A review of self-supervised imaging phenotypes for genome-wide association studies.

Biobank-scale imaging-genomic cohorts enable genome-wide association studies (GWASs) of organ structure and function. Traditional approaches rely on expert-defined image-derived phenotypes (IDPs), which capture only a fraction of the biological variation in high-content images. Powered by artificial intelligence, self-supervised learning (SSL) learns representations directly from intrinsic image structures, creating scalable, data-driven traits. Here, we review the technical frameworks and challenges of SSL-based imaging genetics and their applications in brain MRI, cardiac MRI, and retinal im

Genomic Exploration of CRISPR-Cas Systems in Raoultella species: Diversity and Architecture.

Clustered regularly interspaced short palindromic repeats and CRISPR-associated protein (CRISPR-Cas) systems are adaptive immune mechanisms that protect bacteria against invading mobile genetic elements. They can influence horizontal gene transfer, phage resistance, and antimicrobial resistance (AMR) dynamics. Although these systems have been investigated in several Klebsiella species, information on historically defined Raoultella species remains limited. In this study, 103 complete genomes representing Raoultella species, currently placed within the broader Klebsiella lineage, were analyzed

Hepatitis E virus genome plasticity: a marker of chronicity and therapy failure?

Hepatitis E virus (HEV) is a globally distributed zoonotic pathogen, spread by contaminated food and blood products, and a leading cause of acute viral hepatitis. Recent data indicate that the HEV genome contains a highly heterogeneous hypervariable region (HVR) that can tolerate extensive genomic rearrangements, especially among immunocompromised patients. These rearrangements can increase HEV replication in tissue-culture and have further been observed in HEV-infected patients. Insertions comprise either duplications of virus-derived sequences, or alternatively, host-derived sequence fragmen

Leveraging genomic deep learning models for the prediction of noncoding variant effects.

Characterizing noncoding variant function remains an important challenge in human genetics. Genomic deep learning models have emerged as a promising approach to enable in silico prediction of variant effects. These models include supervised sequence-to-activity models, which predict molecular phenotypes such as genome-wide chromatin states or gene expression levels directly from DNA sequence, and self-supervised genomic language models. Here we review progress in leveraging these models for noncoding variant effect prediction. We describe practical considerations for making such predictions an

Ecological and Genomic Evidence of Cryptic Speciation in the Potato Psyllid (Bactericera cockerelli).

The potato psyllid (Bactericera cockerelli) is a crop pest that serves as a vector for the bacterial pathogen Candidatus Liberibacter solanacearum (CLso), which causes disease in solanaceous and apiaceous crops. This psyllid species carries substantial haplotypic diversity based on mitochondrial cytochrome oxidase 1 (mtCOI) sequences, associated with strong geographic and temporal separation. Using mtCOI sequencing and genomic ddRADseq analysis of 111,587 SNPs across 590 individuals collected from native Solanaceae and cultivated crops at 50 geographically paired sites in California, we show t

Clinical and genomic features of Chryseobacterium species isolated from clinical cultures.

Chryseobacterium species are environmental bacteria occasionally implicated in human infections; however, their clinical and genomic features are not fully characterized. This study investigated the clinical, genotypic, and phenotypic characteristics of Chryseobacterium strains collected through the MultiDrug-Resistant Organisms Clinical Research Network, a multicenter prospective study of patients with carbapenem-resistant gram-negative bacilli isolated at tertiary care hospitals in Japan between April 2019 and March 2024. Among 18 patients with Chryseobacterium spp. confirmed by whole-genome

Genome editing beyond transgenes: DNA-free technologies in crop improvement.

Conventional and transgenic approaches to crop improvement are increasingly constrained by biosafety concerns, stringent regulatory frameworks, and limited public acceptance, necessitating new precision breeding methods. DNA-free genome editing using the CRISPR/Cas9 approach has emerged as a transformative approach that enables precise, targeted genetic modifications without the stable integration of a foreign gene (transgene). This strategy transiently introduces CRISPR/Cas9 ribonucleoprotein (RNP) complexes, or in vitro transcribed mRNA, into plant cells. This review focuses primarily on CRI

Genome characterization of a begomovirus isolated from Brazilian Carica papaya plants.

Papaya (Carica papaya L.) plants are susceptible to several viral pathogens. However, information regarding papaya-associated DNA viruses in Latin America is limited. In this study, we collected symptomatic papaya plants in Baraúna, Rio Grande do Norte, Brazil, and screened for begomovirus infection. Three of ten samples tested positive through PCR using universal primers, and were further analyzed using rolling circle amplification and Oxford Nanopore sequencing. This approach allowed us to recover complete circular viral genomes with the typical DNA-A segment organization of begomoviruses. W

Insights into goatpox virus and sheeppox virus genomes from pangenome graphs.

The capripoxviruses comprise three species: goatpox virus (GTPV), sheeppox virus (SPPV) and lumpy skin disease virus (LSDV). They are large double-stranded DNA viruses with highly conserved core genomes and variable terminal regions. Previous studies have described variation in Capripoxvirus gene content, their broader population structure and the contribution of non-coding and structural variation remains opaque. This study investigated the genomic diversity and evolutionary history of GTPV and SPPV using phylogenetics, pangenome variation graphs (PVGs), and gene-specific analyses. We found c

PARylation at the Genome-Proteome Interface: Regulation of DNA Repair Protein Dynamics.

Poly(ADP-ribosyl)ation (PARylation) is a rapid, reversible DNA damage response that promotes chromatin remodeling and the recruitment of repair factors. Genome maintenance also involves regulating the assembly, chromatin residence, exchange, and disengagement of repair proteins after lesion processing. This review examines PARylation through the lens of repair protein dynamics, distinguishing direct poly(ADP-ribose) (PAR)-dependent regulation from PAR-associated events and broader nuclear protein quality-control pathways. The strongest evidence concerns recruitment and chromatin residence. PAR

Genome-Wide Association Study of Body Measurement Traits at Birth in Cattle.

Hexi cattle are an indigenous beef population developed through multigenerational crossing of Simmental and Mongolian cattle, exhibiting exceptional adaptability to arid and semi-arid environments alongside robust growth performance. To investigate the genetic architecture underlying early growth traits, we conducted a GWAS for body weight (BW), withers height (WH), body length (BL), and heart girth (HG) in a cohort of 264 Hexi cattle (125 males, 139 females). Phenotypic analyses showed that male calves had significantly higher values for all traits relative to female calves (p < 0.05), confir

VACmap: an accurate long-read aligner for unraveling complex genomic rearrangements.

Sequence alignment is essential for genomic research and clinical diagnostics, yet detecting complex rearrangements such as inversions, duplications, and gene conversions remains challenging due to allele complexity and limitations of current methods. We introduce VACmap, a non-linear mapping approach to enhance the detection and representation of all genetic variations. VACmap improves duplication detection from 20% to 90% in the Challenging Medically-Relevant Genes (CMRG) benchmark and improves characterization of complex inversions in repetitive regions and gene conversion events. The complete mitochondrial genome of Reptalus artemisiae (Becker, 1865) (Hemiptera: Cixiidae).

Reptalus artemisiae (Becker, 1865) is a vector of economically important plant pathogens. To date, no complete mitochondrial genome has been available for Pentastirini. We present the first complete mitogenome of R. artemisiae, sequenced using ONT MinION long reads. The circular genome is 15,476 bp long, comprises 13 protein-coding, two rRNA, 22 tRNA genes, and an AT-rich putative noncoding control region. Gene content and organization are consistent with the ancestral insect mitochondrial genome. This dataset provides a crucial reference for phylogenetic studies for both Reptalus and Pentasti

The complete mitochondrial genome of Neomyia gavisa (Walker, 1859) (Diptera: Muscidae).

This study reports the first complete mitochondrial genome sequence of Neomyia gavisa. The mitochondrial genome is 16,205 bp in length, with an A + T content of 78.5%. The genome contains 13 protein-coding genes (PCGs), 22 tRNA genes, 2 rRNA genes, and a control region. All PCGs start with ATN except cox1 (TCG).  Bayesian inference analyses indicate that Neomyia is closely related to Eudasyphora, and that the tribe Stomoxyini is nested within Muscini. The present mitogenome expands taxon sampling within Muscidae and provides a valuable molecular resource for the reconstruction of evolutionary

Convergent genome streamlining accompanies independent miniaturization in the world's smallest fishes.

Miniaturization, the reduction of adult body size to an extreme degree, has evolved repeatedly across vertebrates. Yet its genomic underpinnings remain poorly understood. Cypriniformes, the most species-rich order of freshwater fishes, contains multiple miniaturized lineages that have evolved via contrasting developmental processes. Proportioned dwarfs are tiny-bodied but otherwise morphologically similar to larger relatives, while progenetic miniatures exhibit developmental truncation and retain larval-like anatomical features into adulthood. Using a new time-calibrated phylogeny of 309 cypri

Limited adaptive mutations but deterministic genome formula variation in bluetongue virus.

Arthropod-borne viruses or arboviruses alternate between vertebrates and arthropods, facing distinct selection pressures in each host. Surprisingly, mechanisms facilitating host alternation remain unstudied. Here, we investigate two phenomena potentially facilitating host alternation in bluetongue virus (BTV): adaptive mutations and genome formula variation (GFV; i.e., differences in segment copy numbers). First, we searched for mutations indicative of host adaptation in cattle, sheep, and midges infected during an epizootic. No mutation was fixed in all samples of a given host. Thus, adaptive

Deconstruction of Saccharomyces hybrids reveals multiple genomic regions required for thermotolerance.

UNLABELLED: The genetic basis of phenotypic differences between species is fundamental to our view of evolution. In contrast to variation within species, phenotypic differences between species can result from a long-term sequential process whereby prior steps and multiple changes at a single locus can play important roles. However, investigating the genetic basis of phenotypes that have evolved over long time periods is limited by reproductive barriers between species. In this study, we use hybrid genetic analysis to examine reproductively isolated Saccharomyces species that have diverged in t
