Comparative analysis of genomic profiles and clinical outcomes in cholangiocarcinoma and gallbladder cancer.

Cholangiocarcinoma (CCA) and gallbladder cancer (GBC) exhibit distinct biological behaviors and treatment responses, potentially driven by differences in their genomic landscapes. However, genomic investigations of biliary tract carcinoma (BTC) remain limited. A retrospective analysis was performed on next-generation sequencing data from 258 patients with BTC (188 with CCA, 70 with GBC), with an external cohort from Memorial Sloan-Kettering Cancer Center (MSKCC cohort) included for comparison. The most frequently altered genes in BTC included TP53 (56.6%), KRAS (27.9%), CDKN2A (21.3%), TERT (1

Mining Microbial Genomes for Anti-Pseudomonal Peptides: A Translational In Silico Framework.

Pseudomonas aeruginosa constitutes a substantial health risk, instigating diseases such as pneumonia and sepsis in vulnerable hospitalized patients. The World Health Organization categorizes it as a high-priority bacterial pathogen owing to its marked resistance to multiple antibiotics. This pathogen poses substantial management challenges, thereby necessitating the exploration of alternative therapeutic strategies. Computational methodologies facilitate the rapid identification of antimicrobial peptides (AMPs) with heightened specificity and effectiveness against P. aeruginosa by employing ge

Fast and accurate identification of emerging viral reassortment from genome sequences.

Segmented virus genomes, such as those of influenza A viruses (IAVs), consist of multiple segments. This structure enables the generation of novel strains through reassortment, where segments from different strains combine, greatly increasing the genetic diversity of segmented viruses. Reassortment can confer new biological properties to viruses, such as increased transmission rates, as evidenced by several influenza pandemics throughout history. Consequently, it is crucial to monitor reassortment events, particularly emerging ones. The vast availability of viral genome data provides an opport

Host genotype and sex shape influenza evolution and defective viral genomes.

Viral evolution during early pandemic waves favors mutations that enhance replication and transmission over antigenic escape. Host genotype and sex strongly shape this early adaptation, yet their individual and combined effects remain unclear. Here, we experimentally adapt influenza A virus to male and female BALB/c and C57BL/6 mice, generating 28 independent lineages, and employ a rolling sphere approach to identify recurrent selection hotspots in three-dimensional protein structures. In BALB/c mice, adaptation favors nonsynonymous substitutions linked to increased virulence, including hemagg

Endogenous retroviruses in livestock and poultry: From genomic invaders to beneficial allies.

Endogenous retroviruses (ERVs), the genomic remnants of ancient retroviral infections, constitute a significant and dynamic component of livestock and poultry genomes. This review synthesizes current knowledge on the dual roles of ERVs, from drivers of genomic instability and disease to essential agents of evolution and innovation in domesticated species. We detail the classification, structure, and life cycle of ERVs, highlighting the distinct genomic landscapes and host-silencing strategies that differentiate avian and mammalian lineages, with poultry genomes maintaining lower ERV loads thro

Clinical genome sequencing in neurodegenerative diseases-outcome in the first 500 patients.

Neurodegenerative diseases (NDDs) are clinically and genetically heterogeneous, requiring neuropathology or molecular testing for a definitive diagnosis. Clinical whole genome sequencing (WGS) enables comprehensive variant calling across flexible gene lists that can be tailored to the clinical presentation. By allowing simultaneous detection of single-nucleotide variants, copy-number variants, structural variants, and repeat expansions, WGS has the potential to improve diagnostic yield, facilitate genetic counseling and support clinical trial inclusion. This study assesses the diagnostic perfo

Genome-wide association study of copy number variations in Parkinson's disease.

We investigated the role of copy number variations (CNVs) in Parkinson's disease (PD) using genotyping data from 10,815 patients (2731 early-onset PD, EOPD) and 8901 controls from the COURAGE-PD consortium. CNVs were analyzed using a sliding window genome-wide association and burden approach. No genome-wide significant CNVs were detected in the overall cohort, but a robust deletion spanning exons 2-6 of PRKN was identified in EOPD cases, validated by MLPA, and replicated in the GP2 dataset (23,089 cases, 18,824 controls). CNV burden was significantly enriched in PD-related genes, primarily dri

Evaluating consistency and variation in mainstream germline cancer genetic and genomic testing.

BACKGROUND: Mainstreaming, in which genetic testing is shifted outside clinical genetics, can improve access to genetic testing. This is being explored in several countries, including Canada, the USA and the UK. However, standardised practice within a jurisdiction helps ensure equitable high-quality access. This study aimed to evaluate consistency in the implementation of cancer genetics mainstreaming across Ontario, Canada. METHODS: Adult cancer genetics centres in Ontario were emailed an online survey in June 2025, which was completed by mainstreaming implementation leads. Results were anon

Receptor-defined targeting of a genomically unique melanoma-enriched noncanonical antigen.

Effective T cell-based immunotherapies require functional receptors that can be engineered and redeployed to recognize tumor-restricted antigens. Noncanonical peptides arising from transcription outside annotated protein-coding regions expand the antigenic landscape of cancer; however, systematic strategies to biologically prioritize and functionally validate such targets remain underdeveloped. Here, we integrated de novo transcript analysis, exon-resolved quantification, RNA in situ hybridization, and immunopeptidomics to identify melanoma-associated noncanonical transcripts and advance candi

Small impact of the host plant physiological state on the genome formula of a nanovirus.

The genome formula refers to the specific and reproducible pattern of relative accumulation of genome segments in within-host populations of viruses with segmented genomes. It has been proposed that the genome formula may have an adaptive function by allowing rapid adaptation of viral genes' expression, through variation in their relative copy number, in response to a changing environment. Consistently, the faba bean necrotic stunt virus (FBNSV) genome formula has been demonstrated to be strongly dependent on the host genotype, since it changes significantly when the same viral isolate moves f

Genome-wide analysis implicates inner ear development in Ménière's disease.

Ménière's disease (MD) is a chronic inner ear disorder characterized by recurrent vertigo, fluctuating sensorineural hearing loss, and tinnitus. Despite these distinctive symptoms, its etiology remains poorly understood. We performed a genome-wide meta-analysis of 8,969 cases and 1,962,542 controls across five large biobanks, identifying five independent genome-wide significant loci and estimating an observed-scale SNP heritability of 7% (SE 0.8%), consistent with a modest but significant genetic contribution to MD risk. Fine-mapping and integrative functional analyses implicate two convergent

Genomic Evolution and Immune Contexture With Therapeutic Relevance in Pancreatic Neuroendocrine Neoplasms.

Neuroendocrine neoplasms (NENs) are a heterogeneous family of epithelial malignancies that share neuroendocrine differentiation but differ in lineage origin, genomic architecture, immune contexture, and clinical behavior. Pancreatic neuroendocrine neoplasms (PanNENs) are particularly informative because well-differentiated pancreatic neuroendocrine tumors (PanNETs) and poorly differentiated pancreatic neuroendocrine carcinomas (PanNECs) arise in the same organ yet follow distinct evolutionary trajectories. Despite advances in surgery, targeted therapy, chemotherapy, and peptide receptor radion

A genome-wide screen identifies that PLCG2 restrains lysosomal GCase activity.

Mutations in the GBA1 gene, which encodes the lysosomal glucocerebrosidase enzyme GCase, cause the lysosomal storage disorder Gaucher disease and represent the most common genetic risk factor for Parkinson's disease (PD). These mutations deplete lysosomal GCase activity and cause accumulation of GCase substrate, glucosylceramide, and its pathological metabolite, glucosylsphingosine. Impaired GCase activity then drives immune and neuronal dysfunction in Gaucher disease and promotes pathogenic aggregation of α-Synuclein in PD. As such, boosting the lysosomal activity of GCase is a therapeutic st

Exploratory Transcriptomic, Genomic, Pharmacogenomic, and Cellular Evaluation of FKBP4 in Lung Adenocarcinoma.

FK506-binding protein 4 (FKBP4), also known as FKBP52, is an HSP90 co-chaperone associated with poor outcomes in lung adenocarcinoma (LUAD). We evaluated FKBP4 using TCGA-LUAD, cBioPortal, CellMiner, and H1299 cell data. Among 535 primary tumors, the 20 displayed FKBP4 correlations from each of the HALLMARK_APOPTOSIS and HALLMARK_PEROXISOME sets remained significant after set-wise Bonferroni correction. cBioPortal identified two FKBP4 coding alterations among 511 tumors (0.39%), without a recurrent hotspot. No CellMiner association remained significant after Benjamini-Hochberg correction acros
