Structural Insights into a Flavin-Dependent [4 + 2] Cyclase that Catalyzes trans-Decalin Formation in Pyrroindomycin Biosynthesis.

Here, we provide structural insights into PyrE3, a flavin-dependent [4 + 2] cyclase that catalyzes trans-decalin formation in the biosynthesis of pyrroindomycins. PyrE3 shares an architecture/domain organization head-to-tail similarity with the members of the family of para-hydroxybenzoate hydroxylase (pHBH)-fold monooxygenases, and possesses a flavin adenine dinucleotide (FAD)-binding domain, a middle domain, and a C-terminal thioredoxin-like domain. The FAD-binding domain forms a central hub of the protein structure, and binds with FAD in a "closed" conformation of pHBH-fold family monooxyge

Secondary nucleation of monomers on fibril surface dominates α-synuclein aggregation and provides autocatalytic amyloid amplification.

Parkinson's disease (PD) is characterized by proteinaceous aggregates named Lewy Bodies and Lewy Neurites containing α-synuclein fibrils. The underlying aggregation mechanism of this protein is dominated by a secondary process at mildly acidic pH, as in endosomes and other organelles. This effect manifests as a strong acceleration of the aggregation in the presence of seeds and a weak dependence of the aggregation rate on monomer concentration. The molecular mechanism underlying this process could be nucleation of monomers on fibril surfaces or fibril fragmentation. Here, we aim to distinguish

Computational study of a model system of enzyme-mediated [4+2] cycloaddition reaction.

A possible mechanistic pathway related to an enzyme-catalyzed [4+2] cycloaddition reaction was studied by theoretical calculations at density functional (B3LYP, O3LYP, M062X) and semiempirical levels (PM6-DH2, PM6) performed on a model system. The calculations were carried out for the key [4+2] cycloaddition step considering enzyme-catalyzed biosynthesis of Spinosyn A in a model reaction, where a reliable example of a biological Diels-Alder reaction was reported experimentally. In the present study it was demonstrated that the [4+2] cycloaddition reaction may benefit from moving along the ener

β-Lactam formation by a non-ribosomal peptide synthetase during antibiotic biosynthesis.

Non-ribosomal peptide synthetases are giant enzymes composed of modules that house repeated sets of functional domains, which select, activate and couple amino acids drawn from a pool of nearly 500 potential building blocks. The structurally and stereochemically diverse peptides generated in this manner underlie the biosynthesis of a large sector of natural products. Many of their derived metabolites are bioactive such as the antibiotics vancomycin, bacitracin, daptomycin and the β-lactam-containing penicillins, cephalosporins and nocardicins. Penicillins and cephalosporins are synthesized fro

XerD-mediated FtsK-independent integration of TLCϕ into the Vibrio cholerae genome.

As in most bacteria, topological problems arising from the circularity of the two Vibrio cholerae chromosomes, chrI and chrII, are resolved by the addition of a crossover at a specific site of each chromosome, dif, by two tyrosine recombinases, XerC and XerD. The reaction is under the control of a cell division protein, FtsK, which activates the formation of a Holliday Junction (HJ) intermediate by XerD catalysis that is resolved into product by XerC catalysis. Many plasmids and phages exploit Xer recombination for dimer resolution and for integration, respectively. In all cases so far describ

Acidity-unlocked glucose oxidase as drug vector to boost intratumor copper homeostatic imbalance-enhanced cuproptosis for metastasis inhibition and anti-tumor immunity.

As one of the key tools of biocatalysis, natural enzymes have received extensive attention due to their unique activity. However, the non-selective catalysis and early leakage induced by delivery dependency of natural enzymes can cause side effects on normal tissues. Moreover, although cuproptosis is an emerging tumor-inhibiting programmed cell death, the occurrence of cuproptosis leads to high expression of Cu-dependent lysyl oxidase-like 2 (LOXL2), which promotes tumor metastasis. Herein, in order to intelligently regulate the "OFF-to-ON" catalytic activity of glucose oxidase (a natural enzy…

Functional replacement of the Escherichia coli D-(-)-lactate dehydrogenase gene (ldhA) with the L-(+)-lactate dehydrogenase gene (ldhL) from Pediococcus acidilactici.

The microbial production of L-(+)-lactic acid is rapidly expanding to allow increased production of polylactic acid (PLA), a renewable, biodegradable plastic. The physical properties of PLA can be tailored for specific applications by controlling the ratio of L-(+) and D-(-) isomers. For most uses of PLA, the L-(+) isomer is more abundant. As an approach to reduce costs associated with biocatalysis (complex nutrients, antibiotics, aeration, product purification, and waste disposal), a recombinant derivative of Escherichia coli W3110 was developed that contains five chromosomal deletions (focA-…

Enzymatic Reaction Feasibility Classification Using Machine Learning Methods.

With the advancement of computer-aided retrobiosynthesis, numerous biosynthetic pathways have been predicted, exceeding the capacity of experimental validation. Effective classifiers are needed to identify feasible reactions. In this study, we collected 75,864 feasible reactions from biocatalysis databases and generated an equal number of infeasible reactions based on reaction rules. Following atom mapping focused on reaction centers and systematic reaction preprocessing, three datasets for training were constructed: the "stereo" dataset, which retained reaction stereochemical information; the…

Distinct Active-Site Dynamics of Primitive Catalytic Amyloids Revealed by Two-Dimensional Infrared Spectroscopy.

Catalytic amyloids are proposed evolutionary precursors of modern enzymes, yet the active-site dynamics underlying their distinct catalytic properties remain unclear. Here, we combine azide infrared probes and two-dimensional infrared (2D-IR) spectroscopy to characterize the active-site dynamics of primitive catalytic amyloids and compare them with human carbonic anhydrase II (CAII), a representative modern enzyme. The Zn2+-bound azide in amyloids exhibits a ∼30 cm-1 blue shift and a 2-fold longer vibrational lifetime than free azide, establishing vibrational lifetime as a sensitive reporter o

The Diphosphoinositol Polyphosphate Phosphohydrolase 1 family binds IP8 in catalytically-productive twist-boat and chair conformations and associates in a ligand-dependent manner.

Diphosphoinositol Polyphosphate Phosphohydrolase 1 (DIPP1) is a Nudix hydrolase involved in inositol pyrophosphate (PP-InsP) metabolism, critical for cellular signaling, energy homeostasis, and stress responses. We report crystallographic and computational studies that reveal 1,5-bis-diphosphoinositol tetrakisphosphate (IP8) binds to DIPP1 in two catalytically-productive inositol ring conformations. IP8 hydrolysis at the 1-position requires a twist-boat conformation, whereas at the 5-position a canonical chair conformation is adopted. Additionally, structural and biophysical characterization s

Repurposing TPP-dependent enzymes with anodic oxidation for the conversion of aldehydes to enantioenriched carboxylic acids.

Thiamine diphosphate (ThDP)-dependent enzymes are highly promiscuous and robust biocatalysts in nature, orchestrating precise C-C bond formation and cleavage reactions. Combining organophotoredox catalysis with protein engineering, our group has repurposed ThDP-dependent enzymes for stereoselective dual photo-/enzymatic radical transformations. Inspired by the carboxylic acid byproducts in photo/thiamine biocatalytic systems, we postulated that the input of external electricity could offer an alternative method to expand the catalytic repertoire of ThDP-dependent enzymes. Recently, we integrat

Ene-Reductase-Catalyzed Reduction for Kinetic Resolution of Morita-Baylis-Hillman Adducts and Asymmetric Synthesis of Roche Ester Derivatives.

Morita-Baylis-Hillman (MBH) adducts and their double-bond-reduced products are critical intermediates in the synthesis of herbicides, fragrance components, antibiotics, and vitamins. However, the preparation of optically pure compounds remains challenging. Asymmetric reduction catalyzed by ene reductase (ERED) offers a potential strategy for preparing optically pure MBH adducts and their reduced products. Herein, we synthesized two types of MBH adducts, those with cyclic enones and those with ethyl acrylate, via MBH reactions. Through structure-guided engineering of ERED XenA, chiral MBH adduc
