Molecular Binding Contributes to Concentration Dependent Acrolein Deposition in Rat Upper Airways: CFD and Molecular Dynamics Analyses.

Existing in vivo experiments show significantly decreased acrolein uptake in rats with increasing inhaled acrolein concentrations. Considering that high-polarity chemicals are prone to bond with each other, it is hypothesized that molecular binding between acrolein and water will contribute to the experimentally observed deposition decrease by decreasing the effective diffusivity. The objective of this study is to quantify the probability of molecular binding for acrolein, as well as its effects on acrolein deposition, using multiscale simulations. An image-based rat airway geometry was used t

Proteolytic enzyme models as tunable preclinical platforms for investigating intervertebral disc degeneration.

Lower back pain (LBP) caused by intervertebral disc (IVD) degeneration is a major global health burden, with significant socioeconomic costs. This review examines proteolytic enzyme-based models for inducing IVD degeneration, focusing on their advantages over mechanical and puncture methods, which often fail to replicate the chronic, multifactorial nature of human degeneration. Enzymatic models, such as chemonucleolysis using chondroitinase ABC (ChABC), chymopapain, collagenase, papain, and trypsin, selectively degrade extracellular matrix components like aggrecan and collagen, mimicking the b

A compendium of next-generation patient-derived models for diverse cancers.

The development of new therapeutics and the validation of pathogenetic cancer mechanisms require representative laboratory models1,2. However, existing collections represent only a fraction of the diversity observed in human cancer2-4. Recent technologies have enabled efficient in vitro model derivation (for example, tumour organoids)5. However, whether these maintain essential properties of patient tumours during long-term expansion has not been systematically investigated. Here we present results of a large-scale international programme-the Human Cancer Models Initiative-which involved the g

Rodent models in polycystic ovarian syndrome: Dissecting reproductive and metabolic phenotypes for therapeutic advancements.

The most prevalent reason for female infertility is polycystic ovarian syndrome (PCOS) exhibiting two of three phenotypes including biochemical or clinical hyperandrogenism, anovulation and polycystic ovaries. Insulin resistance and obesity are common in PCOS-afflicted women. Androgens are thought to be the primary cause of PCOS causing symptoms including anovulation, follicles that resemble cysts, higher levels of the luteinizing hormone (LH), increased adiposity, and insulin resistance. However, due to the heterogeneity of PCOS, it is challenging to establish a single model that accurately m

Common mouse models of tauopathy reflect early but not late human disease.

BACKGROUND: Mouse models that overexpress human mutant Tau (P301S and P301L) are commonly used in preclinical studies of Alzheimer's Disease (AD) and while several drugs showed therapeutic effects in these mice, they were ineffective in humans. This leads to the question to which extent the murine models reflect human Tau pathology on the molecular level. METHODS: We isolated insoluble, aggregated Tau species from two common AD mouse models during different stages of disease and characterized the modification landscape of the aggregated Tau using targeted and untargeted mass spectrometry-base

Opinion: more mouse models and more translation needed for ALS.

Amyotrophic lateral sclerosis is a complex disorder most of which is 'sporadic' of unknown origin but approximately 10% is familial, arising from single mutations in any of more than 30 genes. Thus, there are more than 30 familial ALS subtypes, with different, often unknown, molecular pathologies leading to a complex constellation of clinical phenotypes. We have mouse models for many genetic forms of the disorder, but these do not, on their own, necessarily show us the key pathological pathways at work in human patients. To date, we have no models for the 90% of ALS that is 'sporadic'. Potenti

Magnetic Resonance Imaging in Animal Models of Alzheimer's Disease Amyloidosis.

Amyloid-beta (Aβ) plays an important role in the pathogenesis of Alzheimer's disease. Aberrant Aβ accumulation induces neuroinflammation, cerebrovascular alterations, and synaptic deficits, leading to cognitive impairment. Animal models recapitulating the Aβ pathology, such as transgenic, knock-in mouse and rat models, have facilitated the understanding of disease mechanisms and the development of therapeutics targeting Aβ. There is a rapid advance in high-field MRI in small animals. Versatile high-field magnetic resonance imaging (MRI) sequences, such as diffusion tensor imaging, arterial spi

The use of animal models in multiple myeloma.

In myeloma, the understanding of the tissular, cellular and molecular mechanisms of the interactions between tumor plasma cells and bone cells have progressed from in vitro and in vivo studies. However none of the known animal models of myeloma reproduce exactly the human form of the disease. There are currently three types of animal models: (1) injection of pristane oil in BALB/c mice leads to intraperitoneal plasmacytomas but without bone marrow colonization and osteolysis; (2) injection of malignant plasma cell lines in immunodeficient mice SCID or NOD/SCID; the use of the SCID-hu or SCID-r

The contribution of epithelial-mesenchymal transition to renal fibrosis differs among kidney disease models.

The impact of the epithelial-mesenchymal transition (EMT) to the formation of renal fibrosis has been debated in several lineage-tracing studies, with conflicting findings. Such disparities may have arisen from varying experimental conditions such as different disease models, the mouse strain, and type of genetic alteration used. In order to determine the contribution of these factors to EMT, we generated four kidney disease models in several mouse strains genetically modified to express enhanced green fluorescence protein (EGFP) in cortical tubular epithelial cells under the control of the γ-

Exploiting Bridged Conformations for Precise Molecular Recognition in the Design of KRAS-Selective, Orally Available Macrocyclic Peptides.

Macrocyclic peptides are attracting attention as a promising therapeutic modality for addressing intracellular targets that are traditionally difficult to address with conventional small molecules or antibodies. In this study, we present the chemical optimization process behind the development of AUBE00 (AP7400, compound 30), a KRAS-selective inhibitor based on a scaffold similar to LUNA18, an orally bioavailable macrocyclic peptide RAS inhibitor. Achieving KRAS isoform selectivity is exceptionally challenging due to the nearly identical backbone structures of KRAS, HRAS, and NRAS (Cα RMSD < 1

Autism-associated substitutions at ASN374 disrupt forkhead box P2-mediated regulation of DNA binding by t-box brain protein 1.

TBR1 is a neurodevelopmental transcription factor whose function depends on the coordinated integration of DNA binding with regulatory protein-protein interactions. Despite physiological links between TBR1 and other transcription factors, the biochemical mechanisms that couple DNA binding to partner-mediated regulation, and how these processes are disrupted by disease-associated variants, remain poorly defined. Here we provide the first direct biochemical evidence that the FOXP2 forkhead domain (FHD) binds the TBR1 T-box domain and we show that this interaction is modulated by residue Asn374.

Mapping the Reactivity of Two Pharmacologically Active Organopalladium Compounds toward the Model Protein RNase A Using a Dual ESI MS and X-ray Diffraction Investigative Approach.

Organopalladium compounds are a new class of metal-based drugs with significant yet largely unexplored therapeutic potential. Previous studies have suggested that these compounds act as prodrugs that can strongly interact with protein targets. However, the underlying protein metalation processes have scarcely been investigated to date. To gain a deeper insight into this issue, we analyzed the interactions of two representative organopalladium compounds with the model protein RNase A using a strategy that combined electrospray ionization mass spectrometry (ESI MS) and X-ray crystallography. Discovery and optimization of 2,3-Dihydroindole derivatives as STING receptor allosteric agonists.

STING allosteric agonists targeting the cryptic pocket in the transmembrane domain (TMD) could overcome the limitations of membrane permeability and oligomerization instability that are inherent to conventional cGAMP mimetics. Although compounds such as C53 and NVS-STG2 have been reported as TMD-targeting agonists, their therapeutic potential is restricted by insufficient potency. In this work, compound LA24 was identified as a novel potent STING allosteric agonist through structure-based multilevel virtual screening combined with rational optimization. It exhibited an EC₅₀ value of 0.82 μM, b

Molecular cloning, expression, and bioinformatics analysis of the CueO laccase gene from Escherichia coli SDB2.

BACKGROUND: Laccase CueO, a multicopper oxidase, possesses the capability to degrade phenolic compounds. In prior research, a strain of Escherichia coli named SDB2, isolated from chicken cecum, was found to degrade sinapine (a phenolic constituent of rapeseed meal) through the secretion of laccase CueO. Herein, the cloning, expression, and bioinformatics analysis of the CueO gene derived from E. coli SDB2 are reported. METHODS AND RESULTS: Sequence analysis indicated that SDB2 CueO comprised 1551 bp, 516 amino acids, a putative molecular weight of 56.65 kDa, and an isoelectric point (pI) of 6

Homology Modeling of Type-P5 ATPases from the Malaria Parasite: Insight into Their Functions and Evolution, and Implications About the Effect and Role of Intrinsically Disordered Protein Structure.

Type-P5 ATPases are the least characterized among the P-type ATPases and this is especially true in the case of the malaria parasite. In this study, Spf1, a subtype-P5A ATPase of yeast, and ATP13A2, a subtype-P5B ATPase of humans, were used as templates to extensively characterize the sequences and structural features of haemosporidian type-P5 ATPases. Malaria parasites have both subtype-P5A and subtype-P5B ATPase genes and the structural features of the proteins recapitulate the known structures of subtype-P5A and subtype-P5B ATPases. Detailed structural analysis detected an additional α-heli

The pivotal role of histidine 976 in human histone deacetylase 4 for enzyme function and ligand recognition.

Human histone deacetylase 4 (HDAC4) belongs to class IIa of the zinc-dependent histone deacetylases. HDAC4 is an established target for various indication areas, in particular Huntington's disease, heart failure and cancer. To reduce unwanted side effects, it is advantageous to develop isozyme-selective inhibitors, which poses a major challenge due to the highly conserved active centers of the HDAC family. According to current knowledge it is assumed that H976 in HDAC4wt occurs exclusively in the out-conformation and thus the selective foot pocket is constitutively open. In contrast, the side

Synthesis and Evaluation of diaryl ether modulators of the leukotriene A4 hydrolase aminopeptidase activity.

Activation of the aminopeptidase (AP) activity of leukotriene A4 hydrolase (LTA4H) presents a potential therapeutic strategy for resolving chronic inflammation. Previously, ARM1 and derivatives were found to activate the AP activity using the alanine-p-nitroanilide (Ala-pNA) as a reporter group in an enzyme kinetics assay. As an extension of this previous work, novel ARM1 derivatives were synthesized using a palladium-catalyzed Ullmann coupling reaction and screened using the same assay. Analogue 5, an aminopyrazole (AMP) analogue of ARM1, was found to be a potent AP activator with an AC50 of

Molecular Structure of the Na+,K+-ATPase α4β1 Isoform in Its Ouabain-Bound Conformation.

Na+,K+-ATPase is the active ion transport system that maintains the electrochemical gradients for Na+ and K+ across the plasma membrane of most animal cells. Na+,K+-ATPase is constituted by the association of two major subunits, a catalytic α and a glycosylated β subunit, both of which exist as different isoforms (in mammals known as α1, α2, α3, α4, β1, β2 and β3). Na+,K+-ATPase α and β isoforms assemble in different combinations to produce various isozymes with tissue specific expression and distinct biochemical properties. Na+,K+-ATPase α4β1 is only found in male germ cells of the testis and

Different receptor models show differences in ligand binding strength and location: a computational drug screening for the tick-borne encephalitis virus.

The tick-borne encephalitis virus (TBE) is a neurotrophic disease that has spread more rapidly throughout Europe and Asia in the past few years. At the same time, no cure or specific therapy is known to battle the illness apart from vaccination. To find a pharmacologically relevant drug, a computer-aided drug screening was initiated. Such a procedure probes a possible binding of a drug to the RNA Polymerase of TBE. The crystal structure of the receptor, however, includes missing and partially modeled regions, which rendered the structure incomplete and of questionable use for a thorough drug s
