ITPKA Gene Body Methylation Regulates Gene Expression and Serves as an Early Diagnostic Marker in Lung and Other Cancers.

INTRODUCTION: Despite recent advances in cancer therapy, the overall 5-year survival rate of patients with lung cancer remains low. The aim of our study was to search for novel markers for early diagnosis in patients with lung cancer. METHODS: Complementary DNA microarray analysis was performed in primary lung adenocarcinomas and cell lines to search for differentially expressed genes, followed by in vivo and in vitro tumorigenic assays to characterize the oncogenic potential of the candidate genes. Gene body methylation was analyzed by 450K methylation array, bisulfite sequencing, and quanti

The Early-Onset Myocardial Infarction Associated PHACTR1 Gene Regulates Skeletal and Cardiac Alpha-Actin Gene Expression.

The phosphatase and actin regulator 1 (PHACTR1) locus is a very commonly identified hit in genome-wide association studies investigating coronary artery disease and myocardial infarction (MI). However, the function of PHACTR1 in the heart is still unknown. We characterized the mechanisms regulating Phactr1 expression in the heart, used adenoviral gene delivery to investigate the effects of Phactr1 on cardiac function, and analyzed the relationship between MI associated PHACTR1 allele and cardiac function in human subjects. Phactr1 mRNA and protein levels were markedly reduced (60%, P<0.01 and

The 3' flanking region of the human ABO histo-blood group gene is involved in negative regulation of gene expression.

Gene expression is driven by promoters, enhancers, silencers, and other cis-regulatory elements upstream and downstream of the gene. Previous studies of the regulation of human ABO gene transcription have focused mainly on the 5' region, including the core promoter and the region proximal to it. However, as the involvement of the 3' flanking region in transcriptional regulation has not yet been examined, we focused on this issue. The 3' region approximately 2.2kb downstream of the ABO gene was PCR-amplified and inserted into a cloning vector, followed by sequence determination and preparation

Early growth response gene-1 plays a pivotal role in down-regulation of a cohort of genes in uterine leiomyoma.

Microarray studies have identified many genes that are down-regulated in uterine leiomyoma compared with myometrium, including early growth response gene-1 (EGR1). However, the mechanisms underlying coordinated down-regulation of this gene cohort remain unknown. To address the transcriptional role of EGR1 in leiomyoma, EGR1 binding to promoter sequences on target genes was assessed by chromatin immunoprecipitation (ChIP) assay in leiomyoma tissues and myometrium-derived KW cells. Computer analysis demonstrated that 50 out of 135 genes listed as down-regulated in array reports possessed potenti

CLDN23 gene, frequently down-regulated in intestinal-type gastric cancer, is a novel member of CLAUDIN gene family.

Microarray analyses combined with laser-capture microdissection have been applied for risk assessments of gastric cancer as well as for identification of novel genes associated with gastric cancer. EST AA393089 derived from an unknown gene has been reported to be frequently down-regulated in intestinal-type gastric cancer. Here, we identified and characterized the gene corresponding to EST AA393089 by using bioinformatics. EST AA393089 overlapped with BC016047 cDNA, and BC016047 overlapped with EST BM821052. Because the mRNA determined by assembling BM821052 and BC016047 was derived from a nov

Genomic structure and chromosomal mapping of the gene coding for ICBP90, a protein involved in the regulation of the topoisomerase IIalpha gene expression.

We have recently identified a novel CCAAT box binding protein (ICBP90) involved in the regulation of topoisomerase IIalpha gene expression. We have observed that it is expressed in non-tumoral proliferating human lung fibroblast cells whereas in HeLa cells, a tumoral cell line, ICBP90 was still present even when cells were at confluence. In the present study, we have determined the ICBP90 gene structure by screening of a human placenta genomic library and PCR analysis. We report that the ICBP90 gene spans about 35.8 kb and contains six coding exons named A to F. In the 5' upstream sequence of

Tissue-specific gene expression in the pituitary: the glycoprotein hormone alpha-subunit gene is regulated by a gonadotrope-specific protein.

The molecular mechanisms for the development of multiple distinct endocrine cell types in the anterior pituitary have been an area of intensive investigation. Though the homeodomain protein Pit-1/GHF-1 is known to be involved in differentiation of the somatotrope and lactotrope lineages, which produce growth hormone and prolactin, respectively, little is known of the transcriptional regulators important for the gonadotrope cell lineage, which produces the glycoprotein hormones luteinizing hormone and follicle-stimulating hormone. Using transgenic mice and transfection into a novel gonadotrope

Virulence genes regulated at the transcriptional level by Ca2+ in Yersinia pestis include structural genes for outer membrane proteins.

Yersinia pestis, the causative agent of plague, has a virulence determinant called the low-Ca2+ response (Lcr+ phenotype) that confers on the bacterium Ca2+ dependence for growth at 37 degrees C and expression of V antigen. This virulence determinant is common to the three species of Yersinia and is mediated by Lcr plasmids (called pCD in Y. pestis). In this study, we generated insertions of Mu dI1(Ap lac) in pCD1 of Y. pestis KIM, screened for cells showing transcriptional regulation by Ca2+, and obtained inserts that define at least four pCD1 genes. Their patterns of transcription under diff

Silencer variants are key drivers of gene up-regulation in Alzheimer's disease.

The genetic mechanisms of ~90% of Alzheimer's disease (AD)-associated variants residing in noncoding DNA remain poorly understood. To address this, we developed a deep learning framework that integrates bulk histone modification data with single-cell open chromatin profiles to evaluate the regulatory potential of noncoding variants. This model identified 1457 silencer and 3084 enhancer AD-associated variants in dorsolateral prefrontal cortex, classifying gene loci as silencer-only (SL), enhancer-only (EN), or dual-function (ENSL). EN loci predominantly regulate housekeeping metabolic processes

The Disease Gene THAP12 is a Transcriptional Regulator of Mitochondrial ETC Complex I.

Complex I (CI) is the largest and most disease-associated component of the mitochondrial electron transport chain. While many diseases are linked to defects in specific CI subunits, the extent to which non-mitochondrial proteins contribute to CI function or disease is less clear. Here, we perform genome-wide CRISPR screens to identify regulators of CI abundance across its N, Q, and P modules, which mediate NADH oxidation, quinone reduction, and proton pumping, respectively. These screens identify THAP12 as a previously unrecognized transcriptional regulator of CI biogenesis. THAP12 loss select

Plasmid-mediated regulation of chromosomal gene expression and virulence in Chlamydia psittaci.

UNLABELLED: Chlamydia psittaci (Cps) causes psittacosis, a zoonotic disease characterized by severe pneumonia and systemic infection, yet its pathogenic mechanisms remain poorly understood. While plasmids are established virulence determinants in C. trachomatis (Ct) and Chlamydia muridarum (Cm), their role in Cps pathogenesis is unknown. Here, we generated a panel of Cps transformants with individual deletions of plasmid genes (pgp1-pgp8) and characterized in vitro and in vivo. Genetic analysis revealed that Pgp1 and Pgp2 are required for plasmid maintenance, whereas Pgp3-Pgp8 are dispensable.

Waterlogging stress reshapes epigenetic regulation of gene expression in Brassica napus.

Waterlogging stress significantly impairs early development and yield in Brassica napus, yet the underlying epigenetic regulatory mechanisms remain poorly understood. We applied a multi-omics strategy integrating RNA-seq, WGBS, and ChIP-seq to dissect multi-layered regulatory dynamics during waterlogging stress and recovery. We found that waterlogging stress globally repressed gene expression and enhanced expression divergence between homoeologous genes of the two subgenomes. Transposable element (TE) activation, together with dynamic epigenetic changes, is associated with altered expression o

MYC-bound enhancer RNAs in cis regulate gene transcription and tumorigenesis.

Emerging evidence suggests that MYC binds RNAs, but its functional consequences remain unclear. Here, we integrate multiomics data and reveal that MYC broadly binds enhancer RNAs (eRNAs), which exhibit high cancer- and tissue-specific expression in cancer cell lines and patient tumors. Moreover, we developed a computational pipeline to identify potential cis-regulatory MYC-eRNA target genes, with most predicted eRNA-target pairs supported by RNA polymerase II-mediated chromatin interaction data. Among these, we functionally characterized MERG1 as an oncogenic eRNA that promotes breast cancer t

FaNAC29: a novel gene positively regulating strawberry powdery mildew resistance.

Powdery mildew (PM) of strawberry (Fragaria × ananassa) is a prevalent fungal disease affecting all aboveground tissues, especially leaves. Currently, there are few germplasm resources of strawberry resistant to PM, and the resistance mechanism remains unclear. This study constructed a BC1F1 segregating population by crossing the highly resistant 'Parajatan' with the susceptible 'Benihoppe'. Using multi-omics approaches, including RNA-seq, QTL-seq, and metabolomics analysis, a key gene FaNAC29 was identified. Subcellular localization revealed FaNAC29 nuclear expression, and transcriptional act

Gender-Specific Gene Regulation of Ferroptosis in Non-Utilized Liver Donors.

BACKGROUND/OBJECTIVES: Females are generally more resistant to ischemia-related ferroptosis than males, due to differences in iron metabolism, antioxidant pathways, and sex hormone-mediated regulation of ferroptosis suppressors. This has not been systematically studied in a human donor liver model. To investigate the effect of sex on ferroptosis and oxidative stress pathways in non-utilized donor livers (NDLs), we assessed patterns of gene expression in NDLs under ex vivo normothermic machine perfusion (NMP). METHODS: We utilized the PROTECT dual-circuit ex vivo NMP system to assess three mal

The AcGγ gene regulates cleistothecium development and flavor metabolism in dark tea.

While the presence of Aspergillus cristatus cleistothecia (commonly known as "golden flowers") is a hallmark of Fuzhuan brick tea (FBT) quality, their specific role in flavor metabolism remains poorly understood. We hypothesized that the AcGγ gene acts as a core genetic regulator of cleistothecium development, and that the physical and enzymatic presence of these reproductive structures is associated with shifts in the secondary metabolite profiles related to dark tea flavor. To test this hypothesis, we compared the wild-type A. cristatus with AcGγ knockout (ΔAcGγ) and overexpression (OE::AcGγ

Spatially varying gene regulation network inference from spatial transcriptomics.

MOTIVATION: Gene regulatory networks (GRNs) govern cellular functions by coordinating gene expression programs. These regulatory relationships are strongly shaped by local microenvironments, giving rise to dynamic, spatially varying regulatory patterns across tissues. Therefore, it is crucial to infer GRNs at higher, cell-specific resolution while jointly modeling spatial context. However, most existing GRN inference approaches focus on cell-type-level networks or infer cell-specific GRNs without incorporating neighborhood and positional information. RESULTS: We propose SVGRN, a deep learning

H3.3K36me3 Reader ZMYND11 Localizes to Gene Promoter and Regulates Transcription Initiation.

ZMYND11 is the sole known reader of H3.3K36me3. It has been characterized as a transcriptional repressor that fine-tunes RNA polymerase II (Pol II) elongation through recognition of gene body-localized H3K36me3, based primarily on earlier ChIP-seq data showing predominant ZMYND11 occupancy at gene bodies. However, subsequent data suggest that ZMYND11 may also localize to promoter regions. Here, using CUT&Tag assay, we demonstrate that ZMYND11 robustly occupies promoter regions in mouse ESCs and MEFs, with its promoter enrichment positively correlating with gene expression levels and Pol II occ

Connexins in the nucleus: A review of emerging roles in cell signaling and gene regulation.

Connexins (Cxs) have long been recognized for their canonical roles in forming gap junction channels (GJCs), which mediate direct intercellular communication, and hemichannels, which enable the exchange of ions, metabolites, and signaling molecules between the cytoplasm and the extracellular environment. Through these functions, Cxs contribute to tissue homeostasis, electrical and metabolic coupling, and autocrine/paracrine signaling. Increasing evidence also indicates that Cxs participate in non-canonical intracellular processes, including protein-protein interactions, extracellular vesicle-m

CMPK2 restricts Mycobacterium tuberculosis replication and regulates macrophage gene expression.

Host cell metabolic pathways influence innate immune responses to intracellular pathogens, but the contribution of nucleotide metabolism to antimicrobial defense remains incompletely defined. Here, we identify the mitochondrial nucleoside monophosphate kinase CMPK2 as a regulator of macrophage responses to Mycobacterium tuberculosis (Mtb). Using a targeted genetic screen of candidate host factors, we found that depletion of CMPK2 enhances intracellular Mtb replication in human macrophages. This phenotype was confirmed using both shRNA-mediated knockdown and CRISPR-Cas9-mediated knockout approa
