We have developed a reliable method for the direct resolution of haplotypes or linkage phase from individuals who are multiply heterozygous in a given genomic region. The method is based on single-molecule dilution (SMD) of genomic template and amplification via biphasic polymerase chain reaction (booster PCR). The polymerase chain reaction was used to amplify rearrangements of T-cell receptor gamma genes from 2 leukemic DNA samples involving the same variable segment. One V-J junction was sequenced and an anti-junctional oligonucleotide synthesized. This oligonucleotide was used as probe on in vitro amplified DNA. We show that this strategy allows the detection of the corresponding clonal DNA at dilutions of up to 10(6) fold in germline DNA. Moreover we demonstrate that it is possible to differentiate this clone from the second leukemic clone and from polyclonal T-cells.

Muscle mitochondrial DNAs from two brothers with mitochondrial myopathy associated with peripheral neuropathy had multiple deletions, most of which started in non-D-loop regions, unlike in an autosomal dominant mitochondrial myopathy (Zeviani, M. et al., Nature 339, 309 (1989)). The non-D-loop regions with deletions were amplified by the polymerase chain reaction and the resulting fragments were subcloned and then sequenced. At least 12 deletions of different lengths in different sites were found. However, all the deletions were flanked by short direct repeats (4-12 base pairs).
