Molecular advances in genetic skin diseases.

The genes for several genetic skin diseases have been identified in recent years. This development improves diagnostic capabilities and genetic counseling, and investigators can now turn to the molecular mechanisms involved in the pathogenesis of these diseases. The identification of the causative genes has led to the generation of mouse models for some genetic skin diseases. A study of the keratin 10 deficient mouse, a model for epidermolytic hyperkeratosis, and a mouse model for Bloom syndrome are reviewed in this article. Several studies also evaluate the relation between genotype and pheno

Genome based evolutionary lineage of SARS-CoV-2 towards the development of novel chimeric vaccine.

The present study aimed to predict a novel chimeric vaccine by simultaneously targeting four major structural proteins via the establishment of ancestral relationship among different strains of coronaviruses. Conserved regions from the homologous protein sets of spike glycoprotein, membrane protein, envelope protein and nucleocapsid protein were identified through multiple sequence alignment. The phylogeny analyses of whole genome stated that four proteins reflected the close ancestral relation of SARS-CoV-2 to SARS-COV-1 and bat coronavirus. Numerous immunogenic epitopes (both T cell and B ce

Design of new chemotherapeutics against the deadly anthrax disease. Docking and molecular dynamics studies of inhibitors containing pyrrolidine and riboamidrazone rings on nucleoside hydrolase from Bacillus anthracis.

Anthrax is a disease caused by Bacillus anthracis, a dangerous biological warfare agent already used for both military and terrorist purposes. An important selective target for chemotherapy against this disease is nucleoside hydrolase (NH), an enzyme still not found in mammals. Having this in mind we have performed molecular docking studies, aiming to analyze the three-dimensional positioning of six known inhibitors of Trypanosoma vivax NH (TvNH) in the active site of B. anthracis NH (BaNH). We also analyzed the main interactions of these compounds with the active site residues of BaNH and the

Epigenetic precision diagnostics of traditional Chinese medicine (TCM) syndrome differentiation: a pilot study of atrial fibrillation with qi-yin deficiency syndrome based on 5-hydroxymethylcytosine signatures in extracellular vesicle DNA from plasma.

BACKGROUND: Syndrome differentiation in Traditional Chinese Medicine (TCM) is pivotal to clinical practice and dictates the efficacy of medicinal treatments. However, precision diagnostic models for TCM syndromes, constructed from biomarkers such as metabolites and proteins, have failed to achieve high precision. Recent studies have highlighted a strong link between TCM and epigenetics, an area that remains largely unexplored in TCM diagnosis. Taking atrial fibrillation (AF) with Qi-Yin deficiency syndrome (QYDS) as an example, we utilized a type of epigenetic sequencing technology called 5hmC

3D QSAR studies, pharmacophore modeling, and virtual screening of diarylpyrazole-benzenesulfonamide derivatives as a template to obtain new inhibitors, using human carbonic anhydrase II as a model protein.

A 3D-QSAR modeling was performed on a series of diarylpyrazole-benzenesulfonamide derivatives acting as inhibitors of the metalloenzyme carbonic anhydrase (CA, EC 4.2.1.1). The compounds were collected from two datasets with the same scaffold, and utilized as a template for a new pharmacophore model to screen the ZINC database of commercially available derivatives. The datasets were divided into training, test, and validation sets. As the first step, comparative molecular field analysis (CoMFA), CoMFA region focusing and comparative molecular similarity indices analysis (CoMSIA) in parallel wi

Optimizing skin sensitization prediction across activity cliffs: a comparative analysis of K-nearest neighbours vs random Forest.

Computational models for skin sensitization prediction face critical challenges in handling activity cliffs, where structurally similar compounds exhibit different biological activities, limiting their regulatory applicability. This study systematically compared Random Forest (RF) and K-Nearest Neighbors (KNN) models using five molecular fingerprint approaches integrated with structural alerts and physicochemical properties. Models were developed using 1174 chemicals and evaluated across progressive feature integration levels: fingerprints alone, fingerprints with structural alerts, and fully

Leveraging mathematical models to predict and control T-cell activation.

T-cell receptor (TCR)-mediated T-cell activation is a key process in adaptive immune responses. The complexity of this process has led to the development of different mathematical models that seek to describe and predict the conditions of antigen-TCR interactions required for TCR triggering and T-cell activation. These models are characterized by describing different sets of sequential molecular interactions and their kinetics, positing the generation of a final product as a necessary and sufficient condition for T-cell activation. Such modeling could provide an effective tool for simulating a

Artificial intelligence for risk assessment and outcome prediction in malignant haematology.

Risk stratification is the backbone of clinical decision-making for patients with haematological malignancies. Models currently used in routine clinical practice often rely on static rules, conventional statistics and expert consensus. While pragmatic and accessible, these models fail to capture the complex biological interactions and patient heterogeneity, especially as data dimensionality grows given the availability of more comprehensive molecular analysis. Artificial intelligence (AI), particularly machine learning (ML), offers the potential to process such high-dimensional data, uncover l

A Patient-Derived Xenograft Repository Capturing Clinical and Molecular Heterogeneity of Large B-cell Lymphoma.

UNLABELLED: Large B-cell lymphomas (LBCL) are a clinically and molecularly diverse group of malignancies with a rapidly evolving therapeutic landscape that has introduced new areas of clinical need, such as post-CD19 chimeric antigen receptor T (CART19) progression. Patient-derived xenograft (PDX) models are an important tool for mechanistic studies and preclinical evaluation of new therapies and can be generated from a variety of clinical contexts that capture tumor-intrinsic resistance mechanisms. We therefore undertook a comprehensive effort to generate PDX models that encompass the molecul

Three current approaches to preclinical oral squamous cell carcinoma research: a practical, stepwise framework integrating cell lines, organoids, and animal models.

Oral squamous cell carcinoma (OSCC) continues to be associated with a poor prognosis despite recent advances in surgical and adjuvant treatment. Although a variety of experimental models are available, no widely accepted or practical framework has combined cell lines, patient-derived organoids, and in vivo transplantation models in translational OSCC research. This review summarizes the main preclinical models used in OSCC research and discusses how they can be used together in a stepwise manner for drug development. A narrative review of the literature was conducted focusing on OSCC research

Development of animal models to study aggressive thyroid cancers.

The development of mouse models for thyroid cancer has significantly advanced over the years, enhancing our understanding of thyroid tumorigenesis, molecular pathways and treatment responses. The earliest mouse models of thyroid cancer relied on hormone, radiation or chemical carcinogenesis to induce tumors. However, as our understanding of the genetic alterations driving thyroid cancer has expanded, more sophisticated genetic engineering techniques have been employed to create models with thyroid-specific expression of these driver mutations. While driver mutations can initiate tumorigenesis,

Development of machine learning-based multi-task quantitative structure-activity relationship models for predicting toxicities in six human organ systems.

Traditional toxicity assessment relies heavily on animal testing, particularly for chemicals lacking toxicity data. This study developed machine learning (ML)-driven quantitative structure-activity relationship (QSAR) models to predict human organ-specific toxicities, including cardiotoxicity, developmental toxicity, hepatotoxicity, neurotoxicity, nephrotoxicity, and reproductive toxicity. We collected in vivo data for 2,389 chemicals and Tox21 high-throughput screening data for 1,746 chemicals, resulting in 1,743 chemicals with matched datasets. Eighty-eight ML-based QSAR models were develope

Diabetic cardiomyopathy: the need for adjusting experimental models to meet clinical reality.

Diabetic cardiomyopathy (CM), occurring in the absence of hypertension, coronary artery disease, and valvular or congenital heart disease, is now recognized as a distinct, multifactorial disease leading to ventricular hypertrophy and abnormal myocardial contractility that correlates with an array of complex molecular and cellular changes. Animal models provide the unique opportunity to investigate mechanistic aspects of diabetic CM, but important caveats exist when extrapolating findings obtained from preclinical models of diabetes to humans. Indeed, animal models do not recapitulate the compl

In Vitro, In Vivo, and In Silico Models of Lymphangiogenesis in Solid Malignancies.

Lymphangiogenesis (LA) is the formation of new lymphatic vessels by lymphatic endothelial cells (LECs) sprouting from pre-existing lymphatic vessels. It is increasingly recognized as being involved in many diseases, such as in cancer and secondary lymphedema, which most often results from cancer treatments. For some cancers, excessive LA is associated with cancer progression and metastatic dissemination to the lymph nodes (LNs) through lymphatic vessels. The study of LA through in vitro, in vivo, and, more recently, in silico models is of paramount importance in providing novel insights and id

Animal models of meningiomas.

Meningiomas are frequent intracranial and intraspinal tumors. They are tumors of the elderly, and meningioma growth at certain localizations, as well as recurrent tumors or primary aggressive biology may pose a therapeutic challenge. To understand the growth characteristics of meningiomas, animal models can provide insights both from a biological and therapeutical point of view. Using genetically-engineered mouse models (GEMM), it has been proven that alterations of the neurofibromatosis type 2 (NF2) gene are key steps for benign meningioma development. Aggressive meningiomas can be induced by

Mechanisms of blindness: animal models provide insight into distinct CRX-associated retinopathies.

BACKGROUND: The homeodomain transcription factor CRX is a crucial regulator of mammalian photoreceptor gene expression. Mutations in the human CRX gene are associated with dominant inherited retinopathies Retinitis Pigmentosa (RP), Cone-Rod Dystrophy (CoRD), and Leber Congenital Amaurosis (LCA), of varying severity. In vitro and in vivo assessment of mutant CRX proteins have revealed pathogenic mechanisms for several mutations, but no comprehensive mutation-disease correlation has yet been reported. RESULTS: Here we describe four different classes of disease-causing CRX mutations, characteriz

Genetic manipulations of mutant huntingtin in mice: new insights into Huntington's disease pathogenesis.

This year (2013) marks the 20th anniversary of identification of the causal genetic mutation for Huntington's disease (HD), a landmark discovery that heralded study of the biological underpinnings of this most common dominantly inherited neurodegenerative disorder. Among the variety of model organisms used to study HD pathogenesis, the mouse model is by far the most commonly used mammalian genetic model. Much of our current knowledge regarding mutant huntingtin (mHtt)-induced disease pathogenesis in mammalian models has been obtained by studying transgenic mouse models expressing mHtt N-termin

Animal models for lysosomal storage disorders.

The lysosomal storage disorders (LSD) represent a heterogeneous group of inherited diseases characterized by the accumulation of non-metabolized macromolecules (by-products of cellular turnover) in different tissues and organs. LSDs primarily develop as a consequence of a deficiency in a lysosomal hydrolase or its co-factor. The majority of these enzymes are glycosidases and sulfatases, which in normal conditions participate in degradation of glycoconjugates: glycoproteins, glycosaminoproteoglycans, and glycolipids. Significant insights have been gained from studies of animal models, both in u
