Alternative end-joining catalyzes robust IgH locus deletions and translocations in the combined absence of ligase 4 and Ku70.

Class switch recombination (CSR) in B lymphocytes is initiated by introduction of multiple DNA double-strand breaks (DSBs) into switch (S) regions that flank immunoglobulin heavy chain (IgH) constant region exons. CSR is completed by joining a DSB in the donor S mu to a DSB in a downstream acceptor S region (e.g., S gamma1) by end-joining. In normal cells, many CSR junctions are mediated by classical nonhomologous end-joining (C-NHEJ), which employs the Ku70/80 complex for DSB recognition and XRCC4/DNA ligase 4 for ligation. Alternative end-joining (A-EJ) mediates CSR, at reduced levels, in th

Impaired lymphocyte development and antibody class switching and increased malignancy in a murine model of DNA ligase IV syndrome.

Hypomorphic mutations in DNA ligase IV (LIG4) cause a human syndrome of immunodeficiency, radiosensitivity, and growth retardation due to defective DNA repair by the nonhomologous end-joining (NHEJ) pathway. Lig4-null mice are embryonic lethal, and better mouse models are needed to study human LigIV syndrome. We recently identified a viable mouse strain with a Y288C hypomorphic mutation in the Lig4 gene. Lig4Y288C mice exhibit a greater than 10-fold reduction of LigIV activity in vivo and recapitulate the immunodeficiency and growth retardation seen in human patients. Here, we have demonstrate

Progressive Purkinje cell degeneration in tambaleante mutant mice is a consequence of a missense mutation in HERC1 E3 ubiquitin ligase.

The HERC gene family encodes proteins with two characteristic domains: HECT and RCC1-like. Proteins with HECT domains have been described to function as ubiquitin ligases, and those that contain RCC1-like domains have been reported to function as GTPases regulators. These two activities are essential in a number of important cellular processes such as cell cycle, cell signaling, and membrane trafficking. Mutations affecting these domains have been found associated with retinitis pigmentosa, amyotrophic lateral sclerosis, and cancer. In humans, six HERC genes have been reported which encode two…

Toponomics analysis of functional interactions of the ubiquitin ligase PAM (Protein Associated with Myc) during spinal nociceptive processing.

Protein associated with Myc (PAM) is a giant E3 ubiquitin ligase of 510 kDa. Although the role of PAM during neuronal development is well established, very little is known about its function in the regulation of synaptic strength. Here we used multiepitope ligand cartography (MELC) to study protein network profiles associated with PAM during the modulation of synaptic strength. MELC is a novel imaging technology that utilizes biomathematical tools to describe protein networks after consecutive immunohistochemical visualization of up to 100 proteins on the same sample. As an in vivo model to mo

Detection and serotyping of dengue virus in serum samples by multiplex reverse transcriptase PCR-ligase detection reaction assay.

The detection and successful typing of dengue virus (DENV) from patients with suspected dengue fever is important both for the diagnosis of the disease and for the implementation of epidemiologic control measures. A technique for the multiplex detection and typing of DENV serotypes 1 to 4 (DENV-1 to DENV-4) from clinical samples by PCR-ligase detection reaction (LDR) has been developed. A serotype-specific PCR amplifies the regions of genes C and E simultaneously. The two amplicons are targeted in a multiplex LDR, and the resultant fluorescently labeled ligation products are detected on a univ

Neuronal morphogenesis is regulated by the interplay between cyclin-dependent kinase 5 and the ubiquitin ligase mind bomb 1.

Neuronal communication requires the coordinated assembly of polarized structures including axons, dendrites, and synapses. Here, we report the identification of a ubiquitin ligase mind bomb 1 (Mib1) in the postsynaptic density and the characterization of its role in neuronal morphogenesis. Expression of Mib1 inhibits neurite outgrowth in cell culture and its gene deletion enhances synaptic growth at the neuromuscular junction in Drosophila. The analysis of Mib1 interactome by mass spectrometry revealed that Mib1 primarily interacts with membrane trafficking proteins [e.g., EEA1 (early endosoma

Parkin is an E3 ubiquitin-ligase for normal and mutant ataxin-2 and prevents ataxin-2-induced cell death.

Expansion of the polyQ repeat in ataxin-2 results in degeneration of Purkinje neurons and other neuronal groups including the substantia nigra in patients with spinocerebellar ataxia type 2 (SCA2). In animal and cell models, overexpression of mutant ataxin-2 induces cell dysfunction and death, but little is known about steady-state levels of normal and mutant ataxin-2 and cellular mechanisms regulating their abundance. Based on preliminary findings that ataxin-2 interacted with parkin, an E3 ubiquitin ligase mutated in an autosomal recessive form of Parkinsonism, we sought to determine whether

Homozygosity mapping with SNP arrays identifies TRIM32, an E3 ubiquitin ligase, as a Bardet-Biedl syndrome gene (BBS11).

The identification of mutations in genes that cause human diseases has largely been accomplished through the use of positional cloning, which relies on linkage mapping. In studies of rare diseases, the resolution of linkage mapping is limited by the number of available meioses and informative marker density. One recent advance is the development of high-density SNP microarrays for genotyping. The SNP arrays overcome low marker informativity by using a large number of markers to achieve greater coverage at finer resolution. We used SNP microarray genotyping for homozygosity mapping in a small c

Replication failure, genome instability, and increased cancer susceptibility in mice with a point mutation in the DNA ligase I gene.

DNA ligase I has a key role in DNA replication in the joining together of short replication intermediates. We used gene targeting to introduce a point mutation into the mouse DNA ligase I gene that was present in a human cancer patient with immunodeficiency and a cellular accumulation of DNA replication intermediates. Mutant mice grew more slowly and showed hematopoietic defects at critical stages at which the demands for DNA replication were highest. In the spleen and thymus of mutant mice, the accumulation of a sub-G1, but nonapoptotic, population was observed that we believe may represent c

Loss of E3 ligase Ube4A Disrupts Colon Homeostasis and Accelerates Experimental Colitis via Altered Lipid Handling.

BACKGROUND: Ubiquitin-dependent signaling is essential for maintaining intestinal homeostasis and its dysregulation contributes to chronic intestinal disorders, such as Inflammatory Bowel Disease (IBD). Ube4A is a U-box E3/E4 ubiquitin ligase involved in lipid metabolism and insulin signaling in metabolic tissues. Autoantibodies against Ube4A have been identified in patients with IBD and are associated with disease long-term complications. Despite these clinical associations, the physiological role of Ube4A in the gastrointestinal tract remains unknown. This study aimed to define the function

TRIM16: a context-dependent E3 ligase in autophagy, oxidative stress, and immune regulation - from cancer and systemic disease.

TRIM16 is an atypical tripartite motif (TRIM) family E3 ligase that retains catalytic activity via its RING-like B-box domains, functioning primarily as a versatile molecular scaffold. This architecture enables TRIM16 to coordinate key cellular processes. These include oxidative stress responses (via the p62-KEAP1-NRF2 axis), secretory autophagy, lysophagy, and immune regulation, which collectively maintain cellular homeostasis. Emerging evidence highlights TRIM16 as a context-dependent regulator whose functions are shaped by cell type and microenvironment. In cancer, it acts as a tumor suppre

Loss of UBIQUITIN-PROTEIN LIGASE 3 (UPL3) impairs cellulose-xylan structural organization in Arabidopsis seed mucilage.

Arabidopsis thaliana seeds release large capsules of mucilaginous polysaccharides, whose adherence depends not only cellulose and hemicellulose biosynthesis but also their interactions. However, the key proteins regulating the connection within this polysaccharide network in the seed coat mucilage remain unclear and require further investigation. Through reverse genetics, we demonstrate that UBIQUITIN-PROTEIN LIGASE 3 (UPL3), a nucleus-localized, HECT E3 ligase protein, is required for the proper organization of cellulosic rays in seed coat mucilage. Disruption of UPL3 results in an enlarged s

A GWAS-identified U-box E3 ligase MsPUB6 is positively regulated by MsDREB1C and contributes to drought tolerance in alfalfa.

U-box-type E3 ubiquitin ligases (PUBs) are critical for signaling homeostasis and abiotic stress responses via substrate ubiquitination, yet their upstream transcriptional regulation remains largely unexplored, especially in alfalfa drought adaptation. Through GWAS of 171 alfalfa accessions, we identified a novel U-box gene, MsPUB6, on chromosome 3, which encodes a protein with E3 ubiquitin ligase activity and is induced by drought, cold, salt, and ABA. Overexpression and virus-induced gene silencing (VIGS) revealed that MsPUB6 positively regulates drought tolerance by enhancing antioxidant en…

RNF126 in Physiology and Disease: A Multifunctional RING-Type E3 Ubiquitin Ligase in Protein Homeostasis, DNA Repair, and Cancer.

Ring finger protein 126 (RNF126) is a RING-type E3 ubiquitin ligase that has recently emerged as a multifaceted regulator of cellular homeostasis, stress adaptation, and disease progression. Through its structurally distinct zinc-finger and catalytic RING domains, RNF126 orchestrates substrate recognition and ubiquitin transfer, generating diverse ubiquitin linkages with both proteolytic and nonproteolytic functions. Initially characterized as a component of the protein quality control (PQC) machinery, RNF126 cooperates with chaperones such as BAG6 and UBQLN1 to eliminate mislocalized and misf

E3 Ubiquitin Ligase RNF10 Negatively Regulates Rbpjk Expression During Vascular Calcification in Chronic Kidney Disease.

BACKGROUND: Vascular calcification is frequent among patients with chronic kidney disease, in which vascular smooth muscle cells (VSMCs) play a key pathological role. Our previous research revealed that the E3 ubiquitin ligase RNF10 (ring finger protein 10) regulates VSMC hyperproliferation and apoptosis; however, the function of RNF10 in vascular calcification remains unknown. METHODS: Serum RNF10 levels were assessed in 2 independent cross-sectional chronic kidney disease patient cohorts with vascular calcification. RNF10 expression was assessed in calcified rat aortas and VSMCs. The effect

E3 ubiquitin-ligase Hakai regulates LRP4 stability and Wnt/β-catenin signalling in colorectal cancer cells.

The epithelial-mesenchymal transition is associated with the acquisition of cancer stem cell (CSC) traits that promote metastasis and therapy resistance. Here, we investigated the role of the E3 ubiquitin-ligase Hakai in regulating CSC-associated properties in colorectal cancer. Using tumoursphere models, loss-of-function approaches, proteomics, bioinformatics, and Wnt/β-catenin pathway studies, we found that Hakai depletion reduced tumoursphere formation, CSC marker expression, and Wnt target gene activation. Mechanistically, our findings support that Hakai regulates LRP4 stability, a negativ

E3 ubiquitin ligase NKLAM/RNF19b suppresses myc-driven B cell lymphomagenesis in Eμ-myc mice.

INTRODUCTION: Natural Killer Lytic-Associated Molecule (NKLAM) (also known as RNF19b) is a membrane-bound E3 ubiquitin ligase. Previous studies demonstrated a role of NKLAM in natural killer (NK) cell function and pro-inflammatory cytokine production by macrophages. Studies using lymphoma, melanoma and breast cancer cells found that tumor dissemination and metastasis are greater in NKLAM-deficient knockout (KO) mice than in wild type (WT) mice, indicating that NKLAM participates in controlling tumor development in vivo. METHODS: We employed the Eμ-myc mouse model to determine whether NKLAM in
