Sequence tag-based analysis of microbial population dynamics.

We describe sequence tag-based analysis of microbial populations (STAMP) for characterization of pathogen population dynamics during infection. STAMP analyzes the frequency changes of genetically 'barcoded' organisms to quantify population bottlenecks and infer the founding population size. Analyses of intraintestinal Vibrio cholerae revealed infection-stage and region-specific host barriers to infection and showed unexpected V. cholerae migration counter to intestinal flow. STAMP provides a robust, widely applicable analytical framework for high-confidence characterization of in vivo microbia

Identification of novel vertebral development factors through UK Biobank candidate gene search and body imaging analysis.

Numerical variations and transitional anatomy in the human vertebral column represent a significant yet understudied aspect of skeletal development with potential effects on multiple physiological systems. Utilising UK Biobank data, we integrated genetic analysis with deep learning-based multi-modal body imaging to investigate genetic factors associated with thoracic and lumbar spine anatomy. We identified three key genes, GPC3, NR6A1, and VRTN, associated with numerical variations of the lumbar vertebrae and ribs, with VRTN reported for the first time in humans as influencing vertebral develo

Prenatal Testing and Pregnancy Termination Among Muslim Women Living in Israel Who Have Given Birth to a Child with a Genetic Disease.

The aim of the study was to investigate whether a Muslim woman with a child afflicted with a genetic disease who is living at home would perform more prenatal tests and pregnancy terminations as opposed to a woman with a normal child living at home, and what demographic characteristics, if any, influenced this decision. The study included 771 Muslim women; 37.1% lived with a child afflicted with a genetic disease; and 62.9% did not. Muslim women with a child affected with a genetic disease living at home will undergo more prenatal testing and more pregnancy terminations. Village dwellers were

Genetics of pubertal timing.

Puberty marks the end of childhood and is a period when individuals undergo physiological and psychological changes to achieve sexual maturation and fertility. The onset of puberty is first detected as an increase in pulsatile secretion of gonadotropin-releasing hormone (GnRH). Pubertal onset is regulated by genetic, nutritional, environmental, and socio-economic factors. Disturbances affecting pubertal timing result in adverse health conditions later in life. Human genetic studies show that around 50-80% of the variation in pubertal onset is genetically determined. The genetic control of pube

Epidemiology and Genetic Diversity of Spirometra Tapeworm Isolates from Snakes in Hunan Province, China.

Sparganosis, caused by the plerocercoid larvae of Spirometra tapeworms, is a public health hazard worldwide. The prevalence and genetics of sparganum from snakes remain unclear. In this study, we investigated the prevalence of sparganum infection in wild snakes in Hunan province and compared the prevalence of Spirometra tapeworms in snakes worldwide. Furthermore, the genetic diversity of collected isolates was analyzed using mitochondrial cytb and cox1 genes. The result shows that the sparganum infection rate in wild snakes (89.50%, 402/449) was higher in Hunan than in other regions. Genetic d

Genetics of Ankylosing Spondylitis-Focusing on the Ethnic Difference Between East Asia and Europe.

Ankylosing spondylitis (AS) is a common, highly heritable inflammatory arthritis affecting the mainly axial joints in both East Asia and Europe. To date, the pathogenesis of AS is still unknown, although we know that genetics play a vital role in it. The HLA-B27 allele is found in over 85% of AS patients. However, strong evidence suggests that other major histocompatibility complex (MHC) and non-MHC genes are also involved in the pathogenesis. In addition, current data showed that there were significant differences in both genomics and metagenomics among the different ethnic populations. The i

Families at risk for colorectal cancer: risk assessment and genetic testing.

As befits a common cancer, a family history of colorectal cancer (CRC) is reported by about 10% of individuals. The discovery of the genetic basis of hereditary nonpolyposis CRC and familial adenomatous polyposis has opened up the possibility for determining genetic predisposition to CRC in asymptomatic family members of affected cases. This article reviews the information needed for accurate risk assessment for those with a family history of CRC. Screening recommendations and the current status of genetic testing, including review of available tests such as microsatellite instability, immunoh

[Multivariate approach to calculating the recurrence risk in families with multifactorial diseases].

To resolve one of the main theoretical problems of genetic counselling, namely, calculation of the recurrence risk for common diseases, a multivariate approach is suggested, based on the multifactorial model. The model suggests partially different liability for several diseases or various forms of a disease. The specified recurrence risk for each family can be calculated with the account of different morbidity rates for different sexes and the degree of kinship to proband. The input data for computer calculations are: population incidence of diseases, their heritabilities as well as genetical

[Practical aspects of genetic counseling in pediatric surgically correctable congenital abnormalities].

The principles of genetic counselling are discussed with special emphasis on congenital structural defects amenable to paediatric surgery. Basic requirements for genetic counselling include, for the consultants, motivation, and for the physician, (geneticist or other), that all diagnostic investigations have been performed to allow for a genetic classification of the defect, and that all possible further family members at risk of transmitting or carrying the mutant gene have been detected. During the genetic counselling session, the following topics are usually discussed: nature and significan

Quantifying genetic load through joint modelling of inbreeding depression and inbreeding load for litter size in rabbits.

BACKGROUND: Genetic load, defined as the burden of deleterious variants carried by a population, has two components: a realized one that is expressed as reduced fitness, and a hidden one that is masked in heterozygotes. The hidden component, arising from recessive (or partially recessive) deleterious alleles and from overdominant loci, constitutes the inbreeding load (IL), which is unmasked under inbreeding and observed as inbreeding depression. Conventional analyses focus on average inbreeding depression and assume homogeneous effects across ancestors. In contrast, the IL framework allows het

Comprehensive management of type A acute aortic dissection in the paediatric population with ACTA 2 mutation: case reports and literature review of paediatric aortic dissection.

Acute aortic dissection in the paediatric population is rare but lethal. We present two paediatric cases of type A acute aortic dissection that required emergent procedures and were later found to have genetic mutations. High index of suspicion, early clinical diagnosis, prompt treatment, the advantageous collaboration between the paediatric team and aortic surgeons, and familial genetic testing are paramount to achieve a good outcome.

Identifying signatures of positive selection in pigmentation genes in two South Asian populations.

OBJECTIVES: Skin pigmentation is a polygenic trait showing wide phenotypic variations among global populations. While numerous pigmentation genes have been identified to be under positive selection among European and East populations, genes contributing to phenotypic variation in skin pigmentation within and among South Asian populations are still poorly understood. The present study uses data from the Phase 3 of the 1000 genomes project focusing on two South Asian populations-GIH (Gujarati Indian from Houston, Texas) and ITU (Indian Telugu from UK), so as to decode the genetic architecture in

Population structure and diversity of the needle pathogen Dothistroma pini suggests human-mediated movement in Europe.

Dothistroma needle blight (DNB) is an important disease of Pinus species that can be caused by one of two distinct but closely related pathogens; Dothistroma septosporum and Dothistroma pini. Dothistroma septosporum has a wide geographic distribution and is relatively well-known. In contrast, D. pini is known only from the United States and Europe, and there is a distinct lack of knowledge regarding its population structure and genetic diversity. The recent development of 16 microsatellite markers for D. pini provided an opportunity to investigate the diversity, structure, and mode of reproduc

Genetic screening: marvel or menace?

Genetic screening is a systematic search in the population for persons of certain genotypes. The usual purpose is to detect persons who themselves or whose offspring are at risk for genetic diseases or genetically determined susceptibilities to environmental agents. Is genetic screening a marvel about to free us from the scourge of genetic disease or a menace about to invade our privacy and determine who may reproduce? There are three different types of genetic screening. Newborn screening identifies serious genetic disease at birth, permitting prompt treatment to prevent mental and physical r

A population-specific genomic reference panel for Taiwan: NHRI-RP-1.

BACKGROUND: To enhance the efficiency of identifying rare variants within the Taiwanese population and to support genome-wide association studies (GWAS) and imputation studies for genetic risk prediction in the Han population, we have developed the National Health Research Institutes (NHRI) reference panel (NHRI-RP-1). METHODS: NHRI-RP-1 is based on 2,561 whole genome sequences taken from the in-house NHRI datasets. Our objective was to optimize conditions of sample sizes (0.5K, 1K, 1.5K, 2K, 2.5K), minor allele frequency (MAF) thresholds (MAF ≥ 0.05, 0.01, 0.001, 2 × 10-4), and imputation qu

Global distribution, antimicrobial resistance, and virulence factors of Staphylococcus epidermidis revealed through population genomics.

BACKGROUND: Staphylococcus epidermidis, typically regarded as a harmless commensal, has become one of the major causes of nosocomial infections, including ocular, skin, medical device-associated and bloodstream infections. Therefore, we analyze its population structure through genomic analysis integrated with metadata. RESULTS: We performed whole-genome sequencing-based population genomic analyses by integrating 1742 publicly available S. epidermidis genomes (accessed by August 2025) with 94 newly sequenced isolates. Our analyses revealed that S. epidermidis represents a species complex compo

Exploring the Genetic Diversity of Candida albicans in Animal Hosts: A One Health Perspective.

INTRODUCTION: Candida albicans is an important priority fungal pathogen that commonly colonizes humans and a wide range of animal hosts, although its population structure in wildlife remains poorly explored. METHODS: In this study, 41 C. albicans isolates obtained from Italian wild animals (European hedgehogs, wolves, foxes, badgers, roe deer and porcupine) were identified by hwp1-specific PCR and subsequently genetically characterized using ABC typing, mating-type locus analysis and multilocus sequence typing (MLST). RESULTS: Several isolates were heterozygous at the hwp1 locus, and one rar

Temporal changes in the population structure of the pathogen Globisporangium irregulare in a hydroponic Eustoma production system in Japan.

Temporal changes in the population structure of Globisporangium irregulare were investigated over three years (2015-2017) in a hydroponic Eustoma production system in Fukushima, Japan. The aims of this study were to determine the phylogenetic affiliation of Fukushima isolates, their potential as a source of contamination, and whether any specific molecular types were associated with pathogenic traits. Phylogenetic analyses based on genetic distances revealed that isolates exhibiting an intermediate RAPD DNA group I/II genotype occupied phylogenetic positions between groups I and II, suggesting

Genetic Variation in Hydrochlorothiazide Response-Related Genes Among Hypertensive Individuals in Soweto, South Africa.

Africa bears the largest burden of morbidity and mortality from hypertension (HT) and related cardiovascular diseases. Thiazide diuretics, including hydrochlorothiazide (HCTZ), are the most prescribed hypertension medicines globally due to their cost effectiveness and minimal side effects. However, studies investigating the genetic variation in HCTZ-related genes and their effect on drug response have been mainly conducted in European, American, and Asian populations. This study aimed to examine genetic variation in HCTZ response-related genes among newly diagnosed hypertensives from Soweto, S

Severe hurricanes increase recruitment and gene flow in the clonal sponge Aplysina cauliformis.

Upright branching sponges, such as Aplysina cauliformis, provide critical three-dimensional habitat for other organisms and assist in stabilizing coral reef substrata, but are highly susceptible to breakage during storms. Breakage can increase sponge fragmentation, contributing to population clonality and inbreeding. Conversely, storms could provide opportunities for new genotypes to enter populations via larval recruitment, resulting in greater genetic diversity in locations with frequent storms. The unprecedented occurrence of two Category 5 hurricanes in close succession during 2017 in the
