The influence of phosphorothioate on charge migration in single and double stranded DNA: a theoretical approach.

In this study the influence of the phosphorothioate internucleotide bond on the electronic properties of single and double-stranded short nucleotides has been investigated at the M06-2X/6-31+G** level of theory in the gaseous phase. Due to the chirality of the phosphorus atom in a phosphorothioate (PT) internucleotide diester bond, the adiabatic/vertical mode of electron affinity/ionization potential, spin density and molecular orbital distribution, as well as structural analysis were taken under consideration for the single stranded (ss) R(P) and S(P) diastereomers of d[G(PS)G] and for double

Molecular detection of Coxiella burnetii using an alternative loop-mediated isothermal amplification assay (LAMP).

Q fever, caused by Coxiella burnetii, is a worldwide zoonosis with important consequences for human and animal health. In livestock, the diagnosis, using direct and indirect techniques, is challenging even if to tackle coxiellosis in domesticated animals a rapid diagnosis is crucial. In the recent years, new molecular methods have been developed to overcome these issues. Several polymerase chain reaction (PCR) assays have been studied, but loop mediated isothermal amplification (LAMP) has not been fully developed. This new methodology is emerging due to simplicity and speed in diagnosis of mic

Use of FTA technology for detection of Trichomonas gallinae.

Trichomonas gallinae is the causative agent for avian trichomonosis, which can have important population implications for domestic turkeys, columbids, raptors, and various passeriformes. Continued population surveillance and genotype distribution is needed to elucidate transmission dynamics and prevalence of T. gallinae among free-ranging birds. However, obtaining live cultures for laboratory testing is logistically challenging, limiting the ability to perform surveillance and genotype investigations. In this study, we evaluated non-indicating FTA Elute cards as a potential sampling storage su

Loop‑mediated Isothermal Amplification assay (LAMP) based detection of Pasteurella multocida in cases of haemorrhagic septicaemia and fowl cholera.

Twenty two isolates of Pasteurella multocida were obtained from different tissues of dead birds and animals (cattle, buffalo, sheep, and goat) suspected of fowl cholera and haemorrhagic septicaemia. The isolates were confirmed as P. multocida by various biochemical tests and PM PCR. An attempt was made to standardize Loop mediated isothermal amplification (LAMP) using newly designed primer sequences of KMT1 gene. Loop mediated isothermal amplification was conducted using 6 sets of primers at 65°C for 30 minutes and the result was confirmed by visual observation using SYBR green fluorescence dy

Arsenic in prebiotic species: a theoretical approach.

A recent controversy about the presence of arsenic in biological systems prompted us to investigate the possible replacement of phosphorus by arsenic in prebiotic species small enough to be potentially identified in space. Systematic computational experiments were carried out on simple systems able to form a peptide or analogous bond. Density Functional Theory (DFT) within the B3LYP formalism, MP2 and CCSD(T) methods were used to determine the most stable isomers that can possibly form from the [C,H,O,As] and [C,3H,O,As] sets of atoms. It was found that HAsCO, like HPCO and HNCO was the most s

[Detection of hepatitis A virus RNA with an improved loop-mediated isothermal amplification assay].

OBJECTIVE: To establish a novel improved loop-mediated isothermal amplification (LAMP) technique to detect hepatitis A virus (HAV). METHODS: A novel improved LAMP assay based on the addition of an acceleration primer was developed for hepatitis A virus nucleotide acid detection. RESULTS: Precision and reproducibility analysis proved its high stability and reliability. Comparison between the improved and conventional LAMP assays revealed that the former was more sensitive with a detection limit of 5 TCID50/ml. The novel detection method displayed 100% consistency with the TaqMan real-time PCR

Development of a loop-mediated isothermal amplification (LAMP) assay for rapid diagnosis of Babesia canis infections.

Vector-borne diseases are rising in interest due to global warming, which is believed to impact on the distribution of vectors into new areas thus influencing the occurrence and epidemiology of vector-borne pathogens. Babesia canis belongs to the Piroplasmidae and there are three described subspecies, namely B. canis canis, B. canis rossi and B. canis vogeli. They are each transmitted by a different tick-species, Dermacentor reticulatus, Haemaphysalis leachi and Rhipicephalus sanguineus, respectively. There are also differences in the geographical distribution and pathogenicity to dogs of each

Sensitive, specific, and rapid detection of Leishmania donovani DNA by loop-mediated isothermal amplification.

We have applied a loop-mediated isothermal amplification (LAMP) technique to detect Leishmania donovani DNA. The LAMP technique detected 1 fg of L. donovani DNA, which was 10-fold more sensitive than a conventional polymerase chain reaction (PCR). All nested PCR-positive blood samples from visceral leishmaniasis patients were positive with the LAMP technique, and DNA samples from L. infantum, L. major, L. mexicana, L. tropica, L. braziliensis, Plasmodium falciparum, and healthy humans were negative with the LAMP technique. The advantages of the LAMP method are its shorter reaction time, a lack

Molecular mechanisms of mitochondrial DNA depletion diseases caused by deficiencies in enzymes in purine and pyrimidine metabolism.

Mitochondrial DNA depletion syndrome (MDS), a reduction of mitochondrial DNA copy number, often affects muscle or liver. Mutations in enzymes of deoxyribonucleotide metabolism give MDS, for example, the mitochondrial thymidine kinase 2 (TK2) and deoxyguanosine kinase (dGK) genes. Sixteen TK2 and 22 dGK alterations are known. Their characteristics and symptoms are described. Levels of five key deoxynucleotide metabolizing enzymes in mouse tissues were measured. TK2 and dGK levels in muscles were 5- to 10-fold lower than other nonproliferating tissues and 100-fold lower compared to spleen. Each

Friedreich's ataxia GAA.TTC duplex and GAA.GAA.TTC triplex structures exclude nucleosome assembly.

Both chromatin structure and formation of triplex DNA at expanded GAA TTC repeats have been shown to regulate the FXN gene silencing, which causes Friedreich's ataxia. Recent studies have suggested that the presence of heterochromatin at the long expanded GAA TTC repeats, which is enriched in hypoacetylated histones, deters the transcription of the FXN gene. However, neither direct histone binding nor the effect of histone acetylation on the GAA TTC duplex or the GAA GAA TTC triplex has been measured in vitro. In this study, GAA TTC repeating DNAs derived from the human FXN gene, and the GAA G

[Research progress of ERIC (IRU)].

Repeat sequence exists in almost all organism genomes. Enterobacterial Repetitive Intergenic Consensus (ERIC), also named Intergenic Repetitive Unit (IRU), is a kind of intergenic repetitive sequence that exists predominantly in Enterobacteria. ERIC (IRU) was firstly discovered in Escherichia coli, followed by identification in many other bacteria. ERIC (IRU) is 127 bp long, and some with inserted sequences. Most ERIC (IRU) can be transcribed, and mRNA forms a stem-loop structure. ERIC (IRU) is restricted to transcribed regions of the genome, either in intergenic regions of polycistronic opero

Detection of enterotoxin and toxic shock syndrome toxin 1 genes in Staphylococcus, with emphasis on coagulase-negative staphylococci.

The detection of staphylococcal enterotoxins is decisive for the confirmation of an outbreak and for the determination of the enterotoxigenicity of strains. Since the recognition of their antigenicity, a large number of serological methods for the detection of enterotoxins in food and culture media have been proposed. Since immunological methods require detectable amounts of toxin, molecular biology techniques represent important tools in the microbiology laboratory. In the present study, polymerase chain reaction (PCR) was used to identify genes responsible for the production of enterotoxins

Formation of primary constriction and heterochromatin in mouse does not require minor satellite DNA.

Whereas the major satellite fraction in mouse extends its domain from the centromere to the distal end of the pericentric heterochromatin, the minor satellite DNA is present specifically in the centromere or primary constriction. We hybridized the biotinylated minor satellite sequence to L929 cells of mouse origin. The sequence hybridized to all chromosomes. Whereas hybridization was detected on all active centromeres, the inactive centromeres in certain dicentrics did not show any signal. This satellite, however, was detected in all inactive centromeres in a heptacentric chromosome. The inten

Genomic characterization of Molluscum contagiosum virus type 1: identification of the repetitive DNA sequences in the viral genome.

The genomes (188 kbp) of the prototype Molluscum contagiosum virus type 1 (MCV-1) and a variant strain (MCV-1v) were characterized by construction of the physical maps of the viral DNA for the restriction enzymes BamHI, ClaI, EcoRI, and HindIII using a defined gene library harboring the DNA sequences of the MCV-1 genome and by DNA-DNA hybridizations. It was found that the genomes of both MCV strains are identical, with the exception of very few changes in the DNA fragmentation patterns of restriction endonuclease BamHI as a consequence of naturally occurring nucleotide exchanges in the genome

Mutation of Ki-ras and N-ras oncogenes in myelodysplastic syndromes.

Somatic mutation of the N-ras oncogene occurs frequently in de novo acute myeloid leukemia (AML). By virtue of their relation to AML, myelodysplastic syndromes (MDS) provide an in vivo model of human leukemogenesis. By using a strategy for analysis of gene mutation based on in vitro amplification of target sequences by the polymerase chain reaction (PCR) and selective oligonucleotide hybridization we analyzed the mutational status of codons 12, 13, and 61 of Ha-ras, K-ras, and N-ras in peripheral blood (PB) and/or bone marrow (BM) in 34 cases of primary MDS. Mutations at codon 12 of Ki-ras or
