Genomic structural variations distinguishing archaic and modern humans are associated with neurodevelopment.

Understanding the divergence in neurodevelopment between extinct archaic hominins and modern humans is a central goal in evolutionary biology. Structural variants (SVs) are key genomic drivers of phenotypic change. Here, we identified a set of SVs present in archaic humans by screening fixed SV events from diverse non-human primate (NHP) lineages, termed archaic hominin structural variants (AHSVs). AHSVs are significantly enriched in genes governing brain development and function, many of which are implicated in neuropsychiatric disorders. We found that several AHSVs overlap with brain cis-reg

Juvenile Huntington Disease With Cerebellar-Predominant Atrophy Identified by Genome Sequencing.

Juvenile Huntington disease accounts for a small fraction of Huntington disease cases and is driven by the largest trinucleotide repeat expansions. We describe a 6-year-old boy with progressive global regression, generalized dystonia, and epilepsy, in whom serial imaging showed striking cerebellar-predominant atrophy with an initially normal-appearing striatum. Extensive metabolic testing, exome sequencing, and an ataxia repeat expansion panel were nondiagnostic. Research genome sequencing identified a large pathogenic huntingtin CAG repeat expansion that confirmatory testing sized beyond 180

Molecular biomarkers in uterine sarcomas: a review of reviews with genomic data integration.

BACKGROUND: Uterine sarcomas (US) account for 3-7% of uterine malignancies but cause disproportionate high cancer-related mortality. Despite expanding molecular profiling, evidence remains fragmented across histological categories, limiting translation into validated prognostic tools and actionable therapeutic targets. METHODS: We conducted a comprehensive review, searching MEDLINE, Scopus, Web of Science, and ProQuest. Eligible studies were systematic or high-quality narrative reviews evaluating molecular biomarkers with diagnostic, prognostic, or predictive relevance in US. Methodological q

Genomic and epigenomic landscape of ADPKD: towards precision diagnostics and tailored treatments.

Autosomal dominant polycystic kidney disease (ADPKD) represents one of the most prevalent hereditary renal disorders, affecting an estimated 12.5 million individuals globally and characterized by progressive cyst formation in both kidneys. While mutations in PKD1 and PKD2 genes account for most cases, recent research has identified rare causative genes as contributing factors in genetically unresolved cases. The review examines the molecular mechanisms of cystogenesis, highlighting how genetic predisposition interacts with epigenetic modifications, including DNA methylation patterns, histone a

Genome editing for hereditary angioedema: A landmark trial and important unanswered questions.

Hereditary angioedema is a bradykinin-mediated genetic disorder increasingly controlled with effective long-term prophylaxis. In a phase 3 trial, a single dose of lonvoguran ziclumeran, an in vivo CRISPR-Cas9 therapy targeting KLKB1, significantly reduced attack rates. This approach represents a highly promising therapeutic strategy for HAE. However, it also raises important questions that require further investigation.

Diagnostic yield of genome sequencing for children with intellectual disability and developmental delay.

BACKGROUND: Genome sequencing (GS) has recently been considered as a first-tier diagnostic tool for individuals with intellectual disability (ID) and developmental delay (DD). In this study, we assess the diagnostic yield of GS for a large cohort of children with ID/DD and describe variants contributing to genetic diagnoses in this cohort. METHODS: A retrospective analysis of consecutive GS results for individuals under 18 years of age with a clinical indication of ID/DD was conducted using data from a clinical diagnostic laboratory. The present analysis included 666 individuals. RESULTS: In

The genome sequence of Bird's-foot, Ornithopus perpusillus L. (Fabales: Fabaceae).

We present a genome assembly of Ornithopus perpusillus (Bird's-foot; Streptophyta; Magnoliopsida; Fabales; Fabaceae). The assembly consists of two haplotypes with total lengths of 528.92 megabases and 473.72 megabases. The haplotype 1 assembly and the haplotype 2 assembly each contain 7 chromosomal pseudomolecules; these account for 99.73% and 98.58% of their respective sequences. The mitochondrial genome assembly has a length of 336.14 kilobases and the plastid genome assembly has a length of 151.07 kilobases. This assembly was generated as part of the Darwin Tree of Life project, which produ

Somatic genome doubling determines fertility in maize haploids of inbred A427.

Doubled haploid (DH) technology underpins modern maize breeding, yet widespread male sterility in haploids necessitates toxic chemical chromosome doubling. Spontaneous haploid genome doubling (SHGD) offers a biological alternative, but its developmental dynamics and cellular basis remain unresolved. Here, using the high haploid male fertility (HMF) genotype A427, we integrate flow cytometry, stomatal phenotyping and whole-plant performance analyses across three independent experimental years involving 2,924 individual measurements to characterize the temporal progression of genome doubling. Complete assembly of Onobrychis viciifolia mitochondrial genome reveals evolutionary dynamics.

This study presents the mitogenome characteristics analysis of Onobrychis viciifolia, including anatomization of repeat sequences, RNA editing site prediction, substitution rate estimation, and phylogenetic and collinearity analyses. Onobrychis viciifolia is a perennial forage legume with high crude protein content. Although its chloroplast genome has been characterized, the mitochondrial genome (mitogenome) had not previously been annotated. In this study, we assembled the first complete mitogenome of O. viciifolia using a hybrid approach, integrating Illumina NovaSeq short-read and Nanopore

Genomic prediction of antimicrobial resistance in priority healthcare pathogens using Staramr.

UNLABELLED: Treatment of healthcare-associated infections is becoming increasingly challenging due to rising antimicrobial resistance (AMR). As clinical microbiology and public health continue to transition toward whole-genome sequencing (WGS) for outbreak detection, diagnostics, and surveillance, the ability to accurately predict antimicrobial resistance from genomic sequence data will become crucial. In this study, in silico antimicrobial resistance prediction with the Staramr tool was refined from whole-genome sequencing data for four top-priority healthcare-associated bacteria: carbapenema

Mitochondrial genome alterations in cancer: From mutations and epigenetics to targeted therapiesack.

Mitochondria play a central role in cellular energetics, metabolism, and apoptosis, and their dysfunction is increasingly recognized as a hallmark of cancer. The mitochondrial genome encodes essential subunits of oxidative phosphorylation (OXPHOS) complexes, tRNAs, and rRNAs, which are critical for mitochondrial functions. However, mitochondrial DNA (mtDNA) lacks protective histones and efficient repair mechanisms, rendering it highly susceptible to mutations and epigenetic changes. This review examines the role of mitochondrial-encoded genes (MEGs) in cancer progression, emphasizing the molec

Breast cancer genomic subtype-specific copy number alterations in metastases.

Breast cancer is the second most common cancer globally, with rising incidence and poor prognosis following recurrence. Genomic analysis of primary breast tumours has identified subtypes with widely varying risk of relapse, highlighting the importance of tumour genomics in understanding metastasis. However, the genomic alterations associated with metastatic transformation-and how they differ between genomic subtypes-remain unclear due to limited sample sizes, lack of primary tumour baselines, and limited genomic coverage by panel sequencing. To address this gap, we analysed nearly 1300 whole-g…

Effects of thymidylate synthase inhibitors differ in genomic uracilation and mutagenic potential.

Genomic uracil and its respective repair play key roles in colorectal, gastric, and other solid tumor therapies targeting thymidylate biosynthesis. Previously, we established that treating HCT116 colon cancer cell lines with either raltitrexed (RTX) or 5-fluoro-2'-deoxyuridine (5FdUR), two potent inhibitors of thymidylate synthase, results in characteristic genomic uracil patterns. Here, we focus on drug-specific differences in the genomic uracil profiles and their associations with altered cytotoxicity and drug-induced mutagenesis. We demonstrated that biased uracilation preferentially affect

Genomic Profile and Clinicopathologic Analyses of Wild-Type Gastrointestinal Stromal Tumors.

UNLABELLED: The driver genes of wild-type gastrointestinal stromal tumors (WT-GIST), particularly quadruple WT-GISTs (qWT-GIST), remain unclear. In this study, we collected 119 WT-GISTs from two cohorts and analyzed their clinicopathologic and genomic features, particularly for qWT-GISTs. Next-generation sequencing (NGS) revealed several fusion genes and gene mutations, such as ARID1B, SETD2, and PLCG2, in qWT-GISTs. Further integrated Kyoto Encyclopedia of Genes and Genomes pathway analysis revealed significantly enriched signaling pathways in qWT-GISTs, including the hypoxia-inducible factor

Machine learning prediction for AML based on 3D genome selected circRNA.

Acute myeloid leukemia (AML) is a clinically aggressive hematologic malignancy driven by complex genetic and epigenetic aberrations. Circular RNAs (circRNAs), characterized by covalently closed structures and exceptional stability, have emerged as promising diagnostic biomarkers. However, existing circRNA-based predictive models largely depend on differential expression, overlooking the potential impact of higher-order chromatin organization on circRNA formation and function. Here, we propose a machine learning framework that integrates three-dimensional (3D) genome architecture to refine circ

Case Report: Whole genome sequencing of small cell ovarian carcinomas.

Small Cell Carcinoma of the Ovary (SCCO) is an extremely rare form of ovarian cancer characterised by bi-allelic mutations in the SMARCA4 gene, a member of the SWI/SNF chromatin remodelling complex. Most previous analyses have characterised SCCO using whole exome sequencing; we present the treatment plans of two SCCO patients with post-treatment analysis of whole genome sequencing and tumour RNA sequencing which include structural variant and mutational signature analysis not previously reported in the literature for this cancer type. Both patients underwent salpingo-oophorectomy followed by B
