Calculation of ion-ion mutual neutralization rate constants using Landau-Zener theory coupled with trajectory simulations for Ar+-Cl-, Br-, I.

In this computational study, we self-consistently calculate the rate constants of mutual neutralization reactions by incorporating the electron transfer probability, using Landau-Zener state transition theory with inputs derived from ab initio quantum chemistry calculations, into classical trajectory simulations. Electronic structure calculations are done using correlation consistent basis sets with multi-reference configuration interaction to map all the molecular electronic states below the ion-dissociation limit as a function of the distance between the reacting species. Our electronic stru

Designing of multi-valent epitope vaccine displaying interactions with diverse HLA alleles against Candida auris using immuno-informatics.

The emergence of multidrug resistanceagainst several antifungal drugs and the absence of alternate therapy limits the treatment choices leading to the spread of Candida auris infections, especially inimmunocompromised patients. This work aims to construct the multi-epitope vaccine using an immuno-informatics approachdue to the lack of efficient treatments for C. auris. Very few in-silico studies have been conducted to design a vaccine against C. auris majorly targeting the specific proteins regardless of the importance of non-structural proteins. The whole proteome was targeted to identify the

Molecular Docking and Simulation Analysis of Glioblastoma Cell Surface Receptors and Their Ligands: Identification of Inhibitory Drugs Targeting Fibronectin Ligand to Potentially Halt Glioblastoma Pathogenesis.

Glioblastoma (GB) is an aggressive brain cancer with high microvascular proliferation. The pathological angiogenesis leads to accelerated tumour invasion and diffused infiltration into the surrounding brain tissues, with a tragically short survival rate. Various transmembrane proteins, which are embedded on the glioblastoma cancer cell surface, interact with diverse extracellular ligands/molecules present in the tumor micro-environment. These ligands play a crucial role in the development, progression, and therapeutic resistance. In the present study, we systematically screened multiple transm

Identifying Novel Spiro-Indenoquinoxaline-Pyrrolidine-Based Amyloid Beta Inhibitors in Alzheimer's Disease from In Silico to In Vitro.

Alzheimer's disease (AD) is the most prevalent neurodegenerative disease characterized by memory loss and other cognitive functions. The key hallmarks of AD include extracellular beta-amyloid clumps and intracellular neurofibrillary tau tangles in the neurons. Cholinesterase inhibitors and NMDA-receptor antagonists and their combination are already approved treatments; however, these only give short-term symptom relief. Therefore, new therapeutic techniques and novel drugs are required to combat the century-old AD. This study includes the screening of nine novel small compounds (spiro-indenoqu

Exploring natural compounds and synthetic derivatives as potential inhibitors of SARS-CoV-2 PLpro: a computational approach with enzyme inhibition and cytotoxicity assessment.

To address coronavirus disease 2019 (COVID-19), caused by severe acute respiratory syndrome coronavirus-2 (SARS-CoV-2), there is a pressing need for direct-acting antiviral medications. Papain-like protease (PLpro) domain of Nsp3 from SARS-CoV-2 is central to viral replication and detrimentally affects the host immune response by cleaving ubiquitin and interferon-stimulated gene 15 proteins. Consequently, targeting PLpro with small-molecule therapeutics offers a promising strategy to effectively inhibit the virus and mitigate its impact on the host's immune system. Employing a multifaceted com

BACKGROUND: Neuroinflammation is a critical driver of neurodegenerative diseases such as Alzheimer's and Parkinson's. Activation of microglia through Toll-like receptor 4 (TLR4) signaling contributes to neuronal dysfunction. Neuraminidase 1 (NEU1) enhances TLR4 activation via desialylation, amplifying inflammatory cascades. This study investigates the therapeutic potential of NEU1 inhibition using Osthole (OST), identified through integrated network pharmacology and in silico modeling, with subsequent in vivo validation. METHODS: NEU1 inhibitors were predicted using network pharmacology, foll

Insights into Ligand-Specific Activation Dynamics of Dopamine D2 Receptor Explored by MD Simulations.

The human G protein-coupled receptor (GPCR) dopamine 2 receptor (D2R) is an essential target of antipsychotic drugs. The modulation of downstream GPCR signaling induced by different agonists, termed functional selectivity, has potentially a great impact on drug discovery and control of side effects. The molecular origin of this modulation is, however, not fully understood. Here, the structural determinants underlying the response of D2R to binding of the endogenous agonist dopamine, the partial agonist aripiprazole, and the antagonist sulpiride are investigated at full atomistic resolution by
