CUT&ID for simultaneous profiling of protein-DNA and protein-protein interactions.

We developed CUT&ID to simultaneously profile the native genomics and proteomics associations of any endogenous target, in a single workflow with no need for transgenesis. CUT&ID is enabled by a fusion protein of TurboID, protein A/G, and micrococcal nuclease, which drives sequential target recognition, proximal protein biotinylation, and DNA cleavage in living cells. CUT&ID is broadly applicable, works on fresh, frozen, or fixed nuclei, and provides high signal-to-noise genomics and proteomics identification across all types of gene regulators tested, including histone modifications, transcri

The evolving role of molecular pathology in the diagnosis of salivary gland tumours with potential pitfalls.

Salivary gland tumors are diagnostically challenging owing to the morphological diversity within any tumor type and overlapping histomorphology and immunohistochemistry amongst different tumours. In past two decades, rapid progress has been made in the field of understanding the pathogenesis of these tumours with the discovery of many tumour specific translocations and rearrangements. This includes CRTC1-MAML2 and CRTC-MAML2 in mucoepidermoid carcinoma, MYBNFIB and MYBL1-NFIB fusions in adenoid cystic carcinoma, PLAG1 and HMGA2 in pleomorphic adenoma, ETV6-NTRK3 in secretory carcinoma, NR4A3 r

[Intracellular transport of Alphaherpesvirinae].

The Alphaherpesvirinae sub-family includes viruses primarily associated with cold sores, genital herpes, chicken pox and shingles in humans, but are responsible for several other pathologies and additionally infect many animals. These viruses are large entities that travel through various cellular compartments during their life cycle. As for the transport of cellular cargoes, this involves several budding and fusion steps as well as transport of viral particles along the cytoskeleton. Though the entry of these viruses in cells is generally well understood at the molecular level, the egress of

Bcr-abl signals to desensitize chronic myeloid leukemia cells to IFNα via accelerating the degradation of its receptor.

Constitutive activity of Bcr-abl fusion protein kinase causes chronic myeloid leukemia (CML). Inhibitors of Bcr-abl such as imatinib mesylate have replaced the cytokine IFNα as the primary treatment for the management of patients with this malignancy. We found that pretreatment of CML cells with imatinib mesylate augments the antigrowth effects of IFNα. Furthermore, introduction of Bcr-abl into non-CML cells inhibits the cellular responses to IFNα. This inhibition is mediated via a mechanism that involves activation of protein kinase D2. The latter promotes an accelerated phosphorylation-depen

Neonatal mitochondrial encephaloneuromyopathy due to a defect of mitochondrial protein synthesis.

Mitochondrial diseases are clinically and genetically heterogeneous disorders due to primary mutations in mitochondrial DNA (mtDNA) or nuclear DNA (nDNA). We studied a male infant with severe congenital encephalopathy, peripheral neuropathy, and myopathy. The patient's lactic acidosis and biochemical defects of respiratory chain complexes I, III, and IV in muscle indicated that he had a mitochondrial disorder while parental consanguinity suggested autosomal recessive inheritance. Cultured fibroblasts from the patient showed a generalized defect of mitochondrial protein synthesis. Fusion of cel

Conventional and fluorescence in situ hybridization analysis of three-way complex BCR-ABL rearrangement in a chronic myeloid leukemia patient.

Chromosomal analysis was carried out in bone marrow sample of an 11-year-old girl suspected of myeloproliferative disorder. Conventional G-banding study detected a complex three-way translocation involving 7, 9 and 22, which has resulted in the formation of a variant Philadelphia chromosome causing rearrangement of abl and bcr genes in 87% cells. Fluorescence in situ hybridization (FISH) confirmed the fusion of bcr-abl oncogene. Thus the bone marrow karyotype was observed as 46,XX (13%)/46,XX,t(7;9;22)(q11;q34;q11) (87%). Hyperdiploidy was present in two cells. In this study, both conventional

Vesicular glutamate release from axons in white matter.

Vesicular release of neurotransmitter is the universal output signal of neurons in the brain. It is generally believed that fast transmitter release is restricted to nerve terminals that contact postsynaptic cells in the gray matter. Here we show in the rat brain that the neurotransmitter glutamate is also released at discrete sites along axons in white matter in the absence of neurons and nerve terminals. The propagation of single action potentials along axons leads to rapid vesicular release of glutamate, which is detected by ionotropic glutamate receptors on local oligodendrocyte precursor

Releasable pools and the kinetics of exocytosis in adrenal chromaffin cells.

Using high resolution capacitance (Cm) measurement techniques, we mapped the kinetics of exocytosis evoked by brief (5-100 ms) depolarizations that activate voltage-dependent Ca2+ channels in rat adrenal chromaffin cells. After correcting the Cm signal for contributions from Na+ channel-gating charge movements, the initial kinetics of exocytosis were consistent with depolarization-triggered release occurring initially from an immediately releasable pool of only approximately 17 secretory vesicles. In contrast, repetitive application of longer depolarizations evoked release from a distinct, lar

Chromosome analysis of human spermatozoa stored in vitro.

Two-hundred-sixty-five chromosome spreads from control human sperm samples capacitated in TEST-yolk buffer at 4 degrees C and 232 chromosome spreads from sperm samples incubated in vitro in Biggers-Whitten-Whittingham (BWW) for 24 h at room temperature prior to capacitation, were studied after fusion of sperm cells with zona-free hamster eggs. Sperm cells were provided by two volunteer donors. The results indicate an increase in chromosome structural abnormalities after in-vitro incubation of the spermatozoa from 1.8 to 7.7% in donor no. 1 and from 4.5 to 12.5% in donor no. 7. Murine monoclonal antibodies reactive with staphylococcal enterotoxins A, B, C2, D, and E.

By fusion of mouse spleen cells immunized with five different staphylococcal enterotoxins (SEA, SEB, SEC2, SED, and SEE) with myeloma cells, we obtained 15 hybridomas producing monoclonal antibodies (mAbs). Four mAbs were reactive with both SEA and SEE, whereas 8 mAbs were reactive with SEB and SEC2. One mAb reacted with SEA, SED, and SEE. The other two mAbs were found to be reactive with all five serotypes of SEs. The mAbs specific for five serotypes of SEs were found to be most reactive with SED, reactive with SEA, and slightly less reactive with SEB, SEC2, and SEE. Those mAbs with specifici

Ultrastructural and electrophysiological changes in the olfactory epithelium following exposure to organic solvents.

The present study describes some effects on frog olfactory mucosa following acute exposure to styrene and toluene, two organic solvents. The olfactory summed receptor potential (EOG) was recorded in order to monitor the functional effect. The olfactory epithelium was examined with transmission electron microscopy, using both thin section and freeze-fracture technique. The ultrastructural changes in the olfactory epithelium following exposure to the solvents were mainly of two types: (1) an increased secretion from the sustentacular cells, (2) membrane fusion of the cilia, sometimes with a loos

Two-directional trafficking of the IFT25 protein in the developing mouse sperm flagella.

Intraflagellar transport 25 is a component of the intraflagellar transport 25-B complex. In mice, even though this intraflagellar transport component is not required for cilia formation in somatic cells, it is essential for sperm formation. However, the intracellular localization of this protein in male germ cells is not known given no reliable antibodies are available for histologic studies, and the dynamic trafficking in the developing sperm flagella is not clear. To examine localization of the protein in male germ cells and further investigate the mechanism of intraflagellar transport in sp

BRCA1-Associated Protein-1 Inactivated Melanoma Arising in a Pre-existing Nevus With ALK Fusion and Low Tumor Mutational Burden.

Breast cancer1-associated protein 1 (BAP-1)-inactivated melanocytic tumors are a group of familial or sporadic lesions with distinctive histology and molecular features. Inherited germline inactivating mutations in BAP1 have been associated with the development of multiple epithelioid melanocytic neoplasms resembling Spitz nevi and increased susceptibility for developing several malignancies, including uveal melanoma, cutaneous melanoma, renal cell carcinoma, mesothelioma, and other tumors. Cutaneous melanoma with loss of BAP1 expression is rare. We present a unique case of BAP1 -inactivated m

CD300f immunoreceptor contributes to peripheral nerve regeneration by the modulation of macrophage inflammatory phenotype.

BACKGROUND: It has recently become evident that activating/inhibitory cell surface immune receptors play a critical role in regulating immune and inflammatory processes in the central nervous system (CNS). The immunoreceptor CD300f expressed on monocytes, neutrophils, and mast cells modulates inflammation, phagocytosis, and outcome in models of autoimmune demyelination, allergy, and systemic lupus erythematosus. On the other hand, a finely regulated inflammatory response is essential to induce regeneration after injury to peripheral nerves since hematogenous macrophages, together with resident

Cutaneous clear cell sarcoma: a clinicopathologic, immunohistochemical, and molecular analysis of 12 cases emphasizing its distinction from dermal melanoma.

Clear cell sarcoma (CCS) of tendons and aponeuroses/malignant melanoma (MM) of soft parts is a rare tumor and in the majority of cases presents a characteristic reciprocal translocation t(12;22)(q13;q12) that results in fusion of the EWS and ATF1 genes. Although the melanocytic differentiation of CCS is indisputable, its precise lineage remains unclear. Typically, the slowly growing tumor affects the extremities of adolescents or young adults, especially around the ankle and foot. CCS is classically regarded as a deep soft tissue tumor associated with tendons or aponeuroses. This traditional v

Role of mitochondrial fusion proteins MFN2 and OPA1 on lung cellular senescence in chronic obstructive pulmonary disease.

BACKGROUND: Mitochondrial dysfunction and lung cellular senescence are significant features involved in the pathogenesis of chronic obstructive pulmonary disease (COPD). Cigarette smoke (CS) stands as the primary contributing factor to COPD. This study examined mitochondrial dynamics, mitophagy and lung cellular senescence in COPD patients and investigated the effects of modulation of mitochondrial fusion [mitofusin2 (MFN2) and Optic atrophy 1 (OPA1)] on CS extract (CSE)-induced lung cellular senescence. METHODS: Senescence-associated secretory phenotype (SASP) component mRNAs (IL-1β, IL-6, C

Distinct interactions of GTP, UTP, and CTP with G(s) proteins.

Early studies showed that in addition to GTP, the pyrimidine nucleotides UTP and CTP support activation of the adenylyl cyclase (AC)-stimulating G(s) protein. The aim of this study was to elucidate the mechanism by which UTP and CTP support G(s) activation. As models, we used S49 wild-type lymphoma cells, representing a physiologically relevant system in which the beta(2)-adrenoreceptor (beta(2)AR) couples to G(s), and Sf9 insect cell membranes expressing beta(2)AR-Galpha(s) fusion proteins. Fusion proteins provide a higher sensitivity for the analysis of beta(2)AR-G(s) coupling than native sy

Discovery of quinoxaline-chalcone derivatives as covalent colchicine binding site inhibitors for breast and fibrosarcoma treatment.

Targeting the colchicine binding site is an attractive pharmacological strategy to overcome the multidrug resistance microtubule-targeting agents are faced with. Herein, a series of novel covalent quinoxaline-chalcone derivatives were rationally designed using pharmacophore fusion with S-Ⅳ-25 as lead compound. All obtained target compounds were evaluated for their inhibitory activities and the structure-activity relationships were summarized, leading to the identification of a potent colchicine binding site inhibitor 10v. 10v showed the most potent antiproliferative activity against three canc

Genome-wide profiling of histone modifications and transcription factor binding at single-cell resolution by DeChIC-seq.

Mapping of protein-DNA interactions at single-cell resolution remains a central challenge in epigenomics, particularly for transcription factors (TFs), whose sparse binding limits reliable detection. Here, we establish DeChIC-seq (DNA Deaminase-based Chromatin Immuno-Conversion sequencing), a conversion-based strategy that uses a protein A-DddAtox fusion to directly record protein-DNA interactions by inducing localized C-to-U conversions near antibody-bound chromatin. Retaining genome-wide background sequence information without immunoprecipitation, DeChIC-seq enables profiling of histone modi
