Clinical and Genomic Characteristics of Mexican Patients with Early Onset Gastric Adenocarcinoma.

BACKGROUND: Gastric cancer is a leading cause of cancer-related deaths in Mexico, with a rising incidence of early onset gastric cancer (EOGC) in young adults. This single-center study aimed to describe the clinical and mutational characteristics associated with EOGC in Mexican patients, based on an age cutoff of 50 years. METHODS: Clinical information was retrieved from electronic records and compared between EOGC and late-onset gastric cancer (LOGC). Whole exome sequencing data from 50 patients were analyzed and compared between both groups to elucidate the genomic overview of EOGC. RESULT

Genomic Diversity and Resistance Backgrounds of Enterobacteriaceae from Gulls and Coastal Environments.

Background/Objectives: Enterobacterales are widely distributed in animals and environmental matrices and represent important reservoirs of antimicrobial resistance within a One Health framework. Gulls are particularly relevant because of their synanthropic behavior and frequent contact with anthropogenic waste, which may facilitate the acquisition and dissemination of resistant bacteria. Therefore, this study aimed to investigate the diversity, genomic backgrounds, and resistance determinants of Enterobacterales recovered from gulls and coastal environments in Portugal. Methods: A total of 265

Genomic Epidemiology of Multidrug-Resistant Clinical Klebsiella pneumoniae From Pakistan.

BACKGROUND: Antimicrobial-resistant Klebsiella pneumoniae is a major clinical threat in Pakistan and the wider South Asian region, where genomic surveillance remains limited. We analyzed 122 publicly available human clinical K. pneumoniae whole-genome sequencing datasets from Pakistan to define lineage structure, antimicrobial-resistance determinants, virulence-associated loci, surface-antigen profiles, plasmid replicons, and genomic relatedness. METHODS: Reads were extracted, quality-filtered and assembled de novo, and assembly quality was assessed. Assemblies were characterized using Klebor

A multinational genomic framework for predicting β-lactam resistance in Haemophilus influenzae.

BACKGROUND: Haemophilus influenzae resistance to β-lactams is mediated by β-lactamase and amino acid alterations in penicillin-binding protein 3 encoded by ftsI gene, which shows incomplete phenotype-genotype concordance. OBJECTIVES: To develop and evaluate a genomic classification framework to predict clinically relevant β-lactam resistance categories. METHODS: We analysed 5288 H. influenzae isolates collected in eight European countries and Canada. Among these, 4833 isolates had phenotypic β-lactam susceptibility that were classified into three categories: susceptible to amoxicillin (AMX),

Mycobacterium bovis in the Dominican Republic, a study of detection, distribution and genomic variability.

Bovine tuberculosis (bTB) real prevalence in the Dominican Republic is unknown. Cattle are infected with Mycobacterium bovis and this has been confirmed by bacteriological culture, but very scarce information is available regarding M. bovis genotypes. Here, 56 M. bovis isolates obtained from tissue samples collected in different regions of the country were analyzed. Additionally, direct PCR was assayed on samples from tissue with tuberculosis like lesion and from milk. Molecular confirmation and genotyping were used to identify M. bovis in isolates, tissue and milk samples. Seven different spo

Effectiveness of mass spectrometry and genomic analysis in the surveillance of nontuberculous Mycobacterium in Taiwan.

Nontuberculous mycobacteria (NTM) are diverse, and species-level identification remains challenging in routine diagnostics. We analyzed NTM isolates collected at three regional centers of the National Taiwan University Hospital (NTUH) from 2019 to 2024 to assess geographic variation and identification performance after implementation of matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS). Among 3,188 cases meeting the microbiological criteria for probable pulmonary NTM disease, the species distribution differed by region: Mycobacterium avium complex pred

Pan-genomic analysis of the multi-drug resistant strains of Mycobacterium tuberculosis.

Tuberculosis (TB) caused by Mycobacterium tuberculosis (Mtb) remains one of the most critical infectious diseases worldwide. The emergence of multi-drug resistant tuberculosis (MDR-TB) continues to pose a significant challenge to effective treatment and disease control. This study aims to perform a pan-genome analysis of MDR-TB isolates from three eastern Indian states namely Arunachal Pradesh, Odisha and Sikkim to analyze the regional genomic diversity, identify the antibiotic resistance genes prevalent within these populations and functionally characterize the accessory genes present.Whole-g

Genomic and ecological systems-thinking framework for pathogenic Leptospira in Puerto Rico.

INTRODUCTION: Leptospirosis is a complex zoonotic disease requiring high-resolution surveillance. A systems-thinking framework was used to connect genomic and ecological data and map the geographic and host-based structuring of co-circulating pathogenic Leptospira lineages in Puerto Rico. METHODS: Forty-four core genomes of L. interrogans, L. borgpetersenii, and L. kirschneri from human, domestic, and wildlife hosts were analyzed. Spatiotemporal and landscape metadata were integrated using root-to-tip regression, isolation-by-distance profiling and calibrated single-nucleotide polymorphism (S

Divergent Genomic Drivers in Benign-Appearing Lung Precursors and Their Synchronous Carcinomas.

BACKGROUND/OBJECTIVES: How the histologically benign tier of lung preinvasive lesions-atypical adenomatous hyperplasia (AAH) and squamous dysplasia (SD)-relates genomically to its paired carcinoma is unclear. To identify early versus late events, we compared synchronous preinvasive and invasive lesions from the same patient. METHODS: Whole-exome sequencing was performed on 33 FFPE samples from 11 patients (7 AAH-lung adenocarcinoma [LUAD] and 4 SD-squamous cell carcinoma [SqCC] pairs, with paired normal lung). FFPE artefacts were mitigated by paired-normal subtraction, panel-of-normals filter

Feasibility and outcomes of the DNA Screen nationwide adult genomic screening pilot.

Population genomic screening enables the identification of individuals at high risk of medically actionable conditions before disease onset, yet real-world feasibility studies are lacking. Informed by prior cost-effectiveness modelling, we conducted a prospective nationwide pilot targeting young adults in Australia (aged 18 to 40 years), offering genomic screening for 10 genes linked to hereditary breast and ovarian cancer, Lynch syndrome, and familial hypercholesterolemia. Of 30,017 registrants, 18,573 were invited and 10,263 completed genomic screening (median age 31.9 years; 45.5% men; 30.0

Genomic evidence of early-diverging domesticated lineages in Norwegian farmhouse yeast.

The use of Saccharomyces cerevisiae to ferment alcoholic beverages is an ancient tradition, with genetic evidence indicating origins in Neolithic Asia, although the domestication process of the species is not fully understood. Kveik is a group of traditional yeasts used in farmhouse brewing in western Norway preserved through generations of rural brewing practice. While recent studies have highlighted the distinctiveness of kveik, its precise phylogenetic position, genetic diversity, and domestication history remain unclear. We performed whole-genome sequencing on 64 isolates from 25 tradition

Genomic analysis of Salmonella Typhi from a typhoid conjugate vaccine trial.

Background. Salmonella enterica serovar Typhi (S. Typhi), the causative agent of typhoid fever, continues to pose a major public health challenge in many low- and middle-income countries. The World Health Organization recommended typhoid conjugate vaccine (TCV) use in countries with a high burden of disease and/or high rates of antimicrobial resistance (AMR). Recent introductions of TCVs into national immunization programmes are expected to substantially reduce this burden. However, the impact of vaccine introduction on pathogen populations has not been widely investigated.Methods. To fill thi

Genomic Analyses Reveal the Evolving Characteristics of Intestinal Metaplasia and Gastric Cancer.

UNLABELLED: Intestinal metaplasia (IM) represents a precancerous condition associated with an increased risk of gastric cancer. A better understanding of whether and how precancerous lesions progress to gastric cancer is crucial for patient stratification and personalized prevention. In this study, we reconstruct evolutionary trajectories of genomic alterations in 330 multiregion matched samples of IM and tumors from 93 patients with gastric cancer. Intestinal-type gastric cancer (IGC) exhibited a higher mutation burden than diffuse-type gastric cancer (DGC), notably in genomically stable pati

Patient-Centered Genomic Diagnostic Testing for AML: A Quality Improvement Project.

PURPOSE: The classification of AML and therapeutic options are now largely driven by genetically defined subtypes. Personalization of treatment relies on timely completion and reporting of cytogenetic and molecular tests, creating challenges in clinical practice. We initiated a quality improvement study with the aim to optimize the process for ordering of genomic diagnostic tests and to reduce test turnaround times (TATs). METHODS: A multidisciplinary working group consisting of hematologists, laboratory scientists, technologists, and hematopathologists was formed and identified the following

Excluding the Genomic Location of Pax2 Regulatory Elements for the Developing Mouse Eye.

The Pax2 transcription factor is activated uniformly in the optic vesicle/cup, but becomes progressively restricted to the forming optic disc and stalk. In the eye, it is not known how Pax2 expression is regulated and progressively restricted, in part because no Pax2 regulatory elements have been identified for this organ. Multiple Pax2-Cre mouse transgenic lines have been produced, but essentially none of these Cre recombinase drivers are active in the visual system. Only Tg(BAC-Pax2-cre)Akg mice have been reported to express Cre in a subset of postnatal retinal astrocytes. We confirm this ob

CLIC2 regulates immunosuppression and macrophage differentiation in genomically stable gastric cancer.

Chloride intracellular channels (CLICs) are a family of six evolutionarily conserved proteins with diverse functions. Previously, we identified CLIC2, as the fifth-ranked master regulator associated with diffuse-type gastric cancer (dGC) showing increased expression in tumors. Here we used bulk, as well as single cell sequencing datasets of dGC, to demonstrate for the first time a direct association of CLIC2 with the microsatellite stable GC and, furthermore, the expression of CLIC2 in macrophages (MCs), and endothelial cells (ECs) populating gastric tissue. We generated CLIC2 knock-out THP-1

Genomic Profile and Clinical Outcomes in Acute Myeloid Leukemia with Monosomal Karyotype.

The biology of Monosomal Karyotype Acute Myeloid Leukemia (MK AML) remains unclear, and its mutational profile has not been exclusively assessed. We sought to determine the genomic profile of MK AML patients and its correlation with overall survival (OS). We conducted a retrospective study involving 664 AML patients, identifying 156 (23.5%) with MK AML. The most common monosomies were -17 (41%) and -7 (37%), with 149 (95%) and 138 (88%) having myelodysplasia-related (MR) cytogenetics and complex karyotype (CK), respectively. Frequent mutations included TP53 (69%), DNMT3A (19%), TET2 (13%), and
