A chromosome-level genome assembly and annotation for the beauty snake Elaphe taeniura.

The genus Elaphe Fitzinger, a large species clade within Colubridae, comprises 18 non-venomous snake species. Among them, Elaphe taeniura serves as a representative species due to its wide distribution and strong adaptability. However, genomic studies on this group remain limited. Here, we present a chromosome-level, high-quality reference genome for this species. The genome is assembled by integrating high-accuracy PacBio HiFi long-read sequencing and Hi-C chromatin conformation capture technologies and comprehensively annotated with the aid of transcriptomic data. The genome of E. taeniura s

Concurrence of antibiotic resistance genes in plasmid genomes shape environmental resistomes.

Horizontal transfer of plasmid-associated antibiotic resistance genes (ARGs) plays a pivotal role in environmental antibiotic resistance dissemination. Here, we characterized ARG concurrence patterns in plasmid genomes and examined plasmid-associated ARGs across 106 environmental metagenomes. Approximately half of known ARG subtypes (257) occurred in plasmid genomes, and nearly one-quarter of plasmids carried ARGs, including "super plasmids" harboring over 20 ARG subtypes spanning 10 antibiotic categories. Aminoglycoside resistance genes (AmRGs) exhibited the highest concurrence frequency (CF)

Genome-Wide Identification and Characterization of the JAZ Gene Family in Malus sieversii.

BACKGROUND: Malus sieversii, the wild ancestor of cultivated apples, possesses high stress tolerance and rich nutritional value but suffers from low fruit firmness. Jasmonate-ZIM (JAZ) domain proteins are key repressors of jasmonic acid (JA) signaling, yet their roles in fruit softening remain largely unexplored, especially in M. sieversii. METHODS AND RESULTS: In this study, we performed a genome-wide identification of the JAZ gene family in M. sieversii and characterized their structural features, phylogenetic relationships, chromosomal distribution, promoter cis-elements, expression patter

Global genomic diversity of the selfing nematode Caenorhabditis tropicalis correlates with geography.

Self-fertilization reduces genetic diversity compared to outcrossing and hypothetically decreases the ability to adapt to diverse environments. Among Caenorhabditis nematodes, self-fertilization evolved three times independently in Caenorhabditis elegans, Caenorhabditis briggsae, and the more recently discovered Caenorhabditis tropicalis. To survey C. tropicalis genetic relatedness, the influence of geography and niche on species-wide variation, and the signatures of selection, we collected 785 wild strains, sequenced their genomes, and identified 622 distinct genotypes (isotypes). In contrast

Genomic and Pathogenicity Diversity of Six Avian Reovirus Strains with Different Genotypes.

Avian reovirus (ARV) causes viral arthritis and leads to considerable economic losses in the poultry industry. In this study, six ARV strains of distinct genotypes (FJNP01-FJNP06) were isolated from commercial broiler farms. Through gene sequencing and pathogenicity assessment, we analyzed the genetic evolution and pathogenic characteristics of the σC, P10, σB, μB, and λC genes. Pathogenicity tests revealed that inoculation with FJNP01-FJNP06 by footpad or oral gavage induced symptoms in specific-pathogen-free (SPF) chickens, including mortality and growth retardation. Among the isolates, FJNP

Non-viral delivery of genome-editing tools for treatment of genetic disorders.

Pathogenic mutations within protein-coding regions of genomic DNA can disrupt protein structure and lead to hereditary disorders. Genome-editing technologies, particularly those based on clustered, regularly interspaced, short palindromic repeats-associated protein (CRISPR-Cas), are promising therapeutic tools for correcting genetic abnormalities. To date, viral delivery vectors for genome-editing biomacromolecules have shown numerous promises in treating genetic disorders. However, safe viral delivery for genome-editing components remains challenging, largely due to the immunogenicity of viru

Decoding the dark genome reveals its organisation into modular disease networks.

The biological functions and disease relevance of the 'dark genome'-over one-third of all protein-coding genes-remain largely unknown. Here, we use integrative network and functional analyses to construct a systems-level map of dark gene contributions to human genetic diseases. We identify 16 hub dark genes, including R3HDM2 and RPUSD4, that are central to disease networks and are overwhelmingly enriched for roles in mitochondrial protein synthesis. These hubs form modular networks connecting major inflammatory conditions like psoriasis and tuberculosis, driven by specific transcription factor

R-loops and D-loops: a delicate balance in genomic stability and instability.

R-loops and D-loops are three-stranded nucleic acid structures that have emerged as central regulators of genome stability, gene expression, and DNA metabolism. R-loops form co-transcriptionally or post-transcriptionally when nascent RNA re-anneals with the template DNA strand, generating an RNA: DNA hybrid that displaces the non-template strand into a single-stranded state. These structures are enriched at CpG island promoters, transcription termination sites, and immunoglobulin class-switch regions, where they coordinate transcription regulation, chromatin remodeling, and DNA damage signalin

Aging dictates tumor-specific genomic alterations across cancer types.

Cancer risk increases exponentially with age. As the world's population grows older, the absolute number of cancer diagnoses and cancer-related deaths continues to rise globally, despite declines in age-adjusted cancer mortality in many high-income countries. However, there is still little known about how molecular features of tumors differ according to patient age and how these genomic alterations may impact the treatment of patients of advanced age compared to younger patients who are diagnosed with malignancy. In this study, we survey the largest clinically- and genomically-annotated databa

Exploring genomic regions regulating the liver transcriptome and energy homeostasis in pigs.

In pigs, energy homeostasis has an impact on meat quality and health. In a Duroc pig population, 30 quantitative trait locus (QTL) regions associated with fatty acid (FA) composition in adipose tissue, plasma, liver and muscle were previously identified. Mapping of expression quantitative trait locus (eQTL) regions will provide a molecular hypothesis for genotype-phenotype interactions and may allow the identification of shared causal variants, key to increasing our understanding of the genetic regulation of FA composition and energy homeostasis. However, gene expression is impacted by environ

The pan-tumor landscape, allelic status, and genomic complexity of SMARCA4 alterations.

PURPOSE: The clinical implications of distinct SMARCA4 alteration classes remain incompletely defined. We performed a pan-cancer analysis to characterize SMARCA4 mutation classes and their associations with allelic status, genomic context, and therapeutic outcomes. PATIENTS AND METHODS: We analyzed 68,920 tumor-normal paired samples sequenced with the MSK-IMPACT next-generation sequencing assay between 2015 and 2023. Oncogenic or likely oncogenic SMARCA4 alterations were curated using OncoKB and classified based on prior functional and structural literature. Allele-specific copy number, ploid

Restoring Cancer Genomes: Functional Mutation Correction as a Platform for Precision Oncology.

Cancer genome sequencing has uncovered an extensive landscape of somatic mutations. However, determining which of these alterations are biologically consequential and therapeutically actionable remains a central challenge in oncology. CRISPR-based genome editing now enables precise correction of oncogenic mutations within their endogenous genomic context. Recent work demonstrates that repairing cancer hotspot mutations restores conserved tumor-relevant transcriptional programs across diverse tumor types, revealing tumor-agnostic dependencies. Beyond therapeutic implications, this mutation-corr

Updated Genomic Epidemiologic Description of Candida (Candidozyma) auris, United States.

The multidrug-resistant yeast Candida (Candidozyma) auris has caused several healthcare-associated outbreaks in the United States. We provide a genomic epidemiologic description of 1,535 C. auris isolates collected in the United States during 2013-2022. We identified clades I, II, III, and IV but not clades V or VI. Median pairwise single-nucleotide polymorphism distances indicated lower intraclade relatedness for clades I (91), III (43), and IV (43), compared with clade II (1,455). Phylogenetic analysis showed regional clusters with varying predominant clades. Of 809 isolates that underwent a

Beyond the tear: the enduring role of aortic pathology in the era of genomic medicine.

Thoracic aortic dissection is often approached as an acute and localised event, and pathological examination has traditionally focused on the dissected segment. In daily practice, however, most clinicians recognise that the dissection itself is rarely the starting point of disease. Structural abnormalities of the aortic wall are frequently present long before rupture occurs and may extend well beyond the site of failure. At the same time, the diagnostic landscape of thoracic aortic disease is changing rapidly. Advances in genetic and molecular techniques have increased the detection of potentia

Robust Inference With Ghostknockoffs in Genome-Wide Association Studies With Sample Relatedness.

Genome-wide association studies (GWASs) have been extensively adopted to depict the underlying genetic architecture of complex traits. Recent studies show that knockoff-based methods can identify variants with unique, potentially causal effects on phenotypes. However, their statistical validity and effectiveness in studies with related individuals, such as the UK Biobank, remain unexplored. In this paper, we extensively evaluate a simple and effective analytical strategy that integrates GhostKnockoffs and state-of-the-art marginal association tests. We show that this approach is robust to arbi

Bright side of the dark genome: antigens for next-gen cancer vaccines.

The discovery of cancer's hidden antigen landscape-comprising non-canonical 'dark matter' antigens-has unveiled a vast, untapped reservoir of immune targets for next-generation cancer immunotherapy. While most cancer vaccine strategies of the past decade have focused on mutation-derived neoantigens, studies applying sensitive mass spectrometry methods fail to identify the majority of predicted neoepitopes being presented by tumor human leukocyte antigen (HLA) molecules, potentially explaining negative results of several recent neoantigen vaccine trials. By contrast, peptides from non-canonical

Staphylococcus spp. Epidemiology, Virulence, Genomic Adaptability and Coinfection in Broiler Chickens.

Staphylococcus species are saprophytic, opportunistic, and nosocomial pathogens that frequently co-infect with other microorganisms, causing severe infections in birds. Some of the notable examples include bacterial chondronecrosis with osteomyelitis (BCO), cellulitis, dermatitis, and systemic infections. Understanding of how Staphylococcus spp. cause infections evading the host immune system is crucial for helping farmers and veterinarians develop long-term solutions for poultry production system management. The aim of this review is to broaden the understanding of Staphylococcus spp. epidemi

First genomic insights into the introgression of almond PPV-Marcus resistance into peach.

AIM: Sharka, caused by Plum pox virus (PPV), is one of the most damaging viral diseases of stone fruit crops, with peach among the most susceptible cultivated Prunus species. Almond is a promising source of resistance, but its genetic architecture and expression in a peach genetic background remain largely unknown. This study aimed to construct parental genetic linkage maps and identify genomic regions associated with PPV response in almond × peach interspecific populations. METHODS: Progenies derived from the almond cultivars 'Del Cid', 'Garrigues', and 'Mono' were evaluated by RT-PCR after
