Sequencing an Ashkenazi reference panel supports population-targeted personal genomics and illuminates Jewish and European origins.

The Ashkenazi Jewish (AJ) population is a genetic isolate close to European and Middle Eastern groups, with genetic diversity patterns conducive to disease mapping. Here we report high-depth sequencing of 128 complete genomes of AJ controls. Compared with European samples, our AJ panel has 47% more novel variants per genome and is eightfold more effective at filtering benign variants out of AJ clinical genomes. Our panel improves imputation accuracy for AJ SNP arrays by 28%, and covers at least one haplotype in ≈ 67% of any AJ genome with long, identical-by-descent segments. Reconstruction of

De novo dup p/del q or dup q/del p rearranged chromosomes: review of 104 cases of a distinct chromosomal mutation.

We compiled 104 constitutional de novo or sporadic rearranged chromosomes mimicking recombinants from a parental pericentric inversion in order to comment on their occurrence and parental derivation, meiotic or postzygotic origin, mean parental ages, and underlying pathways. Chromosomes involved were 1-9, 13-18, 20-22, and X (64 autosomes and 40 X chromosomes). In the whole series, mean paternal and maternal ages in cases of paternal (proved or possible; n=29) or maternal (proved or possible; n=36) descent were 31.14 and 28.31 years, respectively. Rearranged X chromosomes appeared to be of pat

Ecological and genetic relationships of the Forest-M form among chromosomal and molecular forms of the malaria vector Anopheles gambiae sensu stricto.

BACKGROUND: Anopheles gambiae sensu stricto, one of the principal vectors of malaria, has been divided into two subspecific groups, known as the M and S molecular forms. Recent studies suggest that the M form found in Cameroon is genetically distinct from the M form found in Mali and elsewhere in West Africa, suggesting further subdivision within that form. METHODS: Chromosomal, microsatellite and geographic/ecological evidence are synthesized to identify sources of genetic polymorphism among chromosomal and molecular forms of the malaria vector Anopheles gambiae s.s. RESULTS: Cytogeneticall

PorA types in Neisseria meningitidis serogroup B isolated in Argentina from 2001 to 2003: implications for the design of an outer membrane protein-based vaccine.

Identification of Neisseria meningitidis PorA types remains important, as the PorA protein is a major immunogenic component of several meningococcal vaccines under development. In this study, 191 N. meningitidis serogroup B isolates collected in Argentina through active laboratory-based surveillance from 2001 to 2003 were serosubtyped. Nucleotide sequences of the porA variable region 1 (VR1) and VR2 regions were determined in 52 non-serosubtypeable isolates. A substantial number of distinct VR types were identified, and a new VR2 variant from the P1.16 family was described. This is the first r

Association of aromatase (CYP 19) gene variation with features of hyperandrogenism in two populations of young women.

BACKGROUND: Aromatase catalyses the conversion of androgens to estrogens and thus variation in the aromatase gene could contribute to female syndromes of androgen excess, such as precocious pubarche (PP) and polycystic ovarian syndrome (PCOS). METHODS: Two groups, one case-control containing girls from Barcelona, Spain with PP (n = 186) or healthy controls (n = 71), and the other a population study of young women from Oxford, UK, who volunteered for a study of normal women's health (n = 109), were genotyped at four aromatase gene haplotype-tag single nucleotide polymorphisms (SNP). 5,10-Methylenetetrahydrofolate reductase polymorphisms and leukemia risk: a HuGE minireview.

Leukemias commonly arise as a result of DNA translocations, inversions, or deletions in genes regulating blood cell development or homeostasis. Folate deficiency has been associated with uracil misincorporation into DNA and DNA double strand breaks during uracil excision repair, thus increasing the risk of chromosomal aberrations. Methylenetetrahydrofolate reductase (MTHFR) directs 5,10-methylenetetrahydrofolate toward methionine synthesis at the expense of DNA synthesis. Two MTHFR polymorphisms, C677T and A1298C, have been associated with reduced enzyme activity and C677T with altered distrib

A sensitive method for detecting variation in copy numbers of duplicated genes.

Gene duplications are common in the vertebrate genome, and duplicated loci often show a variation in copy number that may have important phenotypic effects. Here we describe a powerful method for quantification of duplicated copies based on pyrosequencing. A reliable quantification was obtained by amplification of the duplication break-point and a corresponding nonduplicated sequence in a competitive PCR assay. A comparison with an independent method for quantification based on the Invader technology revealed an excellent correlation between the two methods. The pyrosequencing-based method was

Joint Bayesian estimation of mutation location and age using linkage disequilibrium.

Associations between disease and marker alleles on chromosomes in populations can arise as a consequence of historical forces such as mutation, selection and genetic drift, and is referred to as "linkage disequilibrium" (LD). LD can be used to estimate the map position of a disease mutation relative to a set of linked markers, as well as to estimate other parameters of interest, such as mutation age. Parametric methods for estimating the location of a disease mutation using marker linkage disequilibrium in a sample of normal and affected individuals require a detailed knowledge of population d

Evolutionary genetics of Pasteurella haemolytica isolates recovered from cattle and sheep.

Genetic diversity and relationships among 194 Pasteurella haemolytica isolates, which were recovered predominantly from cattle (39%) and sheep (58%) suffering from pneumonic pasteurellosis in the United Kingdom, Germany, and the United States, were estimated by examination of allelic variation at 18 enzyme-encoding loci detected by multilocus enzyme electrophoresis. The isolates formed two major divisions. One included 178 Pasteurella haemolytica sensu stricto strains representing serotypes A1, A2, A5 to A9, A12 to A14, and A16; the other was composed of 16 isolates belonging to the A11 taxon.

Serum anti-Saccharomyces cerevisiae antibodies in Greek patients with Behcet's disease.

We tested 59 Greek patients with Behcet's Disease (BD) for serum anti-Saccharomyces cerevisiae antibodies. No increase of these antibodies was detected in the cases compared to 55 healthy unrelated blood donors from the same population. This finding is in contrast with the correlation between Saccharomyces cerevisiae antibodies and BD as reported in other populations. It seems that environmental factors may contribute to disease expression in different populations, producing different effects according to the individual's genetic predisposition. Saccharomyces cerevisiae antibodies do not seem

Genetics and Genomics of Infectious Diseases in Key Aquaculture Species.

Diseases pose a significant and pressing concern for the sustainable development of the aquaculture sector, particularly as their impact continues to grow due to climatic shifts such as rising water temperatures. While various approaches, ranging from biosecurity measures to vaccines, have been devised to combat infectious diseases, their efficacy is disease and species specific and contingent upon a multitude of factors. The fields of genetics and genomics offer effective tools to control and prevent disease outbreaks in aquatic animal species. In this study, we present the key findings from

Replication Study of ENPP1 Variants and Haplotypes Associated with Severe Obesity in a Greek Adult Population.

The ENPP1 (Ectonucleotide pyrophosphatase/phosphodiesterase 1) gene, encoding a protein that negatively modulates insulin receptor activation, remains relatively understudied in obesity genetics. K121Q (rs1044498; chr6:132,172,368: A > C) and other ENPP1 genetic variants (rs1799774; chr6:132,203,471: insT> delT and rs7754561; chr6:132,212,694: A > G), as well as the risk haplotype Q-delT-G have been investigated for their association with obesity risk mostly in populations from Central and Northern Europe, yielding controversial findings. Given the significance of reproducibility in genetic as

Genetically Informed Single-Cell Analysis Reveals PLXND1 as a Cell-Type-Specific Molecular Switch in MASLD.

Background/Objectives: Metabolic dysfunction-associated steatotic liver disease (MASLD) is a systemic disorder driven by genetic predisposition, epigenetic programming, metabolic rewiring, and immune dysregulation. Although population genetics and single-cell transcriptomics have advanced our understanding, the multi-omic causal architecture of MASLD at cellular resolution remains poorly defined. This study aimed to establish an integrative framework linking genetic causality to cell-type-specific tissue dysfunction. Methods: Multi-layered Mendelian randomization (MR) and summary-data-based MR

Putative breast cancer risk variants from populations of South Asian ancestry are under-represented in public variant classification databases.

The majority of publicly available genomics data originates from populations of European ancestry. This limits understanding and detection of inherited genetic risk factors for breast cancer in other populations. To assess the extent to which deficits in knowledge of the genetics of breast cancer risk exist for populations of non-European ancestry, we compared data available on putative breast cancer risk variants in the ClinVar database for populations of different ancestry. Protein-coding insertions and deletions (indels) and single-nucleotide polymorphisms (SNPs) private to populations of N

Complete Chloroplast Genomes of Ranunculus arvensis and Ranunculus laetus: Comparative Analysis and Phylogenetic Insights.

Ranunculus L., the largest genus of Ranunculaceae, exhibits remarkable ecological diversity, yet genomic resources for this genus remain limited. Here we report the complete chloroplast (cp) genomes of Ranunculus arvensis L. and Ranunculus laetus Wall. ex Hook.f. & Thomson. The R. laetus assembly is the first cp genome reported for this species, whereas the R. arvensis assembly, generated from a Pakistani population, provides an independent accession that complements the recently released GenBank record PV621859 from China. Both genomes were analyzed comparatively against 22 previously publish

Ambient air pollution and glaucoma among middle-aged and older adults in China: Evidence from the China health and retirement longitudinal study.

Glaucoma is a leading cause of irreversible blindness globally. While age and genetics are established risk factors, environmental exposures like air pollution are increasingly implicated. This study investigated the association between long-term exposure to various ambient air pollutants and the risk of glaucoma in a middle-aged and older Chinese population. Data from the China Health and Retirement Longitudinal Study (CHARLS) were analyzed, including information from 33,147 participants over four waves (2011, 2013, 2015, and 2018). Annual average concentrations of six key air pollutants, inc

Multi-Ancestry Mendelian Randomization Reveals Lipid-Associated Genetic Risk Factors for COPD.

BACKGROUND: Previous Mendelian randomization (MR) studies investigating the causal relationship between lipid traits and chronic obstructive pulmonary disease (COPD) have primarily focused on individuals of European (EUR) ancestry, limiting the generalizability of findings. This study aimed to address this limitation. METHODS: Summary-level data for individuals of East Asian (EAS), African (AFR), and Hispanic (HIS) ancestry were obtained from large-scale genetic databases. Lipid traits, including high-density lipoprotein cholesterol (HDL-C), low-density lipoprotein cholesterol (LDL-C), trigly
