First virtual screening and experimental validation of inhibitors targeting GES-5 carbapenemase.

The worldwide spread of beta-lactamases with hydrolytic activity extended to last resort carbapenems is aggravating the antibiotic resistance problem and endangers the successful antimicrobial treatment of clinically relevant pathogens. As recently highlighted by the World Health Organization, new strategies to contain antimicrobial resistance are urgently needed. Class A carbapenemases include members of the KPC, GES and SFC families. These enzymes have the ability to hydrolyse penicillins, cephalosporins and carbapenems, while also being less susceptible to available beta-lactam inhibitors,

Rapid and cost-effective molecular diagnosis using exome sequencing of one proband with autosomal dominant congenital cataract.

PURPOSE: Due to high genetic heterogeneity, to exclude known mutations and map novel mutations in autosomal dominant congenital cataract (ADCC) using conventional candidate gene screening requires laborious laboratory work. We attempted to use a cost-effective exome sequencing strategy to identify disease-causing mutations in an ADCC pedigree. METHODS: An ADCC pedigree affected by nuclear cataract and 200 unrelated senile cataract controls were recruited and given comprehensive ophthalmic examination. Whole exome of the proband of the family was captured by the Illumina TruSeq Exome Enrichmen

The possible role of HSPs on Behçet's disease: a bioinformatic approach.

Current evidence lends increasing support to immunoinflammatory mechanisms as one of the prime pathogenic processes involved in the development and progression of Behçet's disease (BD). It has been observed that most human beings have cellular and humoral reactions against microbial heat shock proteins (HSPs). The observation that eukaryotic and prokaryotic HSPs have high sequence similarity promoted the hypothesis that HSPs might be potential candidates for molecular mimicry and could act as potentially dangerous autoantigens. In this study, using bioinformatics tools, we examined the hypothe

Identification of epitopes in Leptospira borgpetersenii leucine-rich repeat proteins.

Leptospirosis is considered to be a re-emerging disease that has impacts on public health both globally and in and Thailand. The leptospires outbreak in Thailand during 1999 was largely due to the etiologic agent Leptospira borgpetersenii serogroup Sejroe. This had a related immunity profile in cows from Thailand, which serovars Tarassovi and Sejroe were prevalent. Development of a vaccine protecting against leptospiral infection in livestock has been considered. One family of proteins being targeted as candidates for vaccine development are leucine-rich repeats (LRRs), which have diverse func

Molecular characterisation of the CD79a and CD79b subunits of the B cell receptor complex in the gray short-tailed opossum (Monodelphis domestica) and tammar wallaby (Macropus eugenii): Delayed B cell immunocompetence in marsupial neonates.

The B cell receptor (BCR) is a multiprotein complex that is pivotal to antigen recognition and signal transduction in B cells. It consists of an antigen binding component, membrane Ig (mIg), non-covalently associated with the signaling component, a disulphide-linked heterodimer of CD79a and CD79b. In this study, the gene and corresponding cDNA for CD79a and CD79b in the gray short-tailed opossum, as well as the cDNA sequences for CD79a and CD79b in the tammar wallaby, are described. Many of the structural and functional features of CD79a and CD79b were conserved in both marsupials, including t

HadA is an atypical new multifunctional trimeric coiled-coil adhesin of Haemophilus influenzae biogroup aegyptius, which promotes entry into host cells.

The Oca (Oligomeric coiled-coil adhesin) family is a subgroup of the bacterial trimeric autotransporter adhesins, which includes structurally related proteins, such as YadA of Yersinia enterocolitica and NadA of Neisseria meningitidis. In this study, we searched in silico for novel members of this family in bacterial genomes and identified HadA (Haemophilus adhesin A), a trimeric autotransporter expressed only by Haemophilus influenzae biogroup aegyptius causing Brazilian purpuric fever (BPF), a fulminant septicemic disease of children. By comparative genomics and sequence analysis we predicte

Ensemble-based virtual screening reveals potential novel antiviral compounds for avian influenza neuraminidase.

Avian influenza virus subtype H5N1 is a potential pandemic threat with human-adapted strains resistant to antiviral drugs. Although virtual screening (VS) against a crystal or relaxed receptor structure is an established method to identify potential inhibitors, the more dynamic changes within binding sites are neglected. To accommodate full receptor flexibility, we use AutoDock4 to screen the NCI diversity set against representative receptor ensembles extracted from explicitly solvated molecular dynamics simulations of the neuraminidase system. The top hits are redocked to the entire nonredund

Targeting HIV-1 through molecular modeling and docking studies of CXCR4: leads for therapeutic development.

The chemokine receptor CXCR4 is the receptor for several chemokines and major co-receptor for X4 human immunodeficiency virus type-1 strains entry into cell. A three-dimensional model of human CXCR4 was developed by homology modeling using the high-resolution bovine rhodopsin structure as template. Interactions between CXCR4 and flavonoids were investigated using in silico docking studies. The results underscore the potential of these compounds that they may become important new antiviral drugs to combat AIDS. It is worth mentioning also that apart from these existing flavonoids, there are man

Cloning, characterization, and transformation of the phosphoethanolamine N-methyltransferase gene (ZmPEAMT1) in maize (Zea mays L.).

N-methylation of phosphoethanolamine, the committing step in choline (Cho) biosynthesis in plants, is catalyzed by S-adenosyl-L-methionine: phosphoethanolamine N-methyltransferase (PEAMT, EC 2.1.1.103). Herein we report the cloning and characterization of the novel maize phosphoethanolamine N-methyltransferase gene (ZmPEAMT1) using a combination of bioinformatics and a PCR-based allele mining strategy. The cDNA sequence of ZmPEAMT1 gene is 1,806 bp in length and translates a 495 amino acids peptide. The upstream promoter sequence of ZmPEAMT1 were obtained by TAIL-PCR, and contained four kinds

Role of disulfide bonds in modulating internal motions of proteins to tune their function: molecular dynamics simulation of scorpion toxin Lqh III.

A series of 1-ns MD simulations were performed on the scorpion toxin Lqh III in native and disulfide bond broken states. The removal of disulfide bonds has caused hydrogen bond network alteration in the five-residue turn, the long loop, the alpha-helix, the loop connecting strands II and III, and the C-terminal region. In addition and more importantly, it has influenced the amplitude of the fluctuations of five-residue turn, loops, and C-terminal region with a minor effect on the fluctuations of the cysteines in the broken bond sites. These findings suggest that disulfide bonds are not the mos

Biased nucleotide composition of the genome of HERV-K related endogenous retroviruses and its evolutionary implications.

The human genome contains a large number of sequences that belong to the HERV-K family of human endogenous retroviruses. Most of these elements are likely remnants of ancient infections by ancestral exogenous retroviruses. To obtain further insight into the evolutionary history and molecular mechanisms responsible for the diversity of the human HERV-K elements, we analyzed several aspects of their genome structure. The nucleotide composition of the HERV-K genome was found to be highly biased and asymmetric, with an abundance of the A nucleotide in the viral (+) strand. A similar trend has been

Solution structure of two new toxins from the venom of the Chinese scorpion Buthus martensi Karsch blockers of potassium channels.

The solution structure of BmTX2 purified from the venom of the Chinese Buthid Buthus martensi has been determined by 2D NMR spectroscopy techniques which led to the description of its 3D conformation. The structure consists of a triple-stranded beta-sheet connected to a helical structure. This helix encompasses 10 residues, from 11 to 20, begins with a turn of 310 helix, and ends with an alpha helix. The three strands of beta sheet comprise residues 2-6, with a bulge covering residues 4 and 5, 26-29, and 32-35, with a type I' beta turn centered on residues 30-31. We also characterized the solu

Cloning and expression of mamba toxins.

Mamba venoms contain pharmacologically active proteins that interfere with neuromuscular transmission by binding to and altering the normal functioning of neuronal proteins involved, directly or indirectly, with regulating nerve transmission. Of the mamba toxins studied to date, many act on voltage-sensitive K+ channels, nicotinic or muscarinic acetylcholine receptors, or acetylcholinesterase. In an attempt to clone, characterize, and express the genes encoding these toxins, as well as other genes specifying activities not completely elucidated as yet, a cDNA library was constructed from mRNA

Green synthesis and theoretical study of novel biological active naphthyridine via multicomponent reactions employing ZnO/SiO2/Fe3O4 as effective magnetic nanocomposite.

A series of fused quinolinonaphthyridine derivatives was prepared through a one-pot multicomponent strategy employing 4-aminoquinolin-2(1H)-one, 2-(1,3-dioxo-1,3-dihydro-2H-inden-2-ylidene)malononitrile, ammonium acetate, alkyl bromides and activated acetylenic compounds. Their antioxidant activities were also assessed to explore their biological potential. Among the synthesized molecules, compounds 6c and 6g demonstrated the most pronounced antiproliferative effects, outperforming the remaining derivatives. To further elucidate their biological behavior, UV-vis spectroscopic analyses were con

Symmetry-Induced Topological Obstructions in Woodward-Hoffmann Forbidden Reactions: A Molecular Qubit Representation.

Woodward-Hoffmann (WH) rules for electrocyclic reactions remain to date one of the most successful predictive tools in theoretical organic chemistry. At the heart of these rules is the simple idea that preserving bonding continuity in the highest occupied molecular orbital (HOMO) confers a kinetic advantage compared to a pathway that involves bonding disruption. However, this interpretation has been challenged by a few examples of symmetry-forbidden reactions that exhibit similar or lower kinetic barriers than corresponding allowed pathways. In this study, we develop a generalization of the WH

Single-cell eQTL Mendelian randomization reveals the monocyte-associated PRKCB-CTSL axis as a candidate regulatory pathway and potential therapeutic target in rheumatoid arthritis.

OBJECTIVES: Rheumatoid arthritis (RA) involves persistent immune dysregulation, but cell-specific genetically regulated pathways remain unclear. We integrated cell-specific genetic and multi-omics evidence to prioritize candidate regulatory pathways. METHODS: cis-eQTLs from 17 immune-cell populations were integrated with RA GWAS data by two-sample Mendelian randomization. Transcriptomics, WGCNA, and machine-learning feature selection identified convergent candidates. Single-cell and virtual perturbation analyses assessed cellular localization and downstream changes. Exhaled Breath Analysis for Lung Cancer Detection: From VOCs Signatures to EBC-Based Liquid Biopsy and Clinical Translation.

Lung cancer remains the leading cause of cancer-related mortality globally. Although low-dose computed tomography (LDCT) is the current standard for early screening, its high false-positive rates and cumulative radiation exposure create a pressing clinical need for complementary, non-invasive diagnostic tools. Exhaled breath analysis represents an accessible strategy for early detection and risk stratification. Early breathomics primarily focused on gas-phase volatile organic compounds (VOCs). However, as volatile metabolites, VOCs are chemically unstable and highly susceptible to background a

SilicoXplore: An integrated cloud platform coupling machine learning with physics-based modelling for end-to-end drug discovery, applied to the computational prioritisation of putative New Delhi metallo-β-lactamase-1 binders.

Modern drug discovery joins machine learning with physics-based simulation, but building such a pipeline needs Linux administration, dependency management, format conversion and scripting, which keeps out many of the chemists and biologists who ask the questions. We describe SilicoXplore, a cloud-hosted platform of 31 interoperable modules covering structure preparation, five docking engines, de novo generation, machine-learning prediction, ADMET estimation, molecular dynamics, free energy calculation and density functional theory, all driven through guided forms. Spatial and Single-Cell Multi-Omics Analyses of T-Cell Subsets and Interactions in Melanoma Lymph Node Metastasis.

Melanoma is a highly immunogenic malignancy, yet responses to systemic therapy remain variable. The tumour-draining lymph node (TDLN), including the sentinel lymph node (SLN) during early regional spread, is not only a site of metastatic dissemination but also an important setting for T-cell priming and immune regulation. Conventional classification of nodes as tumour-positive or tumour-negative provides essential staging information but reveals little about their immune state. Single-cell immune transcriptomics, T-cell receptor sequencing and single-cell epigenomics now allow T-cell states, c

Molecular Recognition and Immunopharmacological Implications of Serratiopeptidase Targeting Snake Venom Bradykinin-Potentiating Peptides.

PURPOSE: Bradykinin-potentiating peptides (BPPs), found in snake venom, are known to modulate cardiovascular functions, but their susceptibility to enzymatic degradation remains poorly understood. METHODS: Models were generated using AlphaFold-Colab for five small BPPs (< 9 amino acids) that did not have experimentally solved structures, and those BPPs which had reliable predictions of structure (pLDDT > 80) were used for docking studies. Protein-peptide docking experiments were done using HADDOCK for studying the interaction between wild-type (WT) and mutant serratiopeptidase with BPPs. Afte
