Identification of fibroblasts responsible for increased collagen production in localized scleroderma by in situ hybridization.

Skin biopsies from seven patients with localized scleroderma (morphea) and from two healthy individuals were studied by in situ hybridization to localize the cells responsible for increased procollagen production. In scleroderma lesions, high levels of pro alpha 1 (I) and pro alpha 1 (III) collagen mRNAs were detected in some but not all fibroblasts, suggesting the presence of a subpopulation responsible for the increased collagen production. The levels of pro alpha 1 (I) and pro alpha 1 (III) collagen mRNAs in these fibroblasts were clearly elevated compared to control skin specimens hybridiz

Correlation between content of viral DNA and evidence of mature virus particles in HPV-1, HPV-4, and HPV-6 induced virus acanthomata.

In HPV-1 and HPV-4 induced warts as well as in HPV-6 positive condylomata acuminata the quantity of viral DNA encapsulated into virus particles was determined and compared to the total amount of viral DNA present in the papillomas. As shown by filter hybridization using 3H-labeled viral DNA molecularly cloned in Escherichia coli, the amount of total viral DNA found in HPV-1 or HPV-4 induced skin warts is similar. HPV-4 DNA, however, is encapsulated into virus particles with less efficiency. HPV-6 DNA can be detected only at minute amounts in condylomata acuminata and the percentage of DNA reco

Metagenomic Sequencing for the Diagnosis of Plasmodium spp. with Different Levels of Parasitemia in EDTA Blood of Malaria Patients-A Proof-of-Principle Assessment.

Molecular diagnostic approaches are increasingly included in the diagnostic workup and even in the primary diagnosis of malaria in non-endemic settings, where it is difficult to maintain skillful microscopic malaria detection due to the rarity of the disease. Pathogen-specific nucleic acid amplification, however, bears the risk of overlooking other pathogens associated with febrile illness in returnees from the tropics. Here, we assessed the discriminatory potential of metagenomic sequencing for the identification of different Plasmodium species with various parasitemia in EDTA blood of malari

Biophysical and theoretical studies of the interaction between a bioactive compound 3,5-dimethoxy-4-hydroxycinnamic acid with calf thymus DNA.

3,5-Dimethoxy-4-hydroxycinnamic acid commonly known as Sinapic acid is a well-known derivative of hydroxycinnamic acids, is commonly present in human diet. Due to its wide variety of pharmacological activities like antioxidant, antimicrobial, anti-inflammatory, anticancer, and anti-anxiety, it has attracted much attention for the researchers. In our previous published work we have already analyzed the interaction between sinapic acid (SA) with a model transport protein. In this work our aim is to demonstrate a detailed investigation of the binding interaction between sinapic acid with another

Full genome sequence of Rocio virus reveal substantial variations from the prototype Rocio virus SPH 34675 sequence.

Rocio virus (ROCV) is an arbovirus belonging to the genus Flavivirus, family Flaviviridae. We present an updated sequence of ROCV strain SPH 34675 (GenBank: AY632542.4), the only available full genome sequence prior to this study. Using next-generation sequencing of the entire genome, we reveal substantial sequence variation from the prototype sequence, with 30 nucleotide differences amounting to 14 amino acid changes, as well as significant changes to predicted 3'UTR RNA structures. Our results present an updated and corrected sequence of a potential emerging human-virulent flavivirus uniquel

A novel Real Time PCR strategy to detect SOD3 SNP using LNA probes.

Extracellular superoxide dismutase (SOD3) is the primary enzymatic antioxidant defence of the vascular wall. The physiopathological role of SOD3 has been examined in vascular-related diseases, atherosclerosis, hypertension, diabetes, ischaemia-reperfusion injury, lung disease, various inflammatory conditions, and neurological diseases. An important single nucleotide polymorphism (SNP), nt.760 G>C of the SOD3 gene (rs#1799895) leads to the amino acid substitution Arg(213)Gly (R213G) in the center of the heparin-binding domain and consequently to a lowered affinity for the endothelium. This muta

Genetic basis of Bart's syndrome: a glycine substitution mutation in the type VII collagen gene.

Bart's syndrome was initially described as a genodermatosis characterized by congenital localized absence of the skin, together with blistering and nail abnormalities. Recent analysis of Bart's original kindred demonstrated ultrastructural abnormalities in the anchoring fibrils and linkage of the inheritance of the disease to the region of chromosome 3 near the type VII collagen gene (COL7A1). We have performed mutation analysis in this family by using electrophoretic heteroduplex analysis followed by direct nucleotide sequencing of DNA. These results disclosed a G-to-A transition within exon

The cytokine receptor superfamily.

The binding of haemopoietic growth factors and cytokines to specific receptors triggers a cascade of intracellular events which results in cell proliferation and differentiation. The knowledge of ligand-receptor-signal pathways is not only important in understanding the pathophysiology of malignant disease but also essential for devising future therapeutic strategies. The advent of recombinant technology has made it possible to test the efficacy of selective differentiation therapy, and haemopoietic growth factors are undergoing clinical trials for a number of indications. In addition, increas

The influence of membrane fluidity on radiation induced changes in the DNA of E. coli K1060.

E. coli K1060 a fatty acid auxotroph unable to synthesize unsaturated fatty acids was used to study the effect of membrane fluidity on survival and DNA damage after exposure to ionizing radiation. Oleic and elaidic acids were incorporated into the bacteria and the temperatures of irradiation chosen in order to give the maximum difference in survival between the "liquid crystal" and "gel" states. Maximum sensitization was achieved by cooling the bacteria for 5 min at ice temperature before irradiation. No sensitization was observed if cooling was after irradiation. Under non-nutrient conditions

Selective rolling circle amplification detection of site-specific DNA 5-hydroxymethylcytosine.

Site-specific 5-hydroxymethylcytosine (5hmC) has been identified as a potential biomarker involving diagnosis, prognosis, and tumor immune microenvironment across multiple cancers. However, directly distinguishing trace levels of 5hmC from its highly abundant cytosine/5-methylcytosine (C/5mC) analogs remains a technical challenge. Herein, we present a 5hmC selective ligation-rolling circle amplification (5hmC-RCA) that enables the direct, high-specificity discrimination of 5hmC from C/5mC. The high specificity of 5hmC-RCA depends on the high selectivity of HiFi Taq DNA Ligase, which exhibits r

Identification of the Integration/Excision Module and Regulatory Elements Involved in the Mobility of IME8, an Integrative and Mobilizable Element From Mosquitocidal Lysinibacillus sphaericus.

Lysinibacillus sphaericus, a bacterium successfully used in the control of mosquitoes, bears its insecticidal traits in GI8, a recently identified mosquitocidal genomic island. GI8 is renamed IME8 in the present work, as it displays a typical genetic organization of an Integrative and Mobilizable Element (IME) and its circularized form is not self-conjugative but mobilizable by the pBsph-like plasmid p1593. The IME8 integration module (int-operon) encodes two integrase-like proteins (Int1 and Int2) belonging to the family of tyrosine recombinases, and a hypothetical protein (Hp3). All three OR

Development of a High-Fidelity EXPAR Platform and Its Application for Ultrasensitive Detection of Diabetic Foot Ulcer-Associated MicroRNAs.

Diabetic foot ulcer (DFU), a severe complication of diabetes, necessitates sensitive detection of pathogenic microRNAs (miRNAs) as emerging diagnostic biomarkers. The exponential amplification reaction (EXPAR) offers high efficiency and rapid kinetics for miRNA detection, but its application is limited by persistent nonspecific amplification arising from spurious template-template interactions and interference from partially complementary sequences in complex samples. To address this, we present an integrated strategy combining a blocking probe prehybridized to the EXPAR template to sterically

Direct evidence and quantification of homologous recognition between DNA duplexes.

Stretches of double-stranded DNA sharing the same sequence can recognize each other in cells. This phenomenon, known as homologous recognition, is essential for DNA recombination and repair. Yet, its mechanism remains debated, with purely physical interactions proposed as a contributing factor. Here, we use a minimal DNA nanosensor to quantify homologous pairwise interactions with exquisite precision. We find that homology enhances the duplex-duplex affinity induced by physiological divalent cations and measure the homology-driven recognition free energy as [Formula: see text] per base pair. T

Classifying Multistate DNA Origami: An Automated Approach with Minimal Labeling and Confidence-Based Filtering.

DNA origami nanostructures can adopt multiple conformational states, making an accurate and rapid classification essential for advancing nanoscale fabrication. Although atomic force microscopy (AFM) provides indispensable structural validation, manual per-object labeling for classification is a persistent bottleneck. Here, we introduce an automated classification framework that minimizes user annotation while maintaining high accuracy. The pipeline employs a confidence-based filter to flag uncertain or aggregated objects, which are then selectively relabeled and augmented for iterative retrain

Mechanistically Guided Combinatorial Coding Based on Strand Displacement Probes for Multiplex Pathogen Variant Discrimination.

Accurate and scalable discrimination of closely related genetic variants at single-nucleotide resolution remains challenge in molecular diagnostics, particularly under multiplexed conditions. Herein, we present a mechanistically guided Color-Coding Strategy for Multiple Variants Based on Single-Mutation-Responsive Strand-Displacement Padlock Probes that enables combinatorial color-coded identification of genetic variants with minimal parallel reactions. By integrating multiple isothermal amplification reactions (n) with multichannel strand displacement probes (m), the system establishes a theo

GenBank mining reveals novel insights into Rhizobium phylogeny: Identical 16S rRNA sequences are mainly uncoupled from species designation, host plant, and geographic origin: How this search suggested the definition of a direct 'microbial h-index'.

16S rDNA is the historical gold standard for bacterial identification, particularly in metabarcoding approaches reliant on sequence similarity thresholds. We analyzed 6,660 Rhizobium 16S rRNA gene sequences from GenBank to examine the relationship between sequence identity and three metadata: species name, host plant, and geographic origin. Using an iterative BLAST-based pipeline, we detected 116,069 pairwise matches and assessed concordance among sequences (average length 1,328 bp) sharing 100% identity. For those in which the organism name, host plant and country of isolation were present in

In Vitro Massively Parallel Screening of Human Regulatory Elements Involved in Postcranial Skeletal Development for Differential Activity Compared to Chimpanzee.

Every element of the human skeleton exhibits some differences in comparison to our closest living relatives, chimpanzees. Many of these skeletal modifications underpin key events in human evolution, enabling our species to walk upright, manipulate tools with precision, and support enlarged brains. Identifying the genomic changes that underlie these features remains an outstanding challenge due to the substantial number of differences between the human and chimpanzee genomes. To identify human-chimp sequence differences that modulate gene expression in the developing postcranial skeleton, we us

Monovalent Targeting Nanotag-Mediated Single-Molecule Counting by SP-ICP-MS.

Accurate single-molecule quantification of biomolecular targets is essential for ultrasensitive bioanalysis and early disease diagnostics. Single-particle inductively coupled plasma mass spectrometry (SP-ICP-MS) enables the detection of individual metal nanoparticles with high accuracy, sensitivity, and excellent elemental selectivity, making it an attractive platform for nanoparticle-based bioanalysis. However, its application to single-molecule counting of biomolecules remains limited. Herein, we report a monovalent nanotag-mediated strategy for single-molecule counting of biomolecules by us

Optimized Functional Covalent Immobilization of DNA on Plasma-Activated Surfaces for Biosensing Applications.

Surface-immobilized DNA enables a broad range of biosensing technologies, from DNA aptamer sequences that directly bind targets to programmable tethers that bind other probe molecules such as antibodies and even to tether DNA nanostructures to achieve controlled nanoscale placement of sensing groups in complex patterns. However, chemical surface activation methods are often toxic and time consuming, the negative charge of DNA can limit surface immobilization density due electrostatic repulsion, and DNA-based biosensors typically require orientational control on the surface to be functional.
