Prevalence of HIV-1 drug resistance in Eastern European and Central Asian countries.

BACKGROUND: Eastern Europe and Central Asia (EECA) is one of the regions where the HIV epidemic continues to grow at a concerning rate. Antiretroviral therapy (ART) coverage in EECA countries has significantly increased during the last decade, which can lead to an increase in the risk of emergence, transmission, and spread of HIV variants with drug resistance (DR) that cannot be controlled. Because HIV genotyping cannot be performed in these countries, data about HIV DR are limited or unavailable. OBJECTIVES: To monitor circulating HIV-1 genetic variants, assess the prevalence of HIV DR among

Pharmacological risk factors associated with hospital readmission rates in a psychiatric cohort identified using prescriptome data mining.

BACKGROUND: Worldwide, over 14% of individuals hospitalized for psychiatric reasons have readmissions to hospitals within 30 days after discharge. Predicting patients at risk and leveraging accelerated interventions can reduce the rates of early readmission, a negative clinical outcome (i.e., a treatment failure) that affects the quality of life of patient. To implement individualized interventions, it is necessary to predict those individuals at highest risk for 30-day readmission. In this study, our aim was to conduct a data-driven investigation to find the pharmacological factors influencin

Skin barrier-related genes in childhood atopic dermatitis, asthma, and allergy: A systematic review and meta-analysis.

Atopic dermatitis (AD), asthma, food allergy, and respiratory allergy are common childhood conditions with significant disease burden. Current understanding implicates the skin-barrier and the dual-allergen hypotheses in the pathophysiology of these allergic conditions. This systematic review and meta-analysis aimed to investigate the role of genes associated with primary skin barrier dysfunction in childhood atopic conditions. We conducted a comprehensive search across Embase, MEDLINE, Emcare, CINAHL, and Cochrane Central databases, yielding 6018 abstracts and 941 full-text articles, of which

Causality between immune cells and HER2-breast cancer: A 2‑sample Mendelian randomization study.

This study represents the first investigation employing 2-sample Mendelian randomization (MR), multi-marker analysis of genomic annotation (MAGMA), Metascape, and the Kaplan-Meier (K-M) plotter database to elucidate the causal relationship between immune cells (ICs) and human epidermal growth factor receptor 2 negative breast cancer (HER2-BC). The findings provide genetic evidence supporting the association between ICs and HER2-BC risk. The 2-sample data for the Mendelian randomization study were sourced from public databases. In this study, ICs were selected as the exposure factor, and HER2-B

Screening Potential Diagnostic Biomarkers of Lung Adenocarcinoma Related to Immune Infiltration Based on Single-Cell Proteomic Integration Analysis.

BACKGROUND: Macrophages play a crucial role in mediating immune infiltration in lung adenocarcinoma (LUAD). However, the potential of macrophage-related targets in the diagnosis and treatment of LUAD remains largely unexplored. METHODS: The proteome data of LUAD were obtained from the CPTAC database, and the single-cell sequencing (scRNA-seq) data of non-small-cell lung cancer (NSCLC) were collected from the GEO database. The differentially expressed proteins (DEPs) of LUAD and module proteins closely associated with clinical features were analyzed by the limma tool and WGCNA. The 61 intersec

Molecular genetics of infertility: loss-of-function mutations in humans and corresponding knockout/mutated mice.

BACKGROUND: Infertility is a major issue in human reproductive health, affecting an estimated 15% of couples worldwide. Infertility can result from disorders of sex development (DSD) or from reproductive endocrine disorders (REDs) with onset in infancy, early childhood or adolescence. Male infertility, accounting for roughly half of all infertility cases, generally manifests as decreased sperm count (azoospermia or oligozoospermia), attenuated sperm motility (asthenozoospermia) or a higher proportion of morphologically abnormal sperm (teratozoospermia). Female infertility can be divided into s

The pathogenesis and successful surgical treatment of cutaneous melanoma remain a mystery to this day, the unraveling of which has excited clinicians and research teams worldwide. The breakthrough regarding the interpretation of the pathogenesis of skin cancer and melanoma in particular in all likelihood concerns phototoxicity and photocarcinogenesis as some of the major factors associated with its occurrence. Extremely interesting and revealing are two types of observations/indisputable facts that definitely change completely the current vision of melanoma occurrence and progression: 1) The p

Identifying subtypes of heart failure from three electronic health record sources with machine learning: an external, prognostic, and genetic validation study.

BACKGROUND: Machine learning has been used to analyse heart failure subtypes, but not across large, distinct, population-based datasets, across the whole spectrum of causes and presentations, or with clinical and non-clinical validation by different machine learning methods. Using our published framework, we aimed to discover heart failure subtypes and validate them upon population representative data. METHODS: In this external, prognostic, and genetic validation study we analysed individuals aged 30 years or older with incident heart failure from two population-based databases in the UK (Cli

Dissecting the genetic features and evolution of Staphylococcus aureus sequence type 88: a global perspective.

Staphylococcus aureus sequence type (ST) 88, encompassing both methicillin-resistant S. aureus (MRSA) and methicillin-sensitive S. aureus (MSSA) phenotypes, is globally prevalent and commonly associated with skin and soft tissue infections. Despite its widespread occurrence, comprehensive genomic studies on this clone remain scarce. In this study, we performed detailed genomic analyses on 130 ST88 isolates derived from severe bloodstream infections alongside 275 publicly available ST88 sequences. Our phylogenetic analysis identified four distinct clades, with evidence suggesting independent ev

Risk Factors of Periodontitis: Evidence From Two-Sample Mendelian Randomization and Meta-Analysis.

AIM: Mendelian randomization is a more appropriate tool for causal inference, as the main suspected risk factors for periodontitis are difficult to test by randomized controlled trials due to ethical or feasibility issues. This study aimed to evaluate potential causal relationships between 50 known and suspected factors and periodontitis risk by a two-sample Mendelian randomization study and meta-analysis. METHODS: By utilizing the databases of the Gene-Lifestyle Interactions at Dental Endpoints (GLIDE) consortium and the Finnish Genetics (FinnGen) consortium, 25 obesity-related indicators (B

Integrative analysis reveals novel driver genes and molecular subclasses of hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) is a heterogeneous disease with various genetic and epigenetic abnormalities. Previous studies of HCC driver genes were primarily based on frequency of mutations and copy number alterations. Here, we performed an integrative analysis of genomic and epigenomic data from 377 HCC patients to identify driver genes that regulate gene expression in HCC. This integrative approach has significant advantages over single-platform analyses for identifying cancer drivers. Using this approach, HCC tissues were divided into four subgroups, based on expression of the transcript

Germline genetic variation in ETV6 and risk of childhood acute lymphoblastic leukaemia: a systematic genetic study.

BACKGROUND: Hereditary predisposition is rarely suspected for childhood acute lymphoblastic leukaemia (ALL). Recent reports of germline ETV6 variations associated with substantial familial clustering of haematological malignancies indicated that this gene is a potentially important genetic determinant for ALL susceptibility. Our aims in this study were to comprehensively identify ALL predisposition variants in ETV6 and to determine the extent to which they contributed to the overall risk of childhood ALL. METHODS: Whole-exome sequencing of an index family with several cases of ALL was done to

The Neisseria meningitidis serogroup A capsular polysaccharide O-3 and O-4 acetyltransferase.

Neisseria meningitidis serogroup A capsular polysaccharide (CPS) is composed of a homopolymer of O-acetylated, alpha1-->6-linked ManNAc 1-phosphate that is distinct from the capsule structures of the other meningococcal disease-causing serogroups, B, C, Y, and W-135. The serogroup A capsule biosynthetic genetic cassette consists of four open reading frames, mynA-D (sacA-D), that are specific to serogroup A, but the functions of these genes have not been well characterized. mynC was found to encode an inner membrane-associated acetyltransferase that is responsible for the O-acetylation of the C

A Multivariate Genomic Investigation of the Externalizing Spectrum and Suicide Risk.

Suicidal thoughts and behaviors originate from heterogeneous mechanisms, including behavioral disinhibition characteristic of "externalizing" disorders (e.g., substance use disorders, antisocial personality disorder, etc.). Prior work has demonstrated strong genetic overlap between externalizing and suicide attempts. In the current analysis, we investigate the co-occurrence between a broader array of suicide phenotypes (i.e., suicide deaths, non-fatal attempts, suicidal ideation) and the externalizing spectrum using data from the Million Veteran Program (MVP) Cohort. We leverage the large-scal

Further delineation of phenotype and genotype of Kenny-Caffey syndrome type 2 (phenotype and genotype of KCS type 2).

BACKGROUND: Kenny-Caffey syndrome type 2 (KCS2) is an extremely rare inherited disorder characterized by proportionate short stature, skeletal defects, ocular and dental abnormalities, and transient hypocalcemia. It is caused by variants in FAM111A gene. Diagnosis of KCS2 can be challenging because of its similarities to other syndromes, the absence of clear hallmarks and the deficient number of genetically confirmed cases. Here, we aimed to further delineate and summarize the genotype and phenotype of KCS2, in order to get a better understanding of this rare disorder, and promote early diagno
