various inhibitors also demonstrate encou

This review provides a comprehensive overview of Complex I during mammalian oocyte maturation. Complex I (NADH:ubiquinone oxidoreductase) is a crucial member of the electron transport chain and serves two principal functions during oxidative phosphorylation: NADH oxidation and proton pumping. It is located at the inner mitochondrial membrane and consists of 14 core and 31 accessory subunits that are necessary for its function and assembly. Moreover, Complex I is the primary site of reactive oxygen species (ROS) production among the different tissues. In light of the literature, it has been dem

A structural aberration (SA) with secondary implications (SASIs) involving a cancer susceptibility gene is identified on chromosome microarray in approximately 0.6% tests performed on index cases. Identifying a SASI involving a high actionability cancer susceptibility gene (HA-CSG) has important genetic counselling and management implications for the individual and families. In 2019, a UK working group published recommendations for laboratories reporting SASIs involving HA-CSG. This study aims to evaluate whether these recommendations are reflected in the current UK practice. Data from a total
