ASTWAS: modeling alternative polyadenylation and SNP effects in kernel-driven TWAS reveal novel genetic associations for complex traits.

Alternative polyadenylation (APA) of $3^{\prime}$untranslated regions ($3^{\prime}$UTRs) is a pervasive mechanism that regulates mRNA stability, localization, and translational efficiency by generating isoforms with distinct $3^{\prime}$UTR lengths and regulatory element composition. Despite its critical role in fine-tuning gene expression, APA has been largely overlooked in transcriptome-wide association studies (TWAS), which traditionally rely on linear models of SNP effects. To bridge this gap, we developed ASTWAS, a two-stage framework that first trains APA usage prediction models (BLUP, E

Genetically predicted inflammatory cytokines mediate the associations between the gut microbiota and ovarian cancer: a bidirectional two-sample Mendelian randomization study.

BACKGROUND: Ovarian cancer (OC), the deadliest gynecologic malignancy, lacks effective strategies for early detection and treatment. Emerging evidence suggests that the gut microbiota and inflammatory cytokines may influence OC pathogenesis, but the causal mechanisms remain unclear. This study employed a bidirectional, two-sample Mendelian randomization (MR) analysis with genetic mediation analysis to investigate whether genetically predicted inflammatory cytokines mediate the associations between the gut microbiota and OC. METHODS: This study was based on an analysis of public genetic summary

Multilayer Genomic Characterization of a Shared Genetic Factor Linking Depression-Related Liability and Reduced Physical Function.

Background: Depression-related liability is frequently accompanied by reduced physical function, yet the shared genetic architecture linking mood-related traits and physical-function decline remains incompletely characterized. Methods: We applied genomic structural equation modeling to European-ancestry GWAS summary statistics for five constituent phenotypes: depressive symptoms, depression diagnosis, grip strength, appendicular lean mass, and walking pace. A Depression-Physical Function shared genetic factor was constructed as a cross-trait genetic covariance dimension and evaluated using LDS

Genome-Wide Cross-Trait Analysis Dissects the Shared Genetic Architecture Between Type 2 Diabetes Mellitus and Metabolic Dysfunction-Associated Steatotic Liver Disease.

The observational studies confirmed the high prevalence of metabolic dysfunction-associated steatotic liver disease (MASLD) in patients with Type 2 diabetes mellitus (T2DM), but whether this reflects a shared genetic etiology and exists underlying causal relationships remains unknown. Here, we utilized the largest scale cross-trait analysis from genome-wide association studies (GWASs) to investigate the shared genetic architecture and found a significant genetic correlation between T2DM and MASLD. Subsequently, we identified 581 shared risk single-nucleotide polymorphisms (SNPs) and observed c

Per- and polyfluoroalkyl substances and kidney disease: Genetic associations and computational prioritization of candidate toxicogenomic pathways.

Per- and polyfluoroalkyl substances (PFAS) are persistent environmental pollutants with bioaccumulation potential, but their associations with kidney diseases remain incompletely understood. This study integrated Mendelian randomization and computational toxicology to examine associations between genetically predicted circulating PFAS levels and kidney disease outcomes and to prioritize candidate toxicogenomic pathway themes. Genetically predicted higher PFOA levels were inversely associated with IgA nephropathy (OR = 0.21, P = 0.004), but positively associated with hypertensive nephropathy (O

A heterozygous deletion and inversion at the NHEJ1‑IHH locus associated with shank length in Yunlong short-leg chicken.

BACKGROUND: The Yunlong Short-Leg chicken is a local dual-purpose breed in the Dali Bai Autonomous Prefecture of Yunnan Province, China, characterized phenotypically by notably shortened shank and a compact body stature. Nevertheless, the genetic mechanisms responsible for its short-legged phenotype have yet to be elucidated. RESULTS: In this study, Yunlong Short-Leg chickens with different shank lengths-Long-legged and Short-legged phenotypes-were selected as experimental subjects (n = 60, 30 males and 30 females). We performed genome-wide analyses of single nucleotide polymorphisms (SNPs) a

Genetic Evidence That Stroke Causally Increases Circulating PDGFB Levels: a Two-Sample Mendelian Randomization Study.

Platelet-derived growth factor subunit B (PDGFB) is a key regulator of vascular remodeling, angiogenesis, and blood-brain barrier integrity. Although elevated PDGFB levels have been reported after ischemic injury, whether stroke liability itself causally influences circulating PDGFB levels remains unclear. We performed a two-sample Mendelian randomization (MR) analysis to assess the causal effects of genetically predicted all stroke, ischemic stroke, and cardioembolic stroke on plasma PDGFB concentrations. Genetic instruments were obtained from large-scale GIGASTROKE genome-wide association st

Deficiency in homozygous haplotypes reveals recessive lethal variants affecting fertility and viability in the Friesian horse.

BACKGROUND: Recessive lethal alleles causing pre- or postnatal death in homozygous mutant animals, could lead to reduced fertility success. The Friesian horse breed has signs of reduced fertility and has faced high inbreeding rates in the past (∆F > 1%). Consequently, by genetic drift lethal alleles may have reached moderate to high frequencies in the population. Our aim was to identify lethal recessive alleles that — when homozygous — may cause pre- or postnatal death in the Friesian horse. RESULTS: We analyzed genotypes (70 K SNP) of over 8,000 Friesian horses, looking for haplotypes with a

Robust Inference With Ghostknockoffs in Genome-Wide Association Studies With Sample Relatedness.

Genome-wide association studies (GWASs) have been extensively adopted to depict the underlying genetic architecture of complex traits. Recent studies show that knockoff-based methods can identify variants with unique, potentially causal effects on phenotypes. However, their statistical validity and effectiveness in studies with related individuals, such as the UK Biobank, remain unexplored. In this paper, we extensively evaluate a simple and effective analytical strategy that integrates GhostKnockoffs and state-of-the-art marginal association tests. We show that this approach is robust to arbi

A Multifaceted Approach Reveals Complex Genomic Mediation of White-Nose Syndrome Adaptative Response in the Little Brown Bat (Myotis lucifugus).

Novel pathogens have become a major challenge faced by wildlife in the Anthropocene. White-nose syndrome (WNS) has decimated bat populations across North America over the last two decades. Demographic and physiological evidence of adaptation in one heavily affected species, Myotis lucifugus, has prompted multiple attempts to delineate the genomic underpinnings, but these studies show little congruence in their findings. This may be due, in part, to the limitations of the genomic resources utilized and/or analytical approaches employed. Here, we performed high-coverage whole-genome resequencing

Causal effects of atopic dermatitis and rosacea on ventricular structure and function: A Mendelian randomization study.

Rosacea and atopic dermatitis (AD) are 2 chronic inflammatory skin diseases. Studies have revealed that patients with rosacea and AD exhibit elevated risks of cardiovascular disease. However, the impact of these conditions on the ventricular structure and function remains to be elucidated. This study employed a two-sample Mendelian randomization (MR) approach, utilizing genetic variants as instrumental variables, to explore the genetic associations between rosacea and AD with alterations in ventricular function (including stroke volume and ejection fraction) and structural ventricular variatio

From genes to trajectories: mapping genetic influences on Huntington's disease progression.

MOTIVATION: There are many diseases with established genetic factors, such as Huntington's disease (HD), that are characterized by variable rates of progression. However, beyond the contribution of the known genetic factors - in this case the Huntingtin (HTT) gene - the impact of the full human genome on the natural progression of such diseases throughout a patient's life remains largely unknown. The increased availability of genome wide association (GWA) data in HD gene expansion carriers (HDGECs), combined with the clinical assessment scores on the same set of patients, has provided a perfec

SARS-CoV-2 intra-host variation shows evidence of transmission and convergent evolution in a university surveillance cohort.

Monitoring and understanding the transmission and evolution of SARS-CoV-2 remains a significant public health priority. Within-host genetic variation provides insight into viral evolution during infection and may help infer transmission events. In this study, we analysed intra-host variation in SARS-CoV-2 genome sequences from Boston University's testing mandate. Focusing on intra-host single nucleotide variants (iSNVs), we inferred transmission events and assessed the selective forces shaping within-host viral evolution. To minimize false-positive iSNVs resulting from systematic biases, we im

Wild genes to the rescue: high-throughput genomics reveals the wild source of broomrape resistance in sunflower.

The co-evolutionary arms race between crops and their parasites requires continuous identification of new resistance mechanisms. Broomrape (Orobanche cumana), a root parasitic plant, poses a severe threat to sunflower (Helianthus annuus) production, yet the genetic architecture underlying host resistance remains poorly understood. To address this, we established a high-throughput phenotyping platform to quantify root infestation across a diverse sunflower association mapping (SAM) population. Combining this phenotypic resource with a dual genome-wide association study (GWAS) strategy based on

The detection of three independent benzimidazole resistance mutations in a single Ancylostoma caninum population from a Golden Retriever breeding kennel in Sao Paulo, Brazil.

Multiple anthelmintic drug resistance (MADR) is widespread in the canine hookworm Ancylostoma caninum in kenneled greyhounds in the USA and Australia with benzimidazole resistance being associated with the isotype-1 β-tubulin SNPs Q134H(CAA > CAT) and F167Y(TTC > TAC) in both cases. These two SNPs have also been found to be widespread, often at high frequency, in A. caninum populations in pet dogs across the USA but the situation in domestic dogs in other countries is currently unknown. Here, we report the identification of a single A. caninum population, from a Golden Retriever breeding kenne
