Hepatic CREB Binding Protein/E1A Binding Protein p300 Maintain Bile Acid Homeostasis Through Histone Acetylation-Mediated Kruppel-Like Transcription Factor 10-Bile Salt Export Pump Axis.

BACKGROUND & AIMS: Disruption of bile acid metabolism contributes to various liver diseases. Although CREB binding protein/E1A binding protein p300 (CBP/p300) are known regulators of hepatic metabolism, their role in bile acid homeostasis remain elusive. METHODS: Metabolomic and transcriptomic analyses on liver-specific CBP/p300 knockout mice were performed to assess bile acid metabolism. Cleavage Under Targets & Tagmentation (CUT&Tag) sequencing and chromatin immunoprecipitation-quantitative polymerase chain reaction were used to investigate the epigenetic mechanisms underlying CBP/p300-medi

Reining in Multidrug Resistance Protein 1 via Binding Its Flexible Interdomain Linker with Sequence-Selective Peptide-Binding Nanoparticles.

Overexpressed ATP-binding cassette (ABC) transporters, such as multidrug resistance protein 1 (MRP1) encoded by ABCC1, are responsible for multidrug resistance in anticancer treatment due to their abilities to prevent drugs from reaching their lethal intracellular concentrations. Similar overexpression of drug efflux pumps is a major contributor to antimicrobial resistance seen in bacteria. We report sequence-selective, molecularly imprinted nanoparticles (MINPs) targeting MRP1 in human cancer cells. These nanoparticles mask different segments of the long, flexible linker connecting NBD1 (nucl

Cooperative serum bactericidal activity between human antibodies to meningococcal factor H binding protein and neisserial heparin binding antigen.

A meningococcal group B vaccine containing multiple protein antigens including factor H binding protein (fHbp) and Neisserial heparin binding antigen (NHba) is in clinical development. The ability of antibodies against individual antigens to interact and augment protective immunity is unknown. We assayed human complement-mediated bactericidal activity (SBA) in stored sera from six immunized adults before and after depletion of antibodies to fHbp and/or NHba. All six subjects developed ≥ 4-fold increases in SBA titer against a test strain with fHbp in the variant 1 group with an amino acid sequ

Binding properties of the coagulation factor IX/factor X-binding protein isolated from the venom of Trimeresurus flavoviridis.

The binding properties of the coagulation factor IX/factor X-binding anticoagulant protein (IX/X-bp) isolated from the venom of Trimeresurus flavoviridis (habu snake) were investigated with an enzyme-linked immunosorbent assay. The half-maximal binding and maximal binding of IX/X-bp to both factors IX and X were observed at concentrations of Ca2+ ions of 0.4 mM and 1 mM, respectively. Concentration of IX/X-bp at half-maximal binding to solid-phase bovine factor IX and solid-phase bovine factor X were 0.4 +/- 0.1 nM and 1.1 +/- 0.4 nM, respectively, in the presence of 1 mM Ca2+ ions. The kineti

Further evidence for distinction between sex hormone-binding globulin and an androgen-binding protein in hydatidiform mole serum.

We further studied the androgen-binding protein (ABP) that we recently evidenced in the serum from two patients with hydatidiform mole [Ref. 4]. This protein was further shown to be distinct from the sex hormone-binding globulin (SHBG) by concanavalin A and ion-exchange chromatographies, as well as spectrophotometric and kinetic studies. However, the ABP was shown to have a molecular weight and relative affinities for several steroids, similar to those of SHBG. Our results lead us to suppose that the ABP previously evidenced in molar vesicles and fluid [Ref. 5] is secreted in the serum. It is,

Binding characterization of recombinant odorant-binding proteins from the parasitic wasp, Microplitis mediator (Hymenoptera: Braconidae).

Chemoreception in insects is mediated by small odorant-binding proteins (OBPs) that are believed to carry lipophilic stimuli to the olfactory receptor cells through the aqueous sensillar lymph. Binding experiments and recent structural studies of OBPs have illustrated their versatility and ability to accommodate ligands of different shapes and chemical structures. We expressed and purified seven recombinant OBPs (MmedOBP1-MmedOBP7) from the parasitic wasp, Microplitis mediator (Hymenoptera: Braconidae) in a prokaryotic expression system. With 4,4'-dianilino-1,1'-binaphthyl-5,5'-sulfonic acid (

Stability and ATP binding of the nucleotide-binding domain of the Wilson disease protein: effect of the common H1069Q mutation.

Perturbation of the human copper-transporter Wilson disease protein (ATP7B) causes intracellular copper accumulation and severe pathology, known as Wilson disease (WD). Several WD mutations are clustered within the nucleotide-binding subdomain (N-domain), including the most common mutation, H1069Q. To gain insight into the biophysical behavior of the N-domain under normal and disease conditions, we have characterized wild-type and H1069Q recombinant N-domains in vitro and in silico. The mutant has only twofold lower ATP affinity compared to that of the wild-type N-domain. Both proteins unfold

Quantitative analysis of the binding affinity of poly(ADP-ribose) to specific binding proteins as a function of chain length.

Poly(ADP-ribose) (PAR) is synthesized by poly(ADP-ribose) polymerases in response to genotoxic stress and interacts non-covalently with DNA … en together, we developed several new protocols permitting the quantitative characterization of PAR-protein binding. Furthermore, we demonstrated that the affinity of the non-covalent PAR interactions with specific binding proteins (XPA, p53) can be very high (nanomolar range) and depends both on the PAR chain length and on the binding protein.

Hormone-binding and solubility properties of fusion proteins containing the ligand-binding domain of the human androgen receptor.

The ligand-binding properties of the human androgen receptor (AR) reside in the carboxy terminus of the receptor and are retained in fusion proteins encoding this domain. Despite a wealth of information pertaining to the importance of specific amino acid residues in the binding of ligands, the precise amino terminal boundary of this domain has not been determined for the androgen receptor. The current studies focused on the expression of a series of AR fusion proteins in bacteria. These experiments demonstrate that specific androgen binding is detected in a fusion protein encoding amino acid r

In vivo and in vitro studies on the binding of salicylate to human plasma proteins: evidence for one type of binding site.

In vivo and in vitro binding of salicylate to plasma proteins was studied by ultrafiltration at room temperature. The nonlinearity of the Scatchard and Klotz plots were explained by the presence of lipid-soluble substances in plasma. Delipidation of plasma resulted in changes of the binding characteristics of plasma in that more moles of salicylate could be bound per mole of protein. This changed the appearances of the Scatchard and Klotz plots so that a much larger range of salicylate concentration could be accommodated by the linear portion of the graphs. The equilibrium constant for the in

The mechanism of Phosphatidylethanolamine-Binding Protein 1 in Neuro-Related Diseases.

Phosphatidylethanolamine-Binding Protein 1 (PEBP1), also known as Raf Kinase Inhibitory Protein (RKIP), is a widely expressed, highly conserved multifunctional signaling regulator that governs the activity of central signaling pathways including Mitogen-Activated Protein Kinase (MAPK), Nuclear Factor-κB (NF-κB) and G Protein-Coupled Receptors (GPCRs). We note that recent research has uncovered its role as a critical ferroptosis regulator, showing remarkably specific expression and function across different diseases. Here we systematically review the structure and function of PEBP1, focusing on

PXL: a nucleic acid-binding module of the promyelocytic leukemia protein.

The promyelocytic leukemia protein (PML) is a stress-response factor that assembles into PML nuclear bodies, dynamic subnuclear compartments involved in tumor suppression and antiviral defense. The most abundant isoform, PML-1, has been linked to transcriptional regulation, genome stability, and antiviral responses, yet the molecular basis of these functions remains unclear and is generally attributed to proteins associated with PML nuclear bodies. Here, we report that PML-1 itself harbors a previously structurally uncharacterized nucleic acid-binding domain. The domain, termed PXL, is encoded

Conformation-Selective Binding Domains of Intramolecular Chemically Induced Protein Dimerisation Systems.

Chemically induced protein dimerisation (CID) is a widely used approach for detecting and actuating small-molecule-protein interactions. Here, we demonstrate that CID systems can be used as building blocks for higher-order ligand-controlled protein systems. To this end, we converted classical FK506- and cyclosporine A-controlled CIDs into single-chain pseudo-allosteric proteins. These systems displayed 15- and 50-fold gains in ligand affinity compared with the parental components operating in trans. Using these fusion proteins as baits in mRNA display, we identified FN3con binding domains that

How intrinsically disordered regions shape the function of CREB-binding protein.

CREB-binding protein (CBP) is a histone acetyltransferase and transcriptional co-activator that operates across the genome at cis-regulatory elements (CREs) to regulate gene expression. Comprising the majority of the protein, CBP has intrinsically disordered regions (IDRs) that separate its folded domains. Whilst previously regarded as passive linkers, active roles for these IDRs within CBP are beginning to be uncovered. Firstly, the flexibility afforded by these regions and the presence of binding motifs within them establish CBP as an interaction specialist that is able to interact with many

Retinol-binding protein 4 in cardiovascular diseases: mechanisms and therapeutic perspectives.

Cardiovascular diseases (CVDs) continue to be the leading cause of mortality worldwide, highlighting the need for enhanced diagnostic tools to enable early intervention. However, the complexity of these diseases poses significant challenges to their diagnosis and management. Therefore, a deeper understanding of CVD mechanisms and the development of novel diagnostic and therapeutic strategies are of critical importance. Retinol-binding protein 4 (RBP4), a member of the lipocalin family, is mainly secreted by the liver and adipose tissue and is widely recognized for its role in transporting reti

The RNA-binding protein RALY promotes ATM activation by stabilizing Tip60.

A rapid DNA damage response (DDR) and efficient DNA repair are essential for maintaining genome integrity. As a central apical kinase, ATM phosphorylates multiple downstream substrates to initiate DDR signaling and coordinate DNA repair following double-strand breaks (DSBs). However, the precise molecular mechanisms underlying ATM activation remain incompletely understood. Here, we identify the RNA-binding protein RALY as a critical regulator of ATM activation. We show that RALY directly interacts with and stabilizes the acetyltransferase Tip60, a key activator of ATM. Mechanistically, RALY co

A designed ubiquitin-binding protein selectively enriches and visualizes unanchored ubiquitin.

While protein ubiquitination has been extensively studied, the roles of unanchored ubiquitin and its chains remain less understood, largely due to a lack of specific, high-affinity tools for their enrichment and visualization. To address this, we used high-throughput affinity maturation and computational protein design to engineer novel proteins that selectively bind unanchored ubiquitin. We first enhanced the binding affinity of the zinc finger domain of histone deacetylase 6, a natural unanchored ubiquitin binder, by including its unstructured amino-terminal loop and introducing the V1091L m

Screening of Small Peptide Against Ischemic Fatty-Acid Binding Protein (FABP).

A low-molecular-weight cytoplasmic protein called heart-type fatty acid-binding protein (H-FABP) is released by cardiac myocytes during an ischemic episode. The normal serum level of FABP is around 3.5 ± 0.4 ng/ml (males), 3.9 ± 0.4 ng/ml (females), while the cutoff value of H-FABP in case of acute myocardial infarction (AMI) is 21.85 ng/ml within 3 hours. In case of angina pectoris, ischemic patients can be distinguished from non-ischemic patients and treated appropriately by detecting the presence of serum H-FABP in a point-of-care (POC) diagnostic approach. As the mortality rate due to coro

Recent advances in machine learning predictions of protein-ligand binding affinities.

Accurately predicting protein-ligand binding affinities is a central task in rational drug design, as it directly influences hit discovery, lead optimization, and compound prioritization. Traditional approaches often suffer from limited accuracy, high computational cost, or dependence on heuristic scoring functions. Recent advances in machine learning (ML) have introduced new paradigms for the binding affinity prediction. In this review, we survey the latest developments in ML-based predictions of protein-ligand binding affinities across various directions, including structure-based approaches
