SDS-induced phenoloxidase activity involves structural perturbation of the N-terminal domain in hemocyanin from Indian horseshoe crab - Tachypleus gigas: Kinetics, thermodynamics, and molecular dynamics simulation studies with catecholamines.

Hemocyanin exhibits phenoloxidase activity apart from functioning as an oxygen transporter owing to its di‑copper active site that shares high structural similarities with phenoloxidases. However, the intrinsic phenoloxidase activity of the arthropod hemocyanin is quite low, as the domain containing the active site is flanked by two additional domains. Partial physical disruption of the protein conformation could enhance the phenoloxidase activity of hemocyanin. Towards this, we have activated the native Tachypleus gigas hemocyanin (TgH) with SDS micelles and have demonstrated distinct perturb

Structural and functional analysis of the ASM p.Ala359Asp mutant that causes acid sphingomyelinase deficiency.

Niemann-Pick disease (NPD) type A and B are recessive hereditary disorders caused by deficiency in acid sphingomyelinase (ASM). The p.Ala359Asp mutation has been described in several patients but its functional and structural effects in the protein are unknown. In order to characterize this mutation, we modeled the three-dimensional ASM structure using the recent available crystal of the mammalian ASM as a template. We found that the p.Ala359Asp mutation is localized in the hydrophobic core and far from the sphingomyelin binding site. However, energy function calculations using statistical pot

Chlamydia trachomatis-derived deubiquitinating enzymes in mammalian cells during infection.

Chlamydia trachomatis is an obligate intracellular bacterium that causes a variety of diseases in humans. C. trachomatis has a complex developmental cycle that depends on host cells for replication, during which gene expression is tightly regulated. Here we identify two C. trachomatis proteases that possess deubiquitinating and deneddylating activities. We have designated these proteins ChlaDub1 and ChlaDub2. The genes encoding ChlaDub1 and ChlaDub2 are present in all Chlamydia species except for Chlamydia pneumoniae, and their catalytic domains bear similarity to the catalytic domains of othe…

Crystal structure and biochemical analysis of the polyester-degrading carboxylesterase SM0281 from the symbiotic legume-associated rhizobacterium Sinorhizobium (Ensifer) meliloti.

The microbial degradation of synthetic polyesters such as polyethylene terephthalate (PET) is mediated by diverse α/β-hydrolases, many of which remain poorly characterized. In this study, we investigated SM0281, an uncharacterized α/β-hydrolase from the symbiotic legume-associated rhizobacterium Sinorhizobium meliloti. Sequence analysis revealed that SM0281 shares low similarity with known polyester-degrading enzymes. Biochemical characterization of purified SM0281 demonstrated that it is a carboxylesterase with preference for medium-chain length monoester substrates (C4-C8) and displays broad

Targeting the BMX in cancer: molecular mechanisms and emerging therapeutic strategies.

Bone Marrow Tyrosine Kinase on Chromosome X (BMX), also known as epithelial/endothelial cell kinase (ETK), is a core member of the Tec family of non-receptor tyrosine kinases. Structurally, BMX kinase contains an N-terminal PH domain, a BH domain, a SH2 domain, a SH3 domain and a C-terminal catalytic tyrosine kinase domain. This distinctive modular architecture enables BMX to engage in diverse cellular signalling cascades. It has been reported that BMX is highly expressed and plays an oncogenic role in various cancers. In this paper, we mainly explore the function and mechanism of BMX in tumou

An Ash2L/RbBP5 heterodimer stimulates the MLL1 methyltransferase activity through coordinated substrate interactions with the MLL1 SET domain.

Histone H3 lysine 4 (K4) methylation is a prevalent mark associated with transcription activation and is mainly catalyzed by the MLL/SET1 family histone methyltransferases. A common feature of the mammalian MLL/SET1 complexes is the presence of three core components (RbBP5, Ash2L and WDR5) and a catalytic subunit containing a SET domain. Unlike most other histone lysine methyltransferases, all four proteins are required for efficient H3 K4 methylation. Despite extensive efforts, mechanisms for how three core components regulate MLL/SET1 methyltransferase activity remain elusive. Here we show t

Structural basis of Ku-mediated activation of WRN exonuclease activity.

Werner (WRN) is the only human RecQ helicase family member with DNA exonuclease activity. WRN promotes genome stability through its function … e domain. This structure reveals multiple interaction sites between WRN and the Ku:DNA complex. The catalytic domain of WRN-exo engages with the DNA ends, stabilized by the vWA-like Ku80 domain interacting with the N-terminal APLF-like Ku binding motif (A-KBM) of WRN. Most surprisingly, we visualize the SAP domain of Ku70 stabilized within this complex, and we ide …

Molecular basis of domain-specific angiotensin I-converting enzyme inhibition by the antihypertensive drugs enalaprilat, ramiprilat, trandolaprilat, quinaprilat and perindoprilat.

Angiotensin I-converting enzyme (ACE) is a dipeptidyl carboxypeptidase with two homologous catalytic domains [N- and C-domains (nACE and cACE)] that can cleave a range of substrates. cACE primarily cleaves the inactive decapeptide angiotensin I into the potent vasopressor angiotensin II, whereas nACE preferentially cleaves the antifibrotic tetrapeptide N-acetyl-seryl-aspartyl-lysyl-proline (Ac-SDKP). Several ACE inhibitors, which bind to both cACE and nACE active sites, are used clinically for the treatment of hypertension; however, serious side effects are seen in ~ 20-25% of patients due to …

TgPL2, a patatin-like phospholipase domain-containing protein, is involved in the maintenance of apicoplast lipids homeostasis in Toxoplasma.

Patatin-like phospholipases are involved in numerous cellular functions, including lipid metabolism and membranes remodeling. The patatin-like catalytic domain, whose phospholipase activity relies on a serine-aspartate dyad and an anion binding box, is widely spread among prokaryotes and eukaryotes. We describe TgPL2, a novel patatin-like phospholipase domain-containing protein from the parasitic protist Toxoplasma gondii. TgPL2 is a large protein, in which the key motifs for enzymatic activity are conserved in the patatin-like domain. Using immunofluorescence assays and immunoelectron microsc…

The three-dimensional structure of bothropasin, the main hemorrhagic factor from Bothrops jararaca venom: insights for a new classification of snake venom metalloprotease subgroups.

Bothropasin is a 48kDa hemorrhagic PIII snake venom metalloprotease (SVMP) isolated from Bothrops jararaca, containing disintegrin/cysteine-rich adhesive domains. Here we present the crystal structure of bothropasin complexed with the inhibitor POL647. The catalytic domain consists of a scaffold of two subdomains organized similarly to those described for other SVMPs, including the zinc and calcium-binding sites. The free cysteine residue Cys189 is located within a hydrophobic core and it is not available for disulfide bonding or other interactions. There is no identifiable secondary structure…

The structure of the CYLD USP domain explains its specificity for Lys63-linked polyubiquitin and reveals a B box module.

The tumor suppressor CYLD antagonizes NF-kappaB and JNK signaling by disassembly of Lys63-linked ubiquitin chains synthesized in response to cytokine stimulation. Here we describe the crystal structure of the CYLD USP domain, revealing a distinctive architecture that provides molecular insights into its specificity toward Lys63-linked polyubiquitin. We identify regions of the USP domain responsible for this specificity and demonstrate endodeubiquitinase activity toward such chains. Pathogenic truncations of the CYLD C terminus, associated with the hypertrophic skin tumor cylindromatosis, disru

Discovery of D-peptides that allosterically enhance SARS-CoV-2 3CLpro activity by stabilizing its monomeric state.

The SARS-CoV-2 main protease (3CLpro) is an essential enzyme for viral replication and a major target for antiviral drug development. While its catalytic activity is known to require dimer formation, the mechanism by which it cleaves itself from the monomeric viral polyprotein remains to be further studied. In this study, we engineered several D-peptides based on a de novo designed D-peptide inhibitor. These peptides bind to the 3CLpro monomer and unexpectedly activate its catalytic function. By enhancing the turnover number, the peptides significantly boost the catalytic efficiency of 3CLpro.

Non-catalytic-Region Mutations Conferring Transition of Class A β-Lactamases Into ESBLs.

Despite class A ESBLs carrying substitutions outside catalytic regions, such as Cys69Tyr or Asn136Asp, have emerged as new clinical threats, the molecular mechanisms underlying their acquired antibiotics-hydrolytic activity remains unclear. We discovered that this non-catalytic-region (NCR) mutations induce significant dislocation of β3-β4 strands, conformational changes in critical residues associated with ligand binding to the lid domain, dynamic fluctuation of Ω-loop and β3-β4 elements. Such structural changes increase catalytic regions' flexibility, enlarge active site, and thereby accommo

Functional and structural characterization of Vibrio cholerae extracellular serine protease B, VesB.

The chymotrypsin subfamily A of serine proteases consists primarily of eukaryotic proteases, including only a few proteases of bacterial origin. VesB, a newly identified serine protease that is secreted by the type II secretion system in Vibrio cholerae, belongs to this subfamily. VesB is likely produced as a zymogen because sequence alignment with trypsinogen identified a putative cleavage site for activation and a catalytic triad, His-Asp-Ser. Using synthetic peptides, VesB efficiently cleaved a trypsin substrate, but not chymotrypsin and elastase substrates. The reversible serine protease i
