Deciphering bacterial universal language by detecting the quorum sensing signal, autoinducer-2, with a whole-cell sensing system.

Bacteria communicate with neighboring bacteria of the same species or of other species by means of chemical signaling molecules. The concentration of such signaling molecules is proportional to the bacterial population size; upon reaching a threshold concentration, corresponding to a threshold cell density, certain specialized genes are expressed. This system of communication among bacteria is known as quorum sensing (QS). QS regulates diverse behaviors, such as formation of biofilms and production of pathogenic factors. Autoinducer-2 (AI-2) is a QS signaling molecule that is used for interspe

Abnormalities in fronto-striatal connectivity within language networks relate to differences in grey-matter heterogeneity in Asperger syndrome.

Asperger syndrome (AS) is an Autism Spectrum Disorder (ASD) characterised by qualitative impairment in the development of emotional and social skills with relative preservation of general intellectual abilities, including verbal language. People with AS may nevertheless show atypical language, including rate and frequency of speech production. We previously observed that abnormalities in grey matter homogeneity (measured with texture analysis of structural MR images) in AS individuals when compared with controls are also correlated with the volume of caudate nucleus. Here, we tested a predicti…

The relationship between cerebral hemisphere volume and receptive language functioning in dyslexia and attention-deficit hyperactivity disorder (ADHD).

Because poor comprehension has been associated with small cerebral volume and there is a high comorbidity between developmental dyslexia, attention-deficit hyperactivity disorder (ADHD), and specific language impairment, the goal of this study was to determine whether cerebral volume is reduced in dyslexia and attention-deficit hyperactivity disorder in general, as some suggest, or whether the reduction in volume corresponds to poor receptive language functioning, regardless of the diagnosis. Participants included 46 children with and without dyslexia and attention-deficit hyperactivity disord…

Relationship between speech-sound disorders and early literacy skills in preschool-age children: impact of comorbid language impairment.

OBJECTIVE: Disorders of articulation or speech-sound disorders (SSD) are common in early childhood. Children with these disorders may be at risk for reading difficulties because they may have poor auditory, phonologic, and verbal memory skills. METHODS: We sought to characterize the reading and writing readiness of preschool children with SSD and identify factors associated with preliteracy skills. Subjects were 125 children aged 3 to 6 years with moderate to severe SSD; 53% had comorbid language impairment (LI). Reading readiness was measured with the Test of Early Reading Ability-2 (TERA) a…

Speech, language and literacy skills 3 years later: a follow-up study of early phonological and metaphonological intervention.

BACKGROUND: Three years before the present study, 19 preschool children participated in a phonological and metaphonological intervention programme. The phonological intervention programme was based on non-linear phonological analyses. The metaphonological intervention programme included both rhyming and alliteration tasks and was directly targeted during the last section of the programme. All children made significant gains in phonology, and many in metaphonology. However, the literature notes a tendency for children with history of early speech or language impairments to have difficulty acqui…

"Frog, where are you?" Narratives in children with specific language impairment, early focal brain injury, and Williams syndrome.

In this cross-population study, we use narratives as a context to investigate language development in children from 4 to 12 years of age from three experimental groups: children with early unilateral focal brain damage (FL; N=52); children with specific language impairment (SLI; N=44); children with Williams syndrome (WMS; N=36), and typically developing controls. We compare the developmental trajectories of these groups in the following domains: morphological errors, use of complex syntax, complexity of narrative structure, and types and frequency of evaluative devices. For the children with …

Differences in assertive speech acts produced by children with autism, Asperger syndrome, specific language impairment, and normal development.

The assertive speech acts of children with autism (n = 12) and Asperger syndrome (n = 12), individually matched to children with specific language impairment (SLI; n = 24) and children with normal development (n = 24) were studied in the context of gently structured conversation. These children also completed the false belief test of theory of mind. The children with autism used significantly lower proportions of assertions involving explanations and descriptions than the children with SLI or normal development and significantly lower proportions of assertions involving internal state and expl…

Optimizing Small Local Language Models for Culturally Competent Mental Health Counseling: Comparative Evaluation With GPT-4o by Psychiatrists.

BACKGROUND: Large language models (LLMs) show promise for mental health counseling applications. However, their deployment faces significant challenges, including data privacy concerns requiring on-premise solutions, high operational costs, and Western-centric biases that limit cultural appropriateness for non-English-speaking populations. OBJECTIVE: This study aimed to develop and evaluate culturally competent small language models (SLMs) with approximately 7 to 8 billion parameters for Korean mental health counseling and to validate a 2-stage hybrid evaluation framework combining LLM-as-a-J…

Major histocompatibility complex class I (MHC I) molecules initiate CD8+ T cell immune responses by presenting antigenic peptides, a process … ons. To address these challenges, we propose pMHCBind, a prediction model that integrates a protein language model with a hypergraph neural network. The model employs ESM-MSA-1b and ESM-2 to extract evolution-aware residue-level embeddings for MHC I molecules and antigenic peptides, respectively, and constructs a peptide-specific hypergraph based on spatia …

Relationship extraction for adverse drug events in clinical notes using large language models: a retrospective cross-sectional study.

BACKGROUND: Adverse drug events (ADEs) are a critical indicator of patient safety but are often documented only in free-text clinical notes. The potential of recent advances in natural language processing (NLP), particularly generative large language models (LLMs), to identify ADEs remains understudied. This study aimed to compare the performance of multiple LLMs in identifying ADE-Drug relationships in inpatient and ambulatory clinical notes. METHODS: We used clinical notes from the 2018 National NLP Clinical Challenge (n2c2) ADE dataset (inpatient; n = 505) and from outpatient encounters (n…

Maternal mental health impacts 2-year cognitive and language outcomes in infants born before 30 weeks of gestation.

INTRODUCTION: Parental mental health (MH) plays a key role in stimulating development and is potentially amenable to intervention. Our aim was to determine whether maternal MH affects 2-year outcomes in infants born before 30 weeks of gestation. METHODS: MH variables routinely available at booking were collected for infants born before 30 weeks of gestation in a tertiary neonatal unit. An abnormal outcome was defined as a Bayley score of ≤85 in the cognitive or language domains at 24 months of corrected age. Logistic regression was performed, adjusting for demographic and clinical variables. …

Trustworthy large language models for clinical diagnosis: a medical informatics review of evidence, safety, validation, and deployment readiness.

BACKGROUND: Large language models (LLMs) and multimodal foundation models are increasingly proposed for diagnostic decision support, symptom triage, report interpretation, and electronic health record (EHR)-grounded workflows. Because medical informatics is concerned with how information and communication technologies behave inside clinical practice, workflow evaluation and deployment readiness are central rather than optional. OBJECTIVE: To synthesise diagnostic LLM evidence through a medical-informatics lens and to propose a stage-gated framework, with an accompanying self-assessment instru…

Protein large language model-assisted one-to-one gene homology mapping in cross-species single-cell transcriptome integration.

Cross-species integration of single-cell transcriptomes requires establishing gene correspondences to enable comparative analysis of express … omology gene pairs by ∼8% (about 900 pairs). To address this limitation, we develop a protein large language model (pLLM)-based gene homology mapping strategy that boosts the number of homology gene pairs. By enforcing a one-to-one mapping constraint and integrating pLLM-derived representations with sequence similarity, we construct a fused mapping approac …
