Comparative Single-Cell Transcriptomic Atlas Reveals the Genetic Regulation of Reproductive Traits.

Reproduction is a fundamental biological process regulated by complex cellular and molecular networks across the neuroendocrine and reproductive systems. To explore conserved and species-specific mechanisms of fertility regulation, we constructed a high-resolution single-cell transcriptomic atlas of 15 reproductive and central nervous system (CNS) tissues from sheep and integrated it with human single-cell datasets from 13 matched tissues. This comparative atlas comprises over 1.09 million cells and identifies 76 major cell types across species. Cross-species integration based on 15 748 orthol

Microglial PICALM: A novel genetic driver and therapeutic target in vascular dementia.

BACKGROUND: Vascular dementia (VaD) lacks well-defined genetic mechanisms. Cell-type-specific effects of GWAS loci remain unexplored. METHODS: We integrated single‑cell eQTL data (183 donors, eight cell types) with VaD GWAS (3624 cases, 475,484 controls) using Mendelian randomization and Bayesian colocalization, replicated in an independent cohort (2074 cases, 456,366 controls). Subtype, snRNA‑seq, cell‑cell communication, PheWAS, expression profiling, and drug prediction with BBB permeability assessment were performed. RESULTS: Microglial PICALM was the only robustly replicated signal (OR =

Causal relationship between obesity and diabetic neuropathy: A 2-sample Mendelian randomization study.

A growing body of evidence suggests a potential correlation between obesity and diabetic neuropathy (DN), but the causal nature of this relationship remains uncertain. We conducted a Mendelian randomization (MR) analysis to investigate the causal relationship between obesity and DN. Independent single nucleotide polymorphisms strongly associated with DN were identified from genome-wide association studies. Summary statistics for body mass index (BMI), waist circumference (WC), hip circumference (HC), and waist-to-hip ratio (WHR) were also obtained from genome-wide association studies datasets.

Genetically predicted causal association between type 2 diabetes and heart failure: A two-sample Mendelian randomization study.

The correlation between type 2 diabetes mellitus (T2DM) and heart failure has been extensively studied; however, the causal nature of this relationship remains a topic of debate. Our study employs a two-sample Mendelian randomization (MR) approach to rigorously examine the causal relationship between T2DM and heart failure. By utilizing summary statistics from genome-wide association studies (GWAS) involving 655,666 individuals for T2DM (including 61,714 cases and 1178 controls) and 977,323 individuals for heart failure (including 47,309 cases and 930,014 controls), we aimed to provide strong

Common variation at 1q23.3, 2p23.3, 2q33.3, and 2p21 influences the risk of acute myeloid leukemia.

Acute myeloid leukemia (AML) is a complex hematologic malignancy with multiple disease subgroups defined by somatic mutations and heterogeneous outcomes. Although genome-wide association studies (GWAS) have identified a small number of common genetic variants influencing AML risk, the heritable component of this disease outside of familial susceptibility remains largely undefined. Here, we perform a meta-analysis of 4 published GWAS plus 2 new GWAS, totaling 4710 AML cases and 12 938 controls. We identify a new genome-wide significant risk locus for pan-AML at 2p23.3 (rs4665765; P = 1.35 × 10-

Genetic Causal Association between Treg Subtypes and Acute Respiratory Distress Syndrome: A Mendelian Randomization Study.

INTRODUCTION: Observational research has indicated a link between regulatory T-cells (Tregs) and the risk of acute respiratory distress syndrome (ARDS). However, establishing a definitive causal relationship has been challenging. This study aimed to clarify this connection using a two-sample Mendelian randomization (MR) approach. METHOD: The summary datasets of genome-wide association studies (GWAS) were utilized, identifying 716 instrumental variables (IVs) related to Tregs. The inverse-variance weighted (IVW) method served as the primary analysis, supplemented by weighted median, MR-Egger,

Dissecting the shared genetic architecture of bipolar disorder, major depressive disorder, and attention-deficit hyperactivity disorder.

Major depressive disorder (MDD), bipolar disorder (BPD), and attention-deficit hyperactivity disorder (ADHD) are prevalent, highly heritable psychiatric disorders with significant degrees of genetic overlap. Using open-sourced summary statistics from the Psychiatric Genomics Consortium and 1000 Genomes European reference panel, we fit a latent factor model (F1) capturing the shared genetic liability across MDD, BPD, and ADHD. Multivariate GWAS identified 350 linkage disequilibrium-independent loci, 105 of which have not been previously reported by the contributing univariate GWASs. Univariate,

Migraines and the association of cognitive impairment: a one- and two-sample mendelian randomization analysis.

BACKGROUND: Cognitive impairment is widely reported in migraineurs. A Mendelian randomisation (MR) approach, similar to a randomised-controlled trial, employs single-nucleotide polymorphisms (SNPs) to investigate causal relationships. METHODS: This study comprised one- and two-sample MR analyses of the Taiwan Biobank. Three strategies were used to obtain causal estimates: (1) a polygenic risk score (PRS) method-several SNPs associated with migraines were constructed as a single instrument variable; (2) a meta-analysis of genome-wide association study (GWAS) statistics for traits of migraines …

A Comprehensive Assessment of the Causal Relationship between Atopic Conditions and Pancreatic Cancer Risk: A Two-Sample Mendelian Randomization Study.

BACKGROUND: Observational studies consistently report reduced pancreatic ductal adenocarcinoma (PDAC) risk among individuals with atopic conditions (asthma and rhinitis); however, the underlying biological mechanism remains unclear. This Mendelian randomization (MR) study investigated the potential causal relationship between atopy and PDAC by leveraging multiple genome-wide association studies (GWAS) and individual-level PDAC data. METHODS: A two-sample MR analysis was conducted, leveraging genetic variants as instrumental variables for atopic conditions extracted from genomic repositories i

SNP-derived CpG variation and DNA methylation linking genetic susceptibility to metabolic disease.

DNA methylation at CpG dinucleotides represents a key epigenetic mechanism linking genetic variation to gene regulation in complex human diseases. Single-nucleotide polymorphisms (SNPs) that create or disrupt CpG sites can alter local DNA methylation and transcriptional activity, thereby influencing disease susceptibility. These CpG-modifying variants provide a functional interface between inherited genetic variation and epigenetic regulation in complex metabolic disorders. This review summarizes current evidence on SNP-derived CpG variation and its role in allele-specific DNA methylation and

Identifying pleiotropic genes for backfat thickness and semen traits in pigs using GWAS summary data.

Backfat thickness is a key carcass trait reflecting fat deposition in pigs, while semen quality represents a critical measure of boar reproductive performance in artificial insemination systems. Despite their economic importance, the genetic relationship between these traits remains largely unexplored. In this study, we applied the PLACO method under the composite null hypothesis to identify genes affecting adjusted backfat thickness at 100 kg (BFT_100), semen volume (SEMVOL), and sperm motility (SPMOT). The consistency and heterogeneity of pleiotropic gene effects were evaluated using Pearson

Genetic architecture and evolution of stripe rust resistance uncovered using diverse panels of wheat lines and North American Puccinia striiformis f. sp. tritici isolates.

Screening global wheat germplasm with a diverse collection of pathogen races expands the catalog of novel Yr loci and identifies new sources of broad-spectrum resistance against evolving Pst populations. Newly emerging highly virulent races of Puccinia striiformis f. sp. tritici (Pst) often defeat deployed resistance genes (Yr), highlighting the need for novel sources of durable resistance. A global diversity panel of 377 spring wheat (Triticum aestivum L.) lines was screened for all-stage resistance (ASR) against a panel of diverse 20 Pst isolates at the seedling stage and for adult-plant-sta

Assessing molecular gene by treatment interactions using a population of neural progenitors exposed to valproic acid and lithium.

Gene by treatment (GxT) interactions likely contribute to variability in clinical response, but are difficult to identify in population studies. Here, we applied psychiatric and neurological disorder treatments to a genotyped population of human neural progenitors (n = 83 donors) and measured molecular responses on chromatin accessibility and gene expression. Gene regulatory responses to valproic acid (VPA), which is also a prenatal risk factor for autism, and lithium were highly enriched in genetic risk for psychiatric disorders, demonstrating the convergence of environmental and genetic fact

BioWinfordMR: an online platform for comprehensive Mendelian randomization analysis.

BACKGROUND: Mendelian randomization (MR) has become a tool for the rapid and accurate identification of genetic relationships between phenotypes. However, owing to the lack of rigorous and standard analytical tools, many MR conclusions are unreproducible or controversial. Therefore, we developed the BioWinfordMR platform, which integrates curated GWAS data from multiple categories using a Shiny server to automate MR analysis. METHOD: We developed an online platform, BioWinfordMR, to infer the causality between sepsis, gut microbiota, and immune cells. BioWinfordMR efficiently integrates core

Bidirectional Mendelian randomization study reveals no causal association between polycystic ovary syndrome and IgA nephropathy.

The incidence of IgA nephropathy (IgAN) is increasing, and some observational studies reported the potential correlation of polycystic ovary syndrome (PCOS) with the risk of IgAN. We performed a bidirectional Mendelian randomization analysis to determine the causal relationship between PCOS and IgAN. Single nucleotide polymorphisms (SNPs) associated with PCOS were acquired from 2 genome-wide association studies (GWAS) (Finngen_R9 dataset: 1424 PCOS cases, 392,423 controls; PCOS summary statistics dataset: 10,074 PCOS cases, 103,164 controls). The outcome was defined as IgAN, based on the ebi-a

Trimethylamine N-oxide and related metabolites may regulate DNA methylation and trigger cardiovascular disease.

BACKGROUND: Trimethylamine N-oxide (TMAO) and its related metabolites have been linked to cardiovascular disease (CVD), but their impact on DNA methylation remains unclear. Investigating these relationships may clarify the role of epigenetic mechanisms in diseases. METHODS: This study analyzed data from 1,356 adults from the Cardiovascular Health Study (CHS) and the Multi-Ethnic Study of Atherosclerosis (MESA). Using stable-isotope dilution liquid chromatography with on-line electrospray ionization tandem mass spectrometry (LC-MS), we quantified TMAO and five related metabolites. DNA methylat

Coagulation Pathways as Determinants of Acute Subdural Hematoma Resolution: Genetic Evidence From Human Data.

BACKGROUND: Acute subdural hematoma (ASDH) is a severe complication of traumatic brain injury, with high mortality and disability. Spontaneous hematoma resolution is an important determinant of functional recovery, but the biological mechanisms underlying this process remain poorly understood. Coagulopathy, common in ASDH, may influence hematoma dynamics, but its causal role remains uncertain. METHODS: We conducted a two-sample Mendelian randomization (MR) study to investigate the causal effects of coagulation traits on hematoma resolution. Genome-Wide DNA Methylation Profiling of Peripheral Blood Mononuclear Cells Reveals Epigenetic Signatures in Autism Spectrum Disorder.

Autism spectrum disorder (ASD) is a complex neurodevelopmental disorder caused by the interaction between genetic and environmental influences, potentially mediated by epigenetic mechanisms such as DNA methylation. Genome-wide DNA methylation profiling was performed using the Infinium MethylationEPIC v2.0 array on peripheral blood mononuclear cells (PBMCs) from 100 children with ASD and 50 typically developing controls. Differential methylation analyses were conducted by adjusting for age, sex, and estimated blood-cell-type composition as covariates. Functional enrichment, SFARI gene-overlap a
