Integrating GBS-Derived SNP Markers with Phytochemical Profiling and Anti-Obesity Enzyme Inhibition in Phyllanthus emblica.

Phyllanthus emblica L. is a nutraceutically important medicinal plant; however, the relationship between genetic variation and bioactive potential remains poorly understood. This study integrates genome-wide SNP analysis, phytochemical profiling, and functional bioassays to investigate cross-scale differentiation among fourteen cultivars. Genotyping-by-sequencing (GBS) identified 5644 high-quality SNPs from an initial dataset of 9018 SNPs, revealing moderate but structured genomic divergence (0.0275-0.0845). Phytochemical analysis of five commercial cultivars demonstrated significant variation

X-chromosomal genetic variants and haplotype analysis in male cerebral palsy patients: insights into genetic susceptibility and sex-specific risk.

BACKGROUND: Cerebral palsy (CP) is a neurodevelopmental disorder with a significant male predisposition, yet the underlying genetic mechanisms driving this sex-specific risk remain poorly understood. Given the hemizygous state of X-linked variants in males, we hypothesized that X-chromosomal genetic variations may contribute to CP susceptibility in male patients. METHODS: We performed an X-chromosome-wide association study (XWAS) using whole-exome sequencing (WES) data from 1,076 male CP patients and 1,057 healthy male controls of Chinese ancestry. Quality control, principal component analysi

Associations of Dietary Intake Traits and Aging Indicators With Colorectal Cancer: A Mendelian Randomization Study.

Colorectal cancer (CRC) is a major global health burden with an increasing incidence among younger adults. High-glycemic food intake and biological aging have been proposed as potential risk factors for CRC, but their causal relationships and underlying mechanisms remain unclear. We conducted a two-sample Mendelian randomization (MR) study using large-scale genome-wide association study summary data to evaluate the genetic associations of 25 high-glycemic food intake traits and five aging-related indicators, including GrimAge acceleration, intrinsic epigenetic age acceleration, PhenoAge accele

Putatively Adaptive and Genome-Wide Genetic Variation Often Rank Populations as Similarly Distinctive.

Identifying which populations within species to prioritize to maintain genetic diversity is challenging. Due to its direct connection to current patterns of adaptation and presumed connection to adaptive capacity, some researchers advocate prioritizing adaptive variation. Other researchers advocate prioritizing populations using genome-wide variation, citing the many limitations in identifying adaptive genetic variation, an unknown future, and verbal theory that suggests patterns of easy-to-gather genome-wide genetic variation and adaptive genetic variation may often be congruent. However, evi

Association of Vaspin rs2236242 with Metabolic Syndrome: A Meta-Analysis of Case-Control Studies.

BACKGROUND/PURPOSE OF THE STUDY: Metabolic syndrome (MetS) is a multifactorial condition characterized by central obesity, insulin resistance, dyslipidemia, and hypertension, all of which increase the risk of cardiovascular disease and type 2 diabetes mellitus. Genetic variants affecting adipokine signaling, such as polymorphisms in the vaspin gene (SERPINA12), have gained attention due to their potential role in modulating metabolic traits. Among these, the single nucleotide polymorphism rs2236242 (T>A) has shown conflicting associations with MetS across populations. This study presents the f

Silencer variants are key drivers of gene up-regulation in Alzheimer's disease.

The genetic mechanisms of ~90% of Alzheimer's disease (AD)-associated variants residing in noncoding DNA remain poorly understood. To address this, we developed a deep learning framework that integrates bulk histone modification data with single-cell open chromatin profiles to evaluate the regulatory potential of noncoding variants. This model identified 1457 silencer and 3084 enhancer AD-associated variants in dorsolateral prefrontal cortex, classifying gene loci as silencer-only (SL), enhancer-only (EN), or dual-function (ENSL). EN loci predominantly regulate housekeeping metabolic processes

Genetic determinants of chylomicronemia in Taiwan: Predominance of LPL rare variants and APOA5 p.G185C.

BACKGROUND: Chylomicronemia is a genetically heterogeneous condition with both genetic and environmental determinants. Genetic studies have largely focused on European populations, with limited data from East Asians, particularly Han Chinese. We characterized the genetic profiles of chylomicronemia patients of mainly Han Chinese ancestry in Taiwan. OBJECTIVE: To identify and classify disease-causing variants in chylomicronemia patients. METHODS: Capture-based targeted next-generation sequencing was performed for 108 chylomicronemia patients to assess hypertriglyceridemia-related genes, inclu

Causality relationship between 91 inflammatory factors and Alzheimer disease: A bidirectional Mendelian randomization study.

Alzheimer disease (AD) is a neurodegenerative disorder characterized by amyloid plaque deposition, neurofibrillary tangles, and chronic neuroinflammation. Due to its complexity and difficult-to-treat nature, it has cast a huge shadow over global health. In addition to genetic susceptibility, the development of AD is closely related to systemic inflammation. This study aims to evaluate the association between systemic inflammatory factors and AD through a bidirectional Mendelian randomization (MR) design. Our MR design incorporated aggregated data from extensive genome-wide association studies

Analyzing fourteen deleterious nsSNPs of CFTR as promising genetic markers for cancer prognosis.

Cystic fibrosis transmembrane conductance regulator (CFTR) is a chloride channel protein involved in trans-epithelial transport of salt and the regulation of intracellular ion concentrations. The present study aims to investigate the relationship between CFTR non-synonymous SNPs (nsSNPs) and cancer. The study also seeks to elucidate the structural and functional consequences of the deleterious CFTR variants on the protein. The CFTR nsSNPs were retrieved from the Ensembl genome browser, and the deleterious nsSNPs were filtered out using PredictSNP2, CADD, FunSeq2 and GWAVA. The most pathogenic

Quo Vadis, Electrochemical DNA Biosensor? Lessons from Three Decades of SNP Sensing.

Electrochemical DNA biosensors have been studied for over three decades, producing thousands of publications and a sophisticated engineering toolkit. However, a broad clinical adoption remains limited. The COVID-19 pandemic served as a stress test-global demand, unprecedented funding, accelerated regulatory pathways, and a clearly defined genomic target-yet electrochemical nucleic acid biosensors played no meaningful role in the diagnostic response, indicating that the barriers to translation are structural. Here, rather than cataloguing sensing formats, we analyze the field framing progress t

Estimating genetic correlation jointly using individual-level and summary-level GWAS data.

With increasing access to individual-level data from genome-wide association studies, it is now common for researchers to have individual-level data of some traits, whereas for other traits only publicly released summary statistics are available due to privacy and safety concerns. Current genetic-correlation methods require both traits to be in the same format. When one trait has individual-level data and the other has only summary statistics, researchers often convert individual-level data to summary statistics and then apply summary-based methods, which is inefficient and can lose informatio

A review of the existing pharmacogenomic literature of naltrexone for use in alcohol use disorder.

Naltrexone is an opioid receptor antagonist used to treat alcohol use disorder; however, like other commonly used addiction treatment options, it demonstrates inconsistency in treatment response. Pharmacogenomics may be used to individualize addiction treatment and identify patients who would be better candidates for this drug. Recently, the Clinical Pharmacogenomics Implementation Consortium (CPIC) provided guidelines on pharmacogenomic testing for naltrexone. Pharmacogenomic testing targets for naltrexone include pharmacodynamic genes, like the mu-opioid receptor gene OPRM1, as well as pharm

Determinants of functional burden pleiotropy and gene dosage responses across human traits.

Pleiotropic and monotonic effects of gene dosage are central to understanding comorbidities in developmental pediatric and psychiatric disorders, yet the underlying biological processes are not well characterized. Here we develop a functional burden analysis to investigate the association of all protein-coding copy-number variants, genome-wide, with 43 complex traits in approximately 500,000 UK Biobank participants. We test variant associations disrupting 172 tissue or cell-type gene sets, finding associations for all traits, which we replicate in the All of Us cohort. Functional burden pleiot

Pinpointing genomic regions conferring herbicide tolerance in cassava via genome-wide association mapping.

Cassava (Manihot esculenta Crantz) is a tropical crop of major socioeconomic importance, whose productivity can be limited by sensitivity to herbicides used for weed management. This study aimed to perform a genome-wide association study (GWAS) in 194 cassava genotypes to identify genomic regions associated with tolerance to the herbicides mesotrione, S-metolachlor, and chloransulam-methyl. The evaluations performed at 3, 6, 9, 15, and 30 days after application (DAA) were used to characterize the temporal progression of phytotoxicity. Based on this analysis, the phenotype obtained at 9 days af

Large-scale blood pressure GWAS accounting for gene-depression interactions in 564,680 individuals from diverse populations.

Gene-environment interactions may enhance our understanding of blood pressure (BP) biology. We conducted a meta-analysis of multi-population genome-wide association studies (GWASs) of BP traits accounting for gene-depressive symptomatology (DEPR) interactions. Our study included 564,680 adults from 67 cohorts and four population backgrounds: African (5%), Asian (7%), European (85%), and Hispanic (3%). We discovered seven previously unreported BP loci showing gene-DEPR interaction. These loci mapped to genes implicated in neurogenesis (TGFA and CASP3), lipid metabolism (ACSL1), neuronal apoptos

Hidden in the dark: complex evolutionary history revealed by genome-wide analyses of cave amphipods.

Subterranean environments provide unique habitats and maintain high biodiversity. However, their underlying evolutionary processes remain poorly understood, and especially complex evolutionary hypotheses have not been tested or documented well. In this study, we investigate the evolutionary origin of spatially isolated groups of the subterranean amphipod Pseudocrangonyx (Crustacea: Amphipoda: Pseudocrangonyctidae) within a single cave (Fusa Cave) in northeastern Japan. To archieve this goal, we conducted phylogenetic and population genetic analyses using mitochondrial and nuclear markers, as w

Impact of hormonal synchronization on the estimation of genetic parameters and genome-wide association studies for fertility traits in dairy cattle.

Timed artificial insemination (TAI) protocols have revolutionized reproductive management in dairy cattle, but their interaction with genetic factors affecting fertility traits remains poorly understood. This study was performed to investigate whether TAI protocols influence the genetic architecture of fertility traits compared with traditional heat detection (HD) systems. The dataset included 3,842 reproductive management protocol descriptions, classified as either TAI (2,002 records) or HD (1,840 records), with a final dataset with records from 90,298 first lactation cows. Beyond traditional outbreak investigation: Using genomic data for enhanced detection of COVID-19 disease clusters in Utah.

BACKGROUND: Traditional disease surveillance, such as manual case investigation, was the primary method for identifying disease clusters during the COVID-19 pandemic. However, the pandemic also provides an opportunity to explore how genomic data can be used to improve cluster detection and response. While genomic data can complement traditional methods, guidelines are needed to integrate genomic data into real-time outbreak response. METHODS: Using binomial and multinomial logistic regression, we compared two methods of disease surveillance in Utah: genomic sequencing of COVID-19 cases and ma

Genomic Variation and Phenotypic Diversity of Coffee-Derived Lactiplantibacillus plantarum Isolates.

Lactiplantibacillus plantarum exhibits substantial strain-level genomic diversity that may contribute to variation in stress tolerance and functional properties. Five isolates recovered from spontaneously fermented red coffee cherries were analyzed by whole-genome resequencing and phenotypic characterization. Single-nucleotide polymorphisms (SNPs) and short insertions and deletions (InDels) were identified and functionally annotated. SNPs predominated, ranging from 16,865 to 20,280 per isolate, with CATR21 showing the highest SNP and InDel counts. Synonymous variants were the most frequent pre

Vitamin D supplementation during pregnancy and offspring bone microarchitecture: A post hoc analysis of the MAVIDOS randomised controlled trial.

BACKGROUND: Randomised trials have shown that pregnancy vitamin D supplementation results in greater offspring bone mineral density (BMD) in childhood. The effect of this intervention on bone microarchitecture, a further determinant of bone strength, and possible interactions with genetic variation in vitamin D metabolism, have not previously been investigated. We investigated these in a post hoc analysis of a randomised controlled trial. METHODS: MAVIDOS was a randomised placebo-controlled trial of 1000 IU/day cholecalciferol from 14 to 17 weeks' gestation until delivery. Offspring tibial bo
