Genetic Links Between Cancer and Coronary Atherosclerosis: A Mendelian Randomization Analysis.

BACKGROUND: While observational studies have indicated a potential link between cancer and coronary atherosclerosis, the relationship remains obscured by confounding factors. Elucidating a shared genetic basis may uncover common pathophysiological pathways. METHODS: We employed a two-sample Mendelian randomization (MR) approach to evaluate causal relationships between 23 cancer types and coronary atherosclerosis. Reverse MR analysis was also conducted to explore potential bidirectional effects. Given the exploratory nature of this pan-cancer analysis, we report nominal significance (p < 0.05)

Tracing of Porcine lncRNA MALAT1 Shaped by Tissue Localisation and Adipogenesis.

Background: The long non-coding RNA MALAT1 is known to regulate various cellular processes; however, its role in porcine adipose tissue remains largely unexplored. Methods: In this study, we examined MALAT1 in pigs differing in fat-deposition traits by combining promoter sequencing, in silico analysis of transcription factor binding site analysis, expression profiling, and in vitro adipogenesis assays. Results: We identified three novel polymorphisms in the MALAT1 promoter regions. Several SNPs were predicted to alter binding sites for transcription factors related to metabolism and immunity,

DiscoDivas: Leveraging genetic-ancestry continuum information to interpolate PRS for admixed populations.

Genome-wide association study (GWAS) summary statistics for training and individual-level cohorts for fine-tuning are essential for constructing predictive polygenic risk score (PRS) models. However, the relatively low representation of admixed populations in both GWAS summary statistics and individual-level datasets hinders the development of PRSs and equitable clinical translation for admixed populations. Prior work indicates that the most informative PRS model for a genetically homogeneous sample varies linearly in an ancestry continuum space. Guided by these observations, we introduce a ge

Genome-Wide Association Mapping of Ear Traits in Early-Maturing Maize Under Contrasting Planting Densities.

Developing early-maturing maize varieties with improved tolerance to high-density planting is essential for enhancing yield in China. In this study, a unique panel of 498 cold-adapted early-maturing inbred lines were evaluated for ear length (EL) and ear diameter (ED) across two locations under contrasting planting densities in one growing season. Phenotypic analysis revealed abundant phenotypic variation in these ear traits among the tested lines, and there were significant correlations between environments. A total of 406,897 high-quality single nucleotide polymorphism markers (SNPs) were ob

Engineering a Bicistronic Expression System for Mammalian Cell-Based Production of Biofunctional Recombinant Follicle Stimulating Hormone (FSH) of Bos Indicus Origin.

Assisted reproductive technologies have become crucial in addressing the growing global demand for livestock production. Follicle-stimulating hormone (FSH) is essential for superovulation in ART procedures. Animal pituitary-derived FSH is widely utilized for these purposes; however, it is costly and presents other limitations. Currently, there are very few commercially available recombinant bovine FSH products, primarily due to challenges in equimolar expression of the FSHα and FSHβ subunits, inefficient post-translational modifications that result in improper heterodimerization, and loss of b

First draft genome sequence of the emerging sexually transmitted dermatophyte Trichophyton mentagrophytes genotype VII.

Trichophyton mentagrophytes ITS-genotype VII (TMVII) is a globally emerging sexually transmitted dermatophyte causing severe skin infections characterised by painful, pustular lesions on the face, public area, genitalia, and trunk. To inform the prevention efforts, we present the first draft genomes of four TMVII isolates obtained from patients in the United Kingdom diagnosed between 2021 and 2025. We performed whole-genome sequencing and phylogenetic analysis based on single-nucleotide polymorphisms. We analysed the genetic relatedness of four TMVII isolates collected from UK patients, two ha

Inversion Polymorphisms Carried by Introduced Rainbow Trout Disrupt Hybrid Zones Between Native Species.

Genomic mechanisms explaining why some hybrid zones remain stable while others collapse into hybrid swarms are poorly understood. In Montana's Kootenai River Basin, native interior redband trout (Oncorhynchus mykiss gairdneri; IRT) and westslope cutthroat trout (O. lewisi; WCT) are naturally sympatric and historically exhibited limited hybridization. However, the introduction of allopatric coastal rainbow trout (O. m. ssp.; CRT) has coincided with hybrid swarm formation. Using novel IRT linkage maps and 3489 individuals genotyped at 189,984 SNPs, we characterized the role of genome structure i

Genetic Diversity Analysis of 96 Gossypium hirsutum-Gossypium barbadense Introgression Lines and Early Maturing Northern China Cotton Lines Using a 40K Liquid-Phase Chip.

Background: Genetic diversity and genetic differentiation between Gossypium hirsutum-Gossypium barbadense introgression lines (ILs) and early-maturing upland cotton lines are critical for resolving the core breeding contradiction in Xinjiang cotton region: narrow genetic basis of early-maturing cultivars and late maturity of ILs with superior fiber quality. Xinjiang is one of the major cotton-producing regions in China, and breeding high-quality early-maturing upland cotton adapted to local ecological conditions is essential for improving cotton yield and quality. However, the genetic relation

Multi-tissue integrated Mendelian randomization method identifies disease risk genes.

Mendelian randomization (MR) leverages genetic variants as instrumental variables to infer causal relationships between molecular traits and diseases, however, identifying the specific causal genes underlying disease risk remains challenging. Here, we present MULTI (Multi-tissue Unified Likelihood-based Transcriptomic Integration), a Bayesian MR framework that integrates genetic information across tissues to improve the accuracy of causal inference. MULTI yields reliable estimates even when the number of instruments in a single tissue is limited, and further increases statistical power by adap

HDL Cholesterol Levels and Pancreatic Cancer Risk: Protective Effects Revealed.

BACKGROUND: The causal relationship between lipoprotein traits and the risk of pancreatic cancer (PC) remains unclear. In this study, we employed a two-sample Mendelian randomization (MR) approach to explore the untangled relationship between lipoprotein traits and PC. METHODS: Univariable MR analyses were used to determine the causal connection between lipoprotein traits and PC. Instrumental variables corresponding to lipoprotein traits were taken from the Global Lipids Genetics Consortium (GLGC) (n = 188,578). The outcome dataset was created from PC summary-level data (n case = 1896, n cont

Genetic Causal Association Between Vitamin E and Depression: A Two-Sample Mendelian Randomization Study.

BACKGROUND AND PURPOSE: Evidence regarding the association between vitamin E and depression is inconsistent. To address this uncertainty, we employed a two-sample Mendelian randomization (MR) approach to evaluate the potential causal effect of vitamin E on depression risk. METHODS: Genetic associations for vitamin E and depression were obtained from large-scale, publicly available genome-wide association studies (GWAS). We applied five complementary MR methods: inverse-variance weighted (IVW), MR-Egger, weighted median, simple mode, and weighted mode, with IVW serving as the primary analysis.

Inflammatory factors and hypertensive nephropathy: A bidirectional 2-sample Mendelian randomization study.

Hypertensive nephropathy (HTN) is a major public health concern worldwide. This study aims to investigate the potential causal relationships between inflammatory factors and HTN, as well as to identify possible underlying biological pathways. Using genome-wide association study data from large publicly available population cohorts, we applied a bidirectional 2-sample Mendelian randomization approach to investigate whether 91 inflammatory factors influence the risk of HTN. Additionally, we examined whether HTN has a potential causal effect on the levels of these inflammatory factors. Finally, w

Genetic Determinants of Interindividual Differences in Provitamin A Carotenoid Concentrations in Human Adipose Tissue.

Adipose tissue is a major storage site for provitamin A carotenoids (proVA CAR)-mainly β-carotene (BCAR), α-carotene (ACAR), and β-cryptoxanthin (BCRY). However, the determinants of their concentrations in this tissue remain poorly understood. This study aimed to identify genetic variants associated with adipose tissue proVA CAR concentrations. Periumbilical adipose tissue samples were collected on six occasions in 43 healthy adult males and proVA CAR concentrations were quantified by HPLC. Participants were genotyped for 2,398 SNPs in 44 candidate genes involved in CAR and lipid metabolism, a

[Distribution characteristics of PKP2 non-synonymous variations in protein domain and genotype-phenotype relationship in patients with arrhythmogenic right ventricular cardiomyopathy].

Objective: Investigate the distribution characteristics of plakophilin 2 (PKP2) variants in the protein structural domains and the relationship between genotypes and phenotypes in patients with arrhythmogenic right ventricular cardiomyopathy (ARVC). Methods: By searching the Human Gene Mutation Database, ClinVar, PubMed and Embase databases, all reported PKP2 variants were collected. These variants were classified based on mutation types, ultimately including non-synonymous single nucleotide variations (nsSNVs) associated with ARVC. Simultaneously, topology information of the PKP2 protein was

Chromosome-scale genome assembly and genomic prediction of essential oil compounds in Atractylodes lancea for genomics-assisted breeding.

Atractylodes lancea rhizomes are used as crude drugs. Essential oil compounds, including atractylodin, hinesol, β-eudesmol, and atractylon, are key determinants of crude drug quality. Conventional breeding of A. lancea is difficult because of its perennial growth. In this study, a chromosome-scale reference genome of A. lancea (4.79 Gb) was generated, and genome-wide association studies (GWAS) and genomic predictions of essential oil compounds were conducted to explore the potential for genome-assisted breeding. Genotyping of 480 lines using double-digest restriction-site-associated DNA-sequen

Bidirectional Mendelian Randomization Analysis Reveals Protective Effects of Bioavailable Testosterone Against Hypertensive Disorders of Pregnancy.

BACKGROUND: Hypertensive disorders of pregnancy (HDP) substantially increase maternal and fetal morbidity and mortality. Although reduced circulating bioavailable testosterone (BT) has been observed in women with HDP, the causal relationship and underlying mechanisms remain unresolved. Based on previous clinical and experimental evidence, we hypothesized a potential causal relationship between BT levels and HDP, with subsequent analyses designed to explore the possible metabolic and anti-inflammatory pathways involved. METHODS: Summary statistics for BT and HDP were obtained from the Integrat

Genome-Wide Association Analysis of Hippocampal Neuroplasticity as an Indicator of Stress Responsiveness in Laying Hens (Gallus gallus domesticus).

Environmental stressors in commercial poultry systems can negatively affect bird welfare, although individuals vary considerably in their responses. Neuroplasticity within the hippocampus, measured through the density of doublecortin-positive (DCX+) neurons, provides a potential biomarker of stress experience in laying hens. However, the genetic basis underlying variation in this biomarker remains poorly understood. A total of 42 H&N and Hy-Line Brown hens housed in a multitier free range and enriched cage system, respectively, were genotyped using Genotyping by Sequencing, yielding over 200 0

Comparison of variant callers using 60 532 multi-ancestry whole genome sequences.

Whole genome sequencing (WGS) studies play a pivotal role in studying the genetic underpinnings of human diseases and traits. High quality and reproducible variant calling is the cornerstone for the success of downstream analyses, including WGS association studies and polygenic risk prediction. This paper compares the data quality, performance, and concordance of two widely used WGS variant callers, the Genome Analysis Toolkit (GATK) and Variant Tool set that discovers short variants (VT), using 60 532 multi-ancestry whole genomes sequenced by the Centers for Common Disease Genomics (CCDGs) of

Multi-omics and molecular testing: A new insight into the genetic mechanisms of sarcopenia and arthritis.

Sarcopenia and arthritis, characterized by age-related progressive loss of skeletal muscle mass and function, profoundly impact the well-being of older adults. Our study endeavors to explore the unclear genetic structure between them. Using advanced statistical genetic approaches and genome-wide association study (GWAS) summary statistics, we explored the shared genetic basis among multiple manifestations of sarcopenia and four distinct arthritic conditions: osteoarthritis, rheumatoid arthritis, psoriatic arthritis, and gouty arthritis. We employed global and local genetic methods to gain pote
