Genome Evolution in Social Insects.

Sociality is a complex phenotype which has evolved multiple times across the tree of life, particularly in the insects. Insect sociality likely arises via the evolution of the genome, with changes in specific genes, gene families, and gene regulatory mechanisms linked to social traits. In turn, sociality itself can influence patterns of genome evolution through the effects of smaller effective population sizes, longer generation times, and reproductive division of labor. Moreover, particular social insect lineages have some noteworthy genome features which may influence both trait and genome e

Fructophilic lactic acid bacteria as a window into multi-scale convergent evolution.

Fructophilic lactic acid bacteria (FLAB) are a group of lactic acid bacteria with unique growth characteristics, that is, poor growth on glucose. Their growth is enhanced in the presence of fructose or external electron acceptors. These organisms inhabit fructose-rich environments such as flowers, fruits, and pollinating insects, particularly honey bees. Apilactobacillus spp. and Fructobacillus spp. are representatives of FLAB, although they belong to phylogenetically distant clades. These organisms commonly possess markedly small genomes with a low number of coding DNA sequences. Furthermore,

Chromosome painting in plants: history and future perspectives.

Chromosome painting was developed in mammalian species nearly four decades ago and rapidly became a powerful tool for chromosome identification, comparative cytogenetics, and evolutionary genome analysis. Comparative chromosome painting among diverse mammals generated much of the foundational knowledge of chromosome structure, chromosomal rearrangements, and karyotype evolution before the advent of whole-genome sequencing. Although chromosome painting was first demonstrated in plants in 2001, its applications remained largely restricted to a few plant lineages until the development of oligonuc

Codon Usage Bias Analysis of Chloroplast Genomes in Six Cucurbitaceae Species.

Background and Objectives: Codon usage bias (CUB), the non-uniform usage of synonymous codons, is prevalent in plant chloroplast genomes and plays important roles in gene expression and genome evolution. However, systematic comparisons of CUB patterns across genera in the Cucurbitaceae family remain limited. This study aimed to characterize CUB patterns and identify their driving forces in the chloroplast genomes of six Cucurbitaceae species. Methods: We analyzed the complete chloroplast genomes of six Cucurbitaceae species, watermelon (Citrullus lanatus), melon (Cucumis melo), cucumber (Cucum

Structural evolution-based ancestral sequence reconstruction of medium-chain alcohol dehydrogenase for efficient synthesis of fused-ring chiral alcohols.

Drug molecules used to treat complex diseases often contain cyclic chiral moieties. Specifically, the synthesis of fused-ring alcohols (e.g., chiral β-tetralol and its derivatives) by chemical methods is challenging. Medium-chain alcohol dehydrogenase (MDR) are widely used in the asymmetric reduction of potential chiral ketones to chiral alcohols, and can be used to synthesize chiral fused-ring alcohols. In this study, we integrated enzyme sequence and structural information in an ancestral sequence reconstruction method. This process identified ancestral medium-chain alcohol dehydrogenase N42

Patterns and determinants of mitogenomic evolution in Bilateria.

Mitochondrial genomes of some animals remained almost unchanged architecturally for over half a billion of years, while other lineages exhibit conspecific variability. The drivers underlying this disparity remain unknown. We analyse over 10,000 bilaterian mitogenomes to test whether locomotory capacity and parasitic lifestyle can explain the variability in architectural evolutionary rates, and attempt to answer multiple other evolutionary questions. Double-stranded (genes on both strands) architecture is the most likely ancestral state for most major radiations (phylum and above). We identify

Comparative genomics clarifies phylogenetic relationships and genome evolution in Hippophae from the Qinghai-Tibet plateau.

The uplift of the Qinghai-Tibet Plateau (QTP) and associated climatic oscillations have shaped plant evolution, yet how adaptive strategies diversify along elevational, moisture, and latitudinal gradients within a single clade remains poorly understood. Hippophae (Elaeagnaceae) is distributed along these gradients, with all members sharing Frankia-mediated nitrogen-fixing symbiosis and dioecy. Here, we assembled chromosome-level genomes of H. neurocarpa, H. rhamnoides subsp. yunnanensis, and H. rhamnoides subsp. turkestanica, integrated them with four published assemblies, covering seven taxa

Genome evolution and long-term demographic history in true crocodiles.

Reference-quality genomes remain scarce for true crocodiles (Crocodylus), limiting comparative analyses of genome evolution and demographic history. Here, we generated and analyzed 2 long-read genomes, 1 for Crocodylus intermedius and 1 for C. niloticus, to investigate genome architecture, coalescent effective population size (Ne), and patterns of molecular evolution across crocodilians. Comparative analyses revealed broadly similar repeat landscapes in both species and extensive macro-synteny with Alligator sinensis, indicating strong structural conservation across crocodilian genomes. Using

Population Genomics of Premature Termination Codons in Cavefish With Substantial Trait Loss.

Loss-of-function alleles are a pertinent source of genetic variation with the potential to contribute to adaptation. Cave-adapted organisms exhibit striking loss of ancestral traits such as eyes and pigment, suggesting that loss-of-function alleles may play an outsized role in these systems. Here, we leverage 141 whole genome sequences to evaluate the evolutionary history and adaptive potential of single nucleotide premature termination codons (PTCs) in Mexican tetra. We find that cave populations contain significantly more PTCs at high frequency than surface populations. We also find that PTC

Changing and Evolution of Influenza Virus: Is It a Trivial Flu?

BACKGROUND: Influenza viruses are etiological agents which cause contagious respiratory, seasonal epidemics and, for influenza A subtypes, pandemics. The clinical picture of influenza has undergone continuous change over the years, due to intrinsic viral evolution as well as "reassortment" of its genomic segments. The history of influenza highlights its ability to adapt and to rapidly evolve, without specific circumstances. This reflects the complexity of this pathology and poses the fundamental question about its assumption as a "common illness" and its impact on public health. SUMMARY: The

The first mitogenome of the genus Amphalius (Siphonaptera: Ceratophyllidae) and its phylogenetic implications.

Amphalius spirataenius belongs to Arthropoda, Insecta, Siphonaptera, Ceratophylloidea, Ceratophyllinae, Amphalius. Only 2 species from the subfamily Ceratophyllinae have been sequenced for mitogenomes to date. The genus Amphalius mitogenome research was still blank. The A. spirataenius mitogenome was determined, annotated and analysed for the first time in this study. The 14 825 bp long genome has the typical metazoan of 37 genes with insect ancestral genome arrangement pattern. There was no significant difference in codon usage of 13 protein-coding genes: UUA, UCU, GUU, ACU and GCU were the m

Microglia in Aging and Alzheimer's Disease: A Comparative Species Review.

Microglia are the primary immune cells of the central nervous system that help nourish and support neurons, clear debris, and respond to foreign stimuli. Greatly impacted by their environment, microglia go through rapid changes in cell shape, gene expression, and functional behavior during states of infection, trauma, and neurodegeneration. Aging also has a profound effect on microglia, leading to chronic inflammation and an increase in the brain's susceptibility to neurodegenerative processes that occur in Alzheimer's disease. Despite the scientific community's growing knowledge in the field

Reenacting the Birth of a Function: Functional Divergence of HIUases and Transthyretins as Inferred by Evolutionary and Biophysical Studies.

Transthyretin was discovered in the 1940s, named after its ability to bind thyroid hormones and retinol. In the genomic era, transthyretins were found to be part of a larger family with homologs of no obvious function, then called transthyretin-related proteins. Thus, it was proposed that the transthyretin gene could be the result of gene duplication of an ancestral of this newly identified homolog, later found out to be an enzyme involved in uric acid degradation, then named HIUase (5-hydroxy-isourate hydrolase). Here, we sought to re-enact the evolutionary history of this protein family by r

A Single, Shared Triploidy in Three Species of Parasitic Nematodes.

The root-knot nematodes of the genus Meloidogyne are important and damaging parasites capable of infecting most flowering plants. Within this genus, several species of the Meloidogyne incognita group show evidence of paleopolyploidy in their genomes. We used our software tool POInT, the Polyploidy Orthology Inference Tool, to phylogenetically model the gene losses that followed that polyploidy. These models, and simulations based on them, show that three of these species (M. incognita, M. arenaria and M. javanica) descend from a single common hybridization event that yielded triplicated genome

Genetic Adaptations of an Island Pit-Viper to a Unique Sedentary Life with Extreme Seasonal Food Availability.

The Shedao pit-viper (Gloydius shedaoensis) exhibits an extreme sedentary lifestyle. The island species exclusively feeds on migratory birds during migratory seasons and experiences prolonged hibernation and aestivation period each year (up to eight months). The sedentary strategy reduces energy expenditure, but may trigger a series of adverse effects and the snakes have likely evolved genetic modifications to alleviate these effects. To investigate the genetic adaptations, we sequenced and compared the transcriptomes of the Shedao pit-viper and its closest mainland relative, the black eyebrow

Deeply conserved synteny resolves early events in vertebrate evolution.

Although it is widely believed that early vertebrate evolution was shaped by ancient whole-genome duplications, the number, timing and mechanism of these events remain elusive. Here, we infer the history of vertebrates through genomic comparisons with a new chromosome-scale sequence of the invertebrate chordate amphioxus. We show how the karyotypes of amphioxus and diverse vertebrates are derived from 17 ancestral chordate linkage groups (and 19 ancestral bilaterian groups) by fusion, rearrangement and duplication. We resolve two distinct ancient duplications based on patterns of chromosomal c

Silica bodies in leaves of neotropical Podostemaceae: taxonomic and phylogenetic perspectives.

BACKGROUND AND AIMS: The presence, location and morphology of silica bodies are informative anatomical characters in angiosperms, mainly in Poales. In Podostemaceae, a strictly aquatic family, these structures are mentioned frequently, but there is limited insight into their location and morphological features. In the present study we focused on describing and analysing the morphological diversity of silica bodies in leaves of neotropical Podostemaceae at the intra- and interspecific levels to determine their taxonomic and phylogenetic relevance. METHODS: We studied 103 specimens distributed

Phylogenomic reclassification of the world's most venomous spiders (Mygalomorphae, Atracinae), with implications for venom evolution.

Here we show that the most venomous spiders in the world are phylogenetically misplaced. Australian atracine spiders (family Hexathelidae), including the notorious Sydney funnel-web spider Atrax robustus, produce venom peptides that can kill people. Intriguingly, eastern Australian mouse spiders (family Actinopodidae) are also medically dangerous, possessing venom peptides strikingly similar to Atrax hexatoxins. Based on the standing morphology-based classification, mouse spiders are hypothesized distant relatives of atracines, having diverged over 200 million years ago. Using sequence-capture

Evolution of HIV-1 within untreated individuals and at the population scale in Uganda.

HIV-1 undergoes multiple rounds of error-prone replication between transmission events, resulting in diverse viral populations within and among individuals. In addition, the virus experiences different selective pressures at multiple levels: during the course of infection, at transmission, and among individuals. Disentangling how these evolutionary forces shape the evolution of the virus at the population scale is important for understanding pathogenesis, how drug- and immune-escape variants are likely to spread in populations, and the development of preventive vaccines. To address this, we de

The Unique Phylogenetic Position of a Novel Tick-Borne Phlebovirus Ensures an Ixodid Origin of the Genus Phlebovirus.

The recent emergence of novel tick-borne RNA viruses has complicated the epidemiological landscape of tick-borne infectious diseases, posing a significant challenge to public health systems that seek to counteract tick-borne diseases. The identification of two novel tick-borne phleboviruses (TBPVs), severe fever with thrombocytopenia syndrome virus (SFTSV) and Heartland virus (HRTV), as causative agents of severe illness in humans has accelerated the investigation and discoveries of novel TBPVs. In the present study, we isolated a novel TBPV designated Mukawa virus (MKWV) from host-questing Ix
