Molecular association of pathogenetic contributors to pre-eclampsia (pre-eclampsia associome).

BACKGROUND: Pre-eclampsia is the most common complication occurring during pregnancy. In the majority of cases, it is concurrent with other pathologies in a comorbid manner (frequent co-occurrences in patients), such as diabetes mellitus, gestational diabetes and obesity. Providing bronchial asthma, pulmonary tuberculosis, certain neurodegenerative diseases and cancers as examples, we have shown previously that pairs of inversely comorbid pathologies (rare co-occurrences in patients) are more closely related to each other at the molecular genetic level compared with randomly generated pairs of

Vaccine Design Against Leptospirosis Using an Immunoinformatic Approach.

Vaccination is the best way to prevent the spread of emerging or reemerging infectious disease. Current research for vaccine development is mainly focused on recombinant-, subunit-, and peptide-based vaccine. At this point, immunoinformatics has been proven as a powerful method for identification of potential vaccine candidates, by analyzing immunodominat B- and T-cell epitopes. This method can reduce the time and cost of experiment to a great extent, by reducing the number of vaccine candidates for experimental testing for their efficacy. This chapter describes the use of immunoinformatics an

Identification of inhibitors against the potential ligandable sites in the active cholera toxin.

The active cholera toxin responsible for the massive loss of water and ions in cholera patients via its ADP ribosylation activity is a heterodimer of the A1 subunit of the bacterial holotoxin and the human cytosolic ARF6 (ADP Ribosylation Factor 6). The active toxin is a potential target for the design of inhibitors against cholera. In this study we identified the potential ligandable sites of the active cholera toxin which can serve as binding sites for drug-like molecules. By employing an energy-based approach to identify ligand binding sites, and comparison with the results of computational

Discovery of Benzoxazole-Pyrimidinedione Hybrids as Novel Protoporphyrinogen Oxidase Inhibitors.

Protoporphyrinogen oxidase (PPO) is a well-established target for herbicide discovery. However, the development of new PPO inhibitors featuring novel scaffolds remains highly desirable to address herbicide resistance and improve application performance. In this study, a scaffold-hopping strategy was employed to incorporate a benzoxazole motif into pyrimidinedione-based PPO inhibitor frameworks, leading to the design and synthesis of a series of benzoxazole-pyrimidinedione hybrids. Among the synthesized compounds, XII07 and XII08 showed herbicidal activity against selected dicotyledonous and mo

Molecular Entropies of Conformationally Flexible, Gas-Phase Forms of Clinical Drugs: A Black-Box Approach Versus Systematic Sampling.

The results of the exhaustive conformational sampling are contrasted with metadynamics-based CREST simulations for a set of 13 gas-phase forms of clinical drug molecules retrieved from the CD25 dataset. [Chem. Sci. 2021, 12 (19), 6551] The GFN1- and GFN2-xTB methods complement each other in the identification of the most stable conformer. The GFN-FF performs worse due to fundamental differences between the force field and the density functional theory (DFT) potential energy surfaces. Conformational entropies (Sconf) from the systematic search as well as from the standard CREST entropy mode cal

MHC restriction is structurally encoded by the T cell receptor germline.

MHC restriction - the requirement for αβ T cell receptors (TCRs) to recognize Major Histocompatibility Complex (MHC) molecules when presenting peptide antigens - is a pillar of adaptive immunity. Here, we provide direct structural evidence for TCR germline-encoded recognition of MHC molecules irrespective of antigenic peptide. We engineered "germline-like" TCRs to eliminate CDR3 specificity for peptide, and a molecular clamping strategy to trap ultra-low-affinity complexes with peptide-MHC for cryo-EM. We find that germline-like TCR/pMHC docking modes are identical to wild-type T cell receptor

Structure- and Ligand-Based Discovery of Novel Non-Arginine-Based DDAH1 Inhibitors with Anti-Triple-Negative Breast Cancer Activity.

Dimethylarginine dimethylaminohydrolase 1 (DDAH1) regulates nitric oxide (NO) synthesis, a key mediator of abnormal neovascularisation, i.e., vasculogenic mimicry, in triple negative breast cancer (TNBC). DDAH1 inhibitors have shown to suppress vasculogenic mimicry; however, they are mostly arginine-based and have limited bioavailability. In this study, we used ligand- and structure-based approaches to discover novel nonarginine-based DDAH1 inhibitors. Computational screening of over 1 million compounds led to the selection of 52 candidates for experimental testing, of which four showed more t

Gene expression adaptation of metastases to their host tissue.

Adaptation of metastatic cells to their host tissue determines the pathogenicity of cancer. Yet, it remains elusive to what extent the host environment drives gene expression programs in metastatic cells. We present a new concept to identify adaptive mechanisms that enable metastases to establish themselves in a novel tissue context. We generated quadruple-paired single-cell RNA-sequencing data from malignant and benign tissues from untreated donors with colorectal adenocarcinoma and liver metastasis. Utilizing a computational approach, we deduce tissue-adaptive expression patterns by identify

NAFLD and Hypothyroidism: Deciphering Pivotal Genetic Variants, Cellular Expression Landscapes, and Spatial Architectures.

Thyroid hormones profoundly modulate hepatic fatty acid and cholesterol synthesis and turnover. Although nonalcoholic fatty liver disease (NAFLD) shows epidemiological links to hypothyroidism, the genetic substrates of this relationship remain unresolved. Integrating large-scale genome-wide association studies with single-cell transcriptomics, spatial transcriptomics, and single-cell chromatin accessibility via state-of-the-art computational approaches, we interrogated the association between NAFLD and hypothyroidism across organ systems, cellular expression landscapes, and molecular-genetic s

Giant Benign Ovarian Serous Cystadenoma in a Postmenopausal Woman.

Giant benign serous cystadenomas are ovarian tumors predominantly found in postmenopausal women, often presenting with nonspecific symptoms prior to diagnosis. This case study discusses an 80-year-old postmenopausal woman who experienced dyspnea and lower abdominal pain, leading to a contrast-enhanced abdominal computed tomography that revealed a well-defined giant cystic mass. The patient underwent a total hysterectomy with bilateral salpingo-oophorectomy (THBSO), with the excised specimen measuring 40 cm in diameter and weighing approximately 7.7 kg. Histopathological examination confirmed t

Molecular Bridge Engineering at the Anode/Electrolyte Interface: Synergistic MPS/ZnO Hybrid Corrosion Inhibition for High-Utilization Alkaline Al-H2O Batteries.

Aluminum-water (Al-H2O) batteries, enabling on-demand high-purity hydrogen production and simultaneous power output, hold great promise for hydrogen energy and electrochemical energy storage applications. However, severe self-corrosion of aluminum anode and parasitic hydrogen evolution reaction (HER) in highly alkaline electrolytes hinder their practical deployment. This work proposes a novel organic-inorganic hybrid corrosion inhibitor comprising sodium 3-mercapto-1-propanesulfonate (MPS) and zinc oxide (ZnO). Combined experimental and computational investigations demonstrate that a dense, ro

From in silico screening to experimental verification: Identification of novel umami peptides from tamarind (Tamarindus indica L.) seed proteins and their validation in enzymatic hydrolysates.

Umami peptides are key contributors to food flavor enhancement. In this study, novel umami peptides from tamarind seed proteins were identified using an integrated strategy combining in silico screening and experimental validation. A virtual peptide library was screened based on physicochemical properties and bioactivity, yielding six candidates (VSDY, DGIDF, AKNVSDYL, YNDPHC, VPPD, and NDPHCQY). Molecular docking and dynamics simulations revealed stable binding to the umami receptor T1R1/T1R3 via hydrogen bonding and hydrophobic interactions, with binding affinities of -7.9 to -8.8 kcal/mol.

Beyond the Continuum Theory: Conductance Scaling and Correlated Imaging in Atom-Scale Artificial Ion Channels.

Ion transport in artificial channels that mimic biological ion channel behavior can enable advances in neuromorphic computing and biomolecular sensing. We fabricate atom-scale artificial ion channels in multilayer hexagonal boron nitride (hBN), with dimensions comparable to biological ion channels, and demonstrate a distinct regime of ion transport. Channels ranging from 0.5 to 1.5 nm in diameter reveal unconventional ion transport under conditions of extreme confinement: the conductance G remains approximately constant regardless of bulk ion concentration c and is significantly enhanced as c

Molecular absorption and fluorescence property prediction via a multimodal consensus model: Winning solution for the Transmittance category of the 2nd EUOS/SLAS Joint Challenge.

The 2nd EUOS/SLAS Joint Challenge was a competition aimed at developing reliable computational models for predicting transmittance and fluorescence properties from the chemical structures of approximately 100,000 compounds. This paper describes the method that achieved 1st place in the blind test of the Transmittance category. Our approach is based on a consensus strategy that integrates diverse predictions from multiple model types, including gradient boosting decision trees, message passing neural networks (MPNNs), and Uni-Mol2, via a weighted ensemble, covering multimodal molecular represen

Novel Hapten Design Strategy Resulting in the Improvement of Antibody Sensitivity against Phorate.

The hapten design for linear organophosphorus pesticides that lacked aromatic rings, often failed to clarify the interaction between antigenic determinant and monoclonal antibodies (mAbs). To address this problem, we propose a novel hapten design strategy with a phorate as a model. Synthesis of four optimized haptens enabled, for the first time, the elucidation of the phorate recognition mechanism, identifying the alkyl chain skeleton and ethoxy groups as critical antigenic determinant. Computer-aided molecular modeling predictions and antiserum experience confirmed the strategy's feasibility,

First Zagreb energy of self-looped graphs: predictive insights into kidney infection drugs and theoretical bounds.

Graphs containing self-loops provide a versatile framework for modeling heteroatomic molecules, with each self-loop representing a hetero-atom. In this study, we investigate the predictive capability of the first Zagreb energy in relation to the physicochemical properties of kidney infection drugs, using their corresponding molecular graphs with self-loops. The analysis using linear, quadratic, cubic, and logarithmic regression models reveals a strong correlation between the first Zagreb energy and key physicochemical properties such as polarizability, molar refractivity, and molar volume. Spatial atlas of diabetic kidney disease reveals a B cell-rich subgroup.

Diabetic kidney disease (DKD), the leading cause of kidney failure, is marked by clinical and molecular heterogeneity, making therapeutic development exceedingly difficult1. Here we used Xenium and CosMx single-cell spatial transcriptomics, integrated with single-nucleus RNA sequencing, to build a cross-platform kidney atlas that makes tissue architecture computable for prognosis, non-invasive detection and patient selection. Using this atlas, we defined reproducible tissue niches and injury-linked microenvironments and uncovered a profibrotic context that expands with disease and tracks with

Whole-body molecular and cellular mapping of the laboratory mouse.

The laboratory mouse is a key model system for biomedical research, yet body-wide measurement tools are lacking. Here, we generate spatiotranscriptomics profiles of whole-mouse sections that accurately capture histological regions. We spatially assign 379 cell types across whole-mouse section profiles by building a reference dataset of 59M single cells coupled with a scalable computational method for cell-type assignment. Moreover, we exploit these whole-mouse profiles to create a machine learning pipeline, LABEL, which enables pan-body annotation of tissues and cell types on histology images

Spectroscopic Decoding of Ethanol-Water Clusters in Alcoholic Beverages.

Recent advances in spectroscopic techniques have provided molecular insights into the supramolecular structures of ethanol-water clusters (EWC) in alcoholic beverages. Sensory quality of these beverages is not only governed by trace flavor compounds but is fundamentally influenced by the dynamic, hydrogen-bonded networks formed between ethanol and water molecules. This review summarizes progress in elucidating the structural characteristics, stability, and transformation mechanisms of EWC across different alcoholic matrices, with a particular emphasis on contributions from multiscale spectrosc
