Transcriptional regulation in pluripotent stem cells by methyl CpG-binding protein 2 (MeCP2).

Rett syndrome (RTT) is one of the most prevalent female mental disorders. De novo mutations in methyl CpG-binding protein 2 (MeCP2) are a major cause of RTT. MeCP2 regulates gene expression as a transcription regulator as well as through long-range chromatin interaction. Because MeCP2 is present on the X chromosome, RTT is manifested in an X-linked dominant manner. Investigation using murine MeCP2 null models and post-mortem human brain tissues has contributed to understanding the molecular and physiological function of MeCP2. In addition, RTT models using human induced pluripotent stem cells

Activation of CpxRA in Haemophilus ducreyi primarily inhibits the expression of its targets, including major virulence determinants.

Haemophilus ducreyi causes chancroid, a genital ulcer disease that facilitates the transmission of human immunodeficiency virus type 1. In humans, H. ducreyi is surrounded by phagocytes and must adapt to a hostile environment to survive. To sense and respond to environmental cues, bacteria frequently use two-component signal transduction (2CST) systems. The only obvious 2CST system in H. ducreyi is CpxRA; CpxR is a response regulator, and CpxA is a sensor kinase. Previous studies by Hansen and coworkers showed that CpxR directly represses the expression of dsrA, the lspB-lspA2 operon, and the

Genes and pathways affected by CAG-repeat RNA-based toxicity in Drosophila.

Spinocerebellar ataxia type 3 is one of the polyglutamine (polyQ) diseases, which are caused by a CAG-repeat expansion within the coding region of the associated genes. The CAG repeat specifies glutamine, and the expanded polyQ domain mutation confers dominant toxicity on the protein. Traditionally, studies have focused on protein toxicity in polyQ disease mechanisms. Recent findings, however, demonstrate that the CAG-repeat RNA, which encodes the toxic polyQ protein, also contributes to the disease in Drosophila. To provide insights into the nature of the RNA toxicity, we extracted brain-enri

In the NadR regulon, adhesins and diverse meningococcal functions are regulated in response to signals in human saliva.

The Neisseria meningitidis regulator NadR was shown to repress expression of the NadA adhesin and play a major role in NadA phase-variable expression. In this study, we identified through microarray analysis over 30 genes coregulated with nadA in the NadR mutant and defined members of the NadR regulon through in vitro DNA-binding assays. Two distinct types of promoter architectures (I and II) were identified for NadR targets, differing in both the number and position of NadR-binding sites. All NadR-regulated genes investigated were found to respond to 4-hydroxyphenylacetic acid (4HPA), a small

The MeCP2/YY1 interaction regulates ANT1 expression at 4q35: novel hints for Rett syndrome pathogenesis.

Rett syndrome is a severe neurodevelopmental disorder mainly caused by mutations in the transcriptional regulator MeCP2. Although there is no effective therapy for Rett syndrome, the recently discovered disease reversibility in mice suggests that there are therapeutic possibilities. Identification of MeCP2 targets or modifiers of the phenotype can facilitate the design of curative strategies. To identify possible novel MeCP2 interactors, we exploited a bioinformatic approach and selected Ying Yang 1 (YY1) as an interesting candidate. We demonstrate that MeCP2 interacts in vitro and in vivo wit

Thaxtomin biosynthesis: the path to plant pathogenicity in the genus Streptomyces.

Streptomyces species are best known for their ability to produce a wide array of medically and agriculturally important secondary metabolites. However, there is a growing number of species which, like Streptomyces scabies, can function as plant pathogens and cause scab disease on economically important crops such as potato. All of these species produce the phytotoxin thaxtomin, a nitrated dipeptide which inhibits cellulose synthesis in expanding plant tissue. The biosynthesis of thaxtomin involves conserved non-ribosomal peptide synthetases, P450 monooxygenases, and a nitric oxide synthase, th

A new GntR family transcriptional regulator in streptomyces coelicolor is required for morphogenesis and antibiotic production and controls transcription of an ABC transporter in response to carbon source.

We recently reported the isolation and initial characterization of a transposon-generated mutation that resulted in defects in both morphogenesis and antibiotic production in Streptomyces coelicolor. The insertion identified the SCO7168 open reading frame whose predicted product is a GntR family transcriptional regulator. Here, we show that this gene acts to repress transcription of itself as well as a series of genes immediately adjacent to it on the S. coelicolor chromosome that likely encode an ATP-binding cassette (ABC)-type transporter for carbohydrate uptake. Transcription of this transp

Understanding human disease mutations through the use of interspecific genetic variation.

Data on replacement mutations in genes of disease patients exist in a variety of online resources. In addition, genome sequencing projects and individual gene sequencing efforts have led to the identification of disease gene homologs in diverse metazoan species. The availability of these two types of information provides unique opportunities to investigate factors that are important in the development of genetically based disease by contrasting long and short-term molecular evolutionary patterns. Therefore, we conducted an analysis of disease-associated human genetic variation for seven diseas

Genetic control of bone marrow graft rejection. I. Determinant-specific difference of reactivity in two pairs of inbred mouse strains.

Transplantation of 5 x 10(5) DBA/2 (H-2(d)) bone marrow cells into irradiated B10 and 129-strain mice (both H-2(b)) resulted in graft failure in the first recipient strain and in graft take in the second. Transplantation of B10 (H-2(b)) cells into irradiated B10.BR and C3H mice (both H-2(k)) also resulted in failure in the congenic B10.BR recipients and take in the C3H mice. Resistance and susceptibility of B10 and 129-strain animals were specific for given H-2 alleles of donor cells. Transplantation of DBA/2 marrow into (B10 x 129)F(2) mice and of B10 marrow into (B10.BR x C3H)F(1) x C3H back

Correlations of expression of nuclear and mitochondrial genes in triploid fish.

The expression of nuclear and mitochondrial genes, as well as their coordinated control, regulates cell proliferation, individual development, and disease in animals. However, the potential coregulation between nuclear and mitochondrial genes is unclear in triploid fishes. The two triploids (R2C and RC2) with distinct mitochondrial genomes but similar nuclear genomes exhibit different embryonic development times and growth rates. They are an excellent model for studying how nuclear and mitochondrial genes coordinate. Here, we performed the mRNA-seq of four stages of embryonic development (blas

Microarray analysis of temperature-induced transcriptome of Yersinia pestis.

Yersinia pestis, the etiologic agent of plague, must acclimatize itself to temperature shifts between the temperature (26 C) for flea blockage and the body temperature (37 C) of warm-blooded hosts during its life cycle. Here a whole-genome DNA microarray was used to investigate transcriptional regulation upon the upshift of growth temperature from 26 to 37 C in a chemically defined medium. Four hundred and one genes were regulated differentially under the two temperatures. About 39% of these genes were up-regulated at 37 C, whereas 61% were down-regulated. Temperature-induced changes occurred

Identification of key hub genes in spinal cord ischemia-reperfusion injury via integrated bioinformatics analysis and in vivo validation.

Spinal cord ischemia-reperfusion injury (SCII) often causes neurological damage and devastating sensory and motor dysfunction. Identifying key genes and signaling pathways in SCII progression may provide novel therapeutic targets. Two gene expression datasets (GSE138966 and GSE167274) were obtained from the Gene Expression Omnibus database. Differentially expressed genes were identified using R software, followed by Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) enrichment analyses. Hub genes were screened via Venn analysis, and a protein-protein interaction (PPI) networ

Hidden causal inference delineates dynamic lncRNA regulation in autism spectrum disorder.

Long non-coding RNAs (lncRNAs) are increasingly implicated in autism spectrum disorder (ASD), yet their dynamic regulatory roles remain poorly characterized. Conventional static causal inference methods are limited in capturing the dynamic interplay of lncRNAs across diverse brain biological contexts. Here, we develop DCRNet (Dynamic Causal Regulation Network), a hidden causality-based framework to infer lncRNA regulatory relationships in ASD. Our analysis reveals that dark causality, representing a hybrid form of positive and negative interdependencies, is prevalent in lncRNA-mediated regulat

Bioinformatics and experimental studies of atherosclerosis-related endothelial dysfunction genes in renal calculi and exploration of their molecular mechanisms.

Patients with kidney stones (KS) often have an increased risk of atherosclerosis (AS). Because endothelial dysfunction (ED) is closely associated with AS, its role in KS remains unclear. This study aimed to examine the roles and mechanisms of AS-related ED genes in KS. Three datasets (GSE73680, GSE117518, and GSE132651) were analyzed. Differential expression analysis was conducted to identify differentially expressed genes (DEGs). To identify potential biomarkers, least absolute shrinkage and selection operator (LASSO) regression analysis and expression validation were conducted. Further analy

Transcriptomic meta-analysis identifies dysregulated pathways and potential therapeutic targets in Vestibular Schwannoma.

Vestibular schwannoma (VS) is a benign Schwann cell-derived tumor that frequently causes progressive hearing loss and vestibulocochlear dysfunction, substantially impacting quality of life. The molecular mechanisms underlying VS pathobiology remain poorly defined, and reliable biomarkers or targeted therapies are lacking. This study aimed to delineate the molecular landscape of VS through a transcriptome-wide meta-analysis. We performed a genome-wide random-effects meta-analysis of four independent Affymetrix microarray datasets from the Gene Expression Omnibus (GEO) database. Differential exp

Linking Mitochondrial Gene Dysregulation to Immune Cell Shifts in Retinitis Pigmentosa.

Retinitis pigmentosa (RP) is a hereditary retinal disease characterized by the progressive degeneration of photoreceptor and retinal pigment epithelial (RPE) cells, ultimately leading to significant vision loss. While the pathogenesis of RP is associated with mitochondrial dysfunction and immune-inflammatory responses, the specific interplay between disrupted mitochondrial gene expression and immune cell infiltration remains inadequately understood. While gene therapy has been approved for a subset of RP patients with monogenic mutations such as RPE65-associated RP, it has notable limitations

A novel palmitoylation-based molecular signature reveals COX6A1 as a key regulator in metabolic dysfunction-associated steatotic liver disease.

BACKGROUND: Metabolic dysfunction–associated steatotic liver disease (MASLD) is highly prevalent, but the molecular links between palmitoylation, mitochondrial function, and immune remodeling remain unclear. METHODS: We integrated four GEO bulk RNA-seq cohorts (GSE126848, GSE130970, GSE135251, GSE213621) and one single-cell RNA-seq cohort (GSE136103). Expression matrices were normalized to TPM, log-transformed, and batch-corrected with ComBat. A curated set of palmitoylation-related genes (PRGs) was assembled from GeneCards and used for consensus clustering (ConsensusClusterPlus) to define MAS

Transcriptional Changes Associated with Amyoplasia.

Arthrogryposis, which represents a group of congenital disorders, includes various forms. One such form is amyoplasia, which most commonly presents in a sporadic form in addition to distal forms, among which hereditary cases may occur. This condition is characterized by limited joint mobility and muscle weakness, leading to limb deformities and various clinical manifestations. At present, the pathogenesis of this disease is not clearly understood, and its diagnosis is often complicated due to significant phenotypic diversity, which can result in delayed detection and, consequently, limited opt
