Optical genome mapping enables constitutional chromosomal aberration detection.

Chromosomal aberrations including structural variations (SVs) are a major cause of human genetic diseases. Their detection in clinical routine still relies on standard cytogenetics. Drawbacks of these tests are a very low resolution (karyotyping) and the inability to detect balanced SVs or indicate the genomic localization and orientation of duplicated segments or insertions (copy number variant [CNV] microarrays). Here, we investigated the ability of optical genome mapping (OGM) to detect known constitutional chromosomal aberrations. Ultra-high-molecular-weight DNA was isolated from 85 blood

Optical mapping of the 22q11.2DS region reveals complex repeat structures and preferred locations for non-allelic homologous recombination (NAHR).

The most prevalent microdeletion in humans occurs at 22q11.2, a region rich in chromosome-specific low copy repeats (LCR22s). The structure of this region has defied elucidation due to its size, regional complexity, and haplotype diversity, and is not well represented in the human genome reference. Most individuals with 22q11.2 deletion syndrome (22q11.2DS) carry a de novo hemizygous deletion of ~ 3 Mbp occurring by non-allelic homologous recombination (NAHR) mediated by LCR22s. In this study, optical mapping has been used to elucidate LCR22 structure and variation in 88 individuals in thirty

The role of 2'-5'-oligoadenylate synthetase (OAS) proteins in HIV infection: innate antiviral immunity, viral persistence, and therapeutic opportunities.

Human immunodeficiency virus type 1 (HIV-1) establishes persistent infection despite robust innate immune responses and effective antiretroviral therapy, highlighting the importance of host antiviral mechanisms in regulating viral replication and persistence. Among interferon-stimulated genes, 2'-5'-oligoadenylate synthetase 1 (OAS1) is a key antiviral effector that senses viral double-stranded RNA and activates the OAS-RNase L pathway. Beyond its canonical antiviral activity, emerging evidence implicates OAS1 in immune regulation, viral latency, neuroinflammation, and retroviral disease progr

Systematic mapping of O-GlcNAc transferase and O-GlcNAcase defines disease-associated variants.

For decades, O-GlcNAcylation has been recognized as a critical posttranslational modification involved in numerous physiological processes and increasingly implicated in human disease. Despite substantial evidence linking O-GlcNAcylation to neurodegeneration and cancer, O-GlcNAc cycling enzymes were long considered so essential that any meaningful amino acid substitution would not be tolerated in humans. However, advances in genetic screening have recently identified viable single-nucleotide variants (SNVs) in O-GlcNAc Transferase (OGT) in individuals with X-linked intellectual disability (OGT

Phylogenetic patterns of gene rearrangements in four mitochondrial genomes from the green algal family Hydrodictyaceae (Sphaeropleales, Chlorophyceae).

BACKGROUND: The variability in gene organization and architecture of green algal mitochondrial genomes is only recently being studied on a finer taxonomic scale. Sequenced mt genomes from the chlorophycean orders Volvocales and Sphaeropleales exhibit considerable variation in size, content, and structure, even among closely related genera. However, sampling of mt genomes on a within-family scale is still poor and the sparsity of information precludes a thorough understanding of genome evolution in the green algae. METHODS: Genomic DNA of representative taxa were sequenced on an Illumina HiSeq

Short and long-read genome sequencing methodologies for somatic variant detection; genomic analysis of a patient with diffuse large B-cell lymphoma.

Recent advances in throughput and accuracy mean that the Oxford Nanopore Technologies PromethION platform is a now a viable solution for genome sequencing. Much of the validation of bioinformatic tools for this long-read data has focussed on calling germline variants (including structural variants). Somatic variants are outnumbered many-fold by germline variants and their detection is further complicated by the effects of tumour purity/subclonality. Here, we evaluate the extent to which Nanopore sequencing enables detection and analysis of somatic variation. We do this through sequencing tumou

Genomic diversity of Erwinia carotovora subsp. carotovora and its correlation with virulence.

We used genetic and biochemical methods to examine the genomic diversity of the enterobacterial plant pathogen Erwinia carotovora subsp. carotovora. The results obtained with each method showed that E. carotovora subsp. carotovora strains isolated from one ecological niche, potato plants, are surprisingly diverse compared to related pathogens. A comparison of 23 partial mdh sequences revealed a maximum pairwise difference of 10.49% and an average pairwise difference of 2.13%, values which are much greater than the maximum variation (1.81%) and average variation (0.75%) previously reported for

The complete chloroplast genome of Papaver setigerum and comparative analyses in Papaveraceae.

Papaver setigerum is an annual herb that is closely related to the opium poppy, P. somniferum. Genetic resources for P. setigerum are scarce. In the present study, we assembled the complete chloroplast (cp) genome of P. setigerum based on genome skimming data, and we conducted comparative cp genome analyses to study the evolutionary pattern in Papaveraceae. The cp genome of P. setigerum is 152,862 bp in length with a typical quadripartite structure. Comparative analyses revealed no gene rearrangement in the Papaveraceae family, although differences were evident in genome size, gene losses, as

Systems biology approach for mutational and site-specific structural investigation of DNA repair genes for xeroderma pigmentosum.

Xeroderma pigmentosum (XP) is a rare genetic skin disorder caused due to the extreme sensitivity for ultraviolet (UV) radiations. On its exposure, DNA acquires damages leading to skin and often neurological abnormalities. The DNA repair implicated in fixing UV-induced damages is NER and mutations in genes involved in NER and TLS form the basis of XP. The analyses of such mutations are vital for understanding XP and involved cancer genetics to facilitate the identification of crucial biomarkers and anticancer therapeutics. We detected the deleterious nsSNPs and examined them at structure-level

The octopus genome and the evolution of cephalopod neural and morphological novelties.

Coleoid cephalopods (octopus, squid and cuttlefish) are active, resourceful predators with a rich behavioural repertoire. They have the largest nervous systems among the invertebrates and present other striking morphological innovations including camera-like eyes, prehensile arms, a highly derived early embryogenesis and a remarkably sophisticated adaptive colouration system. To investigate the molecular bases of cephalopod brain and body innovations, we sequenced the genome and multiple transcriptomes of the California two-spot octopus, Octopus bimaculoides. We found no evidence for hypothesi

Pedigree-resolved genome assemblies reveal the structural and functional dynamics of tropical-temperate integration in elite maize.

The "Tropical-Temperate Integration" strategy, which involves the introgression of robust stress resistance from tropical germplasm into elite temperate lines, is a genomic imperative for stabilizing maize yields under climate change. Here, we investigated the genomic architecture of this strategy using KNY8009, a representative elite hybrid of the Huang-Huai-Hai summer maize region, by generating platinum-quality, pedigree-resolved genome assemblies across its lineage. We identified massive knob180 tandem repeat arrays as primary drivers of maize genome size plasticity and as hotspots for org

Multi-omics integration and artificial intelligence for the conservation and utilization of local chicken genetic resources.

Local chicken genetic resources (LCGRs), representing a unique gene pool shaped by millennia of natural and artificial selection, not only sustain the supply of high-quality protein but also serve as useful biological models for deciphering the evolution of complex traits and environmental adaptability. However, extensive introgression from commercial breeds is causing rapid genetic erosion. Systems biology and multi-omics technologies are reshaping our understanding of the regulatory networks underlying local chicken genetic resources. This review synthesizes four advances. First, at the geno

PeakCNV: A multi-feature ranking algorithm-based tool for genome-wide copy number variation-association study.

Copy Number Variation (CNV) refers to a type of structural genomic alteration in which a segment of chromosome is duplicated or deleted. To date, many CNVs have been identified as causative genetic elements for several diseases and phenotypes. However, performing a CNV-based genome-wide association study is challenging due to inconsistency in length and occurrence of CNVs across different individuals under investigation. One of the most efficient strategies to address this issue is building CNV regions (genomic regions in which CNVs are overlapping - CNVRs). However, this approach is susceptib

Genetic structuring and estimation of reproductive adults in Onchocerca volvulus: A genome-wide analysis across hosts and regions.

Genomic analysis of parasites can deepen our understanding of their transmission, population structure, and important biological characteristics. Onchocerciasis (river blindness), caused by the parasitic nematode Onchocerca volvulus, involves adult worms residing in subcutaneous nodules that produce larval-stage microfilariae (mf), which are routinely detected in the skin for diagnosis. Whole-genome studies of mf are limited; most analyses have focused on the mitochondrial genome. We conducted a genome-wide analysis with 94% median nuclear genome coverage, analyzing 171, 37, and 98 mf from 16,

Whole genome sequencing reveals complexity in both HPV sequences present and HPV integrations in HPV-positive oropharyngeal squamous cell carcinomas.

BACKGROUND: High risk human papillomaviruses (HPV) plays important roles in the development of cervical cancer, a number of other anogenital cancer and they are increasingly found in oropharyngeal squamous cell carcinoma (OPSCC), however there has not been comprehensive analysis about the role how these viruses play in the development of OPSCC. METHODS: To characterize the physical status of HPV within OPSCC and to determine the effect this has throughout the host genome, we have performed 30-40X whole genome sequencing (WGS) on the BGI sequencing platform on 34 OPSCCs: 28 of which were HPV p

Adaptive genomic signatures of globally invasive populations of the yellow fever mosquito Aedes aegypti.

In the arboviral vector Aedes aegypti, adaptation to anthropogenic environments has led to a major evolutionary shift separating the domestic Aedes aegypti aegypti (Aaa) ecotype from the wild Aedes aegypti formosus (Aaf) ecotype. Aaa mosquitoes are distributed globally and have higher vectorial capacity than Aaf, which remained in Africa. Despite the evolutionary and epidemiological relevance of this separation, inconsistent morphological data and a complex population structure have hindered the identification of genomic signals distinguishing the two ecotypes. Here we assessed the corresponde

Chromosome-Level Genome of Simulium vittatum Links Black Fly Cytogenetics to Genome Organization and Evolution.

Black flies (Diptera: Simuliidae) are important vectors of pathogens affecting human and animal health, yet the absence of a chromosome-level nuclear reference genome has constrained molecular and evolutionary studies of the family. Here, we present the first chromosome-level nuclear genome and a developmental transcriptomic resource for the long-established IS-7 laboratory lineage of Simulium vittatum . Combining Oxford Nanopore long-read sequencing with Hi-C scaffolding, we assembled a 340.4-Mb genome, with 99.1% of the assembly resolved into three chromosome-length scaffolds (N50=104.8 Mb,

Chromosomal instability in cell-free DNA is a serum biomarker for prostate cancer.

BACKGROUND: Genomic instability resulting in copy number variation is a hallmark of malignant transformation and may be identified through massive parallel sequencing. Tumor-specific cell free DNA (cfDNA) present in serum and plasma provides a real-time, easily accessible surrogate. METHODS: DNA was extracted from serum of 204 patients with prostate cancer (Gleason score 2-10), 207 male controls, and patients with benign hyperplasia (n = 10) and prostatitis (n = 10). DNA was amplified by use of random primers, tagged with molecular identifiers, sequenced on a SOLID system, and aligned to the

Treponema pallidum subsp. pallidum genetic population structure and relevance to syphilis prevention and treatment.

UNLABELLED: Syphilis, caused by the spirochete Treponema pallidum subsp. pallidum (TPA), is resurging globally, particularly in low- and middle-income countries. However, TPA genomic diversity and population structure in these settings remain poorly characterized. We investigated the global genetic diversity of syphilis spirochetes, sequencing 298 new TPA genomes from 11 countries across five continents, including underrepresented areas such as Argentina, Colombia, Malawi, Sri Lanka, and Vietnam. Combined with 1,409 public genomes, our dataset comprised 1,707 genomes. Hierarchical clustering i

Genomic variants distinguish Pseudomonas aeruginosa from cystic fibrosis sputum and bloodstream infection.

BACKGROUND: Pseudomonas aeruginosa is an opportunistic human pathogen that causes a variety of acute and chronic infections in humans. However, the genetic basis of its ability to cause distinct diseases in different body sites remains unclear. We aim to identify the genomic elements that distinguish P. aeruginosa derived from bloodstream infections and sputum from cystic fibrosis (CF). METHODS: We carried out phylogenetic analysis and genome-wide association study (GWAS) of a P. aeruginosa dataset consisting of 840 genomes derived from CF sputum and 249 genomes from bloodstream infections.
