Viral etiology of orogenital papillomatosis and squamous cell carcinoma in bottlenose dolphins in the southeastern United States.

Orogenital papillomatosis and squamous cell carcinoma is an emerging yet poorly understood complex disease of bottlenose dolphins (Tursiops truncatus and T. erebennus), both in the wild and under managed care. Previous studies have indicated a potential role of papillomaviruses and/or herpesviruses in the development of oncogenesis, although unbiased metagenomic approaches to examine the disease-associated virome in biopsied lesions have not been performed. Herein, we determined the viruses present in oral and genital lesions from both wild and managed care bottlenose dolphins from the southea…

The Benefits and Biological Risks in Breastfeeding and Sharing Human Milk: Have We Got it Right?

BACKGROUND: Implementation of the strong recommendation by the World Health Organization (WHO), the United Nations Children's Fund (UNICEF), … yphilis, breastfeeding is the safest way to feed a baby, despite its highly variable microbiome and virome-including organisms that, in other circumstances, can cause disease. Wet-nursing, where the donor has been appropriately screened, carries a similar risk profile to mother's own feeding. Whilst expression and storage of raw milk at < 4 °C adds a bac …

IFIH1 loss-of-function variants contribute to very early-onset inflammatory bowel disease.

Genetic defects of innate immunity impairing intestinal bacterial sensing are linked to the development of Inflammatory Bowel Disease (IBD). Although much evidence supports a role of the intestinal virome in gut homeostasis, most studies focus on intestinal viral composition rather than on host intestinal viral sensitivity. To demonstrate the association between the development of Very Early Onset IBD (VEOIBD) and variants in the IFIH1 gene which encodes MDA5, a key cytosolic sensor for viral nucleic acids. Whole exome sequencing (WES) was performed in two independent cohorts of children with …

Wolbachia enhances insect-specific flavivirus infection in Aedes aegypti mosquitoes.

Mosquitoes transmit a diverse group of human flaviviruses including West Nile, dengue, yellow fever, and Zika viruses. Mosquitoes are also n … free mosquitoes. Our findings demonstrate that the symbiont is capable of manipulating the mosquito virome and that Wolbachia-mediated viral inhibition is not universal for flaviviruses. This may have implications for the Wolbachia-based DENV control strategy if ISFs confer fitness effects or alter mosquito susceptibility to other flaviviruses.

Vaccinia and other viruses with available vaccines show marked homology with the HIV-1 envelope glycoprotein: the prospect of using existing vaccines to stem the AIDS pandemic.

Cross-reactive immunity occurs when infection with or vaccination against one virus protects against another related family member. A search for homologues of the HIV-1 envelope glycoprotein revealed that it is composed of thousands of intercalating and overlapping viral matches of pentapeptide or longer gapped consensi, belonging to over 70% of the currently sequenced virome, infecting all kingdoms from bacteria to man. It was also highly homologous to proteins from the Visna/Maedi and other ovine viruses, while other proteins (nef/tat/gag/pol) were homologous to proteins from the equine infe…

The phageome of patients with ulcerative colitis treated with donor fecal microbiota reveals markers associated with disease remission.

Bacteriophages are influential within the human gut microbiota, yet they remain understudied relative to bacteria. This is a limitation of studies on fecal microbiota transplantation (FMT) where bacteriophages likely influence outcome. Here, using metagenomics, we profile phage populations - the phageome - in individuals recruited into two double-blind randomized trials of FMT in ulcerative colitis. We leverage the trial designs to observe that phage populations behave similarly to bacterial populations, showing temporal stability in health, dysbiosis in active disease, modulation by antibioti

Soil amelioration impacts viral ecology in saline-alkali lands.

The continuous expansion of saline-alkali lands under climate change threatens food security and reduces soil carbon stocks. A common mitigation strategy is soil amelioration, which converts degraded soils back into a fertile and arable state. Microbes play critical roles in soil health and recovery. However, the viruses that infect these microbial communities, and their potential impacts during saline-alkali soil restoration, remain largely unknown. Here, we combined total soil metagenomics and viromics to investigate host-linked viral ecology across four major saline-alkali regions in China,

Viral suppression constrains environmentally stimulated microbial methylmercury production in wastewater treatment plants.

Wastewater treatment plants (WWTPs) are hotspots for neurotoxic methylmercury (MeHg) production. While the bottom-up environmental drivers of mercury (Hg) methylation are well-documented, the role of top-down viral predation remains poorly understood. Here, we investigated the interaction between environmental stimulation and viral predation in regulating MeHg production across four geographically distinct WWTPs. Field surveys revealed that while total and dissolved Hg concentrations decreased consistently throughout the treatment process, both total and dissolved MeHg peaked in the biological

New Parvovirus and Other Swab-Associated Viruses Identified in the Eurasian Goshawk (Astur gentilis).

Cloacal swabs were collected from 12 Eurasian goshawk chicks during routine veterinary inspections to evaluate the gut-associated virome of goshawks used for falconry. The material was used for metagenomic screening with high-throughput sequencing. Sequences belonging to several viral families (Poxviridae, Circoviridae, Anelloviridae, Retroviridae, Parvoviridae and Astroviridae) were detected and their occurrence differed across samples G1-G12. Most of the identified sequences were highly similar to those of viruses that infect poultry, suggesting a probable alimentary transmission route. Two …

Anelloviruses: From General Biology to Their Role as Biomarkers of Immune Competence in HIV Infection.

Viruses of the family Anelloviridae represent a predominant component of the human virome across various anatomical sites, yet their clinical significance remains poorly understood. This review summarizes current data on the dynamics and functional interactions of anelloviruses with the immune system in the context of human immune deficiency virus (HIV) infection. Existing studies indicate that an individual's complement of anelloviruses (their "anellome") serves as a highly sensitive indicator of immunocompetence. In the absence of antiretroviral therapy (ART), the viral load and taxonomic di…

Multi-kingdom gut microbiota analysis identifies bacterial-viral association in multiple myeloma.

INTRODUCTION: Alterations in the gut microbiome are closely associated with the progression of multiple myeloma (MM). Previous research has predominantly focused on the bacterial components of the microbiota; however, the virome, a significant component of the microbiota, also plays a critical role, with bacteriophages influencing bacterial community composition and evolution. METHODS: This study utilized shotgun metagenomic sequencing of fecal samples to explore the interaction between the gut microbiota and MM development. Fecal samples from 28 MM patients and 20 healthy controls were analy…

Novel roseophages provide insights into a genetically and ecologically diverse phage family.

Roseobacters are prevalent in marine environments and play a crucial role in global carbon and sulphur cycles. Although many roseophages that infect roseobacters have been characterized, those infecting members of the ecologically dominant pelagic Roseobacter cluster (PRC) remain largely unexplored due to the challenges of culturing these organisms. In this study, we isolated 7 phylogenetically related roseophages from 3 PRC lineages and retrieved 279 uncultured viral genomes (UViGs) related to these roseophages from marine environmental viral databases. B-cell receptors of EBV-negative Burkitt lymphoma bind modified isoforms of autoantigens.

Burkitt lymphoma (BL) represents the most aggressive B-cell-lymphoma. Beside the hallmark of IG-MYC-translocation, surface B-cell receptor (BCR) is expressed, and mutations in the BCR pathway are frequent. Coincidental infections in endemic BL, and specific extra-nodal sites suggest antigenic triggers. To explore this hypothesis, BCRs of BL cell lines and cases were screened for reactivities against a panel of bacterial lysates, lysates of Plasmodium falciparum, a custom-made virome array and against self-antigens, including post-translationally modified antigens. An atypically modified, SUMOy…

Novel RNA viruses associated with Plasmodium vivax in human malaria and Leucocytozoon parasites in avian disease.

Eukaryotes of the genus Plasmodium cause malaria, a parasitic disease responsible for substantial morbidity and mortality in humans. Yet, the nature and abundance of any viruses carried by these divergent eukaryotic parasites is unknown. We investigated the Plasmodium virome by performing a meta-transcriptomic analysis of blood samples taken from patients suffering from malaria and infected with P. vivax, P. falciparum or P. knowlesi. This resulted in the identification of a narnavirus-like sequence, encoding an RNA polymerase and restricted to P. vivax samples, as well as an associated viral …

Viral metagenomics applied to blood donors and recipients at high risk for blood-borne infections.

BACKGROUND: Characterisation of human-associated viral communities is essential for epidemiological surveillance and to be able to anticipate new potential threats for blood transfusion safety. In high-resource countries, the risk of blood-borne agent transmission of well-known viruses (HBV, HCV, HIV and HTLV) is currently considered to be under control. However, other unknown or unsuspected viruses may be transmitted to recipients by blood-derived products. To investigate this, the virome of plasma from individuals at high risk for parenterally and sexually transmitted infections was analysed…
