Large-scale paired chain BCR analysis reveals antibody clonal family inference bias and enhances resolution with machine learning.

A fundamental question in immunology is how the adaptive immune system encodes antigen specificity while maintaining repertoire diversity. B cell receptor (BCR) or antibody clonal families, defined by groups of B cells descending from a common ancestor, are key to deciphering this encoding. Although paired heavy and light chains jointly determine antibody specificity, most repertoire analyses have historically relied on heavy-chain-only data due to the loss of native pairing information in bulk BCR sequencing. This reliance introduces potential biases in computational clonal cluster inference,

Precision medicine requires precision prescribing: rethinking antiseizure medication regulation in Europe.

Epilepsy care increasingly combines biologically informed precision medicine with individualized prescribing, yet routine personalization based on age, comorbidities, reproductive considerations, tolerability, interactions, and patient preference is good clinical care and should not, by itself, be labelled precision medicine. The unresolved problem is not a general absence of prescribing freedom in Europe. It is the mismatch that may arise among dynamic therapeutic trajectories, formal indications, reimbursement or access rules, and the evidence captured in routine datasets. We propose structu

ESM2-Kcr: a novel model combining protein language model and deep learning methods for predicting lysine crotonylation sites.

Lysine crotonylation (Kcr) is a vital posttranslational modification that plays a significant role in diverse biological processes such as DNA replication, the cell cycle, spermatogenesis, and embryonic stem cell differentiation. Abnormal Kcr levels are associated with multiple diseases including cancer, neurological disorders, and metabolic diseases, making it crucial for understanding disease pathogenesis and progression. In this study, we introduce ESM2-Kcr, a novel computational model designed for predicting Kcr sites. This model integrates the protein language model ESM2 with advanced dee

Improved muscle gearing in the medial gastrocnemius of pregnant and lactating rats.

Pennate muscles typically contract with complex three-dimensional shape changes that vary in magnitude across muscle force levels, allowing improved muscle fiber force-velocity dynamics across a whole muscle's range of forces (i.e. variable gearing ability). Previous work on the underlying mechanisms that dictate variable gearing suggests that the mechanical properties of intramuscular and extracellular connective tissue can act to constrain muscle bulging and gearing ability. However, it remains unclear whether increased muscle compliance can confer improved gearing ability. Recent work in pr

Genetic determinants of aerial root morphology in Sierra Mixe-derived maize.

We mapped key regions of the maize genome that influence the formation of aboveground (aerial) roots, which in some varieties have been associated with symbiosis with nitrogen-fixing bacteria. Modern agriculture relies heavily on chemically synthesized nitrogen fertilizers, which ensure high yields but also carry high economic and environmental costs. Biological nitrogen fixation (BNF) supplies high amounts of nitrogen to legumes, and several avenues of research are underway to extend it to cereal crops. In maize, aerial roots formed in Sierra Mixe landraces have been associated with BNF. Howe

High-throughput qPCR phenotyping of Verticillium stripe resistance in Brassica napus under natural field infection.

Verticillium stripe, caused by Verticillium longisporum, is an emerging threat to Brassica napus production in North America, with increasing field incidence and yield loss reported in affected regions. Although visual ratings are useful for rapid field assessment, resistance breeding is constrained by the lack of scalable, objective phenotyping methods that can quantify pathogen colonization across large genotype panels under field conditions. Here, we adapted and validated an established OLG70/OLG71-based SYBR Green qPCR assay within a high-throughput workflow combining freeze-dried hypocoty

Indirect Effects of the Coping Power Intervention on Latent Suicidal Thoughts and Behaviors: an Integrative Data Analysis.

There has been growing interest in preventive intervention "crossover" effects on suicidal thoughts and behaviors (STBs), in which targeting early risk factors may mitigate distal risk for STBs without STBs having been the targeted outcomes of the primary study. The present study extends an 11-study integrative data analysis of the Coping Power (CP) intervention (N = 3182) to assess indirect effects of different forms of CP on teacher- and parent-reported STBs as transmitted through different subdimensions of internalizing and externalizing problems. Compared to school-as-usual, all forms of C

A matter of timing: How early-life stress shapes emergent coping styles in zebrafish.

Adaptive flexibility is essential for organisms to survive and thrive in the face of environmental pressures. Throughout their life cycle, animals experience diverse stressful conditions. Early life stages are considered highly sensitive to environmental stressors, which may, during these stages, affect brain function leading to persistent behavioural disruption. Notably, individuals often differ in their responses. Coping styles represent consistent, individual-specific behavioural and neurophysiological responses to stressors, shaped by both genetic and environmental factors, and play a key

Interpretable and scalable spatial gene set activity analysis with GESSO uncovers functional tissue architecture.

Recent advances in spatially resolved transcriptomics (SRT) enabled measurement of sets of pathway genes activity within tissues. However, existing gene set activity scoring methods overlook spatial dependencies among tissue locations, restricting their ability to capture region-specific pathway activities associated with disease pathology or cellular communication. Moreover, these methods lack significance-level inference for activity scores, provide limited interpretability of gene-level contribution to a pathway, and scale poorly to advanced large-size SRT datasets. To address these limitat

Experimental, Genomic, and Structural Evidence Supporting Putative PET-Hydrolases in Thermophilic Bacteria Isolated From Hot Springs in Cajamarca, Peru.

Polyethylene terephthalate (PET) waste represents a major environmental challenge due to limited recycling solutions. Thermophilic bacteria from geothermal environments harbor diverse enzymatic machinery adapted to extreme conditions, offering promising biocatalysts for plastic degradation; however, biological resources from Peru and other South American countries remain scarce. We characterized four bacterial strains isolated from two geothermal sites in Cajamarca, Peru, screened for PET hydrolysis at 50°C. Whole-genome sequencing using hybrid assembly achieved near-complete circular genomes.

Ectopic NMDAR expression in cancer unmasks germline-encoded autoimmunity.

Autoimmunity and anti-cancer immunity lie on the same biological continuum1,2, but their link remains obscure. The paraneoplastic neurological syndrome ANRE (anti-NMDA receptor (NMDAR) encephalitis) is a paradigm for their connectivity3, given that intratumoural NMDAR expression is correlated with the generation of anti-NMDAR antibodies4,5. Here we verify ectopic expression of GluN1 and GluN2B NMDAR subunits in triple-negative breast cancer (TNBC)6 and model this using orthotopic TNBC tumours with inducible expression of GluN1-GluN2B NMDARs. We show that NMDAR expression is sufficient to induc

Local ancestry inference identifies robust evidence of selection in Neolithic Europe.

During the European Neolithic, migrating Anatolian farmers admixed with local hunter-gatherers, coinciding with major shifts in diet, environment, and lifestyle that imposed strong selective pressures. Local ancestry inference is widely used to detect selection following admixture, but most methods were developed and validated on present-day populations. Their performance in ancient DNA-where reference panels are smaller, data are sparser, and admixture is more ancient-remains unresolved. We benchmarked eight local ancestry inference methods on 176 imputed Neolithic genomes. While individual-l

Targeting EGFR-Mutant Non-Small Cell Lung Cancer in Asia: An Update on Monotherapy and Combination Therapy With EGFR Inhibitors.

EGFR-mutant lung cancer represents a major subtype of non-small cell lung cancer in Asia, with particularly high prevalence in never-smokers, women, and patients with adenocarcinoma histology. Although this clinicopathologic enrichment has been recognized for more than two decades, the mechanisms underlying the excess frequency of EGFR-mutant disease in Asian populations remain only partially understood. Accumulating evidence suggests a multifactorial basis involving host genetic susceptibility and diversity, endogenous mutational processes and exogenous exposures such as ambient particulate m

Multimodal artificial intelligence predicts PIK3CA mutation in breast cancer from digital pathology and clinical data: a multicenter study.

OBJECTIVE: Accurate detection of PIK3CA mutations is essential for guiding PI3K-targeted therapies in breast cancer, yet sequencing is not universally accessible, and single-modality prediction models have limited performance. This study developed a multimodal deep learning framework integrating whole-slide imaging (WSI) and structured clinical data to improve mutation prediction. METHODS: A total of 1,047 patients from TCGA and 166 patients from 3 external centers were included. The histopathology model used a transformer-based pretrained encoder (H-optimus-0) and a clustering-constrained at

Decoding the adaptive strategies of versatile diazotrophs to multi-metal(loid) stress in mercury-mining impacted farmland soils.

Diazotrophs are crucial for Earth's nitrogen cycle via biological nitrogen fixation, while also modulating other elemental cycles and exhibiting bioremediation potential. However, their responses to co-occurring heavy metal(loid) (HM) contaminants in polluted soils remain poorly understood. Using combined nifH (encoding nitrogenase) amplicon and metagenomic sequencing, we characterized the taxonomic structure and metabolic potential of diazotrophic community across multi-HM contamination gradients in mercury-mining impacted farmlands (paddy vs. upland). Results identified selenium (upland soil

Marine algae as a source of bioactive nanofibers: Innovations in tissue repair and skin regeneration.

Chronic wounds persist as a major clinical challenge due to sustained inflammation, high infection risk, and inadequate responsiveness to conventional wound dressings. These limitations underscore the need for advanced biomaterials capable of modulating the wound microenvironment, supporting tissue regeneration, and overcoming the structural and biological shortcomings of synthetic dressings. Current clinical options often fail to provide sufficient antimicrobial protection, immune regulation, or extracellular matrix support, further contributing to delayed healing and increased healthcare bur

Plastic-Derived Pollutants as Emerging Modifiers of Viral Diseases.

Plastic pollutants, including phthalates, bisphenol A (BPA), per- and polyfluoroalkyl substances (PFAS), and microplastics (MPs), are increasingly recognized as emerging environmental cofactors that intersect with infectious disease dynamics. These compounds, once considered inert, can alter immune function, reshape host-pathogen interactions, and directly influence viral survival and transmission. In this review, we compile current evidence on the chemistry, environmental occurrence, and biological activity of major plastic-associated pollutants with emphasis on their role in viral infections

Single-molecule thermodynamics of rotary molecular motors in oxidative phosphorylation: Application to physical transport processes.

Classical thermodynamics has been enormously successful in quantitatively describing macroscopic processes by using its standard, well-known ensemble approach to analyze systems. Yet today, we know from a number of modern developments in physical chemistry, biochemistry, biophysics, and structural and molecular biology that several biochemical processes in enzymes, molecular motors, and other small systems take place in a single-molecule mode, one molecule/ion at a time. How can such single-molecule processes be described and reconciled using thermodynamics within a classical framework? The re
