varVAMP: degenerate primer design for tiled full genome sequencing and qPCR.

Time- and cost-saving surveillance of viral pathogens is achieved by tiled sequencing in which a viral genome is amplified in overlapping PCR amplicons and qPCR. However, designing pan-specific primers for viral pathogens with high genomic variability represents a significant challenge. Here, we present a bioinformatics command-line tool, called varVAMP (variable virus amplicons), which addresses this issue. It relies on multiple sequence alignments of highly variable virus sequences and enables degenerate primer design for qPCR or tiled amplicon whole genome sequencing. We demonstrate the uti

An outbreak of genomically clustered group A Streptococcus in a school community, Victoria, 2023.

In 2023, a global increase in invasive group A streptococcal disease (GAS) caused serious illness and death. The North Eastern Public Health Unit (NEPHU) in Victoria, Australia, identified an outbreak of GAS in a school in July 2023; we investigated to describe the epidemiology, to identify risk factors for severe disease, and to implement control measures. We defined confirmed cases as those with laboratory, clinical and epidemiological evidence. Probable cases had clinical evidence with an epidemiological link to a confirmed case but no laboratory evidence. Absentee data were collated for st

Clinical characteristics and genomic epidemiological survey of tuberculosis in Wuzhou, China, 2022.

Tuberculosis (TB) is a serious respiratory disease posing significant public health threats, such as the variation in Mycobacterium tuberculosis (M.tb) lineages and their associated drug resistance across regions. In 2022, clinical data and culture-positive TB samples were collected from the Third People's Hospital in Wuzhou, China. M.tb drug resistance and lineage were analyzed using whole-genome sequencing, while logistic regression was applied to identify factors influencing patient outcomes. Among 169 strains analyzed, an overall drug resistance rate of 23.1% was observed. Multidrug-resist

Integrating genomic and spatial analyses to describe tuberculosis transmission: a scoping review.

Tuberculosis remains a leading cause of infection-related mortality, and efforts to reduce its incidence have been hindered by an incomplete understanding of local Mycobacterium tuberculosis transmission dynamics. Advances in pathogen sequencing and spatial analysis have created new opportunities to map M tuberculosis transmission patterns more precisely. In this scoping review, we searched for studies combining pathogen genetics and location data to analyse the spatial patterns of M tuberculosis transmission and identified 142 studies published between 1994 and 2024. Secular changes in geneti

Genome-wide phenotypic insights into mycobacterial virulence using Drosophila melanogaster.

Drosophila melanogaster (Drosophila) is one of the most extensively studied animal models we have, with a broad, advanced, and organized research community. Yet, Drosophila has barely been exploited to understand the underlying mechanisms of mycobacterial infections, which cause some of the deadliest infectious diseases humans are currently battling. Here, we identified mycobacterial genes required for the pathogen's growth during Drosophila infection. Using Mycobacterium marinum (Mmar) to model mycobacterial pathogens, we first validated that an established mycobacterial virulence factor, Ecc

Genomic characterization of XDR Mycobacterium tuberculosis isolates in Argentina (2006-2015).

BACKGROUND: Tuberculosis (TB), caused by the intracellular bacterium Mycobacterium tuberculosis complex (Mtbc), remains a significant global health challenge, with Mtbc once again being the leading infectious killer worldwide. Despite over a century of research, the disease continues to pose a major threat, with an estimated one-fourth of the global population latently infected. According to the World Health Organization (WHO), approximately 1.3 million deaths were attributed to TB in 2024 alone. The emergence of multidrug-resistant (MDR) strains, resistant to isoniazid and rifampicin, and ext

Deep learning on genomic sequences for rapid identification of drug-resistant tuberculosis.

BACKGROUND: The bacteria Mycobacterium tuberculosis (MTB) cause tuberculosis (TB), which is still a major public health problem around the world. This is especially true now that drug-resistant forms of TB like Multi-Drug Resistant (MDR) and Extensively Drug-Resistant (XDR) are becoming more common. Traditional ways of diagnosing drug resistance take a lot of time and resources, which means they can't be used in places with few resources. Next-generation sequencing (NGS) advances give us a lot of genetic data that can show us changes that make bacteria resistant. But, understanding this compli

Microevolution and genomic epidemiology of the diphtheria-causing zoonotic pathogen Corynebacterium ulcerans.

Corynebacterium ulcerans is an emerging zoonotic pathogen which causes diphtheria-like infections. Although C. ulcerans is found in multiple domestic and wild animal species, most human cases are linked with pets. Our ability to decipher cross-host species transmission dynamics and to understand the emergence of clinically relevant clones (e.g., diphtheria toxin-positive) is currently hampered by a limited knowledge of C. ulcerans strain diversity and genome evolution. Here, we explore the genomic population structure and evolution of C. ulcerans with 582 isolates from diverse hosts and geogra

Distinct Phage-Encoded Enzymes for Substitution of Deoxythymidine by Deoxyuridine in Phage Genomes.

DNA base modification is a common strategy used by bacteriophages to evade host immune detection. A prominent example is dU-DNA, where thymidine is globally replaced with 2'-deoxyuridine. Despite its widespread occurrence, dU-DNA's biosynthetic pathways and functional roles remain incompletely understood. Here, different enzymes supporting dU-DNA biosynthesis in phage PBS1, Roseophage DSS3_VP1, and Yersiniophage PhiR1-37 are identified and characterized. The dU nucleotide precursor is supplied by phage dCTP deaminases (Dcds). Thymidine nucleotides are degraded by dTMP phosphatases (Dtms) in PB

Systematic analysis of spontaneous tandem genome amplification events in Yersinia pestis.

Tandem amplification of genomic fragments is quite common in bacteria growing under stress conditions, while spontaneous genome amplification events are rare, unstable and generally poorly described. Plague pathogen Yersinia pestis is a unique microorganism that contains an enormous number of short repeat sequences in its genome and as a result is very prone to spontaneous genome rearrangements including large tandem genome amplification events. Eleven Y. pestis strains sequenced during this study and more than thousand read archives from SRA were analyzed in this study. It was shown that geno

Genomic similarity of carbapenem-resistant Enterobacterales collected from mothers and their neonates.

OBJECTIVE: New Delhi metallo-β-lactamase is endemic in India and the gut may act as a reservoir of carbapenemase-producing Enterobacterales (CPE). Maternal gut colonisation with blaNDM-harbouring CPE increases the risk of neonatal gut colonisation. This study aimed to assess the vertical transmission of CPE from pregnant mothers (rectal) to neonates (rectal and blood). METHODS: Rectal samples were collected and processed for the presence of CPE, followed by bacterial identification and antibiotic susceptibility. Mother-neonate pairs colonised with the same species underwent pulsed-field gel e

HER2DX genomic test in early-stage HER2-positive breast cancer.

Therapies targeting human epidermal growth factor receptor 2 (HER2)-positive breast cancer significantly impact patient outcomes, quality of life, and health care systems. While chemotherapy and trastuzumab improve survival in early-stage HER2-positive breast cancer, variability in clinical and biological characteristics leads to different response to therapies and outcomes. Clinical guidelines provide general recommendations, but significant uncertainty persists in identifying an optimal treatment plan for individual patients. The HER2DX genomic test informs treatment decisions for stage 1-3

Rethinking the pathogenesis of endometriosis: Complex interactions of genomic, epigenetic, and environmental factors.

AIM: Endometriosis is a complex, multifactorial disease. Recent advances in molecular biology underscore that somatic mutations within the epithelial component of the normal endometrium, alongside aberrant epigenetic alterations within endometrial stromal cells, may serve as stimulators for the proliferation of endometriotic tissue within the peritoneal cavity. Nevertheless, pivotal inquiries persist: the deterministic factors driving endometriosis development in certain women while sparing others, notwithstanding comparable experiences of retrograde menstruation. Within this review, we endeav
