Advances and applications of genome-edited animal models for severe combined immunodeficiency.

Severe combined immunodeficiency disease (SCID), characterized by profound immune system dysfunction, can lead to life-threatening infections and death. Animal models play a pivotal role in elucidating biological processes and advancing therapeutic strategies. Recent advances in gene-editing technologies, including zinc-finger nucleases (ZFNs), transcription activator-like effector nucleases (TALENs), CRISPR/Cas9, and base editing, have significantly enhanced the generation of SCID models. These models have not only deepened our understanding of disease pathophysiology but have also driven pro

Smoke signals in the genome: Epigenetic consequences of parental tobacco exposure (Review).

Tobacco use continues to pose a significant public health challenge, not only due to its immediate toxic effects but also because of its long-lasting epigenetic consequences. The present review explores the complex and evolving field of epigenetics to examine how maternal, paternal and even grandparental smoking can alter the heritable regulation of gene expression, with consequences that span multiple generations. The focus is placed on DNA methylation as a central mechanism mediating these effects, particularly in the placenta and germ cells. Evidence from human cohort studies and animal mod

Assessment of bisulfite sequencing alignment tools for whole genome analysis in plants.

DNA methylation, a key component of epigenetic regulation, is essential for preserving normal cellular functions, supporting plant growth, and facilitating development and responses to stress. Whole genome bisulfite sequencing (WGBS) is the definitive method for studying DNA methylation and is extensively used in functional genomics research across both animal and plant species. While various analysis tools have been created for WGBS, a thorough evaluation of their performance in analyzing plant data remains lacking. This study provides a comprehensive assessment of six widely used alignment m…

Pytrf: a python package for finding tandem repeats from genomic sequences.

BACKGROUND: Tandem repeats (TRs) are major sources of genetic variation and important genetic markers. Their expansions are not only involved in gene expression regulation but also associated with many nervous system diseases and cancers. However, there is a lack of an efficient tandem repeat identification tool for seamless integration with larger bioinformatics programs developed with the popular Python language. RESULTS: We introduce pytrf, a Python package for identification of both exact and approximate TRs from genomic sequences. It allows seamless embedding into other programs develope

PVGA: a precise viral genome assembler using an iterative alignment graph.

BACKGROUND: Viral genome analysis is crucial for understanding virus evolution and mutation. Investigations into viral evolutionary dynamics and mutation patterns have garnered significant research attention since the outbreak of COVID-19. The basic structure of many virus genomes is highly conserved [1]. RNA viruses have high mutation rates, and single-nucleotide variations may induce substantial phenotypic alterations in terms of viral function and pathogenicity. Thus, special assembly methods are required for viral genome analysis. RESULT: PVGA starts with a reference genome and the sequen

DrFARM: identification of pleiotropic genetic variants in genome-wide association studies.

In a standard analysis, pleiotropic variants are identified by running separate genome-wide association studies (GWAS) and combining results across traits. But such statistical approach based on marginal summary statistics may lead to spurious results. We propose a new statistical approach, Debiased-regularized Factor Analysis Regression Model (DrFARM), through a joint regression model for simultaneous analysis of high-dimensional genetic variants and multilevel dependencies. This joint modeling strategy controls overall error to permit universal false discovery rate (FDR) control. DrFARM uses

Protocol for extracting intergenic regions from annotated genomes using TIGRE.

Here, we present a protocol for extracting intergenic regions from annotated genomes using TIGRE (Tool for Intergenic Region Extraction). This protocol describes steps for installing and running TIGRE locally. Via TIGRE, the user can prepare the input data ("clean" command), retrieve the intergenic sequences ("extract" command), obtain the respective intergenic nucleotide sequences ("getfasta" command), and merge different GFF3 files ("combine" command). TIGRE capabilities are demonstrated on the retrieval of intergenic sequences from 1,207 land plant mitochondrial genomes.

The XEC Variant: Genomic Evolution, Immune Evasion, and Public Health Implications.

Narrative review synthesizes the most current literature on the SARS-CoV-2 XEC variant, focusing on its genomic evolution, immune evasion characteristics, epidemiological dynamics, and public health implications. To achieve this, we conducted a structured search of the literature of peer-reviewed articles, preprints, and official surveillance data from 2023 to early 2025, prioritizing virological, clinical, and immunological reports related to XEC and its parent lineages. Defined by the distinctive spike protein mutations, T22N and Q493E, XEC exhibits modest reductions in neutralization in vit

Genomic insights and the conservation potential of captive breeding: The case of Chinese alligator.

Despite 40 years of conservation of the critically endangered Chinese alligator (Alligator sinensis), the genomic underpinnings of its status remained uncharted. Genome sequencing data of 244 individuals uncovered relatively low overall genomic diversity/heterozygosity and long runs of homozygosity, with captive populations exhibiting higher heterozygosity and smaller inbreeding coefficients compared to wild individuals. The decreased level of inbreeding in the captive population demonstrates the contribution of the large captive breeding population. The estimated recent effective population s

Genomic evidence of divergence-with-gene-flow in the pink shrimp Farfantepenaeus brasiliensis.

Divergence in marine environments is complex, often occurring despite the absence of physical barriers. This study investigates the genomic structure and demographic history of the economically important pink shrimp Farfantepenaeus brasiliensis across its Western Atlantic distribution using genomic data (ddRAD) and mitochondrial sequences. We tested the hypothesis that oceanographic features in the region act as barriers, generating genetically divergent groups despite high connectivity potential. Samples from four regions (Florida-USA, Northeastern-Brazil, Eastern-Brazil, and Southeastern-Bra

The influence of vaginal microbiota on ewe fertility: a metagenomic and functional genomic approach.

BACKGROUND: Despite advancements in artificial insemination, sheep fertility rates remain suboptimal. Recent studies in other species highlight the critical role of reproductive microbiota in influencing fertility outcomes. This research explores the relationship between ovine vaginal microbiota, associated functional pathways, and fertility using advanced nanopore long-reading metagenomic sequencing on 297 ewes from three Spanish breeds across four herds. The study aimed to describe a core vaginal microbiota, analyse the complex interactions with herd, breed, age, and parity factors, and iden

Linker Histones Maintain Genome Stability and Drive the Process of Cellular Ageing.

Ageing comprises a cascade of processes that are inherent in all living creatures. There are fourteen general hallmarks of cellular ageing, the majority of which occur at a molecular level. A significant disturbance in the regulation of genome activity is commonly observed during cellular ageing. Overall confusion and disruption in the proper functioning of the genome are also well-known prerogatives of cancerous cells, and it is believed that this genomic instability provides a direct link between aging and cancer. The spatial organization of nuclear DNA in chromatin is the foundation of the

Implementation of a Clostridium luticellarii genome-scale model for upgrading syngas fermentations.

Syngas fermentation is a powerful platform for converting waste streams into sustainable carboxylic acid precursors for value-added biochemicals. Steel mills produce significant syngas, yet industrial microbial syngas valorization remains unrealized. The most promising syngas-converting biocatalysts consist of Clostridia species, such as Clostridium kluyveri, Clostridium autoethanogenum, and Clostridium ljungdahlii. Clostridium luticellarii, a recently discovered species, shares close phylogenetic ties with these organisms. Preliminary metabolic studies suggest its potential for syngas acetoge

Genomic resources of Cold-adapted Mrakia yeasts and their potential biotechnological applications.

Mrakia is a cold-adapted yeast genus commonly found in polar environments, including the Antarctic and Arctic regions. Several Mrakia genome sequences have been reported to date; however, comprehensive genomic analyses remain limited. Further, there are no reports of complete mitochondrial genome sequences for the genus Mrakia. Therefore, we isolated two cold-adapted yeast strains, Mrakia gelida PAMC 26583 and Mrakia robertii PAMC 26600, from Arctic lichens. Phylogenetic analysis placed both strains within the order Cystofilobasidiales. High-quality whole-genome assemblies were generated using

Surviving antibiotic treatment as a gut bacterium: genomic characterization of an Enterobacter cloacae.

Enterobacter cloacae complex is a group of common opportunistic pathogens on intensive care units. On intensive care units sepsis is treated with high doses of antibiotics. This treatment does not only eliminate pathogenic bacteria but parts of the microbiome community as well. This leads to an imbalance of the gut microbiome. However, some bacteria can survive such treatment due to certain survival and resistance mechanisms. Not only antibiotic resistance mechanisms but also forming strong communities via biofilm formation promotes cell survival. Here, we investigated the properties of the is
