LaZeTrack: An open-source object detection algorithm to detect and track 2-day-old zebrafish motor touch responses.

Zebrafish are a model organism used for the study of vertebrate development, disease, and drug discovery. Two-day old zebrafish exhibit burst swimming behavior that can be elicited by a light touch to the tail. Motor touch responses are frequently video-recorded and later analyzed by hand. Despite this being a simple behavioral assay, methods for robustly analyzing these videos in a reproducible and time-efficient manner rely on manual tracking, which is prone to experimenter bias and error. Here we present LaZeTrack, a machine learning-based program, which employs Ultralytics' YOLOv8 nano (YO

Cancer heterogeneity explored through immune cell deconvolution of the tumor microenvironment.

Cancer is a highly heterogeneous disease, characterized by significant variability across multiple dimensions. This diversity has been extensively studied from various perspectives. In this study, we aim to examine cancer heterogeneity through the lens of immune cell composition within the tumor microenvironment. Transcriptome profiles of 11,274 subjects from 33 cancer types were deconvoluted to infer the composition of 22 immune cell types. A deep learning-based model was adapted to model a binary outcome for cancer type, tumor versus normal. The Shannon index was used to represent immune cel

ELE: Estimating tissue-specific long noncoding RNA gene essentiality using graph neural networks.

A gene is essential if its loss of function results in lethality, reduced fitness, or disease. Essential genes have attracted increasing attention due to their vital functions in biological systems. Many efforts have been made to find essential protein-coding genes. In complex organisms, the majority of the genome does not encode proteins. Noncoding genes play vital roles in many biological processes. Investigating the essentiality of noncoding genes is necessary. We present ELE (estimating long noncoding RNA essentiality), the first computational model for finding essential long noncoding RNA

Systematic quantification and removal of host DNA contamination in 16S rRNA gene sequencing.

16S ribosomal RNA (rRNA) gene sequencing is a standard tool for microbial community analysis. Challenges can occur, particularly in low-biomass samples, when host DNA triggers off-target amplification. Low-biomass microbiome studies are particularly vulnerable to contamination from host DNA, which can obscure microbial signals and bias interpretation. This contamination presents a significant barrier to accurately characterizing microbial communities, especially in clinical or environmental samples with limited bacterial DNA. To systematically quantify and mitigate host DNA interference, we co

Hepatocyte-like cell therapy for end-stage liver disease: From basic science to clinical application.

End-stage liver disease (ESLD) covers the end-stage of acute and chronic liver diseases, mainly involving decompensated cirrhosis, various types of liver failure, and advanced liver cancer. Hepatocyte transplantation has shown promise in treating ESLD, but its clinical application is hampered by the shortage of donor hepatocytes. Cell therapy, an emerging effective treatment for ESLD, faces the same limitation due to scarce hepatocyte availability. Hepatocyte-like cells (HLCs), which are terminally differentiated cells, can be induced from both stem cells and somatic cells. As HLCs exhibit the

Evolving B-mode ultrasound-based techniques for assessing metabolic dysfunction-associated steatotic liver disease: Now and beyond.

Metabolic dysfunction-associated steatotic liver disease (MASLD) has emerged as the leading cause of chronic liver disease worldwide, coinciding with the growing burden of obesity and type 2 diabetes mellitus. While liver biopsy remains the gold standard for assessing hepatic steatosis and fibrosis, its invasiveness, sampling variability, and limited feasibility have necessitated the establishment of non-invasive diagnostic alternatives. Among non-invasive alternatives, conventional B-mode ultrasound (US) has retained a central role as the first-line imaging modality owing to its wide availabi

Non-coding RNA networks in metabolic dysfunction-associated steatotic liver disease: Mechanisms and therapeutic perspectives.

Metabolic dysfunction-associated steatotic liver disease (MASLD) has emerged as the most prevalent chronic liver disorder worldwide, characterized by complex molecular regulatory networks driving its pathogenesis. Non-coding RNAs (ncRNAs), including microRNAs (miRNAs), long non-coding RNAs (lncRNAs), and circular RNAs (circRNAs), serve as critical regulators of gene expression and have been increasingly recognized for their pivotal roles in MASLD development. Rather than functioning in isolation, these ncRNAs form intricate regulatory networks that integrate and amplify disease signals across

PPARα activation alleviates lithocholic acid-induced liver injury by inhibiting pyroptosis.

BACKGROUND AND AIMS: The mechanism of cholestatic liver injury (CLI) is unclear, and effective therapies are lacking. While peroxisome proliferator-activated receptor alpha (PPARα) agonists show potential hepatoprotective effect and pyroptosis is implicated in hepatocellular damage, how PPARα activation mitigates lithocholic acid (LCA)-induced pyroptosis remains unknown. METHODS: The hepatoprotective effect of PPARα agonists was evaluated in a mouse model of intrahepatic cholestasis induced by LCA. Liver injury was assessed via serum biochemistry, hematoxylin and eosin and TUNEL staining, and

Role of myeloid cell transcription factor EB in alcohol-induced liver injury in mice.

BACKGROUND AND AIMS: Alcohol-associated liver disease (ALD) is a leading cause of liver-related morbidity and mortality worldwide, with no currently effective treatment. ALD is caused by excessive lipid buildup, which eventually triggers inflammation and fibrosis in the liver. Activation of hepatic Kupffer cells (KCs) and macrophages drives liver inflammation, which can worsen alcohol-induced liver injury. The autophagy-lysosome system is crucial for macrophages to support their innate immune functions. Transcription factor EB (TFEB) is a key regulator of autophagy and lysosomal biogenesis, bu

Autophagy-mediated Kupffer cell polarization in liver cirrhosis reversal: Mechanistic insights and therapeutic strategies.

Liver cirrhosis, an advanced end-stage liver disease characterized by extensive hepatic fibrosis, is a leading cause of mortality and morbidity worldwide. Despite its prevalence, there is no specific treatment to prevent fibrosis progression, with liver transplantation remaining the only definitive option for patients with advanced cirrhotic liver disease. The activation of hepatic stellate cells (HSCs) by proinflammatory M1-type Kupffer cells (KCs) is a key driver of fibrosis. Activated HSCs further exacerbate fibrosis by recruiting bone marrow-derived macrophages (BMDMs) through chemokine si

Action functional as an early warning indicator in the space of probability measures via Schrödinger bridge.

Critical transitions and tipping phenomena between two meta-stable states in stochastic dynamical systems are a scientific issue. In this work, we expand the methodology of identifying the most probable transition pathway between two meta-stable states with Onsager-Machlup action functional, to investigate the evolutionary transition dynamics between two meta-stable invariant sets with Schrödinger bridge. In contrast to existing methodologies such as statistical analysis, bifurcation theory, information theory, statistical physics, topology, and graph theory for early warning indicators, we in

Rhizoma Atractylodis Macrocephalae reduces HFD-induced MAFLD in mice through activated AMPK-mediated inhibition of fatty acid synthesis.

BACKGROUND AND AIMS: Metabolic dysfunction-associated fatty liver disease (MAFLD) is a common chronic condition that can lead to cancer due to its complex pathogenesis. Therapeutic agents targeting AMP-activated protein kinase (AMPK) activation have been suggested as potential treatments for metabolic disorders such as metabolic dysfunction-associated steatohepatitis (MASH). Rhizoma Atractylodis Macrocephalae (RAM) has been clinically used to treat obesity-related health problems, but its therapeutic effects on MAFLD and the underlying mechanism remain unclear. Therefore, this study was conduc

Complex non-Markovian dynamics and the dual role of astrocytes in Alzheimer's disease development and propagation.

Alzheimer's disease (AD) is a common neurodegenerative disorder nowadays. Amyloid-beta (Aβ) and tau proteins are among the main contributors to the AD progression. In AD, Aβ proteins clump together to form plaques and disrupt cell functions. On the other hand, the abnormal chemical change in the brain helps to build sticky tau tangles that block the neuron's transport system. Astrocytes generally maintain a healthy balance in the brain by clearing the Aβ plaques (toxic Aβ). However, overactivated astrocytes release chemokines and cytokines in the presence of Aβ and react to pro-inflammatory cy

Targeting lactic acidosis in the tumor microenvironment: Enhancing TACE efficacy in hepatocellular carcinoma.

Lactic acidosis is a hallmark of the tumor microenvironment (TME) and a critical impediment to the efficacy of transarterial chemoembolization (TACE) in hepatocellular carcinoma (HCC). Incomplete embolization preserves viable tumor cells that amplify hypoxia-driven glycolysis, generating a lactic acid-rich milieu that drives treatment resistance, skews immune populations toward immunosuppressive phenotypes, and impairs cytotoxic T lymphocyte function. In this review, we elucidate the pathways through which lactic acidosis compromises TACE efficacy and propose novel strategies for its mitigatio

Metabolites involvement in the growth and spread of liver cancer.

Hepatocellular carcinoma (HCC), commonly known as primary liver cancer, is a leading cause of cancer-related mortality worldwide, primarily attributed to changing lifestyles and dietary habits. HCC arises from liver cirrhosis, hepatic fibrosis, or hepatitis B virus infection, and is caused by disruptions in protein and lipid metabolism. These metabolic alterations, recognized as a hallmark of cancer, are pivotal in the progression of chronic liver disease to HCC. Due to its asymptomatic nature in early stages, HCC is often diagnosed at advanced stages when treatment options are limited. Despit

Nicotinic acid protects against hepatic ischemia-reperfusion injury via suppressing mitochondrial damage-induced ferroptosis.

BACKGROUND AND AIMS: Hepatic ischemia-reperfusion injury (HIRI) is a major contributor to liver dysfunction and failure, particularly in the context of liver transplantation. Its pathogenesis is primarily driven by ferroptosis, oxidative stress, and mitochondrial dysfunction. Given the interplay among these mechanisms through redox imbalance and disrupted energy metabolism, nicotinic acid (NA)-recognized for its antioxidative and metabolic regulatory properties-emerges as a promising therapeutic candidate. This study aims to investigate the protective effects of NA on HIRI and elucidate its un

A simplified and reproducible ex vivo model of cold and ischemia-reperfusion injury.

Both cold stress and ischemia-reperfusion injury significantly contribute to poor prognosis after liver transplantation (LT). However, limited animal models incorporating both stimuli hinder the advancement of transplant-related research. Here, a simplified and reproducible isolated perfused liver model is established to simulate the stresses experienced by livers maximally during transplantation. We provide a detailed protocol for a straightforward technique that requires 20-30 min for harvesting, 24-48 h for static cold storage (SCS), and 2 h for normothermic machine perfusion (NMP) to induc

Aluminum adjuvant promotes liver inflammation and fibrosis in mice: A novel approach to establish a liver fibrosis animal model.

BACKGROUND AND AIMS: Liver fibrosis is a prevalent pathological stage of various chronic liver diseases and has the potential to progress to liver cirrhosis and hepatocellular carcinoma. However, experimental models for in vivo research are limited. Unexpectedly, increased liver inflammation and fibrosis were previously observed in mice treated with aluminum adjuvant (commercial Imject Alum, a mixture of Al(OH)3 and Mg(OH)2). Our study aimed to reveal the pathogenesis and pathological features of Imject Alum-induced liver injury and evaluate its potential as an experimental model of fibrotic l
