Two ornithine transcarbamylase-deficient mice are available, the spf with a variant enzyme and spf-ash with a markedly decreased enzyme protein. Genomic DNA, mRNA and the nuclear precursors for the enzyme in these mutants were analyzed. Southern blot analysis of genomic DNA showed no abnormality in the mutant mice. Blot analysis of hepatic mRNA revealed a slight decrease (67% of control) in spf and a marked decrease (12% of control) in spf-ash; no difference in size was found among the control and the mutant mice (about 1.8 kb). Blot analysis of nuclear mRNA precursors (greater than 25, approx

The identification of genes influencing fitness is central to our understanding of the genetic basis of adaptation and how it shapes phenotypic variation in wild populations. Here, we used whole-genome resequencing of wild Rocky Mountain bighorn sheep (Ovis canadensis) to >50-fold coverage to identify 2.8 million single nucleotide polymorphisms (SNPs) and genomic regions bearing signatures of directional selection (i.e. selective sweeps). A comparison of SNP diversity between the X chromosome and the autosomes indicated that bighorn males had a dramatically reduced long-term effective populati

Array-based genome-wide screening methods were recently introduced to clinical practice in order to detect small genomic imbalances that may cause severe genetic disorders. The continuous advancement of such methods plays an extremely important role in diagnostic genetics and medical genomics. We have modified and adapted the original multiplex amplifiable probe hybridization (MAPH) to a novel microarray format providing an important new diagnostic tool for detection of small size copy-number changes in any locus of human genome. Here, we describe the new array-MAPH diagnostic method and show

Kineococcus wuchangensis DHX-1 was isolated from rice leaves at the wax-ripening stage and represents a novel species within the genus Kineococcus. In this study, the complete genome of strain DHX-1 was sequenced and assembled, revealing a genome size of 4,808,488 b with a GC content of 73.7%. Antimicrobial assays using the fermentation supernatant demonstrated that strain DHX-1 possesses potential antifungal activity against Fusarium culmorum and Fusarium sporotrichioides. Gas chromatography-mass spectrometry (GC-MS) analyses of volatile components in the strain DHX-1 fermentation broth super…

Brevibacterium casei, previously considered as non-pathogenic to human host is now drawing attention due to its association with frequent infections in immunocompromised patients suffering from leukemia and HIV. Despite growing incidence of B. casei infections, limited number of genomes have been sequenced to date, this restricts our understanding on ge-nomic heterogeneity and the evolution of pathogenic B.casei strains. Here, we sequenced the whole genome of B. casei HOS 100 strain isolated from a tuberculosis patient. The genome size was 3.8 Mb and G + C content 67.94%. Present study estimat…

BACKGROUND: Domestication of the rabbit (Oryctolagus cuniculus) has led to a multi-purpose species that includes many breeds and lines with a broad phenotypic diversity, mainly for external traits (e.g. coat colours and patterns, fur structure, and morphometric traits) that are valued by fancy rabbit breeders. As a consequence of this human-driven selection, distinct signatures are expected to be present in the rabbit genome, defined as signatures of selection or selective sweeps. Here, we investigated the genome of three Italian commercial meat rabbit breeds (Italian Silver, Italian Spotted a

BACKGROUND: MECP2 Duplication Syndrome, also known as X-linked intellectual developmental disorder Lubs type (MRXSL; MIM: 300260), is a neurodevelopmental disorder caused by copy number gains spanning MECP2. Despite varying genomic rearrangement structures, including duplications and triplications, and a wide range of duplication sizes, no clear correlation exists between DNA rearrangement and clinical features. We had previously demonstrated that up to 38% of MRXSL families are characterized by complex genomic rearrangements (CGRs) of intermediate complexity (2 ≤ copy number variant breakpoin

BACKGROUND: Due to the affordability of whole-genome sequencing, the genetic association design can now address rare diseases. However, some common statistical association methods only consider homozygosity mapping and need several criteria, such as sliding windows of a given size and statistical significance threshold setting, such as P-value < 0.05 to achieve good power in rare disease association detection.
METHODS: Our region-specific method, called expanded maximal segmental score (eMSS), converts p-values into continuous scores based on the maximal segmental score (MSS) (Lin et al., 201

Nitroxide-labeled nucleic acids are used as a molecular size sensor to identify as few as one genome under polymerase chain reaction (PCR) conditions by electron paramagnetic resonance (EPR) spectroscopy. DNA identification is based on differences in the EPR spectra of mononitroxide-labeled nucleic acids. The experimental data imply that rapid DNA identification can be achieved in many systems by EPR at the molecular level.

Opioid addiction (OA) is moderately heritable, yet only rs1799971, the A118G variant in OPRM1, has been identified as a genome-wide significant association with OA and independently replicated. We applied genomic structural equation modeling to conduct a GWAS of the new Genetics of Opioid Addiction Consortium (GENOA) data together with published studies (Psychiatric Genomics Consortium, Million Veteran Program, and Partners Health), comprising 23,367 cases and effective sample size of 88,114 individuals of European ancestry. Genetic correlations among the various OA phenotypes were uniformly h

The rapid spread and emergence of multidrug-resistant Acinetobacter baumannii and other pathogenic Gram-negative bacteria spurred scientists and clinicians to look for alternative therapeutic agents to conventional antibiotics. In the present study, an A. baumannii bacteriophage p54 was isolated and characterized. Morphological and genome analysis revealed that bacteriophage p54 belongs to Myoviridae family with a genome size of 165,813 bps. A novel endolysin, namely LysAB54, showing low similarity with other well-known related endolysins, was cloned, expressed, and characterized from the bact…

Benchmark datasets for assessing polyploid genome assembly are limited because real polyploid genomes often contain unknown structural variations, complex repeats, and heterogeneous divergence among homologous copies. In this study, a minimal, fully controlled virtual dataset is provided for reproducible benchmarking of triploid de novo assembly using short reads. A 1-Mbp haploid reference sequence is generated and iteratively mutated to produce three genome copies (A-C) across 100 mutation steps, creating a divergence gradient that transitions from nearly identical to moderately diverged trip

Hox genes, organized in compact genomic clusters, have been central to developmental biology for decades since the discovery of homeotic transformations. Their spatiotemporally regulated expressions strikingly parallel genomic order (3' to 5'), reflecting a deeply conserved blueprint underlying animal form. Advances in genome sequencing have further revealed their unique features, including a remarkably constant length, typically around 100 kilobases in vertebrates, and a striking scarcity of repetitive elements, which commonly reshape genome architecture elsewhere. Given that intergenic regio

BACKGROUND: Ticks are obligate blood-feeding parasites associated with a huge diversity of diseases globally. The hard tick Ixodes ricinus is the key vector of Lyme borreliosis and tick-borne encephalitis in Western Eurasia. Ixodes ticks have large and repetitive genomes that are not yet well characterized.
RESULTS: Here we generate two high-quality I. ricinus genome assemblies, with haploid genome assembly sizes of approximately 2.15 Gbp. We find transposable elements comprise at least 69% of the two I. ricinus genome assemblies, amongst the highest proportions found in animals. The transpos

The alpaca (Vicugna pacos) genome poses assembly challenges due to pervasive complex repetitive sequences accounting for approximately 16% of the genome resulting in assembly errors, gaps, and collapsed sequences that have impacted both the quality and completeness of previous alpaca genomes. Here we used PacBio HiFi long reads, Hi-C chromatin conformation capture, optical genome mapping, and manual curation to construct VicPac4, a 2.6Gb alpaca genome of which 2.1Gb is assembled into 36 alpaca autosomes and the X chromosome, each represented by a single scaffold. While all chromosomes improved

BACKGROUND: Staphylococcus aureus is a Gram-positive coccus that colonises or infects humans and a wide range of domestic and wild animals. Various lineages of S. aureus are adapted to ruminants, including cattle, where they commonly cause mastitis. This is of significant animal welfare and economic relevance. Clonal complex (CC) 97 is one of the S. aureus lineages found predominantly in bovines, but also in other animals and humans. Sequence Type (ST) 71 is a related bovine-associated lineage with part of its genome identical to CC97. Thus, it has been assumed that ST71 was a chimera consisti
