Vertebrate Hox Clusters as Transposon Repellents Against the Genomic Accordion Model.

Hox genes, organized in compact genomic clusters, have been central to developmental biology for decades since the discovery of homeotic transformations. Their spatiotemporally regulated expressions strikingly parallel genomic order (3' to 5'), reflecting a deeply conserved blueprint underlying animal form. Advances in genome sequencing have further revealed their unique features, including a remarkably constant length, typically around 100 kilobases in vertebrates, and a striking scarcity of repetitive elements, which commonly reshape genome architecture elsewhere. Given that intergenic regio

Mitochondrial Genome Comparison and Phylogenetic Analysis of the Family Carabidae (Coleoptera: Adephaga).

The family Carabidae, one of the largest families within Coleoptera, represents one of the most important groups of predatory insects and bioindicators in ecosystems, playing significant roles in agricultural pest control and ecological environment assessment. However, the phylogenetic relationships within this family remain poorly resolved, and publicly available mitochondrial genome data remain limited. In this study, we employed high-throughput sequencing to determine and report for the first time the complete mitogenomes of four carabid species-Poecilus fortipes (Chaudoir, 1850) and Poecil

A highly sensitive amplicon sequencing workflow for genomic surveillance of Usutu virus.

Genomic surveillance of Usutu virus (USUV) in blood donors is hampered by extremely low viral loads, which usually prevent reliable genome sequencing. We developed and validated a tiled amplicon-based sequencing protocol optimized for low-titer samples. Serial dilutions of four phylogenetically distinct USUV lineages showed ≥ 95% genome recovery above 100 RNA copies/µL and 65-98% recovery between 3 and 100 copies/µL. We applied the method to 27 USUV-positive blood donors from Germany (median 1.70 copies/µL), achieving lineage assignment in 74% and ≥ 70% genome coverage in 63% of samples. This

Genomic mining of Bacillus safensis and Enterococcus lactis from food sources.

The growing complexity of food-safety systems and the increasing emergence of multidrug-resistant (MDR) foodborne pathogens demonstrate the importance of enhanced genomic surveillance. This study employed whole genome sequencing (WGS) to characterise the genomes of Bacillus safensis NWU MK_WT, Enterococcus lactis ENT7_CNKT_NWU, and ENT3_CNKT_NWU, isolated from food sources. Phenotypic antibiotic susceptibility testing revealed that all strains displayed MDR phenotypes, with resistance to erythromycin, ampicillin, and meropenem. Genome assemblies ranged from 2.6 to 3.7 Mb, exhibiting high compl

Clinical, cellular, and genomic consequences of a population-enriched SETD1A missense variant.

Rare variants in SETD1A, encoding a histone H3K4 methyltransferase, are among the strongest genetic risk factors for schizophrenia. Exome sequencing (n=3,736) revealed a population-enriched SETD1A missense variant (P596L) in the Lancaster Old Order Amish founder population, presenting a unique opportunity to elucidate variant-specific, multi-scale mechanisms. Psychiatric and cognitive phenotyping revealed nearly two-fold increased risk for bipolar disorder, accompanied by allele dose-dependent cognitive deficits in adulthood. Induced pluripotent stem cells (iPSCs) from homozygous carriers exhi

Genomic characterization of an Apennine heeling dog population: insights into diversity and conservation.

Over centuries, dogs have accompanied human populations during seasonal livestock movements associated with transhumance, contributing to the development of specialized pastoral dog populations. This study focuses on a population of heeling dogs distributed across the Italian Apennines, here referred to as Apennine heeling dogs, traditionally selected by shepherds based on homogeneous morphological and behavioral traits. The aim of the present study was to provide a genome-wide characterization of this population and to investigate its genetic relationships with other shepherd and herding bree

The evolutionary impact of Robertsonian fusions: linking genomic architecture, recombination and reproduction.

Determining the genomic basis of speciation remains a central challenge in evolutionary biology, including the role of large-scale structural genome reorganizations, such as inversions and chromosomal fusions. While extensive theoretical and empirical work has shown that inversions can facilitate adaptation and speciation by suppressing recombination and maintaining co-adapted gene complexes, the evolutionary role of chromosomal fusions remains comparatively underexplored. This gap contrasts with the widespread occurrence of chromosomal fusions across eukaryotes. Here, we synthesize current kn

New genomic and transposable element annotation of the microsporidian parasite Anncaliia algerae.

Anncaliia algerae Undeen is an obligate intracellular microsporidian parasite with an unusually broad host range and a genome enriched in transposable elements (TEs). Using PacBio HiFi sequencing and transcriptomic support, we generated a near chromosome-level assembly of the A. algerae Undeen strain. The haploid genome spans 11.78 Mb in 17 contigs and contains 2705 protein-coding genes. This high-quality assembly provides a detailed view of genome architecture and ploidy. Remarkably, TEs occupy about 24% of the genome and are represented by 4972 copies distributed across 260 families, highlig

AdmixLD: fast genome-scale inference of ancestry disequilibrium in hybrid zones.

SUMMARY: Hybrid zones represent powerful natural systems for studying reproductive isolation and speciation. One key genomic signature of genetic incompatibilities and epistatic interactions is linkage disequilibrium (LD)-non-random associations between loci from different lineage backgrounds, generated by selection against maladaptive allele combinations. However, admixture alone induces strong genome-wide LD in hybrid populations, obscuring selection-driven signals. Here, we present AdmixLD, a fast, scalable C++ tool for genome-wide LD scanning in hybrid zones that estimates LD using partial

Whole-Genome Deep Learning Predicts Chemotherapy Response in Colorectal Cancer.

Chemotherapy response in colorectal cancer (CRC) exhibits significant heterogeneity, with current clinical predictors failing to capture complex genomic determinants of resistance. We developed a hybrid deep learning framework integrating convolutional neural networks (CNNs) and bidirectional long short-term memory (BiLSTM) networks to analyze whole-genome somatic mutations, evolutionary conservation, chromatin accessibility, and 3D genome architecture in 2,546 TCGA patients. An attention mechanism identified predictive genomic regions. The model achieved an AUC of 0.92 (95% CI: 0.89-0.94) in

Genomic determinants of response to alpelisib plus fulvestrant in the SOLAR-1 trial.

BACKGROUND: Approximately 40% of patients with hormone receptor (HR)-positive, human epidermal growth factor receptor 2 (HER2)-negative advanced breast cancer (ABC) have PIK3CA alterations, which contributes to endocrine therapy resistance. Alpelisib, an α-selective phosphatidylinositol 3-kinase inhibitor and degrader, given in combination with fulvestrant, is approved for the treatment of PIK3CA-mutated, HR-positive, HER2-negative ABC, based on the results of the SOLAR-1 trial (NCT02437318). Aside from PIK3CA, other gene alterations are associated with poor prognosis and limited response to t

Defining a tandem repeat catalog and variation clusters for genome-wide analyses.

Tandem repeat (TR) catalogs are important components of repeat genotyping studies as they define the genomic coordinates and expected motifs of all TR loci being analyzed. In recent years, genome-wide studies have used catalogs ranging in size from fewer than 200,000 to over 7 million loci. Where these catalogs overlapped, they often disagreed on locus boundaries, hindering the comparison and reuse of results across studies. Now, with multiple groups developing public databases of TR variation in large population cohorts, there is a risk that, without sufficient consensus in the choice of locu

Genomic and epidemiological identification of Pseudomonas aeruginosa transmission chains and in hospital ICUs.

BACKGROUND: Pseudomonas aeruginosa (PA) is an opportunistic pathogen that poses a significant threat to hospitalized patients, particularly in intensive care units (ICUs) due to its ability to contaminate the environment and subsequently infect vulnerable patients. This study seeks to demonstrate that genomic data is an accessible, rapid, and robust genomic epidemiological tool that can be used in a clinical or diagnostic setting to improve our understanding of PA transmission dynamics and enhance infection prevention and control strategies. RESULTS: We performed analysis on 2046 PA isolates

Modified meiosis in the tardigrade Hypsibius exemplaris maintains heterozygosity across the genome.

In asexual reproduction, meiosis must be bypassed or altered to maintain ploidy from mother to daughter without fertilization. Most of the ways meiosis can be modified to this end are expected to reduce heterozygosity within individuals; however, many asexual species are highly heterozygous. Asexual reproduction is especially common among species of microscopic, desiccation-tolerant animals such as rotifers, nematodes, and tardigrades, but the cellular and genetic mechanisms underlying asexual reproduction have not been definitively documented in any species of tardigrade. Here, we show that t

Genomic and functional characterization of a lytic Klebsiella phage UHKP with antibiofilm activity.

Klebsiella pneumoniae is an opportunistic pathogen causing severe hospital-acquired infections, and it rapidly acquires multidrug resistance. Its robust biofilm formation further complicates treatment and drives interest in phage therapy. A phage UHKP was isolated from hospital sewage using an MDR K. pneumoniae strain (KP-03). UHKP formed clear plaques and having phage titer 2.3 × 109 PFU/mL. Host-range testing on 19 clinical isolates showed a narrow spectrum. Only four MDR strains (KP-03, KP-05, KP-08, KP-11) and one K-17 serotype were lysed, with no activity on other strains or species. One-

Genetic associations with longevity in a Calabrian cohort: an exploratory genome-wide study.

Human longevity is a complex trait shaped by genetic background and population-specific factors. Calabria, a region in Southern Italy with a high prevalence of centenarians and relative genetic isolation, is a valuable model for investigating the genetic architecture of extreme survival. Here, we performed a genome-wide association study of longevity in 705 Calabrian individuals, comparing long-lived subjects to younger controls using a mixed-model approach that accounts for relatedness and population structure. We identified 22 suggestive risk loci, among which one reached genome-wide signifi

Biodegradable lipid nanoparticles for genome editing in the brain via intrathecal administration.

Messenger RNA (mRNA)-based nonviral delivery of gene editors offers transformative potential for therapeutic genome editing in neurological diseases, but efficient and safe delivery to the brain remains a formidable challenge due to the restrictive blood-brain barrier. Intrathecal administration provides a clinically validated route to bypass this barrier, yet the design principles for biodegradable lipid nanoparticles (LNPs) optimized for central nervous system (CNS) delivery remain poorly defined. Here, we synthesized a 200-member combinatorial library of structurally diverse, biodegradable

A Delphi consensus for implementing genomic testing in unresectable or metastatic urothelial cancer.

OBJECTIVES: To establish a UK consensus vision of a standardised genomic testing pathway in unresectable/metastatic urothelial cancer (mUC) with clear roles and responsibilities for multidisciplinary team (MDT) members and molecular pathology laboratory teams, and to agree how the pathway must evolve to accommodate emerging innovations. SUBJECTS AND METHODS: A modified Delphi method was used. Six healthcare professionals (HCPs) with expertise in UC formed the Steering Committee (SC), which met in May 2025. Seven key consensus topics were developed covering the steps of the pre-testing and gen

MosaicLev: modified Levenshtein distance for mobile element-aware genome comparison.

MOTIVATION: Genomes diverge, in part due to the activity of mobile elements, including elements that excise and reinsert (cut-paste) or propagate via an RNA intermediate (copy-paste). Standard sequence comparison methods are not motif-aware, penalizing mobile element insertions based on length rather than recognizing them as single biological events, while alignment-free methods still fail to adequately describe a known mobile-element sequence as a unified change. RESULTS: We introduce a modified Levenshtein distance ( mlev ) that discounts specified block insertions via a tunable parameter
