Fluorescence Properties of (E)-4-((2-fluorobenzylidene) amino) Benzenesulfonamide: Synthesis, Spectroscopic, Cyclic Voltammetry, Antibacterial, and Molecular Docking Studies.

The goal of the present investigation was to propose a new synthesis route for the Schiff base (E)-4-((2-fluorobenzylidene)amino)benzenesulfonamide (2FNI) from 2-fluorobenzaldehyde and 4-aminobenzenesulfonamide using a dimethyl sulfoxide. The molecular characteristics of 2FNI was investigated by a set of spectroscopic techniques such as FTIR, UV-vis, NMR, and fluorescence. Optimized geometric structure was computed by the DFT method with a B3LYP/cc-pVDZ basis set. Theoretically, predicted spectral data were compared with experimental observations in terms of RMSD values. The electrochemical ch

Interpreting human genetic variation at atomic resolution.

The widespread adoption of clinical sequencing and large-scale national and international genomics initiatives has transformed genomic medicine. These efforts have enabled new diagnostic tests and computational tools for processing sequencing-derived information, yet interpretation of many variants remains limited. In parallel, over the last two decades, computational structural genomics (CSG) has emerged as a complementary approach that shifts from static genetic annotation to dynamic, mechanistic interpretation by leveraging models of gene products and their organization within biomolecular

Molecular insights of the G2019S substitution in LRRK2 kinase domain associated with Parkinson's disease: A molecular dynamics simulation approach.

The G2019S substitution in the Leucine-rich repeat kinase 2 (LRRK2) is significantly associated with Parkinson's disease (PD). This substitution was identified in both familial and sporadic forms of PD with a higher frequency. Few computational studies have reported the impact of G2019S substitution on inhibitors of the kinase domain of LRRK2. However, no computational study deeply investigated the possible impact of the G2019S substitution on the kinase domain in its Apo conformation. Therefore, in this study, we used 200 ns molecular dynamic simulation using the GROMACS 5.1.4 package softwar

Network-based predictions of in vivo cardiac hypertrophy.

Cardiac hypertrophy is a common response of cardiac myocytes to stress and a predictor of heart failure. While in vitro cell culture studies have identified numerous molecular mechanisms driving hypertrophy, it is unclear to what extent these mechanisms can be integrated into a consistent framework predictive of in vivo phenotypes. To address this question, we investigate the degree to which an in vitro-based, manually curated computational model of the hypertrophy signaling network is able to predict in vivo hypertrophy of 52 cardiac-specific transgenic mice. After minor revisions motivated b

Multidrug resistance reversal activity of extract and a rare dimeric naphthoquinone from Diospyros lotus.

A dimeric naphthoquinone namely dihydrodyspyrole R (1) was purified once more from Diospyros lotus. Dihydrodyspyrole R and chloroform fractions were evaluated for their effects on the reversion of multidrug resistance (MDR). The compounds (1) and extract exhibited promising MDR reversing effect in a dose-dependent manner against mouse T-lymphoma cell line. Molecular docking of compound 1 revealed the correlation between in-silico with in-vitro results. The molecular docking results showed that compound 1 is bind closely where co-crystal ligand of P-gp is present. But usually, computational inv

Study on conformational stability, molecular structure, vibrational spectra, NBO, TD-DFT, HOMO and LUMO analysis of 3,5-dinitrosalicylic acid by DFT techniques.

In this work we analyzed the vibrational spectra of 3,5-dinitrosalicylic acid (3,5DNSA) molecule. The total energy of eight possible conformers can be calculated by Density Functional Theory with 6-31G(d,p) as basis set to find the most stable conformer. Computational result identify the most stable conformer of 3,5DNSA is C6. The assignments of the vibrational spectra have been carried out by computing Total Energy Distribution (TED). The molecular geometry, second order perturbation energies and Electron Density (ED) transfer from filled lone pairs of Lewis base to unfilled Lewis acid sites

Ten years of genes in inherited arrhythmia syndromes: an example of what we have learned from patients, electrocardiograms, and computers.

In the last 10 years the molecular substrate of a diversity of primary electrical diseases has been unraveled. Disease-causing mutations in ion-channel genes have been identified and have challenged clinical and basic electrophysiologists to mechanistically link the observed genetic aberrancies to the phenotype. Indeed, in collaborative efforts of clinical cardiologists, clinical and molecular geneticists, basic electrophysiologists and computer modellers, the pathophysiology of many clinical electrocardiographic findings have been elucidated in detail. The family described concerns an 8-gener

Deciphering the role of per- and polyfluoroalkyl substances in prostate cancer: a multi-omics and computational toxicology approach.

BACKGROUND: Per- and polyfluoroalkyl substances (PFAS), persistent environmental contaminants, are associated with increased Prostate cancer (PCa) risk. However, their molecular mechanisms are poorly defined. METHODS: We employed a comprehensive computational and experimental framework. The toxicological profiles of PFOA and PFOS were predicted. Shared molecular targets between PFAS and PCa were identified by integrating toxicogenomic and transcriptomic data, followed by protein-protein interaction network and enrichment analyses. A robust prognostic model was built and validated using multip

Theoretical modeling of large molecular systems. Advances in the local self consistent field method for mixed quantum mechanics/molecular mechanics calculations.

Molecular mechanics methods can efficiently compute the macroscopic properties of a large molecular system but cannot represent the electronic changes that occur during a chemical reaction or an electronic transition. Quantum mechanical methods can accurately simulate these processes, but they require considerably greater computational resources. Because electronic changes typically occur in a limited part of the system, such as the solute in a molecular solution or the substrate within the active site of enzymatic reactions, researchers can limit the quantum computation to this part of the sy

Smooth signals: computational insights into autonomic vascular control.

The regulation of vascular tone underlies normal cardiovascular homeostasis, ensuring appropriate distribution of blood flow to tissues and maintenance of blood pressure. Computational modeling and simulation constitute a powerful framework for deciphering plausible mechanisms of autonomic signaling in vascular smooth muscle across spatial and temporal scales and allow for the prediction of emergent nonlinear effects of perturbations. Integrative computational modeling approaches are now beginning to inform the precision use of calcium channel blockers, angiotensin II type 1 receptor antagonis

Deep Learning Protocols for Predicting Drug Mechanism of Action and Drug-Target Interactions.

Understanding drug mechanisms of action (MOA) and predicting drug-target interactions (DTIs) are fundamental challenges in modern drug discovery and development, hindered by high costs, long development timelines, and limited knowledge of compound activity and molecular targets. Here, we present two deep learning-based computational protocols designed to address these challenges. The first framework employs directed message passing neural networks (D-MPNN) to predict drug MOA from chemical-genetic interaction profiles (CGIPs), by learning how molecular structures perturb biological pathways th

Targeting Bacterial RNA Polymerase: Harnessing Simulations and Machine Learning to Design Inhibitors for Drug-Resistant Pathogens.

The increase in antimicrobial resistance presents a major challenge in treating bacterial infections, underscoring the need for innovative drug discovery approaches and novel inhibitors. Bacterial RNA polymerase (RNAP) has emerged as a crucial target for antibiotic development due to its essential role in transcription. RNAP is a molecular motor, and its function relies heavily on the dynamic shifts between multiple conformational states. While biochemical and structural experimental methods offer crucial insights into static RNAP-drug interactions, they fall short in capturing the dynamics at

Isolation and functional characterization of phytase extracted from Klebsiella pneumoniae for enhanced growth of plants: A study of gene expression and in silico prediction.

The present study focused on isolating Klebsiella pneumoniae from sediment samples collected from poultry feeding and evaluating their ability to produce phytase. A total of 20 bacterial isolates were characterized using biochemical, and VITEK-2, among which five demonstrated positive phytase activity. To determine optimal conditions for phytase expression, different concentrations of wheat bran extract were tested. The most effective production was observed in media containing wheat bran extract at a pH of 6.5, incubated at 37 °C for 62 h. The purified phytase exhibited a molecular mass of ap

Computational drug repositioning of clopidogrel as a novel therapeutic option for focal segmental glomerulosclerosis.

Focal segmental glomerulosclerosis (FSGS) is a glomerular lesion often associated with nephrotic syndrome. It is also associated with a high risk of progression to end-stage kidney disease. Current treatment of FSGS is limited to systemic corticosteroids or calcineurin inhibition, along with inhibitors of the renin-angiotensin-aldosterone system. FSGS is heterogeneous in etiology, and novel therapies targeting specific, dysregulated molecular pathways represent a major unmet medical need. We have generated a network-based molecular model of FSGS pathophysiology using previously established sys
