An expanded role for single-cell chemical genomics profiling in drug discovery.

The integration of single-cell genomics into the chemical genetics paradigm is reshaping how researchers profile drug activity, prioritize lead candidates, and uncover new therapeutic opportunities. Traditional chemical genetic approaches, though instrumental in linking compounds to cellular phenotypes, often rely on bulk measurements that obscure important cellular heterogeneity and limit insight into mechanisms of action. By contrast, single-cell technologies offer a transformative view of how compounds influence diverse cell types and states, capturing nuanced molecular responses that furth…

Bridging genomics and pharmacoepidemiology to expand treatment options for alcohol use disorder.

BACKGROUND: Alcohol use disorder (AUD) is a chronic, relapsing condition and a major public health problem. However, few medications are approved to treat AUD, and those available show limited efficacy. Drug repurposing is a cost-effective strategy to identify novel therapeutic uses for existing medications. Here, we describe a pipeline that integrates genetic and electronic health record (EHR) data to identify and evaluate drugs to be repurposed for treating AUD. METHODS: Our approach comprises (1) alcohol-associated gene identification and biological network generation; (2) mapping drugs to

Revealing Functional Traits of Insect Pest Suppressive Rhizobacterial Strains Through Comparative Genomics.

Root inoculation with rhizobacteria is an emerging strategy to enhance plant resistance to aphid herbivory, yet the microbial functional traits underpinning these responses remain poorly characterised. Here, we present a comparative genomic analysis of five rhizobacteria (Acidovorax radicis N35, Bacillus subtilis B171, Bacillus velezensis FZB42, Rhizobium radiobacter F4 and Pseudomonas simiae WCS417r) that suppress aphids when inoculated onto barley. As expected, functional variation largely reflected phylogenetic relatedness; however, candidate traits implicated in modulation of plant immune

Population genomics of Anopheles darlingi, the principal South American malaria vector mosquito.

Malaria in South America remains a serious public health problem. Anopheles (Nyssorhynchus) darlingi is the most important malaria vector across tropical Latin America. Vector-targeted disease control efforts require a thorough understanding of mosquito demographic and evolutionary patterns. We present and analyze whole genomes of 1094 An. darlingi (median depth 18x) from six South American countries. We observe deep geographic population structure, high genetic diversity including 13 putative segregating inversions, and no evidence for sympatric cryptic taxa despite high interpopulation diver

Phylogeny-aware comparative genomics of Vibrio vulnificus links genetic traits to pathogenicity.

Vibrio vulnificus, a coastal marine bacterium and opportunistic pathogen, poses increasing health risks due to rising sea water temperatures. While it harbors diverse virulence factors, its disease mechanisms remain poorly understood. To address this, we sequenced 82 environmental isolates from the Baltic Sea and combined them with 325 published genomes (clinical and environmental) for comparative analysis. Phylogenetic reconstruction revealed four major lineages, with Baltic strains restricted to L2 and L4. Clinical and environmental strains were found across all lineages, suggesting phylogen

Deciphering the longitudinal trajectories of glioblastoma ecosystems by integrative single-cell genomics.

The evolution of isocitrate dehydrogenase (IDH)-wildtype glioblastoma (GBM) after standard-of-care therapy remains poorly understood. Here we analyzed matched primary and recurrent GBMs from 59 patients using single-nucleus RNA sequencing and bulk DNA sequencing, assessing the longitudinal evolution of the GBM ecosystem across layers of cellular and molecular heterogeneity. The most consistent change was a lower malignant cell fraction at recurrence and a reciprocal increase in glial and neuronal cell types in the tumor microenvironment (TME). The predominant malignant cell state differed betw

SUDEP risk is influenced by longevity genomics: a polygenic risk score study.

BACKGROUND: Sudden Unexpected Death in Epilepsy (SUDEP) is a rare and tragic outcome in epilepsy, identified by those with the condition as their most serious concern. Although several clinical factors are associated with elevated SUDEP risk, mechanisms underlying SUDEP are poorly understood, making individual risk prediction challenging, especially early in the disease course. We hypothesised that common genetic variation contributes to SUDEP risk. METHODS: Genetic data from people who had succumbed to SUDEP was compared to data from people with epilepsy who had not succumbed to SUDEP and fr

Genomics of Saccharomyces cariocanus G01, a potential aromatic brewing yeast from Brazil.

The expanding beer market and the need for innovation in the sector has driven scientific research to find novel, non-conventional aromatic yeast strains. In this context, Saccharomyces cariocanus UFRJ 50816T, isolated from remnants of the Atlantic Forest in Rio de Janeiro, was later found to be able to ferment sugars present in beer wort, producing a beverage with unique aromas. As a result of sequential propagation in beer wort, several derived strains (G01, S01 and D01) were obtained by spontaneous adaptation. Saccharomyces cariocanus G01 is a derivative strain that ferments maltose better

Population Genomics of Premature Termination Codons in Cavefish With Substantial Trait Loss.

Loss-of-function alleles are a pertinent source of genetic variation with the potential to contribute to adaptation. Cave-adapted organisms exhibit striking loss of ancestral traits such as eyes and pigment, suggesting that loss-of-function alleles may play an outsized role in these systems. Here, we leverage 141 whole genome sequences to evaluate the evolutionary history and adaptive potential of single nucleotide premature termination codons (PTCs) in Mexican tetra. We find that cave populations contain significantly more PTCs at high frequency than surface populations. We also find that PTC

A Multi-Omics Perspective on Tritrichomonas foetus: From Genomics to Future Directions.

Tritrichomonas foetus is an anaerobic flagellated protozoan that infects multiple animal hosts, primarily cattle and cats, with occasional isolation from pigs. It causes bovine trichomonosis, a venereal disease associated with infertility, abortion, and economic losses in cattle herd. In cats, T. foetus infects the gastrointestinal tract, causing chronic diarrhea which can be difficult to treat. Despite its broad impact, the pathogen is difficult to control because it evades immune responses and persists in host tissues. Recent advances in omics technologies, including genomics, transcriptomic…

Comparative genomics of Leptospira santarosai reveals genomic adaptations in bovine genital strains.

Bovine genital leptospirosis (BGL) is a silent and chronic reproductive syndrome associated with reproductive failures that result in animal suffering and substantial financial losses for farmers. Important aspects of the interactions between the host and the pathogen during chronic leptospirosis have been well described in the kidney, but little is known about the genital infection mechanisms. The present study sheds light on the pathophysiology of BGL based on comparative genomic analysis of renal versus genital isolates of Leptospira santarosai genomes, an endemic species on Latin America.

Dementia with Lewy Bodies: Genomics, Transcriptomics, and Its Future with Data Science.

Dementia with Lewy bodies (DLB) is a significant public health issue. It is the second most common neurodegenerative dementia and presents with severe neuropsychiatric symptoms. Genomic and transcriptomic analyses have provided some insight into disease pathology. Variants within SNCA, GBA, APOE, SNCB, and MAPT have been shown to be associated with DLB in repeated genomic studies. Transcriptomic analysis, conducted predominantly on candidate genes, has identified signatures of synuclein aggregation, protein degradation, amyloid deposition, neuroinflammation, mitochondrial dysfunction, and the

Integrating amyloid and tau imaging with proteomics and genomics in Alzheimer's disease.

Alzheimer's disease (AD) is the most common neurodegenerative disease and is characterized by the aggregation of β-amyloid (Aβ) and tau in the brain. Breakthroughs in disease-modifying treatments targeting Aβ bring new hope for the management of AD. But to effectively modify and someday even prevent AD, a better understanding is needed of the biological mechanisms that underlie and link Aβ and tau in AD. Developments of high-throughput omics, including genomics, proteomics, and transcriptomics, together with molecular imaging of Aβ and tau with positron emission tomography (PET), allow us to d…
