Crystallization, structural determination and analysis of a novel parasite vaccine candidate: Fasciola hepatica glutathione S-transferase.

Glutathione S-transferases (GSTs) represent the major class of detoxifying enzymes from parasitic helminths. As a result, they are candidates for chemotherapeutic and vaccine design. Indeed, GSTs from Fasciola hepatica have been found to be effective for vaccinating sheep and cattle against fasciolosis. This helminth contains at least seven GST isoforms, of which four have been cloned. The cloned isoforms (Fh51, Fh47, Fh7 and Fh1) all belong to the mu class of GSTs, share greater than 71% sequence identity, yet display distinct substrate specificities. Crystals of Fh47 were obtained using the

Modeling oligomers with Cn or Dn symmetry: application to CAPRI target 10.

The abundance of oligomeric proteins makes them a frequent target for structure prediction. However, homologous proteins sometimes adopt different oligomerization states, rendering the prediction of structures of whole oligomers beyond the scope of comparative modeling. This obstacle can be overcome by combining comparative modeling of the single subunit of an oligomer with docking techniques, designed for predicting subunit-subunit interfaces. We present here algorithms for predicting the structures of homo-oligomers with C(n) or D(n) (n > 2) symmetry. The prediction procedure includes a symm

Human serine racemase structure/activity relationship studies provide mechanistic insight and point to position 84 as a hot spot for β-elimination function.

There is currently great interest in human serine racemase, the enzyme responsible for producing the NMDA co-agonist d-serine. Reported correlation of d-serine levels with disorders including Alzheimer's disease, ALS, and ischemic brain damage (elevated d-serine) and schizophrenia (reduced d-serine) has further piqued this interest. Reported here is a structure/activity relationship study of position Ser84, the putative re-face base. In the most extreme case of functional reprogramming, the S84D mutant displays a dramatic reversal of β-elimination substrate specificity in favor of l-serine ove

Draft genome of a commonly misdiagnosed multidrug resistant pathogen Candida auris.

BACKGROUND: Candida auris is a multidrug resistant, emerging agent of fungemia in humans. Its actual global distribution remains obscure as the current commercial methods of clinical diagnosis misidentify it as C. haemulonii. Here we report the first draft genome of C. auris to explore the genomic basis of virulence and unique differences that could be employed for differential diagnosis. RESULTS: More than 99.5 % of the C. auris genomic reads did not align to the current whole (or draft) genome sequences of Candida albicans, Candida lusitaniae, Candida glabrata and Saccharomyces cerevisiae;

In silico study of potential autoimmune threats from rotavirus infection.

Rotavirus, the major cause of infantile nonbacterial diarrhea, was found to be associated with development of diabetes-associated auto-antibodies. In our study we tried to find out further potential autoimmune threats of this virus using bioinformatics approach. We took rotaviral proteins to study similarity with Homo sapiens proteome and found most conserved structural protein VP6 matches at two regions with ryanodine receptor, an autoimmune target associated with myasthenia gravis. Myasthenia gravis, a chronic neurodegenerative autoimmune disorder with no typical known reason, is characteriz

Structural and evolutionary analysis of the co-activator binding domain in vertebrate progesterone receptors.

Biochemical studies show that binding of co-activators to the progesterone receptor [PR] is an important mechanism for regulating of PR-mediated gene transcription. Unfortunately, unlike other steroid receptors, the PR has not been crystalized with a co-activator. Fortunately, the PR has strong structural similarity to the mineralocorticoid receptor [MR] and glucocorticoid receptor [GR], which have been crystalized with co-activators. This similarity allowed us to construct 3D models of the PR with steroid co-activator 1-Box 4 [SRC1-4] and transcriptional intermediary factor 2-Box 3 [TIF2-3],

Unusual domain architecture of aminoacyl tRNA synthetases and their paralogs from Leishmania major.

BACKGROUND: Leishmania major, a protozoan parasite, is the causative agent of cutaneous leishmaniasis. Due to the development of resistance against the currently available anti-leishmanial drugs, there is a growing need for specific inhibitors and novel drug targets. In this regards, aminoacyl tRNA synthetases, the linchpins of protein synthesis, have received recent attention among the kinetoplastid research community. This is the first comprehensive survey of the aminoacyl tRNA synthetases, their paralogs and other associated proteins from L. major. RESULTS: A total of 26 aminoacyl tRNA syn

Comparison of three classes of snake neurotoxins by homology modeling and computer simulation graphics.

We present a systematic structure comparison of three major classes of postsynaptic snake toxins, which include short and long chain alpha-type neurotoxins plus one angusticeps-type toxin of black mamba snake family. Two novel alpha-type neurotoxins isolated from Taiwan cobra (Naja naja atra) possessing distinct primary sequences and different postsynaptic neurotoxicities were taken as exemplars for short and long chain neurotoxins and compared with the major lethal short-chain neurotoxin in the same venom, i.e., cobrotoxin, based on the derived three-dimensional structure of this toxin in sol

A novel method for PET connectomics guided by fibre-tracking MRI: Application to Alzheimer's disease.

This study introduces a novel brain connectome matrix, track-weighted PET connectivity (twPC) matrix, which combines positron emission tomography (PET) and diffusion magnetic resonance imaging data to compute a PET-weighted connectome at the individual subject level. The new method is applied to characterise connectivity changes in the Alzheimer's disease (AD) continuum. The proposed twPC samples PET tracer uptake guided by the underlying white matter fibre-tracking streamline point-to-point connectivity calculated from diffusion MRI (dMRI). Using tau-PET, dMRI and T1-weighted MRI from the Alz

In vitro, in vivo, and in silico profiling of optimized hydrazide-hydrazone indole congeners as multi-faceted AChE, BACE1, and MAO-B inhibitors for Alzheimer's disease therapy.

Contemporary evidence indicates that Alzheimer's disease (AD) is characterized by two convergent levels of pathological alteration. The first involves neurochemical downregulation, whereas the second encompasses broader neuropathological changes. Together, these findings underscore the need for multifaceted therapeutic strategies, such as multi-target-directed ligands (MTDLs). In this study, hydrazide-hydrazone based derivatives 3a-l and 5a-c were rationally optimized from previously synthesized compounds Ia-o to address multiple AD-related targets. Structural elongation was approached by intr

Integrated multi-omics analysis reveals distinct microbiota-metabolite signatures and a novel HCN2-2-hydroxybutyric acid interaction in inflammatory bowel disease.

INTRODUCTION: Gut microbiota-derived short-chain fatty acids (SCFAs) exert critical regulatory functions in inflammatory bowel disease (IBD). However, integrated profiling of fecal SCFA signatures alongside gut microbiota composition in ulcerative colitis (UC) and Crohn's disease (CD) remains insufficiently characterized. Furthermore, the molecular mechanisms through which microbiota metabolites engage host protein targets warrant systematic investigation. METHODS: This study enrolled 30 patients with UC, 20 with CD, and 30 healthy controls, with paired fecal collection. Gut microbiota compos

Network pharmacology, molecular docking, and dynamics simulation of 7-phenyl-5-(p-tolyl)pyrido[2,3-d] pyrimidine-4-amine as anticancer agents with multitarget inhibitory action.

Cancer remains a leading cause of morbidity and mortality worldwide, and the effectiveness of current therapeutic strategies is often limited by drug resistance, tumor heterogeneity, and suboptimal clinical responses. Consequently, multi-target drug design has gained increasing attention as a promising strategy to simultaneously modulate several interconnected pathways involved in tumor progression. In this context, the present study evaluated 7-phenyl-5-(p-tolyl)pyrido[2,3-d]pyrimidin-4-amine as a potential multitarget scaffold for anticancer drug discovery using an integrated computational f

A statistically rigorous multi-scale texture analysis framework for 3D spheroid characterization: temporal autocorrelation correction and molecular validation.

Three-dimensional tumor spheroids represent dynamic biomodeling systems exhibiting emergent collective behaviors-spontaneous reorganization, migration dynamics, and epithelial-mesenchymal transition observable through label-free time-lapse microscopy. However, optical opacity from light scattering limits fluorescence imaging depth, preventing single-cell resolution deep within spheroid volumes and necessitating ensemble-level morphological analysis rather than exhaustive single-cell profiling, while destructive molecular endpoint assays provide only discrete temporal snapshots, missing continu

Structural Insights into the Interaction of Bisphenol F (BPF) and Bisphenol S (BPS) with Estrogen Receptors for Endocrine Safety Assessment.

Endocrine-disrupting chemicals (EDCs) perturb hormonal homeostasis, dysregulating multiple biological pathways and subsequently resulting in adverse health outcomes, including impaired reproductive function. Bisphenols represent an important subclass of EDCs with widespread use in polycarbonate plastics, thermal paper formulations, epoxy resins, and various everyday consumer products. Bisphenol A (BPA) was the first bisphenol to be synthesized, with extensive industrial applications. However, the concerns over its potential health risks, most notably reproductive dysfunction, prompted the deve

Multi-Omics Integration in Urological Cancers: Unlocking Precision Diagnosis and Therapy Through Big Data.

BACKGROUND: Urological cancers, such as prostate, bladder and renal cell carcinoma, contribute substantially to the global cancer burden. Their management remains challenging due to extensive molecular and clinical heterogeneity. Conventional single-omics approaches (e.g., genomics and transcriptomics) have led to important discoveries but provided only partial views of tumour biology, which limit the robustness of biomarkers and therapeutic precision. Multi-omics integration offers a systems-level perspective that captures the complex regulatory networks underlying tumour initiation, progress
